A low-confidence patch in an AlphaFold complex is a diagnostic clue, not an automatic model failure. Start by separating three questions: is the local residue fold reliable (pLDDT), are domains or chains positioned reliably relative to one another (PAE and pTM), and is the interface itself supported (ipTM plus biological evidence)? Then verify the sequences, residue numbering, construct boundaries and chain stoichiometry before rerunning anything.

The same low score can arise from intrinsic disorder, a flexible linker, a segment that folds only after binding, an incorrectly specified construct, or a genuinely uncertain interaction. Reading the metrics together—and checking whether independent ranked models and experiments agree—lets you distinguish those cases without turning a confidence estimate into an unsupported structural claim.

What “low confidence” means in an AlphaFold complex

AlphaFold reports several related but non-equivalent confidence measures. Treating them as interchangeable is the most common reason a plausible prediction is discarded or an uncertain interface is overinterpreted.

pLDDT answers a local-fold question

pLDDT (predicted local distance difference test) is a per-residue estimate on a 0–100 scale. The AlphaFold Protein Structure Database guidance from EMBL-EBI uses these practical bands:

pLDDT Practical interpretation What it does not establish
Above 90 High confidence in the local predicted structure That the residue is in the correct domain orientation or at a real interface
70–90 Generally good confidence, with some local uncertainty That side-chain contacts or complex stoichiometry are correct
50–70 Low confidence; inspect the region and surrounding metrics carefully That the segment is absent from the biology
Below 50 Often disordered or unstructured, although other causes are possible A proof of intrinsic disorder in the experimental complex

These are guidance bands, not experimental pass/fail cutoffs. A short low-pLDDT tail can be unimportant to the folded core, whereas a low-confidence patch inside an otherwise well-folded domain deserves a different investigation.

Low pLDDT is not a disorder assay

Low pLDDT may indicate intrinsic disorder, flexibility, a region that becomes structured only when a partner binds, or a sequence and construct problem. DeepMind has specifically noted that some low-pLDDT regions are unstructured in isolation but structured in a larger complex. Therefore, do not label a segment “disordered” solely because its score is below 50; describe the score and the biological context, then seek supporting evidence.

Separate local structure from domain and chain placement

Use PAE to test relative placement

Predicted aligned error (PAE) reports how uncertain the position of one residue is when the prediction is aligned on another. A domain can have high pLDDT internally while its orientation relative to another domain remains uncertain. In a complex, inspect the inter-chain PAE block as well as the within-chain blocks. High PAE between two domains or chains means their relative placement is not well defined, even if each domain looks individually well folded. Low PAE within a domain supports a stable local fold; it does not, by itself, validate an interface.

Use pTM and ipTM for different global questions

pTM summarizes confidence in the overall topology, while ipTM is intended to assess inter-chain placement. EMBL-EBI’s AlphaFold Database guidance gives these ipTM bands:

ipTM Guidance interpretation How to use it
Above 0.8 Generally confident Still inspect the interface PAE and the biological assembly
0.6–0.8 Uncertain Treat contacts as hypotheses and look for convergence or experiments
Below 0.6 Potentially incorrect Do not make atomic interface claims without strong independent support

The bands are guidance rather than proof. A disordered or very low-pLDDT segment can depress ipTM even when the structured parts of a complex are correctly assembled. Conversely, a favorable aggregate score cannot rescue an interface whose inter-chain PAE is high or whose stoichiometry is biologically implausible.

A step-by-step troubleshooting workflow

1. Confirm the inputs and intended biological assembly

Before interpreting a heat map, verify that the prediction represents the species, isoform and construct you actually mean to study.

  • Compare every supplied amino-acid sequence with the intended reference, including signal peptides, tags, cleavage sites and engineered substitutions.
  • Check residue numbering and chain labels. An offset caused by a removed initiator methionine or an inserted tag can make a genuine contact appear to involve the wrong residues.
  • Confirm chain breaks and missing segments. An unintended break can turn one domain into two chains; an omitted linker can force an artificial contact.
  • Check stoichiometry against the biological assembly. A dimer, heterotrimer and higher-order oligomer can produce very different interfaces.
  • Make sure the assembly is chemically and biologically plausible for the state you want to model. A crystal asymmetric unit is not automatically the physiological complex.

If any of these details is wrong, fix the input first. Reinterpreting a low score without correcting the sequence or chain definition usually wastes more time than it saves.

2. Map the low-confidence segment precisely

Record the chain, residue range and pLDDT distribution rather than writing “the N terminus is low confidence.” Note whether the values are uniformly low, decline toward a terminus, or contain a short internal trough.

  • Terminal tail: a contiguous low-scoring extension may be flexible or absent from the ordered core.
  • Linker: a low-scoring connector between two high-scoring domains can allow relative motion; do not use it to infer a fixed domain angle.
  • Internal patch: a low-confidence stretch inside a high-confidence domain warrants checking sequence quality, missing cofactors or alternative conformations.
  • Whole-chain pattern: widespread low pLDDT suggests an intrinsically flexible or poorly specified chain, not merely one problematic contact.

Plot or inspect neighboring residues as well. A single low value may be noise; a sustained segment with a coherent structural location is more informative.

3. Read the PAE around that segment

First inspect the PAE block within the suspected domain. Low within-domain PAE together with moderate or high pLDDT supports a reproducible local fold. Next inspect PAE between the segment and the proposed partner.

  • Low inter-chain PAE over the contacting surfaces supports a defined relative placement.
  • High inter-chain PAE means the chains can each be modeled but their relative orientation is uncertain.
  • High PAE between two domains connected by a flexible linker indicates that the domains may move relative to each other; it is not evidence that either domain is misfolded.
  • A low-pLDDT tail with high PAE to the partner should not be used for residue-level contact claims.

Use the PAE matrix as a map of positional uncertainty, not as a substitute for experimental validation. It is especially useful for explaining why a model can look visually convincing while its domain arrangement remains ambiguous.

4. Evaluate pTM and ipTM together

Use pTM to ask whether the predicted overall topology is coherent and ipTM to ask whether the inter-chain arrangement is credible. Then return to the interface-specific PAE and pLDDT distribution.

  1. Write down pTM, ipTM and the residue ranges used for the proposed interface.
  2. Check whether the interface is made mostly of high- or moderate-pLDDT residues.
  3. Inspect whether the same interface has low inter-chain PAE rather than relying on a single scalar.
  4. Flag any interface dominated by residues below 50 pLDDT or by a chain whose entire fold is uncertain.
  5. Interpret a low ipTM in context: it may indicate an incorrect interface, but it may also be lowered by disordered segments that are not central to the binding site.

Do not convert an ipTM band into a probability that binding occurs. The score estimates model confidence; it does not establish affinity, kinetics, cellular localization or physiological relevance.

5. Compare ranked models and independent predictions

Inspect all ranked models available from the prediction run, not only the top-ranked image. Ask whether the same interface, domain orientation and low-confidence segment recur.

  • Convergent interface: repeated placement across independently ranked models increases confidence that the model found a preferred solution, although it remains computational evidence.
  • Multiple orientations: two or more distinct arrangements indicate unresolved relative placement or alternative conformations.
  • Stable domains, shifting interface: good local folds with changing chain orientation point to an interface-level uncertainty rather than a domain-fold problem.
  • One model only: do not treat a single attractive pose as convergence.

When possible, repeat the analysis with an independently prepared input or prediction setup. Agreement is informative only when the inputs and assumptions are genuinely independent; copying the same sequence error into every run does not create validation.

6. Compare with biological and experimental evidence

Confidence metrics should be combined with evidence appropriate to the system. Check domain annotations, known interaction partners, mutagenesis, cross-linking, cryo-electron microscopy, crystallography, nuclear magnetic resonance and biochemical assays when available.

  • A cross-link or mutational effect that falls within a high-confidence, low-PAE interface supports the structural interpretation.
  • An interaction observed only under a different oligomeric state or construct may explain a mismatch without proving the prediction is wrong.
  • Absence of an assay result is not evidence that the interface is absent; it simply leaves the computational interpretation less constrained.
  • Experimental density or restraints that disagree with a predicted orientation should be reported explicitly rather than averaged away.

No universal experimental cutoff proves that an interface is real. The strength of the conclusion depends on the quality and relevance of the orthogonal evidence.

7. Rerun only when there is a biological reason

Rerunning is useful when you can test a defined hypothesis. Reasonable alternatives include a documented isoform, a construct with experimentally defined boundaries, a different oligomeric stoichiometry supported by biology, or a sequence assembly that corrects an input error.

Do not trim a low-confidence region merely to improve pLDDT or ipTM. Removing a flexible tail can change chain contacts, alter stoichiometry and conceal a real source of uncertainty. Keep the full biological construct in one run when appropriate, then use a justified construct variant as a separate sensitivity analysis.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

8. Report the limits with the result

A useful report lets another scientist see exactly what was and was not established. Include:

  • Modeling system and version, prediction date and the sequences or construct boundaries used.
  • Chain identities, stoichiometry and any omitted tags, signal peptides or unresolved residues.
  • The low-confidence residue range and its pLDDT distribution.
  • pTM, ipTM and the relevant intra- and inter-chain PAE observations.
  • Whether the interface and uncertain segment recur across ranked models.
  • Orthogonal evidence supporting or contradicting the proposed interaction.
  • A clear statement of what cannot be claimed, such as atomic contacts in a high-PAE or low-pLDDT region.

How to diagnose common confidence patterns

High pLDDT in each chain, high PAE between chains

This pattern means the individual chains or domains are modeled confidently but their relative placement is not. Possible explanations include a flexible tether, several allowed orientations, an incorrect stoichiometry or an interaction that is weak or conditional. Treat the monomer folds as useful structural hypotheses while withholding a fixed complex geometry.

Low pLDDT at a tail or linker, otherwise consistent interface

A flexible tail or linker may not adopt one position in the modeled state. If the structured interface has low inter-chain PAE, reasonable ipTM and recurrence across ranked models, the low-scoring segment does not automatically invalidate the rest of the complex. Exclude that segment from residue-level claims unless independent evidence places it.

Low pLDDT exactly at the proposed interface

Do not infer precise side-chain contacts. The segment may become ordered on binding, may be intrinsically disordered, or may reflect an incorrect sequence or construct. Check whether the partner contacts a neighboring high-confidence surface, whether the interface recurs in other models and whether biochemical or structural data support binding.

Low ipTM but high pLDDT throughout both chains

Inspect inter-chain PAE and the ranked models. A low ipTM can reflect uncertain relative placement even when both chains are individually well folded. It can also be depressed by low-pLDDT or disordered segments elsewhere in the assembly. The correct response is not to choose the prettiest pose, but to determine which regions drive the uncertainty and test the biological assembly.

High ipTM but a suspicious sequence or stoichiometry

A favorable score cannot correct an input mistake. Recheck chain count, species, isoform, residue numbering and construct boundaries before accepting the interface. A high score for the wrong assembly is still the wrong biological answer.

Different ranked models show different interfaces

Model disagreement is itself a result: the interface is not uniquely determined by the supplied information. Report the alternatives, compare their scores and PAE patterns, and seek experiments or additional restraints rather than averaging incompatible poses into one structure.

Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Support on Ko-Fi

Can you trust an interface when ipTM is low?

Only as a hypothesis, and only to the extent that other evidence supports it. An ipTM below 0.6 is in the “potentially incorrect” guidance band; 0.6–0.8 is uncertain. Neither band proves that no interaction exists. A low score may arise because the interface is wrong, because the chains have several plausible orientations, or because disordered regions lower the aggregate confidence.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

For a low-ipTM complex, require several independent supports before making a structural claim: a recurring interface across ranked models, low inter-chain PAE at the proposed contact, plausible stoichiometry and domain architecture, and agreement with interaction, mutational, cross-linking or structural data. If these supports are absent, describe the result as an unresolved or tentative interface and avoid atom-by-atom language.

What to do with low-confidence residues in downstream analysis

For visualization

Color the model by pLDDT and display the PAE matrix alongside it. Keep low-confidence residues visible but visually distinct so that an apparently continuous surface is not mistaken for a uniformly reliable one.

For contact maps and interface lists

Separate contacts involving high-confidence residues from contacts involving low-pLDDT or high-PAE segments. Label the latter as provisional. Do not use a single distance cutoff to imply certainty when the relative chain placement itself is uncertain.

For mutational design

Prioritize residues that are part of a recurring, low-PAE interface and have adequate local confidence. A low-confidence residue can still be biologically important, particularly if it is induced to fold on binding, but its predicted geometry should not be the sole basis for a mutation or mechanistic conclusion.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

For structure-based docking or simulation

Use uncertain linkers and domain orientations as alternative starting hypotheses, not as fixed truth. Preserve the chain composition and any biologically justified modifications used in the prediction so that downstream calculations do not silently change the question.

A compact decision framework

Observation Most defensible interpretation Next action
Low pLDDT, low inter-chain PAE at the surrounding structured interface, recurring models A flexible or conditionally structured segment may not invalidate the neighboring interface Report the segment separately; seek evidence if it is mechanistically important
High pLDDT for both chains, high inter-chain PAE, variable ranked interfaces Local folds are plausible but relative placement is unresolved Test stoichiometry and constructs; seek orthogonal restraints
Low ipTM, interface dominated by low pLDDT Interface confidence is weak and may be depressed by disorder Avoid atomic claims; compare models and experiments
Low ipTM, high-confidence interface residues, one recurring pose A specific interface hypothesis exists but remains uncertain at the complex level Check assembly, PAE and biological evidence before using it mechanistically
Any score pattern with a sequence or chain-definition error Metrics are answering the wrong modeling problem Correct inputs and rerun; do not interpret the original interface

How to phrase conclusions without overstating them

Use residue ranges and metrics in the conclusion instead of adjectives such as “bad” or “certain.” For example: “Residues 145–171 of chain B have pLDDT values mostly below 50, while the neighboring domain has low internal PAE. Inter-chain PAE across the proposed A–B contact is high and ranked models place the chains differently; therefore the local fold may be plausible, but the interface geometry is unresolved.”

A stronger statement requires matching evidence: “The A–B interface recurs across ranked models, has low inter-chain PAE, uses residues with moderate-to-high pLDDT, and agrees with cross-linking and mutational data. The model supports this interface as a working structural hypothesis, but it does not by itself establish affinity or physiological assembly.”

This wording keeps the local-fold, domain-placement and interface claims separate. That separation is the key to making low-confidence regions useful diagnostic information rather than a reason to accept or reject an entire complex wholesale.
