Secure an AI coding assistant as if it were a new developer with automated tools: limit the repositories it can reach, give it only the authority and credentials required for a task, treat every issue and pull-request instruction as untrusted input, and require the same review, testing, and scanning gates used for human code. A single toggle cannot provide that protection.
GitHub describes Copilot cloud agent as an autonomous agent that can access code and push repository changes. That makes repository scope, branch permissions, secrets, integrations, and auditability security boundaries. The controls below use GitHub Copilot cloud agent as a documented example; other assistants have different settings and defaults.
How do I secure an AI coding assistant in a company repository?
Build a layered control system in this order:
- Choose where agents may operate. Start with a small allowlist of repositories and a pilot group.
- Constrain authority and external reach. Use read-only access where possible, short-lived or narrowly scoped credentials, approved integrations, and controlled network egress.
- Protect the files that configure the agent. Require ownership and review for setup files, workflow files, agent instructions, and integration definitions.
- Assume task content is hostile. Issues, pull requests, comments, documentation, and source files can contain prompt-injection instructions.
- Keep human approval and automated validation. Agent changes should arrive through pull requests and pass required tests, code scanning, dependency checks, and secret scanning.
- Audit every agent category. Cloud agents, third-party agents, and local IDE agents may be governed by separate controls.
This sequence prevents a common mistake: trying to solve an access problem with a prompt rule, or trying to solve a code-quality problem with a repository allowlist.
1. Decide where an agent is allowed to work
Start with a repository allowlist
Do not enable an autonomous agent across every repository on its first day. Select projects with clear ownership, representative languages, reliable tests, and no unreviewed production credentials. Exclude repositories containing regulated data, signing keys, incident-response material, or deployment authority until the security team has evaluated the complete workflow.

For GitHub Copilot Business and Enterprise, organization administrators can control whether the cloud agent is available and which repositories may use it. A user also needs access to the agent and write permission on the repository to trigger it. Treat those as separate checks: an organization policy does not grant a user repository permission, and repository permission does not override an organization policy. GitHub’s labels and defaults can change by plan, so confirm the current policy page for your subscription before rollout.
Review automation separately
Copilot cloud-agent availability and automation are separate settings. A policy that permits an interactive task does not necessarily govern scheduled or event-driven automation. Review both settings, identify which events can start work, and document who owns each automation identity.
Use a staged expansion
- Create a pilot group containing engineers, a repository administrator, and a security reviewer.
- Allow access to one or two non-critical repositories with representative build and test pipelines.
- Measure review time, failed checks, unexpected file changes, secret detections, and prompts that require escalation.
- Fix policy and workflow gaps before adding repositories or enabling write-capable tasks.
- Reassess the allowlist whenever a repository changes ownership, sensitivity, deployment path, or data classification.
Compare deployment locations before choosing one
Execution location changes the attack surface. Compare the options explicitly rather than treating an AI assistant as one uniform product category.
| Deployment option | Typical repository scope | Authority questions | Audit and governance questions |
|---|---|---|---|
| Local IDE agent | Files available to the developer’s workspace | Can it run shells, edit files, read local credentials, or reach internal services? | Are sessions logged centrally, or only on the workstation? |
| Hosted cloud agent | Repositories selected by organization and repository policy | Can it create branches, open pull requests, run workflows, use secrets, or call external tools? | Are sessions and agent events visible to enterprise administrators? |
| Self-hosted runner agent | Repositories and runner groups permitted by CI policy | What can the runner reach on the internal network, and which credentials are mounted? | Are runner logs, network activity, and artifact retention controlled? |
Do not assume that a cloud-agent policy governs a local IDE agent or a third-party coding agent. Write an inventory that names every agent, its execution location, repository scope, identity, credentials, integrations, and owner.
2. Bound credentials, secrets, and external integrations
Apply least authority to every task
Give an agent the smallest permission set that can complete the requested work. Read-only assistance is materially different from branch writes; branch writes are different from workflow execution; workflow execution is different from access to production systems. Separate those capabilities and approve them independently.
- Prefer a repository-scoped token over an organization-wide token.
- Use short-lived credentials where the platform supports them.
- Keep production credentials outside development tasks unless the task has a documented, approved need.
- Restrict network egress to the package registries, source hosts, and services required for the build.
- Revoke or rotate credentials after a pilot, failed containment test, or suspected prompt injection.
Use agent-specific secrets deliberately
GitHub documents repository-level and organization-level Agents secrets for cloud-agent tasks. These secrets are available during setup and execution, so their names and values should be treated as part of the agent’s effective authority. Create a dedicated secret only when the task needs it, scope it to the smallest repository set, and avoid placing broad personal access tokens in the environment.

For private GitHub packages, GitHub states that using the standard GITHUB_TOKEN is more secure than using a long-lived personal access token with organization permissions. Confirm that package access and repository permissions are sufficient, then remove any older token that is no longer needed.
Govern MCP servers as privileged integrations
Model Context Protocol servers are not harmless plug-ins. They can expose tools, files, databases, ticket systems, or other data to an agent. Establish an enterprise or organization policy for whether MCP is allowed, maintain an approved-server list, and prefer centrally managed agent profiles when your operating model supports them.
- Record each server’s owner, tools, data sources, authentication method, and network destinations.
- Review whether a tool can write data or only read it.
- Use separate identities for development and production systems.
- Test failure behavior when a server is unavailable or returns malicious content.
- Remember that setup steps and MCP connections can have network behavior distinct from the agent’s task-time firewall.
Check what a setup step can do
A setup script may install packages, modify environment variables, contact external services, or create files before the agent starts. Review those actions as carefully as the task itself. A narrow repository policy is ineffective if initialization code can obtain a broader credential or open an unrestricted network path.
3. Protect configuration that changes agent capabilities
Lock down setup and workflow files
GitHub warns that users with repository write access may be able to edit copilot-setup-steps.yml by default. That file can affect the environment in which the cloud agent works. Apply the same protection to any equivalent setup file, agent definition, instruction file, workflow, container definition, or MCP configuration.
In the repository, use CODEOWNERS and branch or repository rulesets to require review from the security or platform owners for capability-changing paths. A minimal example is:
# .github/CODEOWNERS
.github/copilot-setup-steps.yml @platform-security
.github/workflows/ @platform-security
.agent/ @platform-security
Use the actual team names and paths in your organization; the important control is mandatory ownership review, not the example syntax.

Protect the protection mechanism
CODEOWNERS itself, ruleset definitions, reusable workflows, and scripts that install tools must also be covered by ownership and required checks. If an agent can alter the file that grants it authority, the control is circular. Keep the approval path independent of the agent and require a human reviewer for changes to security-sensitive configuration.
Review setup changes as code
- Show the complete diff, including generated files and lockfiles.
- Identify new commands, package sources, environment variables, and network destinations.
- Verify that no secret value is echoed, written to artifacts, or passed to untrusted commands.
- Require the designated CODEOWNER to approve the change.
- Run the same CI and scanning gates used for application code before merging.
4. Treat prompts and repository content as untrusted input
Understand the prompt-injection path
An attacker does not need access to the agent’s control panel to influence it. A hidden instruction in an issue, pull-request description, comment, documentation file, test fixture, or source comment may be read as task context. GitHub identifies hidden messages in issues and pull-request comments as a prompt-injection route and documents filtering of hidden characters for that input path.
Filtering is a mitigation, not proof that prompt injection has been eliminated. Natural-language instructions can be visible, obfuscated, or embedded in data that appears relevant to the task. Treat all repository and task text as potentially adversarial.

- Keep credentials and tool permissions narrow enough that a successful injection cannot reach unrelated repositories or systems.
- Do not allow an agent to approve or merge its own pull request.
- Require explicit human review for changes to secrets handling, dependencies, workflows, deployment files, and access controls.
- Prefer a task description that names allowed directories, commands, and expected tests.
- Ask the reviewer to inspect unusual network calls, shell commands, encoded text, and newly added instructions.
Give reviewers a prompt-injection checklist
When a change contains instructions directed at the agent rather than the software, pause the review. Check the issue and pull-request history, inspect the exact source of the instruction, look for attempts to disable tests or scanning, and rotate any credential that may have been exposed. Do not treat a clean-looking final diff as evidence that no sensitive action occurred during execution; use available logs and audit events.
5. Require human review, tests, and security scanning
Use pull requests as the change boundary
Require the agent to work on a branch and open a pull request. Protected branches should require at least one human approval, and sensitive paths should require the relevant CODEOWNER. The author of an agent-created pull request must not be able to merge it without the required independent approval.
GitHub states that Copilot cloud agent creates draft pull requests that require human review and merging. Keep that requirement even when the diff is small or the agent reports that all checks passed.

Make checks mandatory
In a GitHub repository, configure rules under Settings → Rules → Rulesets (the exact labels can vary) to require pull requests, approvals, status checks, and conversation resolution before merging. Select checks that represent the project’s real risk: unit and integration tests, type checking, linting, build validation, infrastructure validation, and deployment-policy checks.
Enable code and secret defenses
- Enable code scanning and require relevant results before merge.
- Enable secret scanning and push protection where available.
- Scan dependencies and lockfile changes.
- Review generated code for unsafe defaults, injection flaws, license concerns, and unnecessary data collection.
- Retain logs and artifacts according to your incident-response and compliance requirements.
GitHub describes built-in cloud-agent checks that include CodeQL, dependency checks against the GitHub Advisory Database for malware advisories and vulnerabilities rated High or Critical by CVSS, and secret scanning. Those checks add useful coverage; they do not replace the repository’s normal review, CI, or scanning policies.
Review the whole diff, not only the requested feature
AI-generated changes may include dependency updates, configuration edits, test modifications, generated files, or formatting changes outside the stated task. Review file deletions, permission changes, workflow edits, package-source changes, and modifications to authentication or authorization logic separately. A green test run confirms only the tests that ran; it does not establish that the change is safe.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.6. Audit activity and define governance boundaries
Use enterprise controls for GitHub-managed agents
GitHub Enterprise AI Controls can manage agent availability and provide visibility into sessions and agent audit events for GitHub-managed agents. Use that visibility to answer who started a task, which repository and branch were involved, what tools or integrations were enabled, and when the pull request was opened or changed.
Keep separate policies for separate agents
GitHub’s documentation distinguishes third-party coding agents from Copilot cloud agent, and local Visual Studio Code agents are not managed through GitHub enterprise controls. Your policy should therefore contain separate entries for:
Recommended Free Tools
- GitHub-managed hosted agents.
- Third-party hosted or self-hosted agents.
- Local IDE agents.
- CI or runner-based agents.
For each category, specify the approved products, identity source, repository scope, secret mechanism, network boundary, logging location, retention period, incident owner, and offboarding process.

Make audit records useful to responders
Capture enough context to reconstruct an event: initiating user or automation, task text, repository and commit identifiers, changed files, tools invoked, secrets or tokens presented by name, pull-request approvals, check results, and merge actor. Avoid logging secret values or unnecessary source content. Test that an administrator can retrieve these records during a simulated investigation.
Can I let an AI agent write code in a private repository safely?
Yes, if “safely” means the agent is constrained by repository allowlists, least-privilege credentials, protected configuration, untrusted-input handling, mandatory human approval, automated checks, and usable audit records. Private visibility alone is not a security boundary: an agent with write access can still alter code, workflows, dependencies, or documentation, and a compromised integration can still move data outside the repository.
For a private repository, begin with read-only assistance or branch-only writes. Expand to additional tools or secrets only after the pilot demonstrates that reviewers understand the diffs, required checks are reliable, and logs support incident response.

Clear out junk files and repair common Windows errorsFree Scan →Scan for outdated or missing drivers - takes under a minuteDriver Scan →How do I stop an AI coding agent from exposing secrets?
- Inventory every secret the agent could inherit from the repository, runner, shell, package manager, MCP server, or local environment.
- Remove credentials that the task does not need.
- Replace personal or long-lived tokens with repository-scoped or short-lived credentials; use
GITHUB_TOKENfor private GitHub package access when its permissions are sufficient. - Store necessary values in the platform’s agent-specific secret facility rather than in prompts, source files, or issue text.
- Restrict commands and network destinations, and prevent secrets from being printed into logs or artifacts.
- Enable secret scanning and push protection, then review alerts before merging.
- Rotate credentials immediately after suspected disclosure or an unexplained outbound request.
No scanner can guarantee that a secret was never read or transmitted. Prevention, narrow authority, monitoring, and a tested rotation procedure must work together.
Should AI-generated code require human review?
Yes. Require a human-approved pull request for every change that can enter a company repository, with stronger review for authentication, authorization, cryptography, dependency, workflow, deployment, and secret-handling changes. Human review is not a ceremonial click: the reviewer should examine the complete diff, task context, generated tests, tool activity where available, and all required CI and scanning results.
A practical rollout checklist
Before enabling an agent
- Classify repositories and create an explicit allowlist.
- Document which users and automation identities may start tasks.
- Choose the deployment location and record its network and data boundary.
- Define approved credentials, MCP servers, package sources, and external services.
- Protect setup files, workflows, agent instructions, CODEOWNERS, and rulesets.
- Configure pull-request approval, required checks, code scanning, secret scanning, and push protection.
- Confirm where sessions and audit events are retained and who can review them.
During the pilot
- Use non-critical repositories with reliable tests.
- Start without secrets, then add one narrowly scoped secret only when justified.
- Test malicious issue text, pull-request comments, and repository instructions.
- Verify that an agent cannot merge its own work or bypass required checks.
- Review unexpected files, network requests, package changes, and generated artifacts.
- Record false positives, reviewer effort, failed checks, and incidents.
Before expanding access
- Close gaps found in the pilot and obtain security-owner sign-off.
- Recheck plan-specific defaults and feature availability.
- Confirm third-party and local agents have independent policies.
- Run a credential-rotation and incident-response exercise.
- Schedule periodic reviews of repository scope, integrations, secrets, logs, and rulesets.
Common failure modes and fixes
| Failure mode | Why it happens | Corrective action |
|---|---|---|
| Agent enabled for every repository | An organization-wide default is mistaken for a safe rollout. | Switch to an allowlist and pilot group; exclude sensitive repositories. |
| Long-lived personal token in the agent environment | A package or API task appears easier with broad access. | Use a repository-scoped or short-lived credential, or the standard GITHUB_TOKEN when suitable. |
| Setup file changed without platform review | Write access allows edits to initialization or workflow configuration. | Protect the path with CODEOWNERS and rulesets; require security-owner approval. |
| Malicious issue text changes the task | Repository content is treated as trusted instructions. | Assume prompt injection, narrow permissions, and inspect context and tool activity. |
| Green checks treated as approval | Automated tests are mistaken for a complete security assessment. | Keep human review, code scanning, secret scanning, and sensitive-path ownership requirements. |
| Cloud-agent policy assumed to cover local or third-party tools | Agent inventory and governance boundaries are incomplete. | Document and govern each agent category independently. |
| Audit logs cannot explain an event | Sessions, tool calls, or approvals are not retained together. | Define required fields and retention, then test retrieval during an exercise. |
What to verify as product behavior changes
GitHub’s documentation accessed October 13, 2026 describes the controls above, but product behavior, plan availability, labels, and defaults can change. Revalidate the cloud-agent permission model, automation settings, secret behavior, MCP controls, built-in checks, and enterprise audit coverage before each rollout expansion. Do not transfer a GitHub safeguard to another assistant without confirming that product’s own implementation.
