Secure a Microsoft 365 tenant in stages: establish multifactor authentication (MFA), use Conditional Access to evaluate users and sign-ins, feed Intune device-compliance and app-protection signals into those decisions, harden domain email with SPF, DKIM, and DMARC, and tune Exchange Online anti-malware, anti-spam, and anti-phishing policies. Roll out each control to a test group first, preserve emergency access, and verify licensing before making a feature a tenant-wide requirement.

What a secure Microsoft 365 tenant is designed to do

Microsoft’s Zero Trust guidance treats identity, device health, application access, location, and sign-in risk as connected inputs. Instead of trusting a user or device simply because it is inside a corporate network, the tenant evaluates the request and applies the least access appropriate for that situation.

Microsoft organizes its recommended configurations into three tiers:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Tier Use Typical approach
Starting point A practical baseline for most organizations Require MFA, protect common cloud applications with Conditional Access, establish basic device and email protections, and monitor policy results.
Enterprise Broader coverage for larger or more regulated environments Apply more granular conditions, stronger device requirements, and tighter controls for sensitive applications and roles.
Specialized security High-risk workloads, privileged operations, or unusual regulatory needs Use stricter controls where the business can accept additional access friction and operational overhead.

These tiers are starting points, not a universal blueprint. Adapt scope, exclusions, authentication methods, device requirements, and mail-flow actions to your organization’s users, applications, data, operating model, and recovery capability.

Plan the rollout before changing tenant-wide access

Identity and device policies can lock out administrators, interrupt mobile work, or block an application that was never included in testing. Use a staged deployment rather than switching every control on at once.

1. Inventory users, applications, domains, and devices

  • List administrator, service, guest, and standard-user accounts.
  • Identify every cloud application and resource that needs protection, including administrative portals and high-value data stores.
  • Record every domain that sends mail, including authorized non-Microsoft services.
  • Determine which phones, tablets, computers, and shared devices are enrolled in Intune or can be enrolled.
  • Document emergency or break-glass accounts and store their recovery procedures separately from normal administrator credentials.

2. Confirm licensing by capability

The cited Zero Trust configurations are supported in Microsoft 365 E3 and E5, while the Intune integration guidance associates Conditional Access with Microsoft Entra ID P1 or P2. Those statements do not guarantee that every control is present in every subscription combination. Check the tenant’s current entitlements for MFA-related features, Conditional Access, Intune compliance, app protection, and Defender for Office 365 before promising a control to users.

3. Create a pilot and a change record

Choose representative pilot users, including at least one administrator, a mobile user, a remote user, and a user of each important application. Record the policy purpose, included groups, exclusions, expected sign-in result, owner, test date, and rollback action. Test in a nonproduction environment where possible, and communicate likely effects before production rollout.

Strengthen identity with MFA and Conditional Access

MFA is the first major improvement for account security because a stolen password alone should not be enough to complete a sign-in. Conditional Access then turns MFA and other signals into rules for specific cloud applications and resources.

Establish a baseline MFA policy

  1. In the Microsoft Entra admin center, open the Conditional Access area and create a policy for the pilot group.
  2. Choose the cloud applications and resources that must be protected. Start with administrative and high-value services, then expand to the broader tenant.
  3. Set the grant requirement to require multifactor authentication.
  4. Exclude only documented emergency access accounts and any carefully justified service identities that cannot perform interactive MFA. Give each exclusion an owner and review date.
  5. Test normal sign-in, new-device sign-in, mobile sign-in, and administrator sign-in. Confirm that the expected MFA registration and challenge occur.
  6. After the pilot succeeds, expand the included groups in stages and monitor sign-in results after each change.

Exclusions are a common source of unexpected outcomes. An exclusion that is too broad can leave an entire role or application outside the intended protection; one that is too narrow can create an avoidable lockout. Keep the emergency account exclusion separate from ordinary convenience exceptions.

Add conditions to the access decision

Conditional Access can evaluate the user, device, application, location, and risk associated with a request. Use those conditions to apply stronger requirements where the consequences of compromise are higher.

Signal Possible decision When it helps
User or role Require stronger authentication for administrators or other sensitive roles Limits the impact of a privileged-account takeover.
Cloud application Apply a separate policy to administrative portals or sensitive data Protects high-value resources without imposing the same friction on every application.
Device state Require the device to be marked compliant Connects access to encryption, update, password, or threat requirements defined in Intune.
Location or risk Require MFA, restrict access, or block a request Responds to sign-ins from unusual locations or elevated risk conditions.

Do not treat a single condition as a complete security strategy. A compliant device does not make a weak account safe, and MFA does not correct an unmanaged device that stores sensitive data. Combine controls according to the resource’s risk.

Use Intune to protect apps and enforce device health

Intune supplies device-management and application-protection capabilities that Conditional Access can use when deciding whether to allow access. Devices must be enrolled before device-compliance policies can be enforced.

Protect data in mobile applications

Intune app protection policies can protect organizational data inside supported mobile applications, including scenarios in which a device is not enrolled. Define how users can copy, paste, save, print, open, or share organizational data, and require an app-level access control such as an app PIN where appropriate. This approach is useful when the organization cannot manage the entire personal device but still needs to control business data inside an approved application.

App protection does not replace device management. It governs data within the supported app; it does not establish that the operating system is patched, encrypted, or free of other device-level risks.

Build a device-compliance policy

  1. In the Intune admin center, enroll the device platforms and ownership types that the organization will manage.
  2. Create compliance policies for each relevant platform and define requirements such as a supported operating-system version, password or lock settings, encryption, and other controls your risk model requires.
  3. Assign the policy to a pilot group and verify that enrolled devices report a current compliance state.
  4. Check how noncompliant, unknown, or stale devices are handled and give users a clear remediation path.
  5. Connect the compliance result to a Conditional Access policy that requires a compliant device for the selected cloud applications and resources.
  6. Test enrollment, compliance evaluation, remediation, and access after a device becomes noncompliant.

A device-compliance policy that is not connected to an access decision only records state; it does not enforce that state at sign-in. Conversely, a Conditional Access requirement for compliance can block users if enrollment, platform support, or policy assignment is incomplete.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Phase requirements when universal enforcement is not ready

You do not have to require compliant devices for every user on the first day. A defensible rollout can begin with administrators or users handling the most sensitive data, then expand after enrollment, help-desk, and remediation processes are reliable. Treat this as a deployment phase, not as evidence that unmanaged access is safe for all workloads.

Keep emergency access accounts excluded from applicable device-compliance policies so a configuration error or service outage does not remove every administrative recovery path. Protect those accounts with strong credentials, restricted use, monitoring, and a tested recovery procedure.

Harden Exchange Online email protection

Cloud mailboxes include built-in anti-malware, anti-spam, and anti-phishing protections. Those baseline controls are active capabilities for cloud mailboxes, but their default behavior may not match your organization’s risk tolerance, reporting needs, quarantine process, or mail-flow exceptions. Review the enabled policies and the actions they take.

Verify the baseline policy behavior

  • Review anti-malware actions for malicious attachments and messages.
  • Review anti-spam thresholds, bulk-mail handling, quarantine settings, and user notification behavior.
  • Review anti-phishing actions, including what happens to spoofed or suspicious messages.
  • Confirm who can release quarantined messages and how those releases are audited.
  • Give users a reporting method and ensure reports reach the team responsible for investigation.

Use the Microsoft Defender portal’s email and collaboration policy areas to inspect the tenant’s actual configuration. Do not describe a protection as active merely because the subscription could support it; confirm that the relevant policy is enabled, assigned, and winning any policy-precedence decision.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Authenticate every sending domain with SPF, DKIM, and DMARC

For each domain that sends mail, publish and maintain:

  • SPF: identifies the services authorized to send mail for the domain.
  • DKIM: adds a cryptographic signature that receiving systems can validate.
  • DMARC: tells receiving systems how to handle messages that fail authentication alignment and provides reporting for domain owners.

Include authorized non-Microsoft senders in the design. A domain can appear to be protected in Microsoft 365 while a marketing platform, ticketing system, device, or application sends unauthenticated mail that attackers can imitate. Keep DNS records accurate when senders are added or retired, and monitor DMARC reports for unexpected sources.

Avoid broad allow-list exceptions

Do not add your own Microsoft 365 domains to allowed-sender or allowed-domain lists simply to solve a delivery complaint. A broad allow-list can also permit malicious messages that filtering would otherwise block, including messages that impersonate your domain. Correct the underlying authentication, configuration, or sender-reputation issue and use the narrowest documented exception only when its risk is understood.

Distinguish spoofing protection from impersonation protection

Basic anti-phishing protections address spoofing, but lookalike or user-impersonation protection is a separate capability. More advanced impersonation protections are associated with Defender for Office 365 and are not the same as the basic cloud-mailbox anti-phishing layer. If executives, finance staff, help-desk personnel, or other frequently impersonated users are high-value targets, verify that the necessary Defender policy is licensed, enabled, assigned, and configured for those identities and domains.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Review preset security policies

Microsoft recommends turning on and assigning Standard and/or Strict preset security policies in its Defender for Office 365 guidance. Presets can provide a managed starting configuration, but behavior depends on the subscription, assignments, and policy precedence in the tenant. Record which users are covered, inspect conflicts with custom policies, and validate quarantine and false-positive handling before expanding scope.

Choose a deployment model that matches risk and readiness

Deployment choice Coverage Benefits Trade-offs
Tenant-wide MFA and broad access policies Most users and common cloud resources Consistent baseline and fewer unprotected accounts Greater change impact, support demand, and lockout risk during rollout
Role- or application-focused policies Administrators, sensitive applications, or high-value data Reduces risk quickly where compromise is most damaging Requires accurate group membership and can leave lower-priority users with weaker controls.
Compliant-device requirement for selected users Managed administrators or sensitive-data users Builds operational experience before wider enforcement Does not protect users and resources outside the selected scope.
App protection without full enrollment Organizational data inside supported mobile apps Controls business data on some personal devices Does not provide full device-health assurance and depends on supported applications.
Baseline email controls plus SPF, DKIM, and DMARC All sending domains and cloud mailboxes Broad coverage against malware, spam, and domain spoofing Requires DNS ownership, sender inventory, monitoring, and ongoing tuning.
Enhanced impersonation protection Selected users, domains, or mailboxes Addresses lookalike and targeted impersonation beyond basic spoofing controls Requires the appropriate Defender for Office 365 capability and policy management.

Evaluate each option against five questions: how broadly it applies, how much access friction it creates, whether devices are owned and managed, what licensing and operational work it requires, and whether it addresses basic spoofing or advanced impersonation.

Measure progress without mistaking a score for security

Microsoft Secure Score provides recommended actions and a way to track and compare the tenant’s security posture. Use it to prioritize work, assign owners, and show whether recommendations are completed.

Secure Score is not proof that every attack surface is covered and its points are not a measured reduction in breaches. A high score can coexist with an unprotected application, an overlooked sending domain, a dangerous mail-flow exception, or an untested recovery process. Pair the score with:

Rollout checklist for a practical first 90 days

Days 1–30: establish visibility and the baseline

  1. Inventory users, roles, applications, devices, sending domains, and non-Microsoft senders.
  2. Confirm licensing for Entra ID, Conditional Access, Intune, and Defender capabilities you plan to use.
  3. Document emergency accounts and test their recovery process without using them for routine administration.
  4. Review current Exchange Online anti-malware, anti-spam, and anti-phishing policies, quarantine actions, and exceptions.
  5. Publish or correct SPF, DKIM, and DMARC for each sending domain.
  6. Set a pilot group and establish a change record for every policy.

Days 31–60: pilot identity, device, and email enforcement

  1. Apply baseline MFA to the pilot and test administrators, mobile users, remote users, and major applications.
  2. Enroll pilot devices in Intune and validate compliance reporting.
  3. Apply app protection to supported mobile scenarios that do not yet use enrollment.
  4. Require compliant devices for a narrowly scoped application or administrative group.
  5. Enable the appropriate Standard or Strict preset security policy where licensed, and resolve policy-precedence conflicts.
  6. Review sign-in failures, noncompliant devices, quarantine releases, and false positives with the service owners.

Days 61–90: expand and govern

  1. Expand MFA and Conditional Access by user group and application after pilot issues are resolved.
  2. Extend device-compliance enforcement to additional sensitive users or resources as enrollment and support mature.
  3. Confirm that all sending services remain represented in SPF, DKIM, and DMARC configuration.
  4. Turn on advanced impersonation protections for the users and domains that need them, subject to licensing and policy validation.
  5. Review exclusions, emergency accounts, allow lists, and policy assignments with named owners.
  6. Use Secure Score alongside operational reports and risk review to set the next quarter’s priorities.

Troubleshoot the failures that appear most often

A user is blocked immediately after a policy change

Check which Conditional Access policy produced the result, whether the user belongs to an intended group, whether an exclusion was applied, and whether the device is enrolled and reporting a current compliance state. Use the documented emergency account only for recovery, then correct the policy assignment or enrollment problem before broadening the rollout.

A compliant-device requirement blocks a legitimate device

Inspect the device’s compliance details, last check-in time, operating-system support, encryption and password requirements, and the user’s enrollment status. A policy cannot evaluate a device that was never enrolled, and a stale or unknown state should not be assumed to mean compliant.

Legitimate mail is quarantined

Examine the message verdict, authentication results, sender configuration, and the policy that took the action. Fix SPF, DKIM, DMARC, sender reputation, or content configuration instead of broadly allow-listing the domain. If an exception is unavoidable, scope it narrowly, document its owner and expiry, and monitor it.

Users receive lookalike messages that pass basic filtering

Verify whether the tenant has only baseline spoofing protection or also has Defender for Office 365 impersonation policies. Confirm that targeted users and domains are assigned to the relevant policy and that the policy action is not overridden by precedence or an exception.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The tenant has a strong Secure Score but recurring incidents

Review the score’s recommendations against real incidents, unprotected applications, policy exclusions, device inventory, mail-flow exceptions, and recovery exercises. Treat the score as a prioritization signal, not as a substitute for attack-surface review and operational evidence.

Final decision framework

Start with MFA and a carefully scoped Conditional Access baseline, then add Intune app protection and device-compliance signals where the organization can enroll and support devices. Protect every sending domain with SPF, DKIM, and DMARC, review the built-in cloud-mailbox protections, and use enhanced impersonation controls when the subscription and risk justify them. Expand coverage only after pilot testing demonstrates that users can authenticate, devices can remediate, mail can be recovered safely, and emergency administrators still have a tested path back into the tenant.
