To find a GST mismatch, reconcile in two directions: match your sales register to GSTR-1 and then tie GSTR-1’s outward-tax totals to GSTR-3B; separately match your purchase register to the document-level GSTR-2B and tie supported input tax credit (ITC), reversals, and reverse-charge entries to GSTR-3B. Work at invoice level first and use return totals only after the underlying records agree.
A difference can be caused by a wrong period, supplier filing timing, an amended invoice, a credit note, a tax-head or place-of-supply error, a duplicate claim, an eligibility restriction, or a simple entry mistake in GSTR-3B. Classify the cause before changing a return. GSTR-2B is an auto-drafted, read-only information statement—not a filed return and not a blanket legal approval to claim every amount shown as available.
What each GST form contributes to the reconciliation
The three forms describe different sides of the same tax trail. Treating them as interchangeable is the fastest way to misdiagnose a mismatch.

|---|---|---|
| GSTR-1 | The supplier’s outward-supply invoices, debit notes, credit notes, amendments, and summary values and taxes. | Compare it with the sales register at document level, then compare its outward-tax totals with the liability reported in GSTR-3B. |
| GSTR-2B | A period-specific, read-only, auto-drafted statement of ITC-related documents from supplier filings and other specified system sources. | Compare it with the purchase register, investigate missing or differing documents, and use supported categories when preparing GSTR-3B ITC. Its status does not replace your legal eligibility assessment. |
| GSTR-3B | The taxpayer’s summarized output-tax liability, reverse-charge liability, ITC, and reversals. | Use it as the final summary to which reconciled outward supplies, reverse charge, eligible ITC, and reversals must be tied. |
GSTR-1A can add or amend records for the same period before GSTR-3B is filed. A recipient affected by that change generally sees the resulting ITC information in the next tax-period GSTR-2B, so a current-period difference may be a timing effect rather than a missing invoice.

The GST Portal’s own FAQ advises: “Taxpayers are advised to ensure that the data generated in Form GSTR-2B is reconciled with their own records and books of accounts.” That instruction is the right operating principle: books and source documents come before a return total.
Prepare a controlled reconciliation set
Start with a fixed period, entity, and evidence set. Do not compare a monthly purchase register with a quarterly statement or mix GSTINs belonging to different registrations.
Confirm the taxpayer and period
- Verify the exact GSTIN for every file and report.
- Record the tax period and whether the taxpayer files monthly or under the QRMP scheme.
- For QRMP recipients, check whether the relevant GSTR-2B is quarterly. Do not assume a monthly statement exists for a quarter simply because purchases were booked monthly.
- Note the date on which GSTR-2B was generated and any later IMS action or recomputation that could change its contents.
Collect the source records
- Sales register with invoice, debit-note, credit-note, and amendment history.
- Purchase register with supplier GSTIN, document number and date, taxable value, each tax head, place of supply, and booking date.
- Downloaded GSTR-1 data and summary values for the same period.
- Downloaded GSTR-2B, including its available, reversal, reverse-charge, import, ISD, and not-available categories where shown.
- Filed GSTR-3B workings and the values actually entered in each relevant table.
- Evidence of reverse-charge tax payment, prior ITC claims, reversals, and any IMS decisions.
Use stable matching keys
At minimum, match a document on supplier or recipient GSTIN, document type, document number, document date, tax period, taxable value, IGST, CGST, SGST or UTGST, cess, and place of supply. Normalize harmless formatting differences such as upper- versus lower-case GSTINs, spaces, punctuation in invoice numbers, and date formats, but do not silently change an actual number or tax amount. Keep the original value and the normalized comparison value in separate columns.

1. Lock the comparison period
Create a control header stating GSTIN, return period, filing cadence, source-file dates, and the GSTR-2B generation date. If one file is for a different period, move it to an exception list rather than forcing it into the current comparison. A supplier may have filed late, or an amendment may have moved the recipient’s ITC to another statement period.
2. Reconcile outward supplies: sales register to GSTR-1
Match each sales-register row to the corresponding GSTR-1 document. Group the result by recipient GSTIN and by document type so that invoices, debit notes, credit notes, and amendments are not netted together prematurely.

- Document identity: Check recipient GSTIN, invoice or note number, document date, and document type.
- Taxable value and tax: Compare taxable value and each tax head separately. A total tax match can hide an IGST-versus-CGST/SGST error.
- Place of supply: Confirm that the state and inter-State or intra-State treatment agree with the invoice and recipient registration.
- Amendment status: Link an amended invoice to its original. The amended record can contribute only the difference between the original and amended values, not the full amended amount again.
- Notes: Match credit and debit notes to their original transaction where applicable and check whether the note changes taxable value, tax, or both.
Investigate three populations separately: documents in the books but absent from GSTR-1, documents in GSTR-1 but absent from the books, and documents present in both with differing values. Only after those populations are resolved should you compare the GSTR-1 summary with GSTR-3B outward-liability fields.
3. Tie GSTR-1 outward totals to GSTR-3B
Reconcile taxable value and tax by the relevant GSTR-3B liability categories, rather than comparing one grand total. Separate taxable outward supplies, zero-rated supplies, exempt or nil-rated supplies, and any other categories used in the applicable return. Compare IGST, CGST, SGST or UTGST, and cess independently.
For GSTR-1 Table 12 and other portal validations, use the detailed tables that the portal specifies as the source. If a table summary differs, trace the difference to an omitted document, an amendment whose differential value was counted incorrectly, or a credit/debit note entered in the wrong section. Do not “plug” the difference into GSTR-3B without identifying the source.
4. Reconcile inward documents: purchase register to GSTR-2B
Match the purchase register to GSTR-2B at document level before calculating an ITC difference. Make four lists: exact matches, books-only documents, GSTR-2B-only documents, and matched documents with amount or tax-head differences.
- For books-only rows, ask whether the supplier has not filed, filed for another period, used a wrong recipient GSTIN, or filed a document that has not yet reached the relevant statement.
- For GSTR-2B-only rows, check whether the purchase was omitted from your books, belongs to another GSTIN, is a duplicate, or is a credit or debit note that needs separate treatment.
- For amount differences, compare taxable value, rate, each tax head, place of supply, and note or amendment references.
- Review imports, ISD credits, and reverse-charge sections in their applicable parts; do not force these records into an ordinary domestic-invoice match.
Group unresolved rows by supplier GSTIN and filing period. A supplier-level exception report is more actionable than a single net ITC variance because it shows which supplier must correct a filing and which item is an internal posting issue.

5. Classify every difference before changing a return
| Classification | Typical evidence | Likely next action |
|---|---|---|
| Own-books posting issue | The source invoice is correct, but the sales or purchase ledger has a wrong number, date, value, tax head, or GSTIN. | Correct the accounting record and retain the original and corrected entries. |
| Supplier filing or correction issue | The invoice is in your books but absent or wrong in the supplier’s GSTR-1 and therefore absent or different in GSTR-2B. | Ask the supplier to file or amend the document and monitor the period in which it appears. |
| Period-timing issue | The supplier filing date, GSTR-1A change, QRMP cadence, or GSTR-2B generation date differs from your booking period. | Track the item into the correct statement period; do not claim or reverse solely to make the current period balance. |
| Duplicate or missing document | The same invoice appears twice, or one side contains no corresponding row. | Remove duplicate processing and investigate the missing source or filing. |
| Tax-value or place-of-supply difference | Taxable value, rate, IGST/CGST/SGST split, cess, or place of supply differs. | Correct the source document or filing and reassess the tax treatment. |
| Credit-note or amendment difference | A note or amendment is present without its original link, or the full amended value has been counted instead of only the difference. | Rebuild the original-to-amended chain and calculate the net effect once. |
| Eligibility or reversal issue | The document matches, but the credit is restricted, reversed, already claimed, or otherwise not allowable. | Apply the relevant legal rule, reversal, or self-assessment; availability in GSTR-2B alone is insufficient. |
| GSTR-3B mapping or entry issue | Books, GSTR-1, and GSTR-2B support one amount, but the filed summary contains another. | Check the table mapping, manual entry, and any auto-populated value before deciding whether a correction is permitted. |
6. Map supported amounts into GSTR-3B
Prepare a bridge from source records to the filed summary. The bridge should show:
Quick wins for a faster PC:
Repair Windows errors before they cause bigger problemsFix Now →Fix the driver behind crashes, sound loss and screen glitchesFind Drivers →Clear out junk files and repair common Windows errorsFree Scan →- GSTR-1-supported outward liability by tax head and category.
- Any reverse-charge liability, separately identified from ordinary outward supplies.
- GSTR-2B documents matched to books and passed through your eligibility checks.
- ITC reversals, including credit-note reductions, prior-period reversals, and other applicable adjustments.
- Amounts already claimed in an earlier return, so the same document is not claimed twice.
- The final value entered in each relevant GSTR-3B table and the unexplained residual, if any.
For reverse-charge inward supplies, the reverse-charge tax belongs in GSTR-3B Table 3.1(d). Potentially claimable ITC is reflected in Table 4(A)(3) only after the reverse-charge tax is paid and the credit is otherwise entitled. Do not treat the presence of a reverse-charge line in GSTR-2B as proof that payment or eligibility conditions have been met.
7. Preserve an audit trail
Assign each exception an owner, status, supplier or customer contact, expected correction period, and supporting document. Keep a dated copy of the original source, the comparison output, correspondence, the correction, and the period in which the item finally appears. A month-end “unresolved” balance without a reason code is not a reconciliation control.
How to read GSTR-2B status and ITC categories
GSTR-2B is designed to help prepare GSTR-3B, but it does not decide every legal restriction. The statement can identify documents as available, subject to reversal, reverse charge, imports, ISD credits, or not available in specified scenarios. “Available” means the document passed the system’s statement logic; it does not override restrictions that require taxpayer self-assessment.
Check, at minimum, whether:
- The invoice relates to your GSTIN and business activity.
- The purchase is supported by the underlying invoice and receipt of goods or services.
- The tax amount has not already been claimed.
- A credit note or amendment requires reduction of a previous claim.
- A reversal rule, blocked-credit rule, or other legal restriction applies.
- Reverse-charge tax has been paid where required.
When a document is marked not available, record the portal category and the reason shown. The official FAQ’s listed scenarios are not an exhaustive statement of every legal ineligibility situation, so do not convert an unlisted case into an automatic claim.

Timing, GSTR-1A, and IMS effects
GSTR-1A changes
A supplier can add or amend records through GSTR-1A for the same period before filing GSTR-3B. The recipient’s corresponding ITC information is expected in the next tax-period GSTR-2B. If your purchase register contains the corrected invoice but the current GSTR-2B does not, mark it as a timing exception and check the next statement instead of duplicating the claim.
IMS actions
Under the current IMS advisory, accepted records become part of the relevant GSTR-2B ITC-available section and can auto-populate eligible ITC in GSTR-3B. Rejected records are excluded from GSTR-3B auto-population. In permitted cases, pending records remain outside the current GSTR-2B and GSTR-3B. If no action is taken, the record is treated as deemed accepted when GSTR-2B is generated.
Recomputation may be required when a prior action changes or an action is taken after the draft GSTR-2B generation date. Check the live portal for the current action state and the exact recomputation procedure. Save the state before and after recomputation so the change is explainable.
Credit-note acceptance changes
The GST Portal FAQ describing changes effective from the October 2025 tax period includes a credit-note acceptance prompt in which the recipient indicates whether ITC should be reduced. The example also covers a partial prior claim that requires only the claimed portion to be reversed. Because this behavior is tied to that tax-period change, verify the prompt and options on the live portal for the period you are reconciling.
Mismatch checklist
| Check | Compare | What the difference may indicate |
|---|---|---|
| Taxpayer and period | GSTIN, period, monthly or quarterly basis, and statement-generation date. | Wrong entity, wrong period, or QRMP timing. |
| Document identity | Supplier or recipient GSTIN, invoice, debit-note or credit-note number, date, and type. | Missing, duplicated, mistyped, or amended record. |
| Values | Taxable value, rate, IGST, CGST, SGST/UTGST, and cess. | Source-entry, calculation, tax-head, or amendment discrepancy. |
| Place of supply | Invoice state, recipient GSTIN, and inter-State or intra-State treatment. | Wrong tax-head treatment or potential eligibility issue. |
| Timing | Supplier filing date, GSTR-1A change, IMS status, and GSTR-2B generation or recomputation. | Record belongs to another statement period or needs a later statement. |
| ITC treatment | Available, reversal, or not-available category; books; prior claim; and reverse-charge payment. | Eligibility, duplicate claim, reversal, or liability issue. |
| Return totals | GSTR-1 outward summary, GSTR-3B liability, GSTR-2B-supported ITC, and GSTR-3B ITC. | Mapping, posting, or manual-entry difference. |
Common mismatch patterns and how to resolve them
Invoice is in the purchase register but absent from GSTR-2B
First verify the supplier GSTIN, invoice number, and period. Ask whether the supplier filed GSTR-1, used GSTR-1A, filed under a different GSTIN, or filed after the statement cut-off. Keep the invoice in a pending supplier/timing queue and monitor the next applicable GSTR-2B. Do not create a duplicate claim merely because the invoice is genuine.

GSTR-2B contains an invoice that the books do not contain
Check for an unposted purchase, a document booked under another branch or GSTIN, a duplicate supplier filing, or a credit/debit note that was not imported into the purchase register. Obtain the underlying invoice before recognizing the transaction. If it does not belong to the entity, do not claim it simply because it appears as available.
The invoice matches but the tax amount differs
Compare line-level taxable value and rate, then compare each tax head. A supplier may have reported IGST while your books split CGST and SGST, or the supplier may have amended only the taxable value. Resolve the source document and filing before adjusting GSTR-3B; a net tax match is not enough when the head or place of supply is wrong.
GSTR-1 and GSTR-3B outward totals differ
Rebuild GSTR-1 totals from the document-level file, including notes and amendments, and map each category to the corresponding GSTR-3B field. Look for invoices recorded in GSTR-3B but omitted from GSTR-1, a note counted twice, or an amendment counted at its full value rather than its differential value. The unexplained amount should remain an exception until its source is identified.
Recommended Free Tools
An ITC amount is available but should not be claimed
Separate system availability from legal entitlement. Check blocked-credit rules, business use, receipt conditions, time limits, reversals, duplicate claims, and other applicable restrictions. Record the reason for not claiming or for reversing it, rather than editing the purchase register to make the statement balance.
A credit note appears after ITC was claimed
Link the note to the original invoice and determine how much ITC was actually claimed. Apply the applicable reduction or reversal to the claimed amount, not automatically to the full invoice tax if only part was claimed. Use the current portal prompt and period-specific instructions where IMS credit-note actions apply.
Controls that make the next reconciliation faster
- Use a permanent document identifier combining GSTIN, document type, normalized number, and document date.
- Maintain separate columns for original, amended, and differential values.
- Store one row per tax head rather than only a total-tax column.
- Record source period, supplier filing period, GSTR-2B period, and claim period independently.
- Flag duplicate document identifiers before calculating ITC.
- Keep a prior-claim register so an invoice cannot be claimed again after appearing in a later statement.
- Use reason codes such as BOOKS, SUPPLIER, TIMING, DUPLICATE, VALUE, TAX-HEAD, POS, NOTE, ELIGIBILITY, and RETURN-ENTRY.
- Reconcile reverse-charge, import, and ISD credits in separate queues.
- After an IMS change or recomputation, rerun the comparison and retain the before-and-after results.
What to do when the difference remains unexplained
- Reconfirm GSTIN, period, filing cadence, and the GSTR-2B generation date.
- Re-download the relevant statement and compare its generation or recomputation status with the saved copy.
- Recheck normalized document keys for punctuation, leading zeros, date format, and GSTIN.
- Recalculate taxable value and every tax head independently from the source documents.
- Review amendments, credit notes, debit notes, imports, ISD, reverse charge, and prior claims outside the ordinary invoice queue.
- Separate legal eligibility questions from data-matching questions; a perfect match does not settle eligibility.
- Ask the supplier or the portal support channel for a filing-status explanation when the evidence points to a system or supplier issue.
- Before filing or amending a consequential return, check the current law and the period-specific portal instructions. The forms do not provide one universal correction route for every mismatch.
Final reconciliation standard
A reconciliation is complete when every material difference has a documented category and owner; outward documents agree with GSTR-1 and its totals tie to GSTR-3B; inward documents agree with GSTR-2B or have a recorded timing or supplier explanation; duplicate claims and reversals are removed; reverse-charge tax is paid where applicable; and the final GSTR-3B entries can be traced back to source documents and eligibility decisions. Keep unresolved items visible rather than forcing the three forms to balance by an unsupported adjustment.
