Remove Apache malware as a security incident, not as a file-deletion task. First isolate the host without destroying evidence, then determine how the attacker entered and what persistence remains. For the highest confidence, rebuild from trusted operating-system and application media, patch every exposed component, restore only verified data, rotate credentials, and validate the replacement with independent checks before allowing traffic.

A clean-looking web page or a deleted PHP shell does not prove eradication. Attackers may add scheduled jobs, altered Apache configuration, rogue accounts, stolen keys, or processes that survive the original file.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

1. Contain the server without destroying evidence

Take the affected Apache host out of the load balancer or maintenance pool immediately. If it must remain reachable for business reasons, restrict it to an approved administration network and block unnecessary inbound and outbound traffic with a firewall or WAF. Do not reboot, run cleanup tools, or overwrite files until evidence that may disappear on shutdown has been collected.

  1. Record the incident state. Note the hostname, IP addresses, virtual hosts, alert time, administrators present, and the first symptom. Photograph or export relevant console screens if your process permits.
  2. Capture volatile data where your response capability allows. Preserve memory, running processes, network connections, loaded modules, open files, and active users. A running web shell can execute commands, exfiltrate data, and remove traces.
  3. Acquire a forensic image. Make a bit-for-bit disk or system image, protect the original from modification, and work from a verified copy. CISA ransomware-response guidance recommends capturing system images and memory, collecting logs and malware samples, and preserving volatile evidence.
  4. Copy logs and suspicious material immediately. Export Apache access and error logs, authentication and firewall logs, cloud and deployment records, suspicious files, configuration files, and relevant database or application logs. Keep originals read-only and record cryptographic hashes for every collected file.
  5. Preserve chain of custody. Record who collected each item, when, from which host, with what tool, and where the protected copy is stored. If you lack forensic expertise, use a qualified incident-response or digital-forensics team before altering the machine.

Assume an intruder could have modified local logs or deleted files. Copy evidence to a separate trusted system before searching it.

2. Establish scope and build a timeline

Malware on one virtual host can expose other sites, shared credentials, databases, or neighboring machines. Create an inventory before deciding that the incident is limited.

What to record Why it matters
Operating-system release, kernel, Apache version and build, loaded modules Identifies vulnerable components and provides a baseline for a rebuild.
Virtual hosts, document roots, CGI and script directories, upload and cache paths Defines every location where executable content may be hiding.
Application, framework, plugin and dependency versions Links the intrusion to an exploitable release and determines patch scope.
Local and directory-service accounts, sudo rules, SSH keys and service identities Shows which credentials could have been stolen or used for persistence.
First alert, file timestamps, deployment history and backup dates Provides a timeline for scoping affected data and selecting a clean restore point.
DNS, cloud, database, CI/CD, identity, firewall and provider-audit events Reveals activity that an Apache log alone cannot show.

Hash collected files and preserve their original timestamps. Review authentication, firewall, DNS, cloud, database, and deployment logs for the same period. A normal browser response is not evidence that the host is clean: an implant can remain dormant, restrict itself to a hidden URL, or serve different content to selected clients.

3. Analyze Apache logs and request evidence

Apache’s security guidance explains the limitation clearly: Log files only report what has already happened, but they help you understand what attacks are being attempted and whether your security configuration is effective. Use logs to reconstruct behavior, not as a guarantee that every action was recorded.

Access logs

Search every virtual host and rotated log for unusual HTTP methods, long or encoded query strings, repeated requests returning status 200, unexpected access to upload or administrator paths, file-upload endpoints, and requests containing command or interpreter syntax. Look for bursts from one source, requests immediately followed by outbound callbacks, and access to newly created files. Compare the request time with file modification time and process execution time.

Error logs

The error log is the first place to look when Apache startup or request processing fails. Correlate PHP, CGI, proxy, permission, module-loading, and rewrite errors with suspicious requests. A sudden change in error volume can indicate an exploit attempt, a failed persistence mechanism, or an attacker testing what the server exposes.

Preserve originals before parsing

Client-controlled fields can contain hostile control characters or terminal escape sequences. Open copied logs with tools that render non-printing bytes safely, and avoid sending untrusted lines directly to a terminal or shell. Keep the untouched originals for later forensic review; perform filtering and decoding only on working copies.

4. Hunt for web shells and persistence

Compare the complete deployed application with a known-good release, not merely the file named in an alert. Search all virtual hosts, shared libraries, temporary locations, and accounts.

Document roots and application code

  • Find PHP, CGI, Perl, Python, or other executable files created or modified outside the normal deployment window.
  • Pay special attention to very short files, heavily obfuscated code, unusual encodings, dynamic function calls, command-execution routines, and files whose names imitate images or framework components.
  • Compare hashes and file lists with a trusted build artifact or source-control checkout. Investigate every difference, including a one-line change in an otherwise legitimate file.

Uploads, cache and temporary directories

Inspect directories intended for user uploads, sessions, generated documents, cache data, and temporary files. CISA recommends scanning for unrecognized PHP files and reviewing outbound GET requests to file-hosting sites. An upload directory should not become executable merely because an attacker gave a file an image extension; verify Apache and application handler mappings.

Configuration and modules

  • Review .htaccess files, rewrite rules, auto-prepend or include settings, proxy directives, and unknown virtual hosts.
  • Compare enabled Apache modules and startup configuration with the approved baseline. Investigate modules or shared objects that were added, replaced, or loaded from unexpected paths.
  • Check CGI and script aliases for directories outside the intended application tree.

Scheduled and startup persistence

Inspect per-user and system cron entries, systemd services and timers, init scripts, shell profiles, deployment hooks, container startup definitions, and cloud-init data. Record ownership, executable paths, creation times, and the account that can modify each item. Remove nothing until it is captured as evidence.

Processes, network activity and accounts

Use your operating system’s process and socket telemetry to identify Apache children launching shells, interpreters, downloaders, or unexpected binaries. NSA and Australian Signals Directorate guidance supports auditing which applications an Apache process starts. Review outbound connections, especially callbacks to unfamiliar infrastructure or file-hosting services. Search every local, administrative, database, deployment, and service account for unknown users, altered shells, new SSH keys, and unexpected privilege grants.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

5. Choose in-place cleaning or a rebuild

Deleting a web shell is not proof of eradication. The choice should be based on the confidence you can achieve, the value of evidence, and whether a trusted baseline is available.

Approach Containment speed Confidence that persistence is removed Trusted baseline Credential rotation and monitoring
In-place cleaning by a qualified responder Potentially fastest when downtime is unacceptable Limited by the possibility of hidden files, altered binaries, or kernel-level compromise; requires independent validation Useful only if application, packages and configuration can be compared completely Must be performed separately and comprehensively; heightened monitoring remains essential
Rebuild or reinstall from trusted media Requires planned replacement or downtime Highest practical confidence when evidence is preserved and only verified data is restored Operating system, Apache, modules and application are redeployed from known-good sources Rotate every potentially exposed secret before cutover and monitor the replacement closely
Professional DFIR or managed incident response Depends on provider availability and scope Best option when evidence, legal obligations, multiple hosts or sophisticated persistence are involved Can combine forensic findings with a controlled rebuild Provides structured credential review, validation and post-incident monitoring

Consumer malware-cleanup software may help with endpoint triage in some environments, but it cannot establish that a multi-user Apache host has been rebuilt, that attacker access is closed, or that every neighboring system is unaffected.

6. Eradicate and recover with a trusted baseline

After collecting evidence, the highest-confidence path is to replace the compromised host rather than attempting to prove that every altered component was found.

  1. Prepare a clean destination. Install the currently supported operating system from trusted media or a verified image. Keep it isolated from public traffic during preparation.
  2. Patch the base system first. Apply operating-system security updates, then install a supported Apache release and only the modules required by the application. Do not copy binaries or configuration wholesale from the compromised host.
  3. Rebuild the application. Deploy code from a verified source-control commit or release artifact. Recreate configuration from reviewed templates, and inspect every dependency and plugin version before enabling it.
  4. Restore data selectively. Restore databases, media and user files only from backups whose time and integrity are understood. Scan and inspect uploads; do not restore executable files or unknown archives merely because they were present in a backup.
  5. Recreate identities deliberately. Create new service accounts with least privilege. Do not reuse old SSH keys, passwords, API tokens, database credentials, cloud keys or TLS private keys until they have been rotated and reviewed.
  6. Test while isolated. Exercise authentication, uploads, administration, background jobs, outbound integrations and error handling from a clean client. Confirm that the application does not expose diagnostics or secrets.
  7. Retain the old host. Keep the imaged system and collected evidence according to your legal, regulatory and incident-response retention requirements. Do not return it to service simply because the replacement works.

If policy or availability forces in-place cleaning, a qualified responder should remove every identified file, account, scheduled task, module and configuration change, then have a separate person or team validate the result. A single deleted shell cannot satisfy that standard. Treat neighboring hosts and any shared credential as potentially exposed until investigated.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

7. Close the entry path before cutover

Patch Apache and the application stack

Ensure Apache is not running vulnerable 2.4.49 or 2.4.50 versions; these releases were associated with a path-traversal and command-injection vulnerability. Update Apache, the operating system, language runtimes, frameworks, plugins, upload libraries, control panels and deployment tools. Remove components that are not required and subscribe to vendor security advisories appropriate to your distribution.

Reduce exposure in Apache

  • Disable debug and development modes in production.
  • Restrict URI access by default and permit only required methods and locations.
  • Deny access to secrets, backups, source-control metadata and other dot-files. Apache documents this pattern:
<FilesMatch "^.(?!well-known)">
    Require all denied
</FilesMatch>
  • Store uploads outside executable document roots where possible, and enforce server-side type, size and content checks.
  • Remove secrets from .env files and configuration that the web process can read; use a protected secret store or least-privilege file permissions.
  • Review proxying, directory listing, CGI, status and server-information endpoints, disabling each one that is not required.

Rotate credentials and inspect provider activity

Rotate SSH keys, passwords, API tokens, database credentials, cloud keys and TLS private keys that the compromised service could access. Invalidate sessions and refresh signing keys when application accounts or tokens may have been read. Review cloud-provider audit logs, DNS changes, object-storage access, email activity and billing for unauthorized use. A credential is not safe merely because no suspicious login appears in Apache logs.

8. Validate the replacement before restoring traffic

Use several independent checks; no single scanner can prove a host is clean.

  • Malware and rootkit scans: Run tools appropriate to the operating system from trusted binaries and investigate every detection or unexplained anomaly.
  • File-integrity comparison: Compare package manifests, application hashes, enabled modules, permissions and ownership with the approved baseline.
  • Configuration review: Inspect Apache, PHP or other runtime settings, virtual hosts, rewrite rules, cron, systemd, SSH, firewall and container definitions.
  • Vulnerability assessment: Scan the operating system, Apache, exposed services, application dependencies and external attack surface after patching.
  • Application tests: Verify login and authorization boundaries, upload handling, error pages, administrative functions, database access and secret redaction.
  • External verification: From a clean client, request normal and deliberately forbidden paths. Confirm sensitive files return denial responses, diagnostics are disabled, HTTPS and certificates are correct, and redirects are expected.
  • Runtime observation: Confirm logs are recording centrally, no unknown processes or scheduled jobs appear, and no unexpected outbound connections occur during normal tests.

Restore traffic gradually: one virtual host or a small percentage of requests first, with heightened alerting on authentication, file creation, process launches, outbound DNS and network connections. Keep the former host isolated and continue monitoring the replacement for delayed or dormant activity.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

9. Common mistakes and their fixes

Mistake Why it fails Better action
Deleting the first suspicious PHP file Other shells, accounts, scheduled jobs or altered binaries may remain. Preserve it, scope the host, and rebuild or perform a complete, independently validated eradication.
Rebooting before collecting volatile evidence Memory, processes, sockets and temporary files may disappear. Capture volatile data when your response capability permits, then image the system.
Trusting a clean homepage Implants can be dormant, hidden behind a path, or targeted to selected clients. Use file, configuration, account, process, vulnerability and external-request checks.
Restoring the entire backup The backup may contain the original web shell or altered executable content. Restore only verified data after checking backup dates, hashes and file types.
Leaving credentials unchanged Readable secrets can let an attacker return after the rebuild. Rotate all credentials and keys the service could access, then review provider audit logs.
Keeping unnecessary services exposed Unpatched panels, debug endpoints and writable upload paths recreate the entry point. Remove unused components, patch the rest, and enforce least-privilege access.
Assuming local logs are complete An attacker may alter or erase them, and client fields can be deceptive. Copy logs promptly to separate storage and correlate them with independent telemetry.

10. Practical return-to-service checklist

  • Incident host isolated; forensic image, volatile data and original logs preserved.
  • All virtual hosts, document roots, uploads, caches, CGI paths, modules, accounts and schedules inventoried.
  • Timeline correlated across Apache, authentication, firewall, DNS, cloud, database and deployment records.
  • Entry vulnerability identified and patched, or exposure reduced when the exact cause remains uncertain.
  • Replacement built from trusted operating-system and application sources, with only verified data restored.
  • SSH, application, database, cloud, API and TLS credentials rotated and sessions or signing keys invalidated as needed.
  • Independent malware, integrity, configuration, vulnerability and application checks completed.
  • Central logging, alerting, egress controls and gradual traffic restoration enabled.
  • Neighboring hosts and shared credentials investigated before declaring the incident closed.
