The most maintainable Markdown note system uses all three tools for different jobs: folders provide broad, stable context; links show relationships between individual notes; and a small, controlled set of tags marks properties that cut across folders. Keep the folder tree shallow, give every note one clear subject, and create index notes when a topic grows large enough to need a landing page.

This arrangement keeps files readable in any text editor while still making them easy to browse and filter in a Markdown application. It is a starting convention rather than a universally proven taxonomy, so adjust names and boundaries to match the way you actually retrieve information.

The three-layer model

Use each organizational tool for the question it answers best. Trying to make one mechanism do every job creates brittle hierarchies, inconsistent tags, or a web of links with no useful entry point.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Tool Best question it answers Strength Main risk
Folders Where does this note broadly belong? Predictable browsing and bulk file management Deep trees become slow to maintain and force one location for subjects that overlap
Links Which specific notes explain, support, or follow this one? Expresses relationships and context Unlinked notes and vague link text are hard to navigate
Tags Which notes share a cross-cutting property? Fast filtering across folders Spelling drift and uncontrolled growth make results noisy

A folder should describe relatively stable context, such as a project or area of responsibility. A link should describe a meaningful relationship, such as “depends on,” “contradicts,” or “expands.” A tag should describe a small vocabulary of status, type, or workflow labels. If a label is really a subject, prefer a note and a link; if it is a permanent container, consider a folder.

Why plain-text Markdown is portable

Markdown is ordinary text with lightweight conventions for headings, paragraphs, lists, links, images, code, and quotes. The standard link form is [display text](destination); the visible words and the destination are stored directly in the file. See the syntax reference at Markdown.org’s syntax guide.

In a vault-based application such as Obsidian, notes are Markdown-formatted plain-text files in a local folder that can contain subfolders. The vendor’s documentation states that you can use other text editors and file managers to edit and manage those files: Obsidian data storage. That separation between content and application means your writing remains readable if you change editors, scripts, or knowledge-base software.

Portability is strongest when filenames, folders, and links use conventions other Markdown tools understand. Application-specific extensions can be convenient, but they may require conversion during a migration.

Build a shallow folder structure

Start with a few top-level folders. A practical default is:

  • Inbox — unprocessed captures and temporary notes.
  • Projects — work with a defined outcome or end date.
  • Areas — ongoing responsibilities such as health, finances, or operations.
  • Resources — reference material, concepts, and reusable examples.
  • Archive — inactive material you want to retain.

These names are intentionally broad. Add a second-level folder only when it improves retrieval, permissions, or bulk operations. For example, Projects/Website-redesign is useful when a project contains many notes; creating five more levels for meetings, ideas, research, and drafts often makes moving and linking harder.

Decide whether a note belongs in a project or an area

Ask whether the subject has a concrete outcome. A launch plan belongs in a project; a standing writing checklist belongs in an area. If a note serves both, put it in the place that will remain stable longest and link it from the other context. Do not duplicate the file merely to satisfy two categories.

Keep temporary workflow separate from durable subjects

Inbox is a processing queue, not a permanent topic. Once you understand a capture, move it to its durable folder, add the links or tags it needs, and remove temporary labels. This prevents a workflow state from becoming part of the subject taxonomy.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Give every note one clear subject and a stable name

A focused note is easier to link, move, and reuse than a daily file containing unrelated topics. Put one decision, concept, person, meeting, or procedure in each note. When a meeting produces several independent decisions, keep the meeting record together if chronology matters, then create separate decision notes only for items that will be referenced repeatedly.

Use readable filenames that are stable over time. A descriptive phrase such as Configure email authentication is more useful than Note 47. Avoid dates in a filename unless the date is part of the note’s identity, such as 2026-10-17 project review. Stable names reduce broken references and make file-manager searches effective.

Separate title from metadata

Put the human-readable title in a level-one heading and reserve tags or YAML properties for machine-filterable attributes. For example:

# Configure email authentication

#status/draft #type/procedure

Steps, rationale, and verification notes go here.

The exact metadata syntax varies by application. Keep the prose and links understandable even when metadata is ignored by a plain Markdown viewer.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Link notes with descriptive Markdown links

Use links when a reader benefits from moving from one specific note to another. Link text should explain the destination, not merely say “click here.” For portability, a relative standard Markdown link can look like this:

Relative paths keep a collection self-contained when its parent folder moves. Spaces may need URL encoding, depending on the application. Test a link after moving a folder, and prefer filenames that avoid punctuation likely to be interpreted specially by different tools.

Choose standard links or wikilinks deliberately

Criterion Standard Markdown link Wikilink
Portability Recognized by Markdown renderers and many editors Requires an application that implements the wikilink syntax
Authoring convenience Requires a destination path and link text Often faster to create and autocomplete inside a supporting app
Renaming behavior Depends on the editor updating paths Some applications update references when a file is renamed
Migration risk Usually lower May need conversion when changing tools

Obsidian supports both wikilinks and standard Markdown links. Its help pages explain that a missing linked note can be created at the linked folder path and that renaming a file updates its links: Obsidian links and managing notes. Those conveniences are useful inside that application, but standard links remain the safer default when files must work elsewhere.

Link for relationships, not decoration

Add a link when the relationship will help a future reader answer a question. Useful patterns include:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Prerequisite: link a procedure to the setup note it assumes.
  • Evidence: link a decision to the measurements or source notes behind it.
  • Sequence: link a project brief to the next action or follow-up.
  • Contrast: link competing approaches when the difference affects a choice.

Place links near the sentence they support. A long “related notes” list at the bottom can be helpful for orientation, but it should not replace contextual links in the body.

Use a small, controlled tag vocabulary

Tags work best for properties that cross folder boundaries. Keep the vocabulary short enough to remember and document it in one index note. Useful namespaces include:

  • #status/draft, #status/active, and #status/archived for workflow state.
  • #type/person, #type/meeting, and #type/procedure for note form.
  • #topic/markdown or another broad subject label when filtering across several areas is genuinely useful.

Obsidian defines tags as keywords or topics. It supports the # form, YAML lists, searching, and nested slash notation such as #inbox/to-read; details are in Obsidian’s tag documentation. Other Markdown tools may display the tag as ordinary text, so do not put essential meaning only in a tag.

Prevent tag drift

Choose one spelling, number, and level of specificity. Decide in advance whether the system uses #status/in-progress or #status/active; do not keep both as synonyms. Reserve tags for filters you will actually run. If a tag has only one or two notes and no foreseeable query, replace it with a sentence or a link.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Keep workflow tags temporary

A label such as #status/to-review can be valuable during processing. Once the review is complete, remove it or change it to the durable state. Do not mix a temporary queue with a permanent subject label such as #topic/photography.

Create index and map notes for larger subjects

Folders tell you where files live, but they do not explain how a subject fits together. When a project or topic has enough notes that browsing becomes slow, create an index note—sometimes called a map note—with a short orientation and links outward.

A useful index contains:

  • A one-paragraph scope statement: what belongs here and what does not.
  • Links to the core concepts, decisions, procedures, and open questions.
  • A small “start here” path for a new reader.
  • Links to sub-indexes when the topic has distinct branches.
  • A maintenance date or owner if the subject is collaborative.

Link to the index from the project brief or area overview. Avoid copying the same list of notes into multiple folders; one maintained map is less likely to become stale.

A capture-to-archive workflow

  1. Capture quickly. Create a focused note in Inbox with a provisional title and enough context to remember why it matters.
  2. Clarify the subject. Split unrelated ideas, rewrite the title, and remove empty headings or duplicated text.
  3. Choose the durable folder. Put the note in a project, area, resource, or archive location. Add a subfolder only if the current level is genuinely difficult to browse.
  4. Add relationships. Insert descriptive links to the notes that explain prerequisites, evidence, decisions, or next steps.
  5. Apply controlled metadata. Add only the status, type, or topic tags needed for a known filter. Use the same spelling as your tag index.
  6. Update an index when needed. If this is the first note in a substantial subject, create or update its map note and add a link from the relevant overview.
  7. Review the Inbox on a schedule. Process every capture, merge true duplicates, move durable notes, and delete material that has no future value.
  8. Archive deliberately. Move completed or inactive project material to Archive rather than leaving it mixed with active work. Preserve links so historical context remains discoverable.

Use the right retrieval path

What you remember Start with Why
The broad context or project Folder browsing Folders provide a predictable, finite set of places to inspect
How two ideas relate A link from either note or the subject index Links preserve the reason the notes belong together
A workflow state or note type A tag search Tags filter across otherwise unrelated folders
A precise phrase or filename Full-text or file search Search does not require a perfect taxonomy
The shape of a large subject Its index/map note The map supplies orientation before detail

If you repeatedly search for the same combination of tags, consider an index note or a better folder boundary. Recurrent searches are evidence that the system needs a stable entry point, not a reason to create dozens of new labels.

Design for portability before you need to migrate

Keep the canonical content in ordinary .md files and ordinary folders. Use standard Markdown links for notes that must render in multiple applications. When an application offers a richer syntax, reserve it for optional conveniences rather than the only copy of important information.

What usually travels well

  • UTF-8 plain text and Markdown headings, lists, quotes, code blocks, and paragraphs.
  • Descriptive filenames without application-generated identifiers.
  • Relative links whose destinations are inside the note collection.
  • A small tag vocabulary written in visible text or broadly supported YAML.
  • Images stored in a clearly named assets folder with relative paths.

What may need conversion

  • Wikilinks and transclusion or embed syntax implemented by one application.
  • Plugins that generate fields, queries, diagrams, or custom blocks.
  • Service features such as hosted publishing or synchronization.
  • Theme-specific formatting that changes how a note renders.

Before switching tools, make a copy of the entire notes folder. Open representative files in a plain text editor, then test links, tags, images, and code blocks in the destination application. Keep the original copy until you have verified that the imported collection is complete.

Obsidian-specific choices without sacrificing plain text

Obsidian stores a vault as a local folder of Markdown files and subfolders, so the folder, filename, and standard-link practices above remain useful outside the app. Its documentation and help center describe the local storage model, links, tags, and optional services: Obsidian Help.

Inside Obsidian, wikilinks can reduce typing and its rename behavior can maintain references. If you expect to publish the same files elsewhere, set a team or personal rule for when standard links are required. Likewise, tags can be entered inline or as YAML lists, but agree on one format for each use so searches and scripts remain predictable.

Common failure modes and fixes

The folder tree has become a maze

Flatten one level at a time. Move notes up to the nearest stable context, then use links or an index to preserve finer relationships. Keep a deep branch only when permissions, ownership, or retrieval clearly depend on it.

Every note has many nearly identical tags

Write a short tag policy, merge synonyms, and rename tags in batches. Retain only labels that answer a recurring filter question. A type tag and a status tag are usually more useful than a dozen topical micro-tags.

Links exist but provide no guidance

Replace vague link text with the destination’s subject and add a sentence explaining the relationship. Create an index note for clusters of related files rather than adding an unstructured list everywhere.

Renaming broke links after a migration

Restore the pre-migration copy, identify whether the source used wikilinks or another application-specific format, and convert links in a controlled batch. Test a sample of renamed files and notes with images before deleting the backup.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The Inbox keeps growing

Set a recurring review time and define a “done” rule: every capture is moved, linked, tagged, scheduled, or deleted. If processing is slow, shorten the required metadata and defer nonessential cleanup to a weekly review.

A compact convention you can adopt today

For a new collection, use five top-level folders, one subject per note, stable readable filenames, standard relative Markdown links, and three tag namespaces: status, type, and a deliberately small set of broad topics. Add an index note when a subject has enough files to require orientation. Review the Inbox regularly and archive completed work. This division keeps browsing, relationship-building, and filtering separate while preserving files that remain understandable outside any one application.
