A monthly, invoice-level reconciliation is the most practical way for an Indian GST-registered business to find reporting errors while they can still be investigated and corrected. Match your source invoices and notes to GSTR-1, GSTR-3B, GSTR-2B and, where applicable, e-invoice and IMS records; assign every variance an owner; preserve evidence; and respond promptly to any DRC-01C intimation. Reconciliation is a control, not a guarantee that a demand will not be issued or that input tax credit (ITC) is legally available.

What the reconciliation is meant to achieve

The objective is not to make every portal total look identical at any cost. It is to explain, document and correct differences between the transactions that actually occurred, the invoices issued or received, the records transmitted through GST systems and the amounts reported in returns. A clean total can still conceal a duplicate invoice, an incorrect GSTIN, an amendment reported in another period, a wrong place of supply or an ITC claim made twice.

GSTN describes GSTR-2B as a system-generated view and advises taxpayers to reconcile it with their own records and books of account. That makes it a powerful comparison aid, but not a complete legal determination of ITC eligibility. Eligibility can also depend on the transaction facts and conditions that a portal summary cannot test. Conversely, an invoice missing from portal data is a signal to investigate, not an automatic finding that the credit is either available or unavailable.

1. Close the source records before opening a reconciliation

Start with a locked data set for the tax period. Reconciliation performed against moving registers produces unexplained variances and weak audit evidence.

Bring together the complete record set

  • Sales and purchase registers, with invoice-level lines rather than only tax totals.
  • Issued and received tax invoices, credit notes and debit notes, including amendments and cancelled documents.
  • E-invoice records and invoice reference numbers (IRNs) wherever e-invoicing applies.
  • GST portal downloads for GSTR-1, GSTR-3B, GSTR-2B and relevant IMS records.
  • Payment, receipt, delivery and other documents needed to establish what the supply was and when it occurred.

Standardise the matching keys

Use a consistent key for each document: supplier or customer GSTIN, document type, document number, document date, taxable value, tax rate, tax amount, place of supply, reverse-charge flag and return period. Preserve the original document number and a separate amended number or reference; overwriting the original removes the audit trail. Record whether a line is a regular invoice, credit note, debit note, import, reverse-charge item or an adjustment.

Freeze a period and retain an amendment trail

Record the extraction date and the return period for every portal file. If a supplier files or amends a document after the initial download, retain both the earlier and later versions and note the period in which the change appears. A reconciliation should show what was known when a return was filed, what changed later and how the business dealt with it.

2. Reconcile outward supplies: books to GSTR-1 and GSTR-3B

Outward reconciliation tests whether every taxable sale and adjustment in the sales register is reported in the correct GSTR-1 tables and whether the resulting output tax agrees with GSTR-3B. E-invoice transmission can populate supplier return data, but the source invoice and the IRN remain the records you must compare; never assume that a feed is complete, timely or unchanged.

Perform the match in an ordered sequence

  1. Match document identity. Compare GSTIN, invoice or note number, document type and date between the sales register, the e-invoice record and GSTR-1. Flag duplicates, missing numbers and documents reported under another GSTIN.
  2. Match values. Compare taxable value, tax rate and tax amount by invoice and by tax head. A matching grand total does not clear an invoice-level mismatch because offsetting errors can cancel each other.
  3. Match supply classification. Check place of supply, intra-State versus inter-State treatment, exempt or zero-rated status, reverse-charge indicators and the table in which the document was reported.
  4. Trace amendments. Link an amended invoice or note to its original and identify the return period in which the amendment was declared. Do not treat the same economic transaction as a new sale merely because it appears in a later period.
  5. Bridge to GSTR-3B. Reconcile the output-tax liability reported in GSTR-3B to the invoice-level GSTR-1 result, then explain timing, classification and adjustment differences in a signed reconciliation statement.
Outward variance What to check Typical action
Invoice in books, absent from GSTR-1 Upload failure, wrong table, later-period reporting, cancellation or duplicate rejection Confirm portal status and correct in the permitted period; retain the reason and approval.
GSTR-1 value differs from books Tax rate, taxable value, place of supply, rounding or amendment Trace to the source invoice and file an amendment or adjustment as allowed.
GSTR-1 and GSTR-3B disagree Timing, omitted liability, credit/debit note treatment or classification Prepare a tax-head bridge and escalate any short-paid output tax.
Duplicate document number Repeated number within the financial year, often caused by re-uploading Identify the valid document, remove or amend the duplicate and preserve rejection evidence.

3. Reconcile inward supplies and ITC: purchase register to GSTR-2B and GSTR-3B

For purchases, match each source invoice and debit or credit note to the corresponding GSTR-2B record and then to the ITC actually claimed in GSTR-3B. Classify every difference before deciding whether to claim, defer, reverse or seek a correction.

Separate timing from substantive issues

  • Supplier filing timing: the supplier may not yet have filed GSTR-1, IFF or GSTR-1A for the relevant document.
  • Identity error: the supplier used the wrong recipient GSTIN, document number or document date.
  • Amendment or note: a later amendment or credit note changes the amount available in the period.
  • Duplicate: the same document appears twice in books, GSTR-2B or the ITC working.
  • Reverse charge: the transaction follows a different reporting and payment path and should not be treated as an ordinary supplier-uploaded invoice.
  • Substantive eligibility: the invoice may be present in GSTR-2B but the credit can still require self-assessment under the governing law and facts.

GSTR-2B generation depends on supplier filings and the portal’s period process. GSTN also states that taxpayers must self-assess ineligibility scenarios not represented in the system summary. Therefore, do not use a simple rule such as “in 2B equals claimable” or “not in 2B equals permanently blocked.” Document the legal and factual reason for each decision.

Use a three-way ITC control

  1. Compare the purchase register with source invoices and proof that the supply was received.
  2. Compare those documents with GSTR-2B, identifying records that are missing, amended, duplicated or in the wrong period.
  3. Compare the approved credit schedule with ITC claimed in GSTR-3B, including reversals and reclaims.

Where a credit is disputed or temporarily held back, retain the invoice and evidence relevant to the transaction, including receipt of the supply and payment records. A missing portal entry should trigger supplier follow-up and a documented decision, not an unsupported assumption.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

4. Use IMS deliberately, not as an automatic approval queue

The Invoice Management System (IMS) lets a recipient review inward records and take actions on them. The revised GSTN advisory explains that records move into GSTR-2B after the supplier files GSTR-1, IFF or GSTR-1A, and that GSTR-2B can be recomputed when actions change after draft generation. It also notes sequential generation linked to filing of the prior-period GSTR-3B.

Because IMS behavior and labels can change, open the live portal for the period you are processing and record the date and action taken. For each record, decide whether to accept it for consideration, reject it, keep it pending for clarification or treat it through the applicable adjustment process. An action should be supported by the purchase register, invoice and a reason code; changing an IMS status without updating the internal ITC schedule creates a new reconciliation break.

5. Resolve every variance through a controlled register

A variance register turns a spreadsheet comparison into a repeatable control. Give each item a unique case number and prevent closure until evidence and the accounting or return-period treatment are recorded.

Required field What to record
Period and registration Tax period, GST registration and extraction date.
Counterparty and document Supplier or customer GSTIN, document number, date and type.
Amounts Taxable value, tax amount, tax head and difference.
Variance type Missing filing, timing, wrong GSTIN, amendment, duplicate, note, reverse charge, classification or eligibility issue.
Ownership Responsible finance person, reviewer and target date.
External follow-up Supplier or customer communication, date sent, response and requested correction.
Decision Claim, defer, reverse, amend, pay, or escalate for advice, with the reason.
Adjustment period Return period in which the correction, reversal or reclaim is made.
Evidence links Invoice, IRN, portal extract, correspondence, payment proof and approval file.

Contact suppliers with a precise request

Send the GSTIN, document number, date, taxable value, tax amount and the exact portal discrepancy. Ask the supplier to file or amend the record where appropriate and to confirm the period in which it will appear. Keep the request and response with the variance case. Do not backdate a register merely because a later correction makes the totals agree.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

6. Check duplicates, stale records and reversals

GSTN states that invoice, credit-note and debit-note numbers should be unique across a financial year; a repeated number is treated as a duplicate and can be rejected. Run a duplicate test separately for each GSTIN, document type and financial year, while also checking whether a supplier reused a number with a different date or value.

Run a second test for ITC duplication. Compare the invoice key against prior claims, reclaims after reversal, import or reverse-charge schedules and any manual journal. Confirm that required reversals are reflected in the ITC working and in the return period where they belong. Close stale items—such as old unmatched invoices—only by documenting why they were corrected, deferred or determined not to be claimable.

7. If an e-invoice is not auto-populated in GSTR-1

This is a common reader question: an IRN exists, but the invoice is not visible in the expected GSTR-1 period. First compare the source invoice, IRN record and portal return data at invoice level. Check GSTIN, document number, date, tax values, cancellation status, return period and whether the record was rejected or amended. Confirm that the invoice belongs to the registration and period being viewed.

Then preserve the evidence and escalate through the responsible e-invoicing or GST process rather than re-uploading blindly. The Invoice Registration Portal FAQ describes a 24-hour cancellation window on its current page; because operational rules can change, verify the live portal instruction before cancelling or correcting an IRN. Record any cancellation, re-issuance or later-period reporting and ensure the sales register, GSTR-1 and GSTR-3B treatment follows the correction.

8. Respond correctly to a DRC-01C mismatch intimation

GSTN’s DRC-01C manual describes an intimation when ITC available in GSTR-2B and ITC claimed in GSTR-3B or GSTR-3BQ differ above a predefined limit. The available manual excerpt does not state the numeric threshold, so do not rely on an invented percentage or amount. If the intimation appears, treat it as a mandatory procedural task.

  1. Open the intimation in the GST portal and download the period-wise details.
  2. Reperform the GSTR-2B-to-GSTR-3B comparison, including reversals, reclaims, amendments, reverse-charge items and timing differences.
  3. Map each difference to the variance register and attach invoice-level evidence and explanations.
  4. Complete DRC-01C Part B with the reconciliation and the action taken, such as payment, reversal or explanation, as the portal requires.
  5. Submit within the displayed time limit and retain the acknowledgement, working papers and reviewer approval.

The manual states: "If you do not file response of DRC-01C Part B, then you will not be able to file GSTR-1/IFF for the subsequent tax period." That filing consequence makes monitoring the portal inbox and assigning an owner essential. A response should be accurate and evidence-based; it is not a substitute for obtaining advice on a disputed eligibility question.

Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Support on Ko-Fi

9. Preserve evidence for missing or disputed ITC

For an invoice absent from portal data, keep the source invoice, purchase-order or contract trail, proof that the goods or services were received, payment evidence and correspondence with the supplier. Link each item to the variance register and the return decision. If the supplier later files the document, retain the original investigation and the subsequent GSTR-2B appearance.

CBIC Circular 183/15/2022-GST discusses evidence such as possession of the invoice, receipt of the supply and payment in its specific context of historical GSTR-2A differences. It should not be presented as a general waiver of current statutory conditions or as permission to claim every missing portal item. Apply the law and the facts for the relevant period, and obtain professional advice where the position is material or uncertain.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

10. Choose a workflow that fits volume and control needs

The core reconciliation logic is the same for a small registration and a multi-registration group, but the operating method should reflect volume and risk. The relevant choices are process choices, not proof that any named software has a particular feature.

Selection axis Lower-complexity setup Higher-complexity setup
Invoice volume and registrations One or a few registrations with manageable monthly files High volume, many registrations or multiple business units
Frequency and ownership Monthly close owned by a named preparer and reviewer Continuous or weekly queues with segregation of duties and escalation
Working method Controlled spreadsheet with protected keys, versioning and review sign-off Accounting or reconciliation system connected to invoice-level exports and a case workflow
Audit trail Stored downloads, formulas, change log and evidence folder Automated history of imports, matching rules, user actions and approvals
Supplier correction tracking Manual variance register and reminder calendar Case ownership, ageing reports and period-amendment tracking

Whichever method you choose, insist on invoice-level export, an immutable history of changes, role-based review and the ability to link a variance to the return period in which it was resolved. A faster total-level report that cannot show the underlying documents is not a stronger control.

11. A practical monthly timetable

  1. Days 1–3 after the period close: lock sales and purchase registers, collect invoices and notes, and download portal data with extraction dates.
  2. Days 4–7: run outward and inward invoice-level matches; classify duplicates, timing differences, amendments and missing records.
  3. Days 8–10: send supplier or customer queries, review IMS actions and update the variance register owners and due dates.
  4. Before return preparation: approve the output-tax bridge, ITC schedule, reversals and unresolved-item treatment; obtain advice on material legal uncertainty.
  5. After filing: archive filed returns and acknowledgements, record the actual claim and liability, and carry forward only documented open cases.
  6. After later portal updates: rerun affected matches, process supplier corrections and amend the register rather than deleting the original case.

12. Failure modes that create avoidable exposure

  • Reconciling only tax totals: totals can hide duplicate numbers, wrong GSTINs, place-of-supply errors and offsetting omissions.
  • Treating GSTR-2B as the law: system presence does not test every substantive eligibility condition.
  • Rejecting every missing invoice: a missing filing can be a timing or identity problem that requires evidence and supplier action.
  • Re-uploading without checking IRN status: this can create duplicates or an incorrect amendment trail.
  • Leaving IMS actions undocumented: a portal action that is not reflected in the ITC schedule will reappear as a mismatch.
  • Ignoring amendments from prior periods: later supplier filings can change the amount and period of the available credit.
  • Waiting for a notice to start: DRC-01C response work is harder when invoice evidence and ownership were never assigned.
  • Assuming a clean reconciliation prevents a demand: the CGST Act contains demand provisions for tax short-paid and ITC wrongly availed or utilised; reconciliation helps find and correct issues but does not determine the legal outcome.

13. When to escalate to a tax professional

Escalate promptly when a variance could change a material tax amount, when eligibility depends on a disputed interpretation, when interest or the correction period is unclear, when records span several registrations or financial years, or when a notice or DRC-01C intimation has been received. Give the adviser the reconciliation file, source documents, portal extracts, variance history and proposed treatment. This allows advice to address the actual transaction and reporting trail instead of an unexplained aggregate.

Maintain the reconciliation file as part of the tax records: source exports, matching logic, exception list, communications, approvals, filed returns, acknowledgements and later corrections. The file demonstrates a control process, while the underlying statute and transaction facts determine liability and ITC.
