Scan both the files you can see and the Git history you may have forgotten. Start with the exact directory, repository, branches, notebooks, configuration files, model and dataset artifacts, and archive you plan to share. Run a local scanner such as Gitleaks across directories, files, repositories, and history; use GitHub Secret Scanning when your repository type and plan support it; and use the hosting platform’s own checks when applicable. Review every alert without printing the full value. If a credential is real, revoke or rotate it immediately, then decide whether the copy or history also needs cleanup.

A clean scan reduces risk but is not proof that no secret exists. Detection depends on the scanner’s patterns, validation methods, supported file types, repository scope, and the way a credential is stored.

What counts as an exposed secret in a machine-learning project?

A secret is any value that grants access or proves identity when it should remain private. In an ML project, it may appear in ordinary source code, a notebook cell, a shell command, a configuration file, a training script, a CI workflow, a data-preparation log, or an exported artifact.

  • API keys and service tokens for model, storage, database, experiment-tracking, or deployment services.
  • Cloud access keys, secret access keys, signed URLs, and service-account credentials.
  • Passwords, database connection strings, webhook signing values, and private keys.
  • Personal access tokens stored in notebooks or pasted into examples.
  • Environment files such as .env, local configuration files, and generated logs.
  • Credentials embedded in an archive, model package, dataset metadata file, or notebook output.

A value does not become safe merely because it is old, appears in a comment, is inside a deleted notebook cell, or is no longer visible in the current directory. Git can retain earlier versions, and an archive or exported notebook can preserve content that was removed from the working tree.

Decide exactly what will be shared

Scanning is only meaningful when the scan matches the material that will leave your machine. Make an inventory before opening the scanner.

Include the working directory

List source code, notebooks, configuration files, scripts, documentation, tests, and generated logs. Check hidden files and folders, including environment files and tool-specific directories. A file excluded by your usual editor or operating-system view can still be included in a zip file or Git commit.

Include the complete repository scope

Record the repository URL or local path, every branch and tag intended for sharing, submodules, and any Git worktree. Include the commit history, not just the latest checkout. GitHub says its Secret Scanning feature scans Git history on all branches when the feature is available, while local scanners can be run against a repository and its history.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Include notebooks and generated outputs

Jupyter notebooks often contain code, output, metadata, and copied shell commands in one file. Clear output only after inspecting it; an output cell may contain a signed URL, a response header, or a credential printed by a debugging statement. Also inspect experiment logs, tensor-board exports, model cards, and data manifests.

Include the actual export

If you will share a zip file, tarball, disk image, container, package, or upload, scan that exact export after it is built. Do not assume that scanning the source directory covers files produced during packaging. Keep the export in a temporary location with restricted permissions while it is being examined.

A practical pre-sharing workflow

  1. Make a sharing manifest. Write down the path or URL of the repository, the branches and tags, notebooks, data and model artifacts, configuration files, and the archive or upload that will be sent. Mark files that are intentionally private so you can verify that they are absent from the final package.
  2. Work from a copy. Clone or copy the project into a separate review directory. Do not edit the only copy while investigating; preserving the original helps you understand when a value entered history and which branches contain it.
  3. Scan current files. Run a scanner against the directory and individual files, including hidden files and notebook formats that the scanner supports. Gitleaks documentation describes directory and file scans as well as repository scans. Use the version of Gitleaks installed on your machine and check its built-in help because command names and flags are version-sensitive. Current releases commonly expose directory and Git-history modes such as gitleaks dir <path> and gitleaks git <repository>; confirm the syntax with gitleaks --help before relying on it in automation.
  4. Scan history and all refs. A value removed from the latest files may remain in earlier commits, another branch, a tag, or a merge commit. Run the scanner’s history mode over the repository, and verify that the scan includes every branch and tag that will be shared. If you are unsure what exists locally, inspect the refs with commands such as git branch --all and git tag, then scan the resulting repository rather than only the checked-out branch.
  5. Scan the final package. Build the archive or export exactly as you intend to distribute it, then scan that file or an unpacked copy. Check nested archives and generated directories. If the scanner cannot parse a binary model or dataset, record that limitation and inspect its metadata and companion files separately.
  6. Use hosted scanning where it applies. For a GitHub repository, enable or review Secret Scanning if the repository type and current plan make it available. For a Hugging Face Hub project, the service says it runs TruffleHog on each push and emails users about verified detections.
  7. Triage every result privately. Open the file name, line, commit, branch, and rule that triggered the alert without copying the complete secret into a ticket, chat, issue, or paste service. Treat a result as a lead until you establish whether it is a real credential, a placeholder, test data, or an unrelated string.
  8. Invalidate real credentials. Revoke or rotate a confirmed credential with the issuing provider before spending time on history rewriting. Removing a line from the working tree does not disable the credential.
  9. Clean the shareable copy. Remove secrets from current files, rebuild archives, and remove unnecessary private branches or tags from the material being shared. Decide separately whether repository-history rewriting is warranted; it can be disruptive and does not replace revocation.
  10. Rescan after remediation. Scan the cleaned working tree, every history scope that will be published, and the final archive. Preserve the scanner report without storing secret values, and add a pre-commit or CI check so the same class of mistake is caught before the next push.

Choosing a scanning approach

The options below solve different parts of the problem. The available evidence does not establish that one is more accurate or comprehensive than the others.

Option What it covers Best fit Important limits
Gitleaks Local scans of Git repositories, directories, and files; history scanning; local, CI, and pre-commit operation. A repeatable check before sharing, with control over local copies and automation. Patterns, parsing, and command flags vary by version. You must review findings and confirm what paths and refs were included.
GitHub Secret Scanning Hosted alerts and scanning of Git history on all branches when the repository is eligible; customization is documented by GitHub. A repository already hosted on GitHub, especially when you want alerts after pushes. Availability depends on repository type and plan. Pattern scope and push-protection settings affect what is detected.
Hugging Face push scanning Hugging Face says TruffleHog scans each push and sends notifications for verified detections. Projects stored on the Hugging Face Hub. Verification can fail for technical reasons, so an unverified result is not automatically harmless. The documented token response applies specifically to leaked Hugging Face tokens.

Use a local scan even when a hosted service is enabled. The local pass can cover an export before upload, unpushed branches, and files outside the hosted repository. Conversely, hosted monitoring can catch a credential introduced by another contributor or pushed from another machine.

How to inspect findings without leaking the secret again

Read the context, not the value

Record the rule name, file path, line number, commit identifier, branch, and timestamp. Mask the middle of the matched value. Never paste the full token into a bug report, terminal transcript, screenshot, or support request.

Classify the result

  • Confirmed live credential: the issuing service recognizes it, or the surrounding context clearly shows a production or personal credential.
  • Expired or revoked credential: it no longer authenticates, but still deserves removal because it may have been valid earlier or may reveal naming and access patterns.
  • Placeholder or fixture: an intentionally nonfunctional value used in tests or documentation. Keep it clearly synthetic and avoid formats that resemble a live token where possible.
  • False positive: a string that matches a pattern but is not an authentication value, such as a hash, example identifier, or generated test string.
  • Unknown: validity cannot be checked safely or immediately. Handle it as potentially exposed until the owner confirms otherwise.

Check ownership and scope

Identify which account, project, environment, and permissions the credential controls. A development token may still expose private datasets or a shared model registry. Note whether the value appears once or in multiple commits and branches, but do not broaden access to test it.

What to do when a real credential is exposed

  1. Revoke or rotate first. Use the provider’s security or credential-management page, or ask the account administrator to invalidate the value. GitHub’s official guidance states: “When you receive an alert, rotate the affected credential immediately to prevent unauthorized access.”
  2. Replace it safely. Store the new value in the provider’s secret store, an environment variable managed outside the repository, or the CI system’s protected secret settings. Update applications without committing the replacement.
  3. Review use and access. Check provider audit logs for unexpected requests, downloads, model changes, or data access during the period in which the credential could have been copied. If the provider supports it, reduce permissions and expiration time for the replacement.
  4. Remove the exposed copy. Delete it from current files, notebooks, logs, generated documentation, and the export you intend to share. Replace it with a clearly nonfunctional example.
  5. Decide on history cleanup. Once the credential is invalid, history rewriting is a separate exposure and collaboration decision. GitHub notes that removing secrets from history is time-intensive and may be unnecessary after revocation. It can still be appropriate when the repository must meet a policy requirement, when sensitive noncredential data is present, or when a public copy must not retain the value.
  6. Notify affected owners. If the token belongs to a colleague, organization, cloud account, or external service, tell the owner what was exposed and when. Do not include the secret itself in the notification.

Git history: why deleting a line is not enough

Git stores snapshots and references to earlier commits. Removing a key from the current branch leaves older commits available to anyone who can fetch them, and a forgotten branch or tag can preserve the same value. A repository also may have been cloned, mirrored, cached, or included in an earlier archive before you noticed the problem.

Before sharing, inspect all local branches and tags and scan their history. If you rewrite history, coordinate with every contributor: commit IDs change, clones must be recloned or carefully repaired, and automated deployments may refer to old revisions. Do not force-push a rewritten public or shared repository until the owners understand the consequences. History cleanup cannot retract a value that someone already downloaded, so it is never a substitute for revocation.

GitHub Secret Scanning: what it can and cannot tell you

GitHub documents Secret Scanning as a hosted feature that scans Git history on all branches for hardcoded credentials, produces alerts, and supports customization. Feature eligibility differs among public repositories, organization-owned private or internal repositories, and user-owned repositories, so check the current repository settings and plan instead of assuming that every private project is covered.

Detection is based on patterns and, for some credential types, validation. GitHub’s detection-scope documentation explains that certain paired credentials are recognized only when both elements occur in the same file and are pushed. If an identifier and its secret are split across files, that paired alert may not occur. Pattern settings and push-protection behavior also affect scope.

Use GitHub alerts as an additional control, not as permission to skip a local scan. Review the alert’s repository, branch, commit, and provider details privately; rotate the affected credential; then clean the files or history according to your sharing plan.

Hugging Face Hub push scanning

Hugging Face says its Hub runs TruffleHog on each push and emails users when it verifies a detection. That timing can help catch a token soon after upload, but it does not cover files that never reach the Hub or an archive assembled elsewhere.

Pay attention to the distinction between verified and unverified results. Hugging Face warns that verification can fail for technical reasons, so an unverified finding is not proof that the value is safe. If a Hugging Face token was leaked, follow the documented invalidation process, create a replacement with only the permissions required, and remove the old value from the project and any shareable history.

Common failure modes and fixes

Only the latest files were scanned

Symptom: the scan is clean, but a deleted notebook cell or old commit contained a key. Fix: scan repository history, all branches and tags, and the final archive.

The scanner was run from the wrong directory

Symptom: the report contains few files or omits a nested project. Fix: compare the scanner’s included paths with your sharing manifest, then scan the exact export separately.

A hosted feature was assumed to be enabled

Symptom: no alerts appear even though a credential is present. Fix: verify repository ownership, visibility, plan, feature settings, and alert permissions. Use a local scan regardless.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

An unverified alert was dismissed

Symptom: a platform labels a result unverified and the value remains in the project. Fix: treat verification failure as uncertainty, check the credential through the issuing service without exposing it, and revoke it if you cannot establish that it is synthetic.

A key was replaced but the old one still works

Symptom: the application uses the new value, but the old value authenticates. Fix: explicitly revoke or delete the old credential and confirm its status; changing application configuration alone does not invalidate it.

Secrets were hidden in binary or generated files

Symptom: the source scan is clean, but the package contains credentials in metadata, logs, or an embedded configuration. Fix: inspect the generated export, unpack nested archives, and document formats the scanner cannot parse.

Investigation created a second leak

Symptom: the full value appears in a screenshot, issue, or chat transcript. Fix: delete the secondary copy where possible, rotate the credential again, and restrict future reports to masked values and identifiers.

Make scanning part of the sharing process

A one-time scan is useful, but repeatable controls are safer. Add a pre-commit scan for local changes and a CI scan for every pull request or push. Fail the check for confirmed high-confidence findings, while giving maintainers a documented way to classify a known false positive without printing the value.

  • Keep secret-containing files out of version control with an appropriate ignore rule, but do not treat ignore rules as cleanup for files already committed.
  • Provide a safe example configuration with placeholders that cannot authenticate.
  • Prefer short-lived, least-privilege credentials for development and automation.
  • Separate training data, model artifacts, and deployment credentials so a shared project does not grant unnecessary access.
  • Rebuild and rescan release archives rather than assuming the source checkout and package are identical.
  • Store scan reports as restricted build artifacts with values redacted.
  • Document who owns each credential and how it is revoked, so an incident does not wait for the original author.

Final pre-share checklist

  • Working files, hidden files, notebooks, logs, configuration, model and dataset metadata, and generated outputs are listed.
  • The exact repository, branches, tags, submodules, and history to be shared are identified.
  • A local scanner has checked directories, files, the repository, and history within its supported scope.
  • The final archive or export has been scanned after it was built.
  • GitHub Secret Scanning eligibility and settings have been checked when GitHub hosts the project.
  • Hugging Face push results have been reviewed when the project is on the Hub.
  • Every finding has been classified without publishing the full matched value.
  • Confirmed or uncertain credentials have been revoked or rotated.
  • Replacement credentials are stored outside the shared files.
  • Current files and, where justified, history have been cleaned and rescanned.
  • The recipient will receive only the reviewed copy, not an unfiltered working directory or old archive.

The safest result is not merely a green scanner report. It is a documented scope, a history-aware scan, private review of every finding, immediate credential invalidation when needed, and a final scan of the exact package another person will receive.
