To interpret single-molecule spectroscopy, first identify how molecules were observed, then verify donor and acceptor signals against background, decide whether each event is credible, and only then interpret histograms, trajectories or correlation plots. This guide focuses on single-molecule fluorescence, especially single-molecule Förster resonance energy transfer (smFRET), because the correct reading depends strongly on the modality and acquisition format. A freely diffusing experiment produces photon bursts; an immobilized experiment usually produces donor and acceptor intensity traces. Neither format is a direct molecular photograph: each signal supports structural or kinetic conclusions only under stated labeling, calibration and modeling assumptions.
What a single-molecule spectrum actually tells you
Single-molecule spectroscopy measures fluorescence or another molecular signal one molecule at a time. Unlike an ensemble spectrum, which averages thousands or millions of molecules, the single-molecule record preserves molecule-to-molecule differences and changes over time. That can reveal subpopulations, transitions and short-lived behavior hidden by an ensemble average. A useful conceptual summary appears in the 2014 primer on single-molecule FRET, which describes the method as probing biomolecular structure, dynamics and mechanisms.
In smFRET, a donor and acceptor fluorophore are attached to the molecule. Their paired fluorescence provides a distance-sensitive observable. The measured transfer efficiency is therefore evidence about a distance-related state, not an assumption-free distance measurement. Dye attachment, orientation, spectral cross-talk, background, calibration and the kinetic model all affect what can be inferred. The practical methods guide notes that the described experiments require extrinsic fluorescent dyes; the labeling strategy is part of the measurement, not a cosmetic add-on (Nature Protocols guide).
Start by identifying the acquisition format
Before looking at a peak or trace, determine what one data point represents. The two common smFRET formats below require different visual checks and statistical analyses.

| Format | What is recorded | Typical first plot | Questions it can answer | Main cautions |
|---|---|---|---|---|
| Immobilized molecule | Donor and acceptor intensities sampled repeatedly from a surface-attached molecule | Time trajectories for each channel | Whether a molecule changes between resolvable states; bleaching order; dwell times when time resolution permits | Surface attachment, blinking, bleaching and drift can imitate transitions |
| Freely diffusing molecule | Individual photon arrivals while molecules cross a confocal observation volume | Time-binned donor/acceptor counts with bursts above background | Subpopulation distributions and dynamics inferred from burst statistics or photon-level models | Burst selection, diffusion through the volume and limited photons shape every distribution |
The practical guide by Roy, Hohng and Ha gives the experimental context for immobilized trajectories and freely diffusing measurements (Nature Methods). Do not apply a trajectory-state algorithm to burst data, or treat every burst as a continuously observed molecule. The data unit determines the valid analysis.
Read donor, acceptor and background channels first
Immobilized trajectories
Display donor and acceptor intensity against the same time axis. Look for a donor decrease accompanied by an acceptor increase, a stable ratio, or a change that appears in only one channel. Record baseline levels before a molecule becomes fluorescent and after it has bleached. A drifting baseline or rising background can alter an apparent transfer efficiency even when the molecule does not change.
Freely diffusing bursts
Plot time-binned donor and acceptor counts. A molecule crossing the observation volume should produce a localized increase above background rather than a long, stationary plateau. Compare the distribution of counts in burst and non-burst bins. If background varies during the run, a threshold fixed at the beginning may select different kinds of events later.
Channel-specific checks
- Confirm that both channels have measurable signal for the events used in two-color analysis.
- Measure donor-only and acceptor-only controls to identify spectral leakage and direct excitation under the same optical configuration.
- Check whether an apparent acceptor signal persists after donor bleaching; that behavior can distinguish genuine acceptor fluorescence from donor-related artifacts, but interpretation depends on the excitation scheme.
- Track dark counts and detector afterpulsing, especially when photon-level methods are used.
There is no universal background value or threshold. Instrument response, fluorophores, excitation power and bin width determine suitable settings.
Decide whether each event is plausible
For burst data
- Estimate background in each channel from intervals without bursts.
- Apply a burst-identification rule appropriate to the photon arrival stream and document its threshold, minimum photons and time binning.
- Inspect the selected bursts rather than relying only on a count of events. Reject periods with unstable background, detector saturation or obvious coincident artifacts.
- Check whether burst duration and photon number are consistent with molecules crossing the observation volume. Very short, low-photon events carry broad statistical uncertainty.
A threshold copied from another instrument can bias the population. Burst criteria should be justified for the optical setup and sample concentration.

For immobilized traces
- Check that fluorescence appears at a stable location and that neighboring spots do not overlap.
- Mark abrupt intensity losses that look like photobleaching steps.
- Distinguish short dark interruptions, which may be blinking, from sustained losses caused by bleaching or molecule departure.
- Compare apparent state changes with both channels and with nearby background regions before assigning a conformational transition.
A trace with one step is not automatically evidence of a two-state mechanism. Photophysics and mechanical instability can create similar shapes.
How to read the main plots
Donor and acceptor trajectories
In an immobilized experiment, simultaneous anticorrelated changes are consistent with a change in transfer between donor and acceptor. A donor drop without an acceptor response may indicate donor bleaching, blinking, loss of focus or a labeling problem. An acceptor drop alone can reflect acceptor bleaching or an acceptor-specific artifact. State boundaries should be reported with the time resolution and uncertainty of the trace.

Photon-burst plots
For freely diffusing data, each burst is a short observation of one or more molecules crossing the focus. Plot donor and acceptor counts together and inspect burst-to-burst variation. A cloud of events can contain distinct subpopulations, but it can also broaden because bursts contain different photon numbers, background levels or transit paths.
Transfer-efficiency histograms
A histogram shows how often calculated efficiencies fall in each interval. Separate peaks can indicate distinct subpopulations under a suitable model. Peak width reflects more than molecular heterogeneity: shot noise, incomplete labeling, spectral corrections, background subtraction, burst selection and multiple states within one observation all contribute. A single peak does not prove one unique structure, and a broad peak does not prove that molecules are dynamically switching.
Use control samples and altered acquisition conditions to test an interpretation. For example, a feature that moves when the burst threshold changes may be analysis-dependent rather than a new molecular state.

Correlation functions
Correlation analysis asks whether fluctuations are related after a given time delay. It is useful when the scientific question concerns timescales rather than a visually resolvable step. A correlation decay can contain contributions from conformational motion, diffusion, blinking and instrument noise. Assigning one decay constant to one molecular transition requires controls and a model that separates those sources.
Photon-by-photon likelihood analyses
When individual bursts contain limited photons or when transitions are faster than the plotted time bins, methods that use the order and timing of individual photons can retain information discarded by binning. The 2026 review of fast protein dynamics discusses histogram, correlation and photon-by-photon likelihood approaches for motions faster than a millisecond (Current Opinion in Structural Biology). These methods are more model-dependent; report the state model, priors or constraints and calibration choices rather than presenting the result as a raw observation.
From transfer efficiency to distance: what is and is not justified
Transfer efficiency is a measured or derived fluorescence observable. Under the Förster model and suitable calibration, it can be related to a donor–acceptor distance range. The conversion is not universal because it depends on factors such as the dye pair, orientation behavior, refractive environment, background, donor and acceptor detection efficiencies, and labeling geometry.
- State whether the value is an apparent efficiency or a corrected efficiency.
- Describe which controls established background and channel cross-talk corrections.
- Explain whether dyes are assumed to sample orientations freely or whether restricted orientation is plausible.
- Report uncertainty from photon statistics and from calibration parameters separately when possible.
- Avoid translating one histogram peak directly into a single atomic distance or structure.
The 2013 practical protocol documents experimental limitations and the need for extrinsic dyes, while the 2014 primer explains how smFRET observables are used to study structure and dynamics (protocol; primer). A structural claim should also be consistent with labeling positions, accessible conformations and independent controls.
Match the analysis to the timescale
| Scientific question | Useful data treatment | What to inspect |
|---|---|---|
| Are there distinct, relatively stable subpopulations? | Efficiency histogram with control and uncertainty analysis | Peak positions, widths, event counts and sensitivity to selection rules |
| Does one immobilized molecule switch between states? | Donor/acceptor trajectory analysis | Transition timing, dwell intervals, bleaching and blinking controls |
| What fluctuation timescales are present? | Correlation functions | Decay components and whether diffusion or photophysics contribute |
| Are transitions faster than the plotted bin or camera frame? | Photon-level likelihood or related hidden-state analysis | Photon timing, model fit, identifiability and calibration |
Temporal resolution is not simply the camera frame rate. Photon counts, excitation conditions, diffusion and the chosen analysis determine which motions can be resolved. A fast process may appear as a broadened distribution when individual transitions cannot be separated. Conversely, an apparent slow transition can be caused by blinking or focus drift.

A reproducible reading workflow
- Write down the experiment. Record immobilized versus freely diffusing geometry, excitation scheme, donor and acceptor labels, detector channels, acquisition rate, observation volume or surface treatment, and the sample conditions.
- Define the analysis unit. Use a trajectory for a surface-attached molecule, a burst for a diffusing molecule, or individual photons when the method requires them.
- Quantify background. Measure it by channel and over time; note any drift or detector changes.
- Apply event selection. Document burst thresholds, minimum photons, trajectory quality rules and excluded time intervals.
- Inspect raw channels. Verify that donor and acceptor signals, bleaching behavior and background support the selected events.
- Calculate the observable. State whether efficiencies are apparent or corrected and list the calibration controls.
- Plot distributions and examples. Show the full population together with representative traces or bursts; do not show only a fitted peak.
- Test alternative explanations. Compare donor-only, acceptor-only, unlabeled, no-sample or immobilization controls as appropriate.
- Choose a dynamic method. Select trajectory, correlation, histogram-based or photon-level analysis according to the timescale and data structure.
- State the inference boundary. Separate what was directly observed from the distance, state or rate inferred by the model.
Common misleading patterns and how to troubleshoot them
A broad efficiency peak
Possible causes include genuine heterogeneity, shot noise from low photon counts, background variation, incomplete labeling, multiple conformations within one burst or inappropriate correction factors. Re-examine photon-number dependence, selection thresholds and labeling controls before calling the population dynamic.
Two apparent peaks
Two peaks may represent two molecular states, but they can also arise from donor-only or acceptor-only molecules, mixtures of labeling stoichiometries, or distinct observation conditions. Check channel stoichiometry and control samples, then test whether both peaks persist under reasonable analysis settings.
Anticorrelated donor and acceptor changes
This pattern is compatible with a transfer change, yet it can be distorted by spectral leakage, direct acceptor excitation, detector timing differences or background subtraction. Verify the correction procedure with single-color controls and state the remaining uncertainty.
Long dark gaps in a trajectory
Short gaps can be blinking; a permanent loss is more consistent with bleaching, focus loss or molecule departure. Compare neighboring spots and the acceptor channel, and avoid fitting dwell times across intervals that were not actually observable.

Binning trades temporal resolution for photon-count precision. If a feature appears only at one arbitrary bin width, treat it as analysis-sensitive and report that dependence. Use photon-level or correlation methods when the scientific question concerns faster fluctuations.

Using software without outsourcing interpretation
FRETBursts is an open-source Python package documented for burst analysis of freely diffusing smFRET data. It supports single- and multi-spot measurements and excitation schemes including ALEX/PAX and ns-ALEX/PIE. Use it only when its supported input format and analysis assumptions match your experiment.
- Keep the raw photon files and a versioned analysis script.
- Record software version, burst parameters, background windows and correction settings.
- Export selected and rejected events so another analyst can audit the decision.
- Compare automated output with manually inspected bursts and control samples.
- Do not treat a package’s default threshold or fitted model as a universal standard.
Software can calculate an efficiency distribution quickly; it cannot determine whether a dye orientation assumption, labeling geometry or kinetic model is scientifically appropriate.

Frequently Asked Questions
Can I identify a protein structure from one smFRET histogram peak?
No. A peak is a distribution of fluorescence observables. Converting it into a distance or structure requires labeling geometry, calibration, corrections and a model, plus controls that rule out photophysical and stoichiometric alternatives.
Should I use the same burst threshold for every smFRET experiment?
No. Thresholds depend on background, detector behavior, photon statistics, concentration and binning. Set and document criteria for the specific instrument and verify them by inspecting selected and rejected events.
Why do freely diffusing and immobilized data look so different?
A freely diffusing molecule is observed briefly as it crosses a confocal volume, producing a photon burst. An immobilized molecule can be followed repeatedly, producing donor and acceptor intensity trajectories. The different data units require different analyses.
When is a histogram insufficient for dynamics?
When transitions are faster than the chosen bin or when you need fluctuation timescales rather than static populations. Correlation or photon-by-photon likelihood methods can retain information that a simple histogram discards, provided the model and controls are appropriate.
