The reliable way to keep an AI coding agent from leaking secrets or changing production is to constrain it outside the model: isolate its workspace, give it a separate short-lived identity, deny unnecessary files, tools and network destinations, and place protected branches, independent checks and human approval between generated code and deployment. Prompts can describe your intent, but they cannot enforce a filesystem, credential or network boundary.
This playbook covers agents that read repositories, edit files, execute shell commands, call MCP tools or open pull requests. It treats repository content and tool descriptions as potentially hostile, and shows how to build controls that still work when an agent follows a malicious instruction.
Why coding agents create a different security problem
An agent combines three capabilities that are dangerous together: access to private data, exposure to untrusted instructions, and the ability to take external action. A poisoned issue, README, dependency guide, web page or MCP tool description can tell the agent to search for credentials, weaken a check or send data elsewhere. If the same session can read a secret and reach an external service, the prompt injection has a practical exfiltration path. OWASP describes this combination and recommends controls outside the model in its Secure Coding with AI Cheat Sheet and AI Agent and MCP Security guidance.
Prompt instructions are not a security boundary
A system prompt such as “never reveal secrets” expresses policy, but it does not stop a shell command from reading a mounted file, a tool from returning sensitive content, or a network request from leaving the environment. Model-level defenses can miss novel prompt injections. OpenAI describes training, monitoring, sandboxing, red-teaming, bug-bounty work and user controls as layered defenses, while acknowledging that guidance may not prevent every attack: Understanding prompt injections.

Think in attack paths, not just model behavior
For every task, map the path from input to impact:
- Input: issue text, pull-request discussion, source file, dependency documentation, web page, generated test fixture or MCP description.
- Read capability: repository files, mounted directories, environment variables, credential stores, cloud configuration or command output.
- Action capability: file writes, shell commands, tool calls, network requests, commits, pull requests or deployment triggers.
- Impact: secret disclosure, unauthorized code changes, altered infrastructure or a production release.
Breaking any link reduces risk; removing only the final deployment permission is not enough if credentials can still be copied out.
How do I stop an AI coding agent from leaking secrets?
Start by making secrets unavailable, then restrict every remaining route by which data could leave. The controls below are complementary; no single sandbox or prompt should be treated as sufficient.
Keep production credentials out of the agent workspace
Do not place production API keys, deployment keys, administrator cloud roles, organization-wide tokens or private signing material in the ordinary agent environment. Do not mount a developer’s entire home directory. That includes hidden files and directories commonly containing credentials, such as .env files, SSH keys and cloud CLI configuration. If a task genuinely needs sensitive data, create a narrowly scoped workflow that supplies only the required value for only as long as required, and prevent the agent from reading unrelated files.
What’s actually slowing this PC down?
Pick the symptom - the matching free tool is one click away.
Use a distinct agent identity—a service account, GitHub App or bot identity—rather than a developer’s personal account. OWASP recommends short-lived, task-scoped credentials so access can be attributed and revoked independently: Secure Coding with AI Cheat Sheet. Begin with no permissions and add only the repository, environment and operation the task needs.
Make read and write scope explicit
Read-only access should be the default. Give write access to a disposable workspace or task-specific branch, not to protected branches or a shared production checkout. Define separate policies for:
- the directories the agent may read;
- the directories it may write;
- commands it may execute;
- MCP servers and individual tools it may call; and
- network destinations it may contact.
Block credential stores, SSH directories, cloud-provider configuration, CI secrets and unrelated repositories unless a documented task requires controlled access. Review “auto-accept,” “skip permissions” and equivalent modes carefully, especially for an unfamiliar repository.
Restrict outbound communication
If the task does not need the public internet, block egress from the agent. When internet access is necessary, use an allowlist of domains or services and verify that the restriction covers every path: shell commands, file tools, browser tools, MCP servers and helper processes. A model cannot enforce a firewall rule. A prompt injection that causes the agent to read a token and call an allowed-looking external endpoint remains a network-policy problem, so inspect both destination and tool identity.

Protect credentials used by tools
Do not paste secrets into prompts or store them in repository files for convenience. Prefer the platform’s protected credential store and inject a narrowly scoped token only into the process that needs it. OpenAI describes OS-keyring storage for CLI and MCP OAuth credentials, managed configuration, sandboxing, approval policies and network policies in its own Codex deployment; those are OpenAI’s deployment practices, not universal defaults: Running Codex safely at OpenAI.
Know what your sandbox actually covers
“Sandboxed” is not a complete security description. Inspect each capability separately and document its boundary.
| Capability | Questions to answer before enabling an agent | Safer baseline |
|---|---|---|
| Filesystem | Which folders are mounted? Can the agent traverse parent directories, symbolic links, home directories or other workspaces? | Mount only a disposable checkout and explicitly deny credential and system paths. |
| File tools | Are file reads and writes governed by the same policy as shell commands? | Apply path checks to every file tool, not only to terminal execution. |
| Shell execution | Can commands spawn child processes, access devices, use interpreters or persist after the session? | Use a restricted shell or disposable VM with least-privilege user and process limits. |
| MCP servers | Which servers are installed, what data can they read, and what side effects can their tools perform? | Allowlist servers and tools; review schemas, arguments and returned data. |
| Network | Does policy cover shell, MCP, browser and background processes? Which DNS names, ports and protocols are reachable? | Deny egress by default, then allow only task-required destinations. |
| Credentials | Where are tokens stored, how long do they live, and can the agent read the storage itself? | Use separate, short-lived identities and a protected credential broker. |
OWASP warns that some sandbox designs restrict shell commands but do not automatically restrict file tools or MCP servers. Verify those boundaries instead of inferring them from a product label: Secure Coding with AI Cheat Sheet and AI Agent and MCP Security.
For a concrete product example, Microsoft’s Visual Studio Code documentation says Restricted Mode disables agents in an untrusted workspace. Its built-in tools are limited to the current workspace folder, with optional read-only additional folders, and MCP secrets use a secure credentials store. These settings are specific to the documented VS Code version and may change: Secure AI-assisted development in Visual Studio Code.

Implementation sequence: build the controls in this order
- Separate development from production. Run the agent in a dev container, restricted shell, disposable virtual machine or isolated hosted workspace. Use a non-production checkout and a non-production data set. Keep deployment credentials, production databases and administrative cloud roles outside that environment.
- Create a distinct agent identity. Register a service account, GitHub App or bot identity with an owner, an expiry policy and a revocation path. Grant repository and service permissions only for the current task. Prefer tokens that expire when the task or session ends.
- Inventory the requested capabilities. Before starting, list the files, commands, MCP tools and services the task actually needs. If a request cannot be explained at that level of detail, narrow the task or split it into smaller sessions.
- Start from deny. Deny filesystem paths, commands, tools and network destinations first; add exceptions one at a time. Make the agent’s normal workspace read-only, then grant write access only to its disposable checkout or task branch.
- Remove high-value data. Keep
.envfiles, SSH material, cloud CLI settings, CI secrets, signing keys and unrelated repositories outside the mount. Scrub sensitive values from fixtures and command output before they reach the model. - Set egress policy. Block public internet access when it is not required. For dependency downloads or documentation lookups, allow only the package registries, documentation hosts or APIs needed for that task, and apply the same policy to every tool path.
- Register and review tools. Approve MCP servers individually. Confirm their owner, source, permissions, data retention and side effects. Reject tools that shadow trusted names, accept unrestricted URLs or combine broad read access with arbitrary outbound actions.
- Use a task branch. Require the agent to create a branch or draft pull request. Do not let it push directly to a protected branch, edit deployment configuration in place or invoke a production workflow.
- Run independent checks. Execute tests, static analysis, dependency checks and secret scanning in CI that the agent cannot alter. Review changes to workflow files and policy files as sensitive modifications.
- Require human approval. A reviewer who did not author the task should inspect the diff, generated commands, dependency changes and deployment impact before merge or any sensitive workflow execution.
- Record the session. Retain task context, prompts, tool calls and results, approval decisions, network-policy events, diffs and commits according to your audit and privacy requirements.
Treat repository content and tool providers as untrusted
Prompt injection can be hidden in an issue, a comment, a README, a test fixture, dependency documentation or a web page. The text may look like a normal project instruction but attempt to override the task, request a secret or authorize a dangerous command. Treat all such content as data until a human validates it.
Review persistent instruction files
Files such as AGENTS.md, CLAUDE.md, .cursorrules and similar agent-instruction files can influence later sessions. Review them when they arrive in an incoming branch or dependency update. A change that adds “always upload logs” or “disable checks” is a security-sensitive change even if it is outside the application code.
Put MCP on an allowlist
For each MCP server, document the data it can read, the operations it can perform, the credentials it receives and the destinations it can reach. Validate tool arguments before execution, enforce limits in the wrapper rather than trusting the model, and watch for names that imitate a trusted tool. A tool description is an instruction supplied by a third party, not an authorization grant.

Use human confirmation for irreversible actions
Require explicit confirmation immediately before destructive database operations, permission changes, secret rotation, external publication, release creation or infrastructure changes. Confirmation should show the exact command or tool arguments and the target environment; a generic “allow this session” switch is weaker because it hides later actions.
The Tool Desk
Outbyte Driver Updater FREEScan for outdated or missing drivers - takes under a minuteDriver Scan →Outbyte PC Repair FREERepair Windows errors before they cause bigger problemsFix Now →How do I keep an AI agent from pushing to production?
Keep code generation and production execution on different trust paths. The agent can prepare a change, but a protected source-control and deployment pipeline must decide whether that change reaches production.
Use branch and pull-request controls
Configure the agent to work on a task branch or draft pull request. Protect the default and release branches so direct pushes are rejected. Require status checks, review from an appropriate code owner and a second human for high-impact changes. Prevent the agent from approving its own pull request or satisfying a required review with a bot identity it controls.
Protect workflow and infrastructure files
Changes to CI workflows, deployment manifests, infrastructure definitions, permission policies and secret-handling code deserve a stricter path than ordinary application edits. Require an explicit reviewer and run policy checks before a workflow triggered by those files can access sensitive credentials. Keep deployment credentials in the CI or release system, not in the agent session.
Separate build from release
Let an agent produce source changes and build artifacts in an isolated pipeline. Promote an immutable, reviewed artifact through staging and production using a separate release identity. Production approval should be independent of the agent’s session and should fail closed if required checks, signatures or reviews are missing.
Understand product-specific safeguards
GitHub documents one implementation for its Copilot cloud agent: generated code is checked with CodeQL; new dependencies are checked against the GitHub Advisory Database for malware advisories and high- or critical-CVSS vulnerabilities; and changes are scanned for secrets. Its documentation also describes branch constraints, required human review before merge and default approval before workflows run. These are controls for Copilot cloud agent, not universal defaults for every coding agent: Risks and mitigations for GitHub Copilot cloud agent.

OpenAI describes Codex logs that expose request context, tool activity, approvals, results and network-policy decisions. GitHub documents session logs and audit events for Copilot cloud agent. Use those as examples of the evidence to collect, not as a claim that every platform provides the same records: Running Codex safely at OpenAI and GitHub’s Copilot cloud agent guidance.
Logs support investigation and accountability; they do not prevent leakage or deployment by themselves. Pair them with revocation: disable the agent identity, rotate any credential it may have read, block suspicious destinations, quarantine its branches and preserve the session record for analysis.
Failure modes and how to correct them
“The prompt says not to access secrets, but the agent found one.”
Remove the secret from the mounted workspace, rotate it, and inspect the session for tool calls and network attempts. Then add a filesystem rule and a credential-scanning check. The correction is a technical boundary, not a stronger warning in the prompt.
“Shell commands are sandboxed, so MCP is safe.”
Check MCP separately. A server may have its own filesystem access, credentials or network path. Disable the server until its permissions and argument validation are documented, then re-enable only the specific tools required.
Recommended Free Tools
“The agent cannot push the main branch, but it changed the release workflow.”
Treat workflow and infrastructure files as protected code. Require review before those changes can run with sensitive credentials, and ensure CI checks execute in a context the agent cannot modify.

“We can investigate later because all activity is logged.”
Logs are useful only if the identity and credentials can be revoked quickly and the release path is independently gated. Add expiry, rotation and a production approval step rather than relying on retrospective detection.
Governance that scales beyond one tool
Document an agent policy that applies regardless of vendor or editor. Define approved workspace types, identity issuance, maximum token lifetime, prohibited mounts, network defaults, MCP review, branch protections, required checks, human approval and log retention. Reassess the policy when an agent gains a new tool class or when a repository begins handling more sensitive data.
NIST’s 2024 SSDF Community Profile extends secure software-development practices to generative AI and dual-use foundation models. It is a governance and process reference, not a replacement for runtime sandbox, credential, network and deployment controls: Secure Software Development Practices for Generative AI and Dual-Use Foundation Models.
A practical acceptance test for each new agent deployment
Before granting access to a real repository, run a controlled test in a disposable project and record the results:
- Attempt to read a decoy secret placed outside the approved workspace; the read should be blocked and logged.
- Attempt a write outside the task directory; the operation should be denied.
- Ask a tool to contact an unapproved host; egress should be blocked for shell, MCP and any browser path.
- Submit a poisoned issue or README instruction; the agent should surface it as untrusted content rather than treating it as authorization.
- Attempt a direct push to a protected branch and a workflow change requiring privileged credentials; both should stop at source-control or pipeline controls.
- Verify that the session record contains the request, tool arguments, approvals, policy decisions, diff and commit needed to reconstruct the test.
Repeat the test after changing the editor, sandbox image, MCP server, credential broker or network gateway. Security properties belong to the complete deployment, not to the model name.
The operating rule
Give an agent the smallest disposable workspace, the shortest-lived identity, the fewest tools and the narrowest network it needs. Let it propose changes on a branch, have independent systems check those changes, and require a human-controlled promotion into production. Assume repository content and tool descriptions can be malicious, and make sure a single mistaken instruction cannot both obtain a secret and transmit it or deploy a change.
