Predicting a very large protein complex is most reliable as a hierarchical, hybrid workflow: establish the complex’s composition and stoichiometry, model individual subunits and smaller interfaces, assemble those pieces combinatorially, then fit and refine the assembly against experimental restraints. Generate and compare an ensemble of plausible models rather than presenting one pose as established fact.

Why very large complexes need a hybrid strategy

A large assembly is not simply a bigger protein-folding problem. You must determine which subunits, isoforms, cofactors and nucleic acids are present, how many copies of each occur, and which contacts are stable, transient or condition-dependent. A model can have well-folded subunits and still be wrong because its stoichiometry or domain arrangement is wrong.

Current structure-prediction networks are most dependable for individual proteins, pairwise interactions and modest-size multimers. A 2024 review in Current Opinion in Structural Biology reports 40–70% Top-5 success on pairwise protein–protein interaction benchmarks for AlphaFold-Multimer and related approaches. That result does not establish equivalent performance for a massive, heterogeneous assembly: the CombFold work explicitly notes that very large multimolecular complexes are outside AlphaFold-Multimer’s training regime.

Hybrid modeling treats predictions as hypotheses and lets independent observations constrain them. Cryo-electron microscopy (cryo-EM) density can locate subunits in a large particle; cross-linking and interaction proteomics can limit distances; small-angle X-ray scattering (SAXS) can test the overall shape; and native mass spectrometry can constrain composition and stoichiometry. The Integrative Modeling Platform (IMP) documentation describes this principle as considering information from different methods simultaneously during modeling.

Step 1: Define composition and stoichiometry before modeling

Start with a composition sheet that is explicit enough to become machine-readable input. Record the exact sequence for every protein, isoform choices, engineered tags or truncations, cofactors, nucleic acids, expected copy numbers and the experimental condition represented by the model.

Build a chain inventory

  • Assign a unique identifier to every chemically distinct chain, including repeated copies of the same sequence.
  • Record residue numbering, signal peptides, mature-chain boundaries, known processing events and unresolved regions.
  • Separate stable components from optional, transient or condition-specific interactors.
  • List cofactors, lipids, metal ions and nucleic acids that may affect interfaces or geometry.
  • Write competing stoichiometries as separate hypotheses instead of silently choosing one.

Use biochemical measurements, native mass spectrometry and interaction data to narrow the alternatives. If the evidence supports several compositions, carry each through the workflow and let later restraints discriminate among them. Do not force a single stoichiometry merely because a prediction server accepts one.

Step 2: Predict subunits and local interfaces

Obtain an atomic or near-atomic starting model for each subunit. Use experimentally determined structures when available; otherwise generate predictions with AlphaFold2, AlphaFold-Multimer, RoseTTAFold or a related method. For a large target, reserve multimer prediction for pairwise contacts and smaller, biologically justified subcomplexes rather than submitting every chain at once.

Model interfaces in manageable units

Choose pairs or subcomplexes based on biochemical evidence, co-complex data, known domains or a plausible assembly pathway. Generate multiple seeds or runs where the software supports them, then retain alternatives when confidence metrics disagree. A high-confidence fold for an isolated chain does not prove that its orientation in the complex is correct.

For every predicted contact, record the interface confidence, predicted aligned error or equivalent uncertainty measure, the residues involved and whether the interface is supported by an experiment. Co-evolutionary signal can be weak for antibody–antigen, peptide–MHC/TCR and host–pathogen interactions, so a low signal in those cases is not evidence that binding is absent.

Use docking as a local, not universal, solution

Classical docking can refine a pair when reliable unbound structures and interface clues exist, but it should not be treated as a complete solution for a giant assembly. The 2024 review cited above reports accurate results in only approximately up to 40% of cases within Top-10 predictions when experimental unbound structures are available. For large complexes, docking candidates are better used as alternatives that will later be tested against global restraints.

Step 3: Assemble the complex hierarchically

Combine the best-supported subcomplexes in stages. A typical hierarchy is individual domains, protein pairs, stable modules, then the complete particle. At each level, preserve more than one arrangement if the evidence does not distinguish them.

Why combinatorial assembly works

Searching all relative positions and orientations of every chain at once grows rapidly with the number of components. Hierarchical assembly reduces the search space by treating a validated subcomplex as a unit while still allowing alternative placements. CombFold is designed for this combinatorial strategy: it builds large assemblies from predicted subcomplexes rather than asking one network to infer the entire particle directly.

Practical assembly sequence

  1. Cluster pairwise and small-multimer predictions by recurring interfaces and compatible stoichiometry.
  2. Construct candidate modules from contacts supported by more than one signal, such as prediction confidence plus cross-link or biochemical evidence.
  3. Combine modules while enforcing chain-copy counts and preventing impossible overlaps.
  4. Generate alternative arrangements for unresolved contacts, flexible linkers and competing stoichiometries.
  5. Carry all plausible assemblies into restraint-based refinement; eliminate a candidate only when a measured constraint or physical incompatibility rules it out.

Do not collapse the output to a single “best” pose before scoring. A ranked ensemble reveals whether the data identify one architecture or merely a family of related arrangements.

Step 4: Add experimental restraints with IMP

IMP is an open-source C++/Python integrative modeling platform. Its documented applications include MultiFit for fitting subunit structures into cryo-EM density, integrative docking, FoXS/SAXS fitting and conformational sampling. The platform’s workflow is to gather data, choose a representation, translate observations into spatial restraints, sample models with optimization or stochastic methods, and analyze the resulting ensemble.

Translate each experiment into a restraint

  • Cryo-EM: use map-fit restraints to place subunits and score how well their calculated density agrees with the reconstruction. Treat map resolution as a limit on the detail you can claim; a low-resolution map can locate a domain without validating every side-chain contact.
  • Cross-linking and proteomics: encode an upper-distance relationship between the linked residues, with a tolerance that reflects linker chemistry, protein flexibility and false-discovery risk. Ambiguous links should be represented as alternatives rather than forced onto one residue pair.
  • SAXS: compare the calculated scattering profile with the measured curve. IMP documentation identifies FoXS/SAXS fitting as a supported workflow, making SAXS useful for testing the global envelope and compactness even when it cannot uniquely locate every subunit.
  • Native mass spectrometry: use measured masses and subcomplex distributions to constrain copy numbers and composition. A geometry that requires chains not present in the measured species should be rejected.
  • Interaction data: encode confirmed contacts, competition relationships or co-purification evidence as soft restraints. A missing interaction result is not automatically a negative restraint because transient or condition-specific contacts may escape detection.

Choose a representation that matches the evidence

Use atomic detail where the data support it and coarser representations where they do not. A rigid subunit may be represented by its predicted structure, while a disordered tail or flexible linker should remain mobile. The representation should allow alternative conformations instead of forcing uncertain regions into a single rigid body.

Sample, score and cluster

Run optimization or stochastic sampling to produce many candidate configurations. Score the total restraint violation, map correlation, SAXS agreement and physical plausibility. Cluster the resulting models by structural similarity and inspect whether the best-scoring solutions are reproducible across independent runs or seeds. A single outlier with an excellent score is less persuasive than a reproducible cluster supported by several data types.

Step 5: Validate the ensemble, not just one model

Validation should answer two separate questions: does a model satisfy the available evidence, and how precisely does that evidence determine its coordinates?

Report model support

  • Interface confidence and predicted aligned error for every modeled contact.
  • Cryo-EM map resolution and local map-fit statistics for each fitted subunit.
  • Cross-link, proteomics and other distance-restraint satisfaction, including ambiguous or violated restraints.
  • SAXS curve agreement and the region of the curve used for fitting.
  • Agreement with native mass-spectrometry composition and measured stoichiometry.
  • Cluster size, within-cluster variation and sensitivity to starting models, random seeds and restraint weights.

Identify unresolved regions

Flexible, disordered, transient or heterogeneous segments often cannot be represented faithfully by one static structure. Mark them as low confidence or unresolved instead of smoothing them into a plausible-looking conformation. Likewise, if two stoichiometries fit the data equally well, report both and state what additional experiment would distinguish them.

AlphaFold predictions are valuable hypotheses that accelerate structural biology but do not replace experimental structure determination. The same qualification applies to a hybrid model: agreement with one data type is not proof if independent restraints conflict.

Common failure modes and recoveries

Submitting the entire particle to one predictor

Symptom: a single result contains missing chains, inconsistent stoichiometry or low-confidence interfaces. Recovery: split the target into evidence-based pairs and subcomplexes, then assemble hierarchically while retaining alternatives.

Trusting a confident fold as a confident interface

Symptom: individual chains look plausible, but cross-links or cryo-EM density disagree at the contact. Recovery: separate fold confidence from interface confidence, generate alternative orientations and let experimental restraints determine the placement.

Ignoring heterogeneity

Symptom: no single model satisfies all measurements, or map and scattering data imply different shapes. Recovery: model alternative conformations or compositional states and analyze them as an ensemble rather than averaging incompatible particles into one structure.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Overfitting ambiguous restraints

Symptom: one model satisfies every ambiguous link only because uncertain assignments were treated as exact. Recovery: encode ambiguity explicitly, use realistic tolerances and report violations and restraint sensitivity.

Reporting unresolved regions as resolved

Symptom: flexible tails or low-resolution domains are shown with precise atomic contacts. Recovery: mark those regions unresolved or mobile and limit the structural claim to what the map, restraints and ensemble actually support.

What a strong final report contains

  • A composition and stoichiometry table with alternative hypotheses.
  • Subunit and interface models, including confidence and predicted aligned-error information.
  • The assembly method, software versions, seeds and sampling settings.
  • Definitions and uncertainties for every experimental restraint.
  • Map-fit, SAXS, distance-restraint and mass-spectrometry validation results.
  • Clustered ensemble coordinates, not only one representative pose.
  • Explicitly unresolved regions, conflicting restraints and model limitations.
  • A plan for follow-up experiments that can distinguish remaining alternatives.

This workflow turns structure prediction into a testable model-building process. Sequence-based predictors supply useful local hypotheses; hierarchical assembly makes the search tractable; and orthogonal experiments determine which global architectures remain credible.
