Low guide coverage is a population problem that can arise at any point from library handling through sequencing—not only during infection. The fastest way to find the cause is to measure guide representation in the plasmid library, the initially infected cells, and post-selection samples, while recording the actual number of viable cells at every passage and harvest. Then separate biological bottlenecks (too few cells, harsh selection, poor growth or low transduction) from library-preparation artifacts such as inadequate genomic-DNA input, nonspecific amplification, PCR over-amplification or incorrect read processing.

What coverage means in a pooled mammalian screen

Coverage is the number of cells representing each single-guide RNA (sgRNA) in a pooled population. If a library contains 50,000 guides and you maintain 500 cells per guide, the nominal population is 25 million cells. That figure is meaningful only if those cells actually carry the guides, remain viable, and are retained through selection, passaging, harvest and DNA preparation. A population can therefore meet a seeding target yet lose representation later.

The practical question is not “What coverage did I plan?” but “At which stage did the guide-count distribution become uneven or incomplete?” A comparison of sequential samples answers that question more reliably than a single final sequencing result.

  • Library coverage: whether the plasmid pool contains the expected guides at reasonably even abundance before virus production.
  • Infection coverage: whether enough cells acquired library material at the measured transduction efficiency.
  • Selection and growth coverage: whether each replicate retained enough viable cells while selective pressure and population doublings occurred.
  • DNA and sequencing coverage: whether the harvested genomes and PCR library were sufficient to represent the cells that remained in the experiment.

There is no single coverage threshold that applies to every mammalian cell line, library, assay, selection design or timepoint. Published recommendations are tied to specific workflows and should be reported with their stage and source.

Calculate the cell requirement before repeating the experiment

Start with the number of guides in the actual library, the desired cells per guide and the measured fraction of cells transduced. A planning estimate is:

cells to expose to virus = (number of guides × desired cells per guide) ÷ transduction efficiency

Use transduction efficiency as a fraction, not a percentage: 30% is 0.30. Apply the calculation separately to every biological replicate, selection arm, passage and harvest, because a later bottleneck cannot be repaired by a large starting population that is subsequently discarded.

Worked example

For a 50,000-guide library, 500 cells per guide and a measured 30% transduction efficiency:

(50,000 × 500) ÷ 0.30 = 83,333,333 cells exposed to virus

This is the number of cells that must be infected to obtain the intended number of successfully transduced cells before accounting for viability losses, selection survival and the cells needed to keep every later passage at the target scale. If the transduction rate is assumed rather than measured, the calculation can be wrong by several fold.

Published scale examples and their limits

Source and workflow Reported number How to interpret it
STAR Protocols pooled loss-of-function workflow (2023) 200 cells per sgRNA at infection; 1,000 cells per sgRNA during selection, growth and sequencing Empirical recommendations for that described mammalian workflow, not a universal threshold.
Joung et al. sequencing protocol (2017) For 122,411 human GeCKOv2 guides at 30% transduction: 2 × 108 cells transduced and 6 × 107 cells maintained at each passage and harvest per biological replicate A scale illustration for a full genome-wide library; it is not a specification for every screen.
LentiPool v2 Human CRISPR Libraries guide (2021) 500–1,000-fold library coverage Vendor guidance for the named library and workflow; use the applicable guide for your library.
Historical genome-wide dropout-screen recommendations cited by Joung et al. (2017) 200–300-fold minimum coverage A historical recommendation reported in that protocol, not a current universal standard.

The same full-scale calculation can make a screen impractical for a slow-growing or fragile model. A reduced-guide primary screen followed by a focused secondary screen is an explicit alternative described for situations in which the full human library cannot be maintained at scale.

Build a stage-by-stage representation map

Make a table for every replicate with the planned and observed cell counts. Include the guide count, target coverage, viable cells, transduction measurement, selection start and end, passage dilution, harvest count, genomic-DNA yield, PCR input and sequencing-library yield. Do not substitute a nominal seeding density for an actual count.

Stage Sample or measurement Pattern that localizes the loss First checks
Plasmid library Guide abundance before virus production Missing or highly skewed guides already present Library amplification, transformation or handling; confirm the expected guide set.
Initially infected cells Genomic DNA or guide-enriched sequencing shortly after infection and before phenotypic selection Plasmid is acceptable, but guide diversity falls here Virus titer, transduction efficiency, multiplicity of infection, cell number and cell health.
Post-selection population Guide profile after selection Initial infection is adequate, later profile loses guides Selection strength, duration, survival, media, attachment and population size.
Passages and expansion Viable cell count at each split Loss coincides with a low-count passage or over-dilution Actual counts, split ratios, growth rate and whether every replicate stayed above its target.
Genomic-DNA extraction Total DNA mass and number of genomes processed Cells were adequate, but the PCR input represents too few genomes DNA recovery, purity, aliquoting and the number of PCR reactions.
Guide-enrichment PCR and sequencing Product size, specificity, amplification behavior and mapped guide counts Biological samples are similar, but the final library is weak or skewed DNA input per reaction, cycle number, polymerase, primer design and read trimming/mapping.

The 2023 mammalian screening protocol recommends checking the initially infected population specifically to determine whether a bottleneck occurred before phenotypic selection. Its guidance is available in the published protocol.

Use the earliest failed sample to choose the fix

If the plasmid library is already uneven

Do not attribute the final loss to infection until the input pool has been checked. A plasmid sample with missing elements or a long tail of over-represented guides points to library construction, amplification or storage. Confirm that the sequenced plasmid preparation corresponds to the material used for virus production. If the library itself is compromised, increasing the number of infected cells will reproduce the imbalance rather than restore absent guides.

If the plasmid is acceptable but the initial infected sample is poor

This pattern shifts attention to virus production and infection. Compare the measured transduction efficiency with the value used in the cell calculation. A low multiplicity of infection is often chosen so that a transduced cell is more likely to receive one guide, but a lower infection rate increases the number of cells that must be exposed to virus. Recalculate with the measured rate, and verify that the viable cell population was large enough to supply the required number of successfully transduced cells.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

If the initial infected sample is adequate but post-selection samples are poor

The loss occurred during selection, growth or passaging. Check whether selection was stronger or longer than the validated condition, whether cells were recovering from infection, and whether a replicate fell below its minimum viable count. Compare guide profiles at the start and end of selection; a synchronized loss across all replicates suggests a shared condition, while one replicate points to handling or growth failure.

If cellular samples are adequate but the sequencing library is poor

Investigate genomic-DNA processing and guide-enrichment PCR. A weak or nonspecific amplicon can make a biologically well-represented population appear to have poor coverage. Retain the raw read and mapping information so that trimming, guide matching and discarded-read rules can be audited rather than inferred from a final count.

Troubleshoot viral titer and transduction

Low titer can create an apparent coverage problem before selection begins. The 2023 protocol lists several source-specific checks: pooled DNA quality, health and passage number of HEK293T packaging cells, the age or precipitation state of the transfection reagent, the identity of packaging vectors and the filter used to clarify virus. It notes 0.45 µm filtration as the specified option in that workflow and flags use of a 0.20 µm filter as a possible issue. These are protocol checks, not universal rules; confirm the conditions for the vector system and cell line you use.

  • Record packaging-cell viability, confluence and passage number rather than describing cells only as “healthy.”
  • Verify reagent storage, expiration and mixing, and document the exact vector combination.
  • Measure functional transduction in the target cell line; a titer measured in another model may not predict your screen.
  • Use the measured efficiency in the coverage calculation and repeat the calculation for each replicate.
  • Preserve an aliquot of the initially infected population for guide-count analysis before applying phenotype selection.

Do not solve low titer by silently increasing the multiplicity of infection. A higher multiplicity can increase the number of guides per cell and complicate interpretation; the acceptable value depends on the screen design and validation data.

Find bottlenecks during selection and passaging

Selection is often the first stage at which a nominally adequate population becomes too small. A drug or other selective pressure can remove cells faster than the population recovers, and repeated splits can reduce a replicate below the intended cells-per-guide value even when the initial infection was adequate.

Record actual population sizes

  1. Count viable cells at the start and end of selection, not only the volume seeded.
  2. Record the number of cells carried into every passage and calculate cells per guide for that passage.
  3. Track each biological replicate separately; never infer one replicate’s coverage from another.
  4. Mark any passage in which the population fell below the planned minimum, even if it later expanded.
  5. Collect a sample immediately before and after an unusually severe loss so the guide profile can be compared.

Expansion after a bottleneck does not recreate the missing diversity. A small population can grow to a large cell count while retaining only the subset that survived the earlier contraction.

Separate selection biology from handling loss

If guide counts change sharply during selection in every replicate, review the dose, exposure time, recovery interval and cell-line sensitivity. If only one replicate changes, inspect culture contamination, attachment, media preparation, incubator conditions, accidental over-dilution or a counting error. For dropout screens, genuine depletion of guides may be the biological signal; the question is whether the distribution is consistent with replicate behavior and controls rather than uniformly lost through a technical bottleneck.

Check genomic-DNA input and PCR before blaming the cells

Guide sequences are a small fraction of total genomic DNA. The LentiPool v2 guide uses 6.6 pg of DNA per diploid genome to scale genomic-DNA input to library size and planned coverage. Use that relationship to estimate how many genomes are represented in each reaction, then distribute the total DNA across enough reactions to avoid overloading a single PCR.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Minimum DNA questions

  • How many viable cells were harvested, and how much DNA was actually recovered?
  • How many diploid genome equivalents does the total DNA represent?
  • What fraction of that DNA entered each PCR reaction?
  • Was the DNA distributed across multiple reactions when the library size required it?
  • Were all reactions pooled in proportion to their input before sequencing?

Insufficient DNA input creates a physical bottleneck: guides absent from the aliquot cannot appear in the amplicon. Poor purity can also inhibit amplification and make recovery uneven.

Assess amplification quality

Inspect the expected amplicon size and specificity on an appropriate quality-control assay. Check whether amplification is linear over the cycle range used, and compare technical PCR replicates. The LentiPool guide gives an example of starting with 15–20 cycles for a first PCR and 5–10 cycles for a second PCR, while warning against over-amplification. Those ranges are protocol-specific; do not copy them without checking the library and assay instructions. A high-fidelity polymerase is recommended in that guide to help preserve sgRNA sequence integrity.

Over-amplification can create skew, chimera-like products or a dominant nonspecific band even when the input cells were well represented. Reduce cycles only after confirming that the lower-cycle product remains detectable and specific; otherwise increase genomic-DNA input or the number of parallel reactions rather than repeatedly cycling the same limited template.

Rule out sequencing and read-processing artifacts

When the same cellular DNA is represented in multiple PCR reactions, compare the reactions before pooling. A guide profile that is consistent across DNA and PCR replicates is less likely to reflect a single amplification accident. Review:

  • Read quality and the fraction retained after adapter and primer trimming.
  • Exact guide-length and flanking-sequence requirements.
  • Reference-library version and guide identifiers.
  • Reads discarded as ambiguous, truncated or unmatched.
  • Whether sequencing depth was spread across enough independent DNA molecules.

No single read-depth value guarantees adequate representation for every pooled mammalian screen. Read depth cannot recover guides that were lost in the cells or excluded from the PCR template, so interpret it alongside the plasmid, initial-infection and post-selection profiles.

Choose between a repeat, a smaller library and a secondary screen

Option Use it when Trade-off
Repeat the full screen The library and model are sound, the failure stage is identified and the cell supply can meet the recalculated requirement. Highest breadth, but it demands the largest cell, culture and sequencing capacity.
Reduce the primary library The full guide set cannot be maintained through selection or growth, or the model has limited expansion capacity. Lower discovery breadth; candidates outside the focused set will not be found in the primary screen.
Run a targeted secondary screen A focused set of candidate genes or guides can test hits from a smaller discovery screen. Improves feasibility and validation power but does not replace genome-wide discovery.

Make the decision using five facts: scientific breadth required, viable-cell production and growth rate, selection design, library complexity and guides per gene, and whether stage-matched guide-count samples are available. Larger libraries require more cells; multiple guides per gene can help accommodate variable guide efficiency but increase the population requirement.

A practical preflight and recovery checklist

Before infection

  • Confirm the guide count and identity of the plasmid library.
  • Sequence or otherwise assess the plasmid pool and retain the result as the baseline.
  • Measure functional transduction efficiency in the target cell line.
  • Calculate cells required for infection, selection, every passage and every replicate.
  • Confirm that incubator, culture vessels and media can support the calculated scale.

During the screen

  • Count viable cells at infection, selection start and end, every passage and harvest.
  • Keep replicates physically and computationally separate.
  • Collect the initially infected sample before phenotypic selection.
  • Record any deviation in dose, exposure time, split ratio or recovery.
  • Do not allow a replicate to fall below its target and assume later expansion repairs it.

Before sequencing

  • Quantify total genomic DNA and genome equivalents.
  • Allocate sufficient DNA across parallel PCR reactions.
  • Use a workflow-compatible high-fidelity polymerase and validated primer set.
  • Check amplicon size, specificity and amplification behavior.
  • Document trimming, mapping and guide-matching settings.

When a screen fails

  1. Compare the plasmid, initial-infection and post-selection guide profiles.
  2. Identify the earliest sample with missing or strongly skewed guides.
  3. Map that stage to its likely failure modes.
  4. Recalculate the cell requirement with measured efficiency and actual losses.
  5. Repeat only after the failed stage has a corrective control or a redesigned scale.

Bottom-line interpretation

Low coverage is evidence of a broken representation chain, not a single infection metric. A plasmid profile, an initially infected-cell profile and one or more post-selection profiles let you distinguish an incomplete library from a viral or population bottleneck, and from a DNA or PCR artifact. Use source- and stage-specific coverage targets, calculate cell numbers from measured transduction efficiency, and treat every low-count passage as a permanent risk to guide diversity. If the required scale exceeds what the model can sustain, a focused primary library with a targeted secondary screen is more defensible than repeating an underpowered genome-wide experiment.
