Short answer: look first for the boundary. A membrane-bound organelle is enclosed by a delimiting lipid bilayer. An RNA-rich droplet, usually an RNA–protein condensate, has no surrounding lipid bilayer; its components concentrate through molecular interactions, often involving liquid–liquid phase separation (LLPS). A round shape or bright fluorescent spot is not enough to establish either conclusion, so boundary, composition, dynamics and biochemical evidence must be considered together.
The defining difference is a lipid-bilayer boundary
Cell compartments can be organized in two fundamentally different ways. A membrane-bound organelle keeps its contents inside a physical envelope made from a lipid bilayer. The bilayer separates the organelle lumen from the surrounding cytoplasm or nucleoplasm and provides a selective interface for transport and signaling.
A membraneless compartment has no such enclosing bilayer. Its molecules are nevertheless not randomly distributed: particular proteins, RNAs and other factors become enriched relative to the surrounding phase. The result can be a distinct body with a recognizable composition, location and function. In this sense, “membraneless” describes the boundary, not an absence of organization.

RNA droplets are generally discussed as RNA-containing ribonucleoprotein condensates. RNA molecules and RNA-binding proteins assemble into a concentrated phase within a more dilute cellular environment. The RNA may help recruit specific proteins, provide multiple interaction sites, and alter how readily the assembly forms or dissolves. That description concerns composition and organization; it does not, by itself, prove that the body is a freely flowing liquid or that LLPS is the only mechanism involved.
| Question | RNA-rich membraneless condensate | Membrane-bound organelle |
|---|---|---|
| Is there a delimiting lipid bilayer? | No enclosing bilayer is expected around the condensate itself. | Yes; the compartment is enclosed by a lipid bilayer. |
| What creates the compartment? | Concentrated interactions among RNA, RNA-binding proteins and other components; LLPS may contribute. | A membrane boundary plus membrane-associated transport and organization. |
| What does a rounded outline prove? | Only that the signal has a compact appearance; it does not prove LLPS or a liquid state. | Nothing by itself; membrane-bound compartments can also look round. |
| Can it be inside another compartment? | Yes. A membraneless body can sit inside a membrane-bound organelle. | It may enclose a lumen and can contain membraneless subcompartments. |
| What should be compared experimentally? | RNA and protein enrichment, exchange, fusion, dissolution and the absence of a boundary. | Membrane continuity, lumenal contents and properties of transport across the boundary. |
The clearest nested example is the nucleus and nucleolus. The nucleus is bounded by a membrane, while the nucleolus inside it lacks its own delimiting membrane. Calling the nucleolus “inside a membrane-bound organelle” does not make the nucleolus itself membrane-bound. The same logic applies whenever an internal body is being classified: identify the boundary of the body under study, not merely the boundary of the larger compartment around it.
Why a microscope image cannot settle the question
Roundness is not a membrane marker
Condensates often appear spherical because surface tension and molecular interactions favor compact shapes, but other structures can also be rounded. A vesicle, a vacuole, a section through a tubular compartment, or an aggregated protein can produce a circular or punctate signal. Shape is therefore useful for describing a candidate body, not for assigning its boundary or formation mechanism.

A bright punctum shows location, not architecture
Fluorescence from an RNA probe or tagged protein demonstrates that the labeled molecule is concentrated at a location. It does not reveal whether a lipid bilayer surrounds that location, whether unlabeled components share the same space, or whether the concentration arose through LLPS, directed transport, trapping, protection from degradation, or another process. Even a marker that consistently appears in a granule is not a universal membrane test.
Sectioning and resolution can hide boundaries
Light microscopy may not resolve a thin membrane or distinguish a membrane closely apposed to a condensate. Conversely, a signal can seem to have an empty rim because of optical resolution or probe exclusion rather than a physical membrane. Boundary claims should therefore be checked with an imaging approach and controls suited to the cell type and candidate structure, rather than inferred from one optical image.

Colocalization has limits
Two colors that overlap in a projection can come from structures separated along the third dimension or from signals blurred together by the optics. Colocalization can support shared location, but it does not establish direct molecular interaction, a common lumen, or a membrane boundary. Use optical sections, appropriate compartment controls and, when necessary, higher-resolution or ultrastructural approaches to test the specific claim.
What “RNA droplet” says about molecules and material state
RNA is an active organizer, not just cargo
In many condensates, RNA contributes multivalent interaction sites. Different sequences, structures and modification states can recruit different RNA-binding proteins. The resulting network can determine which molecules enter the body, how large it becomes and how it responds to changing cellular conditions. RNA can also tune the condensate’s material behavior: altering RNA concentration or binding partners may make an assembly more dynamic, more viscous or more resistant to dissolution.
Thus, an RNA-rich body should be characterized by its molecular enrichment, not merely by its appearance. The relevant question is which RNAs and proteins are concentrated, how specifically they are recruited, and whether the enrichment changes when those interactions are perturbed. A useful comparison includes the surrounding cytoplasm or nucleoplasm and a nearby compartment that is not expected to contain the candidate assembly.
LLPS is a mechanism, not a synonym
LLPS describes demixing: components condense from a surrounding dilute phase into a concentrated phase, analogous in broad terms to droplets separating from a mixture. It is a supported mechanism for many cellular condensates, but “RNA droplet” should not be read as proof that LLPS occurred. Condensates can occupy a continuum of material states, from relatively fluid to viscoelastic, gel-like or more solid assemblies. Their physical behavior can also change over time or with stress.
Other routes can produce localized RNA without a phase-separated droplet. Localized protection can preserve transcripts in a particular region; diffusion coupled to entrapment can concentrate molecules where they become captured; and directed transport can deliver RNA along cytoskeletal or other cellular pathways. A convincing explanation should distinguish evidence for localization from evidence for a phase transition. If a transport or tethering model predicts the observed distribution and its response to perturbation, invoking LLPS is unnecessary unless independent phase-behavior evidence supports it.

Examples that clarify the terminology
| Structure | Boundary status | What it illustrates |
|---|---|---|
| Nucleolus | Membraneless | A membraneless subcompartment located inside the membrane-bound nucleus; it demonstrates that a membrane can surround a larger compartment without enclosing every body within it. |
| Cajal bodies | Membraneless | An organized nuclear body whose identity depends on concentrated RNAs and proteins rather than a surrounding lipid bilayer. |
| P-bodies | Membraneless | Cytoplasmic RNA–protein granules associated with RNA regulation; their punctate appearance is not, by itself, a proof of LLPS. |
| Stress granules | Membraneless | Stress-responsive RNA–protein assemblies whose composition and material properties can change with cellular state. |
| Generic membrane-bound organelle | Membrane-bound | A compartment whose contents are enclosed within a lipid bilayer; the boundary is the primary distinguishing feature in this comparison. |
The terms “membraneless organelle,” “granule” and “condensate” overlap in the literature but are not interchangeable diagnostic tests. “Granule” is often descriptive, “condensate” emphasizes concentrated molecular organization, and “membraneless organelle” emphasizes the absence of a delimiting membrane and the presence of cellular function. “Droplet” is a visual and physical analogy; it should not silently add a claim about liquidity or LLPS.
A practical evidence workflow
No single marker panel works for every cell type or every candidate body. Use a staged workflow in which each observation answers a different question.
- Define the candidate and the biological context. Record the cell type, developmental or stress condition, subcellular location and time point. The same name can refer to assemblies with different compositions in different cells. Decide whether the claim concerns a specific body, a class of granules or an induced experimental structure.
- Ask whether a delimiting lipid bilayer is present. Use membrane-sensitive imaging or ultrastructural methods appropriate to the specimen, with controls that distinguish a true boundary from probe overlap, optical blur and closely apposed membranes. The goal is to test the boundary directly, not to infer it from brightness or roundness.
- Map molecular composition. Label candidate RNAs and RNA-binding proteins, and establish whether they are enriched together rather than merely adjacent in the image. Include appropriate negative and compartment controls. A fluorescent tag identifies the tagged species; it does not automatically identify all components or establish a membrane status.
- Measure organization and exchange. Examine how molecules move within the body and exchange with the surrounding phase using a method suited to the structure, such as time-lapse imaging or recovery-after-photobleaching measurements. Compare untreated cells with perturbations that alter RNA concentration, protein interaction domains or cellular stress. Rapid exchange can support a dynamic condensate, but it is not a unique signature of LLPS.
- Test material behavior. Observe fusion, shape relaxation, dissolution or persistence after relevant perturbations. Interpret these observations with care: a body may be fluid in one condition and more gel-like in another, and failure to fuse does not by itself disprove a condensate.
- Characterize composition biochemically where needed. Biochemical fractionation, interaction assays or other composition-focused methods can test whether the proposed RNA and protein components are genuinely associated. These measurements complement imaging; they do not replace a boundary test.
- Compare competing mechanisms. Ask whether directed transport, localized protection or diffusion-coupled entrapment explains the RNA distribution without invoking LLPS. A mechanism is stronger when it predicts how the body responds to targeted perturbations and those predictions are observed.
- Report uncertainty explicitly. Separate observations from interpretations: “RNA signal is enriched” is an observation, whereas “an LLPS condensate formed” is a mechanistic conclusion. State which tests were performed, which were not, and whether the result applies only to the tested condition.
How to interpret common evidence patterns
| Observed pattern | Most defensible interpretation | What remains unproven |
|---|---|---|
| A continuous lipid bilayer encloses the contents. | The candidate is membrane-bound. | The image alone may not establish how the compartment formed or what transport mechanisms operate across the membrane. |
| No enclosing bilayer is detected; selected RNAs and proteins are enriched and exchange dynamically. | The evidence is consistent with a membraneless RNA–protein condensate. | Whether LLPS is the initiating mechanism, and whether the material is freely liquid under all conditions. |
| A bright RNA punctum has no boundary test or composition controls. | There is localized RNA signal. | Membrane status, condensate identity, LLPS, and functional significance. |
| The body persists, is viscous or resists fusion. | The assembly may occupy a gel-like, viscoelastic or otherwise less-fluid state. | Persistence does not prove a membrane, and non-fluid behavior does not rule out a condensate. |
| The body lies inside a membrane-bound compartment. | Its enclosing status must be assessed separately from that of the larger compartment. | Being inside a membrane-bound organelle does not make the internal body membrane-bound. |
| RNA and protein signals move together after a perturbation. | The components may be physically or functionally coupled. | Coupled movement alone does not identify the boundary or prove a phase transition. |
Common mistakes and how to avoid them
Calling every RNA cluster a droplet
RNA can cluster because it is transported, protected, tethered or trapped. Reserve “droplet” or “condensate” for cases where the organization and physical evidence justify those terms, and describe a signal more neutrally as an RNA-rich focus when the mechanism is unknown.
Treating LLPS as an all-or-nothing label
Phase behavior is condition-dependent. A structure can be dynamic under one condition and hardened or gel-like under another. Report the tested condition and the observed behavior instead of assigning a universal liquid label.
Using one marker as a universal diagnostic
Known components help identify a candidate body, but no single RNA, protein or dye establishes the presence or absence of a lipid bilayer in every cell. Use multiple, independent observations and controls designed for the candidate structure.

Confusing a membrane around a compartment with a membrane around its contents
The nucleus–nucleolus example is the essential reminder. Always specify which boundary is being assessed: the outer compartment, the internal body, or both.
Ignoring scale and preparation artifacts
Fixation, extraction, overexpression and probe concentration can alter apparent size, texture and dynamics. State the preparation and imaging conditions when making a physical claim, and avoid extending a result from one cell type or induced state to all cells.
Equating a negative membrane stain with proof of absence
Failure to detect a membrane can reflect limited resolution, incomplete labeling, sample damage or an unsuitable assay. Phrase the result as “no enclosing bilayer was detected under these conditions” unless the method and controls justify a stronger statement.

- Have you tested for a delimiting lipid bilayer rather than inferred one from shape?
- Are the relevant RNAs and RNA-binding proteins demonstrably enriched in the same body?
- Do you have evidence about molecular exchange, fusion, dissolution or other material behavior?
- Could transport, protection or entrapment explain the localization without LLPS?
- Are the cell type, condition, preparation and imaging limits stated?
- Have you separated what the data show from what they merely suggest?
- Have you used controls for optical overlap, nonspecific labeling and perturbation effects?
The reliable distinction is therefore structural first and mechanistic second: establish whether a lipid bilayer encloses the candidate, then characterize its molecular composition and behavior. An RNA-rich, membraneless body may be an LLPS-associated condensate, but only evidence from the specific cell type and structure can support that conclusion.
Frequently Asked Questions
Is every RNA-rich punctum an RNA droplet?
No. A punctum establishes localized RNA signal only. Transport, protection, tethering or diffusion-coupled entrapment can create a focus without LLPS or a droplet-like material state.

Can a membraneless body be inside a membrane-bound organelle?
Yes. The nucleolus is a membraneless body inside the membrane-bound nucleus. Assess the boundary of the internal body separately from the boundary of the larger compartment.
Does a round shape prove liquid–liquid phase separation?
No. Vesicles, vacuoles, tubular compartments viewed in cross-section and aggregates can also look round. Shape is descriptive, not a definitive test of LLPS or membrane status.
What does fluorescence microscopy prove?
It can show where a labeled RNA or protein is concentrated. By itself it does not prove a lipid bilayer, shared composition, direct interaction or the mechanism that produced the concentration.

What evidence supports calling an assembly a membraneless condensate?
The strongest case combines evidence that no enclosing lipid bilayer is detected with enrichment of specific RNAs and proteins, compatible exchange or material behavior, and controls that rule out optical overlap and alternative localization mechanisms.
Does rapid molecular exchange prove LLPS?
No. Rapid exchange is consistent with a dynamic condensate, but it is not unique to LLPS. Interpret exchange together with boundary, composition, perturbation and competing-mechanism evidence.
Can a condensate become solid or gel-like?
Yes. Condensates can range from relatively fluid to viscoelastic, gel-like or more solid, and their state can change with time, stress or composition. Non-fluid behavior does not automatically imply a membrane.
Is there one universal marker for RNA droplets?
No. A marker can help identify a candidate structure or component, but no single RNA, protein or dye universally establishes a membrane boundary or LLPS in every cell type.
