The safest general approach is to run untrusted Linux software as an unprivileged user inside a least-privilege sandbox: expose only the files it needs, make those mounts read-only whenever possible, disable networking by default, isolate process, user, IPC and network namespaces, drop capabilities, enable no_new_privs, and apply a syscall filter. Use Flatpak for a desktop application already packaged that way, bubblewrap when you need to build the policy yourself, Firejail only with full awareness of its SUID trade-off, systemd sandboxing for services, and a disposable virtual machine when the code is genuinely hostile or needs broad host access.
A sandbox reduces what a compromised process can reach; it does not make hostile code harmless. Kernel vulnerabilities, exposed devices, privileged helper services, excessive bind mounts and host sockets can still defeat a policy. Keep valuable credentials outside the test environment and move to a patched disposable VM when the threat includes a plausible kernel exploit.
Choose the boundary before choosing the tool
Start by classifying both the software and the damage you are trying to prevent. A graphical application that needs one document directory has a different policy from an installer that wants root, a server that listens on a socket, or an unknown binary that attempts to inspect every service on the machine.
Flatpak for packaged desktop applications
Flatpak is usually the easiest starting point when the application is already distributed as a Flatpak. Its documented default creates a private filesystem view and private PID, user, IPC and network namespaces. Most locations are mounted read-only, seccomp filtering is enabled, and PR_SET_NO_NEW_PRIVS prevents the process from gaining new privileges through an executable. The default network namespace has only an IPv4 loopback device, so ordinary outbound networking is unavailable until a permission grants it.

Desktop integration is mediated rather than unrestricted. The application communicates with the session D-Bus through a filtering proxy, and portals can provide narrowly scoped access such as opening a file selected by the user. Review optional permissions carefully: a filesystem override, device access or unrestricted network permission can expand the reachable host substantially.
Bubblewrap for a policy you construct
Bubblewrap is a low-level constructor, not a finished security policy. Its maintainers describe it as “a tool for constructing sandbox environments” and state that protection is entirely determined by the arguments supplied. You must decide which runtime directories exist, which paths are writable, which namespaces are unshared, what sockets are visible and which syscalls are permitted.
Use it when you need a reproducible wrapper around an arbitrary binary, want a very small filesystem view, or need to audit every exposed resource. The price is policy work: a missing library, font directory, device or socket can break the program, while an unnecessary bind mount enlarges the attack surface.

Firejail for convenient wrapping
Firejail is a convenient wrapper for graphical applications, servers and AppImages. The Debian manual describes it as a SUID sandbox using Linux namespaces, seccomp-BPF and Linux capabilities. Its usual profile creates new mount, PID and UTS namespaces, mounts major system directories read-only, and leaves /home and /tmp writable.
The important limitation is privilege mode: Firejail is currently an SUID binary. A vulnerability in Firejail itself could therefore become a privilege-escalation path to root. Restrict it to trusted local users, keep it updated, and prefer a non-SUID design when your platform and threat model permit one. Do not nest native Snap or Flatpak packages inside Firejail; use their own managers and permission models.
systemd sandboxing for services
For a daemon or a package installed as a service, put it in a dedicated systemd unit and combine controls rather than relying on one switch. Typical layers include ProtectSystem=strict where the service is compatible, read-only or inaccessible path rules, a private temporary directory, capability bounding, namespace options and syscall restrictions. The systemd manual recommends enabling as many restrictions as the service can tolerate and testing each change.
These directives depend on kernel and execution-environment support. A setting can be present in the unit yet ineffective when the underlying mechanism is unavailable, so verify the resulting process and mounts instead of treating a successful unit start as proof of isolation.

Containers and namespace sandboxes share the host kernel. They can be excellent for repeatable builds or services, but conservative mount, capability, device and syscall policies are essential. A virtual machine adds a separate kernel and normally gives the strongest general boundary at greater operational cost. Use a disposable, fully patched VM for unknown installers, kernel modules, software that requires root, code that must access many host services, or a test where a kernel exploit is part of the threat model.

Tool comparison at a glance
| Tool | Best fit | Privilege model | Isolation and policy characteristics | Primary caution |
|---|---|---|---|---|
| Flatpak | Desktop application already packaged as Flatpak | Uses bubblewrap; unprivileged mode is preferred | Private filesystem, PID, user, IPC and network namespaces; read-only mounts in most locations; seccomp; no-new-privileges; filtered session D-Bus | Optional permissions and portals can add host filesystem, device or network access |
| Bubblewrap | Arbitrary binary or a custom, auditable wrapper | Normally unprivileged | You select mounts, namespaces, writable paths, sockets and syscall policy | Protection is only as strong as the arguments; every mounted path is attack surface |
| Firejail | Convenient profiles for desktop apps, servers and AppImages | Currently SUID | Profiles combine namespaces, seccomp-BPF and capabilities; common defaults make system directories read-only | A Firejail flaw could enable root escalation; /home and /tmp are commonly writable |
| systemd.exec | Long-running services and daemons | Dedicated service user plus unit restrictions | Path protection, private temporary storage, namespaces, capability bounding and syscall controls | Some options are ineffective without kernel or environment support |
| Virtual machine | High-risk installers, kernel-facing code or hostile binaries | Separate guest kernel | Strongest general boundary in this set, with a separate operating system | Higher setup, patching and resource cost |
Build a least-privilege policy
Apply the following sequence regardless of the front end you choose. It prevents the common mistake of launching an unknown package first and trying to reconstruct its behavior afterward.
- Verify provenance and signatures. Obtain the package from a source you can authenticate and check its signature or digest before installation. Do not run package scripts as root merely to inspect them; inspection belongs in an unprivileged disposable environment.
- Select a disposable identity. Create a throwaway unprivileged account for ordinary tests. Use a disposable VM instead when the installer requests root, installs a kernel module, modifies boot components, or must reach many host services.
- Start with no network. An application that does not need network access should see no network interface beyond the sandbox’s loopback behavior. Add network only for a specific test and remove it afterward.
- Expose no host home by default. Begin with an empty or synthetic home directory. Never bind SSH keys, browser profiles, cloud credentials, password stores, private keys or credential-agent sockets.
- Separate input and output. Bind one directory containing synthetic or explicitly chosen input as read-only. Provide a different writable directory for output. This makes deletion and review straightforward.
- Isolate namespaces and privileges. Use private PID and user namespaces where supported, isolate IPC and network namespaces, drop capabilities, enable no-new-privileges and apply seccomp or an equivalent syscall policy.
- Exercise with harmless data. Open representative files, run the workflows you need and observe file, process, network and IPC behavior before introducing real data.
- Persist only reviewed output. Copy out the specific files the test produced, then delete the writable state and the sandbox. Do not turn a temporary bind mount into a permanent trust relationship.
Using Flatpak safely
Inspect permissions before launch
For an installed application, inspect its declared permissions before opening sensitive files. A typical command is:
flatpak info --show-permissions APP_ID
Read the filesystem, device, socket, session-bus and network entries as a policy, not as harmless metadata. A broad home-directory permission can expose documents and credentials; a host D-Bus socket can provide access to powerful services; unrestricted network access changes an offline analysis into a network-capable process.
Grant the smallest useful filesystem view
Remove a broad home permission and add a narrow read-only directory when possible. For example:
flatpak override --user --nofilesystem=home APP_ID
flatpak override --user --filesystem=/path/to/input:ro APP_ID
Use a separate output directory only when the application must write. Avoid binding the entire home directory simply because the application fails to find one configuration file; identify the specific path instead. Reset per-user overrides when the experiment is complete:
flatpak override --user --reset APP_ID
Add network deliberately
Flatpak’s default network namespace provides only an IPv4 loopback device. If the application genuinely needs outbound access, grant network sharing for the shortest possible test and remove it afterward. Treat network access as a separate approval from file access: an application may need to upload one selected result without needing your home directory, and vice versa.
Understand portals and D-Bus
Portals can be safer than exposing a host directory because the user selects a file or destination through a mediated interface. D-Bus access deserves special scrutiny. A filtered session bus is not equivalent to an unrestricted host bus, and adding a raw bus socket can expose services that launch commands or alter desktop state. Do not approve a socket merely to make an integration warning disappear.

Check user-namespace prerequisites
Flatpak documentation prefers unprivileged bubblewrap. It requires a kernel built with CONFIG_USER_NS=y, suitable namespace limits and, on kernels that provide the setting, kernel.unprivileged_userns_clone=1. The documented fallback is setuid bubblewrap, which is a security trade-off and can leave some applications or features unavailable. The project lists Debian 11 or newer and RHEL 8 or newer among systems where unprivileged bubblewrap is available by default; Debian 10 or older and RHEL 7 or older are listed among known setuid-fallback cases. These are compatibility prerequisites, not guarantees of safety.

Constructing a bubblewrap sandbox
Start with a small read-only root view
A wrapper should bind only the runtime directories the program needs, normally read-only, then create fresh process, IPC, network and UTS namespaces. The following pattern is illustrative; adjust library and runtime paths for the distribution and application, and do not copy a path that does not exist on your system.
bwrap
--die-with-parent
--new-session
--unshare-pid
--unshare-net
--unshare-ipc
--unshare-uts
--ro-bind /usr /usr
--ro-bind /bin /bin
--ro-bind /lib /lib
--ro-bind /lib64 /lib64
--proc /proc
--dev /dev
--tmpfs /tmp
--ro-bind /path/to/input /input
--bind /path/to/output /output
--chdir /output
--setenv HOME /tmp/home
-- /path/to/application
Do not treat this as a universal recipe. Some systems merge /bin into /usr/bin; some applications need fonts, graphics sockets, audio devices or a runtime-specific directory. Add one required path at a time and keep each addition documented. Every mounted path becomes part of the attack surface.
Keep writable state disposable
Use a temporary home and a dedicated output bind. A writable host home defeats the purpose of the exercise because the application can alter configuration, history and credentials. If persistent configuration is necessary, copy only a sanitized file into the sandbox and copy back only the reviewed result.
Quick wins for a faster PC:
Fix the driver behind crashes, sound loss and screen glitchesFind Drivers →Repair Windows errors before they cause bigger problemsFix Now →Handle sockets as capabilities
A socket is not “just integration.” A D-Bus socket can permit command execution through services such as systemd, and other desktop sockets can expose devices or host actions. Avoid host D-Bus unless the application has a clearly understood requirement and the service policy is acceptable. Bubblewrap documentation also calls out TIOCSTI; use filtering or the protection supplied by --new-session so a sandboxed process cannot inject input into another terminal session.
Add a syscall policy
Namespaces limit what a process can see, while seccomp limits what it can ask the kernel to do. Supply a deliberately reviewed seccomp filter through bubblewrap’s seccomp mechanism rather than assuming namespace isolation is sufficient. Start with the narrowest profile compatible with the application, test normal and error paths, and record any syscall exceptions you add.
Using Firejail without hiding its risk
Review the profile, not just the command
Firejail profiles can make a complex wrapper convenient, but the profile is the policy. Check which directories are writable, which devices are visible, whether networking is enabled, which capabilities remain and whether a host IPC or D-Bus socket is exposed. Its common defaults leave /home and /tmp writable, so an apparently successful launch may still have broad access to personal data.
Account for SUID operation
Because Firejail is currently SUID, a bug in the launcher could cross the privilege boundary to root. Keep the package current, limit use to trusted local users and avoid treating Firejail as a stronger boundary than a VM. If your platform offers an unprivileged construction approach that meets the application’s needs, prefer that design.

Do not stack native sandboxes blindly
Snap and Flatpak have native managers that already construct their own namespaces and permission layers. Nesting them under Firejail can break assumptions, duplicate privilege transitions or make the effective policy difficult to audit. Choose one primary sandbox model and inspect its resulting permissions.

Hardening a systemd service
Give the daemon its own identity
Create a dedicated, unprivileged service user with no interactive login and give the daemon ownership only of its state directory. Keep input directories read-only and place the few required writable paths in a clearly defined data directory.
Layer unit restrictions
In the unit’s [Service] section, evaluate controls such as:
ProtectSystem=strictto make the system hierarchy read-only where compatible.- Read-only, inaccessible and explicitly writable path rules to define the service’s filesystem view.
PrivateTmp=yesfor a private temporary directory.- Private device and namespace options when the daemon does not need host devices or shared namespaces.
CapabilityBoundingSet=to remove capabilities the daemon never uses.NoNewPrivileges=yesto prevent privilege gains through executed programs.- Seccomp-related systemd restrictions appropriate to the service’s required syscalls.
Enable one group of restrictions at a time and test startup, reload, logging, rotation, upgrades and failure recovery. A service that starts but cannot rotate logs or write its state is not correctly hardened; it is merely broken. Confirm that each option is effective on the actual kernel and execution environment.

Validation should attempt both legitimate work and forbidden work. Use synthetic data and a disposable output directory.
- Filesystem: confirm the application can read the intended input and write only to the output path. Attempting to open a credential file or an unbound home path should fail.
- Processes: inspect the process tree from inside and outside the sandbox. A private PID namespace should prevent the application from seeing unrelated host processes.
- Network: test name resolution and outbound connections separately. A no-network policy should not silently become unrestricted because a helper socket or host namespace was exposed.
- IPC: verify that only the required sockets exist. Pay particular attention to D-Bus, desktop portals, audio, graphics and container-management sockets.
- Privileges: check that the process runs as the intended unprivileged user, has no unnecessary capabilities and cannot gain new privileges.
- Persistence: after deletion of the writable directory, confirm that configuration, caches and downloaded content are gone unless explicitly exported.
Record the policy and the observed exceptions. If a program needs a directory, device or syscall, make that need explicit rather than responding with a broad host bind.
Common failures and precise fixes
The application cannot open a file
First determine whether the missing item is input, configuration, a font, a library or a socket. Add the smallest read-only path that supplies it. Do not solve a single missing file by exposing the whole home directory.
Networking appears broken
That may be the intended result. Flatpak’s default network namespace exposes only IPv4 loopback, and bubblewrap with --unshare-net has no host network. If network access is required, grant it as a separate, temporary policy change and test that file access remains narrow.
Graphics or desktop integration fails
Identify the exact display, audio or portal interface required. A narrowly scoped portal or socket is preferable to the host session bus. If the application assumes unrestricted desktop services, consider whether that integration is worth the expanded attack surface.

Unprivileged namespaces are unavailable
Check the kernel’s user-namespace configuration and namespace limits. On systems where unprivileged bubblewrap is unavailable, the documented setuid fallback carries a security trade-off and may not support every application or feature. For high-risk code, move to a disposable VM instead of weakening the host policy.
The service fails after hardening
Read the unit logs, identify the denied path, capability or syscall, and add only the required exception. Keep system directories read-only and preserve the dedicated service account. A blanket removal of all restrictions restores operation by discarding the security objective.
When a VM is the right answer
Use a fully patched disposable VM when the software is an unknown installer, requests administrative privileges, loads kernel modules, handles hostile documents with broad integrations, or must access many host services. Keep host credentials, SSH agents, browser profiles, cloud tokens and private keys outside the guest. Disable shared folders, clipboard and device passthrough unless each is needed for the test, and destroy the VM or revert its snapshot after exporting only reviewed results.
A VM still needs updates and a cautious configuration. It is not a reason to ignore provenance, signatures or least privilege; it is the escalation point when a shared-kernel sandbox does not match the threat.
Practical decision sequence
- Is the target already a Flatpak desktop application? Inspect and minimize its permissions first.
- Is it an arbitrary binary that needs a custom filesystem and namespace policy? Build a bubblewrap wrapper and add resources incrementally.
- Do you need a convenient profile for a local desktop app, server or AppImage? Firejail may fit, but account for its SUID risk and writable defaults.
- Is the target a daemon? Use a dedicated systemd unit with path, namespace, capability, temporary-storage and syscall controls.
- Does it require root, kernel access, broad host services or protection against a credible kernel exploit? Use a disposable VM or separate machine.
The correct choice is the smallest boundary that satisfies the software’s legitimate requirements without exposing secrets, host control sockets or unnecessary write access.
Frequently Asked Questions
Is a Flatpak safe enough for hostile code?
Flatpak supplies strong defaults for many desktop applications, but it is not a complete guarantee against kernel vulnerabilities, privileged helpers, exposed devices or overly broad optional permissions. Use a patched disposable VM for genuinely hostile code or a credible kernel-exploit threat.
Why does a sandboxed application fail when it tries to use the network?
Flatpak’s default network namespace provides only IPv4 loopback, and a bubblewrap policy using a private network namespace removes the host network. Grant network access only when required and keep that permission separate from filesystem access.
Should I use Firejail inside Flatpak or Snap?
No. Flatpak and Snap have native managers and permission models. Nesting them under Firejail can break assumptions and make the effective policy harder to audit.
What is the biggest bubblewrap mistake?
Treating the launcher as the security policy. Bubblewrap’s protection is determined by its arguments, so broad bind mounts, host D-Bus sockets, writable home directories and missing syscall filters can undermine an otherwise isolated namespace.
When is a container insufficient?
Containers share the host kernel. If the software needs root, kernel modules, broad device access or protection against a plausible kernel exploit, use a disposable virtual machine with host secrets kept outside it.
