Find the slow phase before changing a query or rebuilding a table. Data access can be delayed by query startup, catalog lookups, file listing and opening, data scanning, joins and user-defined functions, or a federated source. Capture timings and execution evidence for each phase, then apply the smallest fix that addresses the measured bottleneck.

What “slow data access” actually includes

An AI data lake is an access path, not a single operation. A query can spend almost no time reading bytes yet take minutes waiting for metadata, opening thousands of objects, starting a cluster, or calling an external system. Treating every delay as a SQL problem leads to the wrong fix.

Phase What the system is doing Evidence to collect
Startup and queueing Waiting for a warehouse, cluster, worker, or concurrency slot Queue time, startup time, first-run versus repeat-run elapsed time, concurrency metrics
Catalog and partition discovery Resolving schemas, partitions, table metadata, or permissions Query status, catalog/API latency, throttling events, table and partition counts
Listing and opening files Enumerating object-storage keys and opening individual objects Files touched, file sizes, object-store request rates, listing time
Scanning Reading and decoding columns and applying filters Bytes scanned, columns read, partition filters, scan operators in the plan
Execution Shuffles, joins, aggregations, UDFs, memory allocation, or spills DAG stage time, rows, peak memory, spill size, task distribution
Federated access Calling an external database, connector, function, or network endpoint Pushdown indicators, connector and function logs, remote-system latency and errors

The same symptom—“the query took 10 minutes”—can therefore require a data-layout change, a concurrency control, a connector fix, or no SQL change at all.

  • The physical plan, query profile, or Spark SQL DAG.
  • Object-storage, catalog, connector, function, and network metrics covering the run.
  • Whether the execution was a cold run or benefited from a warm cluster, cache, or metadata state.

Run one cold execution and several controlled repeats when caching or cluster initialization could affect the result. Databricks documents that a first query can be slower while a cluster initializes; comparing only a warm repeat can hide the user-visible startup delay. Keep data, predicates, and concurrency constant while testing one change at a time.

2. Read the plan and profile before editing SQL

Athena investigations

In Athena, open the query status and execution statistics for the run. Use EXPLAIN when it can reveal scan fragments, joins, and partition filters without executing the workload. Compare bytes scanned with the amount of data the result logically needs. A query that scans a small volume but waits a long time is more likely to have metadata, file-opening, startup, or dependency latency than a projection problem.

If a query times out, inspect service events rather than assuming the SQL is inefficient. CloudTrail records can reveal Glue or Lake Formation API throttling. For federated metadata timeouts, check the number of tables involved, the Lambda configuration used by the connector, and connector logs. A timeout while discovering metadata is a different incident from a timeout while scanning objects.

Spark and Databricks investigations

Open the associated SQL DAG in the Spark UI and follow the stage or operator accumulating time. Inspect output rows, peak memory, and spill size at operator level. A stage with a large number of files and substantial scan time points toward layout. A stage with little input/output but high elapsed time points toward computation, a UDF, or join shape.

Executor task time is cumulative across tasks and is not wall-clock duration; use it to locate expensive operators, not as a direct replacement for end-to-end latency. Look for skew as well as averages: a few long-running tasks can hold an otherwise finished stage open.

3. Reduce the amount of data that must be read

Use a columnar representation when the workload is selective

Columnar formats allow an engine to read only referenced columns and to skip row groups that fail predicates. Parquet is a common choice for analytical lake tables. AWS reports a comparison using 1 TB of log data and one representative Athena query: CSV storage was 1 TB, while Parquet storage was 130 GB, an 87% space reduction. In that test, the query took 237 seconds on CSV and 5.13 seconds on Parquet, scanned 1.15 TB versus 2.69 GB, and cost $5.75 versus $0.013. These are AWS measurements for that dataset, format, and query—not a guaranteed result for every lake or conversion.

AWS comparison result CSV Parquet
Stored data in the cited test 1 TB 130 GB
Representative query time 237 seconds 5.13 seconds
Data scanned 1.15 TB 2.69 GB
Query cost $5.75 $0.013

Convert a representative partition and compare the actual profile before committing to a full rewrite. A conversion that leaves predicates unselective, creates too many objects, or introduces schema incompatibilities will not reproduce the comparison.

Project only needed columns and filter early

Remove unused columns from projections and push selective predicates as close to the scan as the engine permits. Align filters with existing partition keys, especially for time-window workloads. Sorting data by commonly filtered values can enable data skipping where the platform supports it.

Do not add partition levels merely because partitioning sounds faster. Excessive keys fragment data and can create many small files. Choose keys from observed query patterns, then verify that the plan shows partition pruning and a lower scanned-byte count.

Athena partition projection and indexes

For high-partition Athena tables, compare partition projection with catalog partition indexes when appropriate. Projection computes candidate partitions from table rules and can reduce catalog lookup work. It can perform worse on sparse layouts because the engine may generate candidates that do not exist and issue unnecessary object-storage listings. Queries that omit a projected-key filter, or specify an unnecessarily broad range, can have the same problem.

4. Find and fix small-file overhead

Count the files in the exact partitions read by a slow query and calculate their size distribution. Thousands of tiny objects increase catalog enumeration, object listing, open requests, task scheduling, and per-file decoding overhead even when the total byte volume is modest.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Databricks guidance flags tens of thousands of files and files below 8 MB as possible small-file symptoms. The 8 MB figure is a diagnostic cue for that platform, not a universal lake-wide threshold. AWS describes 128 MB as an object-sizing option in its storage guidance; it is guidance, not a standard that every engine or workload should enforce.

Correct the writer first

Improve upstream write behavior so new batches produce appropriately sized objects. Avoid a separate output file for every tiny task or micro-batch when the table is intended for analytical scans. Compact existing partitions with a platform-supported job, then verify that compaction did not create skew, duplicate records, or stale catalog metadata.

Distinguish file overhead from request-rate pressure

A high file count can be slow because of per-file work, while a moderate count can still be slow if many concurrent queries exceed object-storage request capacity. Compare file counts, listing/open latency, and request metrics. If concurrent scans are the trigger, coordinate schedules, add queuing, and use bounded retries with backoff rather than multiplying simultaneous requests.

5. Diagnose Spark stages that are slow with little I/O

User-defined functions

A Python or other UDF can dominate a stage while reading and writing very little data. Use operator timing and row counts to confirm that the UDF stage, rather than its input scan, accumulates elapsed time. Replace it with built-in expressions or a vectorized implementation only after profiling identifies it as the bottleneck; changing code without that evidence can move the delay elsewhere.

Cartesian and exploding joins

Cartesian joins and joins that expand arrays or nested records can multiply rows dramatically. Compare input and output row counts around the join, inspect shuffle volume, and verify join keys and filters. A low-I/O stage can still spend most of its time materializing an unexpectedly large intermediate result.

Memory pressure and spills

Peak memory and spill size indicate whether an operator is waiting on disk or repeatedly managing insufficient memory. Check partitioning, key skew, and shuffle behavior before simply increasing worker size. More memory can mask a bad join shape or an unbounded aggregation and may increase cost without fixing the underlying work.

6. Treat caching and cold starts as variables, not cures

Compare cold and warm executions explicitly. A result cache can make a repeat query look fast while the first user still waits for startup and scanning. Databricks documents result caching for deterministic queries over unchanged Delta data; confirm that the query and table state qualify before relying on it.

Inappropriate Spark caching can consume executor memory and slow other stages. Cache only data reused enough to repay its storage and materialization cost, measure memory pressure, and remove caches that increase spill or eviction. Record cache state in every benchmark so a cache hit is not mistaken for a layout improvement.

7. Check metadata, schema, and federation failures

Metadata and schema consistency

Inspect catalog definitions against the files actually being read. Schema drift between files and the catalog, stale Delta schema metadata, malformed JSON, and Parquet schema mismatches can produce retries, failed fragments, or apparent hangs. Isolate one affected partition and validate its schema before rewriting an entire table.

Federated sources and predicate pushdown

For a federated table, determine whether predicates and limits are pushed to the external source. If the connector fetches broad data and filters locally, network and remote execution time will dominate the lake query. Check connector logs, remote query plans, Lambda configuration where applicable, and the number of rows transferred.

Databricks documents a specific pushdown failure associated with casting behavior when ANSI mode is disabled and describes enabling ANSI mode for that case. Treat that setting as a case-specific lead: validate the generated plan and data semantics before changing a session or workspace-wide option.

Dependency throttling and network latency

Cloud APIs, object storage, connectors, functions, and authorization services can throttle independently of the SQL engine. Correlate query timestamps with CloudTrail, service status, connector, and function logs. A single slow query suggests a plan or layout issue; many queries slowing together suggests concurrency, quota, or dependency pressure.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

8. Use a symptom-to-test decision table

Observed symptom Most useful next test Evidence-based response
High queue or startup time, low scan bytes Compare cold and warm runs; inspect concurrency and cluster events Address capacity, scheduling, or initialization rather than rewriting SQL
High catalog/listing time, modest data volume Check partition count, projection filters, table count, and API throttling Reduce metadata work, constrain projected ranges, or resolve service limits
Many files and high open/list time Count files and inspect size distribution in read partitions Improve writers or compact partitions; do not apply a universal size target
Large bytes scanned Review projection, predicates, partition pruning, format, and sort order Read fewer columns and partitions; convert selectively to a columnar format
Spark stage slow with little I/O Inspect UDF, join shape, row expansion, memory, and spill metrics Fix the measured operator, join, or partitioning issue
Federated query slow or times out Inspect pushdown, connector/function logs, remote latency, and transferred rows Restore safe pushdown or fix the implicated dependency
Many unrelated queries slow simultaneously Correlate object-store and catalog request rates with throttling logs Queue or pace requests, add bounded retries, and address quotas

9. A controlled remediation runbook

  1. Freeze the baseline. Save the query text, data version, engine settings, cold/warm state, elapsed time, queue time, bytes scanned, files, and profile.
  2. Assign the delay to a phase. Use query history, execution statistics, the SQL DAG, and service logs. Do not make a layout change until the evidence points to scanning or file work.
  3. Change one variable. For example, add a selective predicate, compact one partition, enable a tested projection rule, or replace one UDF. Keep concurrency and data constant.
  4. Re-run cold and warm tests. Compare phase timings, not just total elapsed time. Confirm that an improvement did not increase catalog calls, spill, or cost.
  5. Validate correctness. Check row counts, null handling, schema compatibility, partition completeness, and duplicate records after compaction or conversion.
  6. Roll out gradually. Apply the change to representative partitions or a canary workload, monitor dependency request rates, and retain a rollback path.
  7. Document the trigger. Record the measured symptom, chosen fix, affected engine and date, and the workload assumptions so a future schema or volume change does not invalidate the tuning decision.

10. Prevent the next slowdown

  • Track p50, p95, and worst-case latency separately for cold and warm executions.
  • Alert on bytes scanned, file counts, partition counts, spill volume, and catalog or object-store throttling.
  • Monitor the distribution of file sizes in actively queried partitions.
  • Review new partition keys against real filter frequency and data density.
  • Test schema evolution and federation pushdown in continuous integration with representative data.
  • Set concurrency limits and retry budgets so a burst cannot turn a layout issue into a service-wide outage.
  • Retain query plans and profiles for regressions; a rising file count or lost partition filter is often visible before users report slowness.

The durable method is phase-based diagnosis: establish whether the time is spent starting, discovering, opening, scanning, computing, or federating; verify that conclusion with engine and service evidence; then change the smallest responsible layer.
