Measure cysteine protease activity by following cleavage of a matched peptide substrate under reducing, mildly acidic conditions, then calculate the blank-corrected reaction rate during its linear phase. Fluorogenic substrates such as Z-Phe-Arg-AMC or Z-Arg-Arg-AMC produce fluorescent AMC, while chromogenic substrates such as l-BAPA or Z-Arg-Arg-pNA produce an absorbing p-nitroaniline product. The most defensible result combines a substrate appropriate to the enzyme, a validated buffer system, no-enzyme or no-sample blanks, a linearity check, and a parallel reaction inhibited by E-64.
What the assay actually measures
A cysteine protease hydrolyzes a peptide bond using an active-site cysteine. In a fluorogenic assay, the peptide is linked to 7-amino-4-methylcoumarin (AMC). Cleavage releases AMC and increases fluorescence. In a colorimetric assay, cleavage of a p-nitroanilide substrate releases a colored product, commonly referred to as p-nitroaniline (pNA), whose absorbance can be followed with a plate reader or spectrophotometer.
Activity is not the endpoint signal by itself. It is the rate of product formation over a time interval in which the response is approximately linear. Subtract the signal from a matching blank, determine the slope, and report how the rate was normalized (for example, to sample volume, protein amount, tissue mass, or enzyme amount). If no calibration standard or extinction coefficient is available, report the blank-corrected signal rate and the assay conditions rather than assigning unsupported activity units.
Substrate cleavage is not automatically proof that a cysteine protease caused it. Other proteases, chemical hydrolysis, sample fluorescence, and optical interference can contribute. E-64 inhibition in a parallel reaction is the principal specificity control in the cited methods; strong suppression supports assignment to a cysteine protease but should be interpreted alongside substrate preference and the rest of the controls.

Choose the substrate before setting the instrument
Start with the protease identity or the specificity you need to measure. “Total cysteine-protease activity” and “cathepsin B activity” are not interchangeable endpoints: a substrate can favor one protease family while still being cleaved by related enzymes at a different rate.
| Substrate | Format | Use described in validated methods | Interpretation |
|---|---|---|---|
| Z-Phe-Arg-AMC | Fluorogenic | Widely used for cathepsin L-like enzymes; also used in plant extracts, cathepsin B assays, and cruzipain measurements | Reports AMC release from a phenylalanine-arginine sequence. It is a useful cathepsin-like substrate, not a universal cysteine-protease probe. |
| Z-Arg-Arg-AMC | Fluorogenic | Used for cathepsin B in cited methods | Provides a cathepsin B-oriented sequence and should be selected when that specificity is the experimental question. |
| l-BAPA | Chromogenic | Colorimetric cysteine-protease measurements | Generates a p-nitroaniline signal. Use the exact validated wavelength, concentration, and stopping procedure for the product and enzyme system. |
| Z-Arg-Arg-pNA | Chromogenic | Colorimetric cathepsin-like measurements | Provides an arginine-arginine sequence in an absorbance format; cleavage does not by itself establish which protease is present. |
When Z-Phe-Arg-AMC is the sensible first choice
Use Z-Phe-Arg-AMC when the sample is expected to contain a cathepsin L-like enzyme, when a plant-extract method is being reproduced, or when continuous fluorescence monitoring is available. A cruzipain method also follows Z-Phe-Arg-AMC hydrolysis continuously. If the biological question specifically concerns cathepsin B, compare that choice with Z-Arg-Arg-AMC rather than assuming that every cathepsin will behave identically.
When to use a chromogenic substrate
Choose l-BAPA or Z-Arg-Arg-pNA when fluorescence equipment is unavailable, when absorbance is easier to validate in the sample matrix, or when the established method for the enzyme already uses pNA. Colorimetric assays are often simpler instrumentally, but they can require more substrate or more product accumulation before the signal is measurable. The protocol’s extinction coefficient, wavelength, substrate concentration, reaction volume, and stopping conditions are part of the assay definition and cannot be substituted with generic values.

Set the biochemical environment around the enzyme
Cysteine proteases commonly require a reducing environment to keep the catalytic cysteine available. The published examples use acidic citrate-phosphate, acetate, or MES buffers near pH 5.5–6.0, together with DTT or cysteine; EDTA is included in one cathepsin B formulation to chelate metal ions. These are examples, not universal settings. The optimum depends on enzyme identity, maturation state, substrate, temperature, and sample matrix.
| Method example | Buffer and additives | Substrate and temperature | Readout |
|---|---|---|---|
| Plant extract | 100 mM citrate-phosphate, pH 6.0; 10 mM l-cysteine | 20 µM Z-Phe-Arg-AMC; 37 °C | Fluorescence after preincubation and reaction; reactions stopped with an acidic monochloroacetate/acetate buffer |
| Cathepsin B | 40 mM citrate-phosphate, pH 5.5; 1 mM EDTA; 100 mM NaCl; 5 mM DTT; 0.01% Brij | 40 µM Z-Phe-Arg-AMC; 37 °C | AMC fluorescence recorded for 30 minutes |
| Cruzipain | Use the validated enzyme-specific buffer for the continuous assay | Z-Phe-Arg-AMC | Continuous fluorescence; active enzyme concentration determined by E-64 titration |
Keep the same buffer composition in samples, standards, blanks, and inhibitor controls. A reducing agent can oxidize over time, and detergents, salts, chelators, or extraction compounds can alter enzyme activity or optical background. Record the pH at the working temperature when the assay is sensitive to pH.

The cathepsin B conditions below provide a concrete kinetic example. Adapt the substrate and buffer only after checking that the substitution matches the protease being measured.

- Prepare the assay buffer. Make 40 mM citrate-phosphate at pH 5.5 and add 1 mM EDTA, 100 mM NaCl, 5 mM DTT, and 0.01% Brij. Prepare enough buffer for samples, blanks, and inhibitor controls.
- Prepare the substrate. Make Z-Phe-Arg-AMC at a final assay concentration of 40 µM. Protect the substrate and AMC-containing solutions from unnecessary light exposure and use the solvent specified by the substrate supplier or validated method.
- Prepare the sample. Clarify the enzyme preparation or extract using the established sample-preparation procedure. Keep a portion of the same matrix for a no-enzyme or no-sample blank. If the sample is an extract rather than purified enzyme, plan a matrix-only blank because endogenous fluorescence can be substantial.
- Set up specificity controls. Prepare a parallel reaction containing E-64 at the selected test concentration. Include a no-enzyme blank for purified enzyme work or a no-sample blank for extracts. If the experiment uses an inhibitor vehicle, include the same vehicle in every relevant control.
- Equilibrate the reaction. Bring buffer, sample, and plate or cuvette to 37 °C. Combine the components that are present before initiation and allow them to equilibrate consistently across wells.
- Start the reaction. Add Z-Phe-Arg-AMC last when possible, mix without creating bubbles, and begin timing immediately. Use the same order of addition for all wells so that early reaction time is comparable.
- Acquire the kinetic signal. Monitor AMC fluorescence for 30 minutes. One cited cathepsin B protocol uses excitation at 360 nm and emission at 460 nm; another method uses 380 nm excitation and 460 nm emission. Select the validated settings for the exact AMC substrate and instrument, and keep gain, bandwidth, temperature, and read interval constant.
- Inspect the trace before calculating activity. Identify the interval with a stable, approximately linear increase. Exclude an initial mixing artifact, a later plateau, and any segment distorted by evaporation, bubbles, or detector saturation.
- Subtract the appropriate blank. Subtract the no-enzyme or no-sample signal at each time point, not only the final reading, when the blank has its own drift. Then calculate the slope for the same time interval in every comparable reaction.
- Apply the E-64 comparison. Compare the blank-corrected rate without E-64 with the rate in the matched E-64 reaction. Report the inhibition as a separate result rather than silently treating the inhibited well as background.
An alternative preincubation sequence for plant extracts
A plant-extract method preincubates the sample for 10 minutes at 37 °C in 100 mM citrate-phosphate, pH 6.0, containing 10 mM l-cysteine. It then adds 20 µM Z-Phe-Arg-AMC and incubates for a further 10 minutes at 37 °C before stopping with an acidic monochloroacetate/acetate buffer. The method uses E-64 at 100 µM and PMSF at 5 mM as inhibitor controls. Do not combine these concentrations with a different enzyme system without checking compatibility; they belong to that reported plant-extract procedure.
How to turn fluorescence into an activity rate
Use the linear portion, not the largest number
Plot blank-corrected fluorescence against time for each reaction. Fit a line only over the interval in which the points are acceptably linear. A reaction that starts rapidly and then flattens has exhausted substrate, accumulated product, lost active enzyme, or encountered optical interference; its endpoint cannot represent the initial rate.
Convert signal to amount only with a valid calibration
If you need concentration of AMC released, generate an AMC calibration in the same buffer and plate format, or use a validated instrument-specific response factor. The calibration must account for solvent, pH, gain, optical path, and matrix effects. Convert the slope to amount per time, then normalize by the amount of enzyme, total protein, extract mass, or sample volume that the experiment specifies. If you have no calibration, preserve the result as a blank-corrected fluorescence rate and state the units of signal per minute.

Check for optical artifacts
- Autofluorescence: Run a sample-without-substrate control. A strongly fluorescent extract can produce a high baseline even when no AMC is released.
- Quenching: Dilute the sample or test a known AMC standard in the sample matrix. A lower-than-expected standard response indicates quenching or absorption.
- Inner-filter and turbidity effects: Clarify or dilute turbid samples, while confirming that dilution remains within the assay’s linear range.
- Photobleaching and bubbles: Use consistent read timing, protect plates from unnecessary light, and remove bubbles before reading.
Replicates and acceptance decisions
Run technical replicates for each condition and inspect individual traces rather than averaging a failed and a valid well. Predefine how you will handle a well with bubbles, a non-linear trace, or a blank that drifts. Report the number of replicates, the fitted time interval, the blank type, and whether rates were normalized.
How to establish that the signal is cysteine-protease activity
Use E-64 as the central specificity test
Run the same reaction with and without E-64. E-64 targets cysteine-protease active sites, so a substantial loss of substrate-cleavage rate in the E-64 condition supports a cysteine-protease assignment. E-64 is also used for active-site titration, as demonstrated in the cruzipain method. Titration is more informative than a single inhibitor concentration when you need an estimate of active enzyme concentration.
Separate cysteine-protease inhibition from nonspecific loss
Keep the inhibitor solvent constant, and verify that E-64 itself does not alter fluorescence or absorbance. A matched inhibitor-only blank reveals optical effects. If the sample contains multiple protease classes, a PMSF control can help assess serine-protease contributions; the plant-extract method uses PMSF at 5 mM alongside E-64 at 100 µM. These controls support interpretation but do not replace biochemical identification of every enzyme in a complex extract.

Use substrate preference as supporting evidence
Agreement between a cathepsin-oriented substrate and E-64 inhibition is stronger evidence than either observation alone. Conversely, activity on Z-Phe-Arg-AMC does not prove cathepsin L, cathepsin B, or any single enzyme because related proteases can share cleavage preferences. State the result as “E-64-sensitive activity on [substrate] under [conditions]” unless the enzyme identity has been independently established.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Colorimetric pNA and BAPA assays
Colorimetric assays follow the same logic as fluorogenic assays: select a sequence, activate the enzyme in a compatible buffer, start with substrate, measure a linear rate, subtract a blank, and test E-64 sensitivity. The difference is that product formation is monitored by absorbance rather than fluorescence.
- Select the validated substrate. l-BAPA is a general chromogenic option in the cited methods; Z-Arg-Arg-pNA is an arginine-arginine substrate used for cathepsin-like specificity.
- Prepare a matrix-matched blank. Include sample without substrate, substrate without enzyme or sample, and any reagent blank required by the validated method. Colored extracts can obscure a pNA signal even before cleavage begins.
- Use the protocol’s wavelength and extinction coefficient. Do not assume that a wavelength used for one pNA substrate, plate, or instrument applies to another. The validated protocol must specify the reading wavelength, path-length treatment, extinction coefficient, and whether the reaction is read continuously or stopped.
- Control substrate and incubation conditions. Match pH, reducing agent, temperature, substrate concentration, and reaction time to the enzyme system. If the method uses a stop solution, add it at precisely timed intervals and read all wells under the same conditions.
- Calculate the rate from absorbance. Subtract the appropriate blank, fit the linear interval, and convert absorbance change per time to product formation only with the validated extinction coefficient and path-length assumptions.
- Run E-64 in parallel. A loss of pNA formation in the E-64 reaction supports cysteine-protease attribution, provided the inhibitor and its solvent do not change absorbance independently.
When colorimetry is preferable
- Only an absorbance reader or spectrophotometer is available.
- The sample has low intrinsic absorbance at the validated measurement wavelength and does not strongly scatter light.
- A published or internally validated pNA/BAPA method already exists for the target enzyme.
When fluorescence is preferable
- The expected activity is low and the assay requires greater sensitivity.
- You need continuous kinetic measurements with small reaction volumes.
- The matrix has manageable autofluorescence and quenching, and a fluorescence reader is available.
Choosing between the two formats
| Decision factor | Fluorogenic AMC assay | Colorimetric pNA/BAPA assay |
|---|---|---|
| Signal | Fluorescence increase from AMC release | Absorbance increase from colored pNA product |
| Equipment | Fluorometer or fluorescence-capable plate reader | Absorbance plate reader or spectrophotometer |
| Sensitivity considerations | Often favorable for low activity, but affected by autofluorescence, quenching, and photobleaching | Can be robust when the matrix is optically clear, but depends on sufficient product accumulation and a validated extinction coefficient |
| Specificity | Determined by peptide sequence plus controls; Z-Phe-Arg-AMC and Z-Arg-Arg-AMC favor different cathepsin-like questions | Determined by peptide sequence plus controls; l-BAPA and Z-Arg-Arg-pNA are not interchangeable |
| Kinetic use | Well suited to continuous monitoring | Continuous or stopped, depending on the validated method |
| Main interpretation risk | Matrix fluorescence or quenching mistaken for AMC release | Sample color, turbidity, or incorrect wavelength/extinction coefficient mistaken for product |
Troubleshooting common failures
No measurable increase
- Confirm that the substrate is present at the intended final concentration and that the enzyme was not exposed to a reducing-agent-free or otherwise incompatible buffer.
- Check pH and temperature against the enzyme-specific method; a cathepsin-like enzyme may not be active at neutral pH even when the sample is otherwise intact.
- Verify instrument settings with a substrate or AMC standard. An incorrect excitation/emission pair can make an active reaction appear blank.
- Test a less-dilute sample only after checking for matrix inhibition, and include a dilution series to distinguish low enzyme concentration from inhibition.
High signal in the blank
- Run sample without substrate to detect autofluorescence or intrinsic absorbance.
- Run substrate without enzyme or sample to detect spontaneous hydrolysis or reagent contamination.
- For colored or turbid extracts, clarify or dilute the matrix and confirm recovery with a known product standard.
A curve that is not linear
- Use an earlier time window before substrate depletion or product inhibition.
- Reduce enzyme or sample loading if the signal reaches a plateau quickly.
- Increase the number of early time points and inspect mixing, bubbles, and temperature equilibration.
- Do not force a straight-line fit across a curve simply to obtain a rate.
E-64 has little effect
- Confirm that E-64 was added before or at the intended reaction stage and that the inhibitor was compatible with the solvent and buffer.
- Check whether the observed cleavage is caused by a non-cysteine protease, chemical hydrolysis, or an optical artifact.
- Repeat with a substrate better matched to the suspected cysteine protease and include a proper inhibitor-only optical blank.
Replicates disagree
- Inspect for bubbles, incomplete mixing, evaporation, edge effects, or inconsistent timing of substrate addition.
- Use the same order of addition and temperature equilibration for every well.
- Exclude a well only under a predefined rule and report the reason rather than silently removing inconvenient values.
What to report so another laboratory can reproduce the result
- Protease source, sample preparation, and whether the preparation was purified enzyme or a complex extract.
- Substrate identity, final concentration, solvent, and the specificity rationale.
- Buffer composition, pH, reducing agent, chelator, salt, detergent, temperature, and preincubation time.
- Reaction start method, total monitoring or incubation time, and whether the reaction was stopped.
- Fluorescence excitation/emission settings or absorbance wavelength, along with instrument and path-length assumptions where relevant.
- Blank types, E-64 concentration and exposure, any PMSF control, and the number of technical replicates.
- The time interval used for the linear fit, blank-subtraction procedure, calibration or extinction coefficient, normalization basis, and final activity units.
- Any evidence of autofluorescence, quenching, turbidity, substrate depletion, or deviation from linearity.
The most defensible conclusion is therefore specific: identify the substrate and conditions, give the blank-corrected rate, and state how strongly E-64 suppresses that rate. Calling the result “cysteine protease activity” is justified only to the extent supported by that control and the assay’s substrate selectivity.
