You can tune Paper to feel much closer to Vanilla Minecraft, but you cannot make it perfectly identical. PaperMC states that a 100% Vanilla experience is not currently possible because Paper’s Bukkit API integration and performance changes can affect technical gameplay. The safest approach is version-aware, backup-first configuration: use the documented VANILLA redstone implementation, keep shared settings in the defaults file, override only deliberate world exceptions, and test every farm or machine that matters to your players.
What “Vanilla-like” means on Paper
“Vanilla” can mean several different things. Some operators want ordinary survival rules and mob behavior. Technical players usually mean deterministic redstone dust, hopper timing, entity ticking, raid and phantom rules, TNT behavior, and the quirks used by farms. Paper exposes controls for many of these areas, but it also changes server internals for performance and provides the Bukkit/Spigot plugin API. Those layers can create behavior that differs from Mojang’s server even when every obvious gameplay option appears correct.

Prepare before changing any configuration
Configuration files are read at startup, and a bad value or an accidental overwrite can affect every world. Work on a stopped server and keep a recovery copy.

- Record the exact versions. Write down the Minecraft release and the Paper build. Configuration keys, defaults, and even the meaning of a setting can change between releases.
- Stop the server cleanly. Do not edit YAML while the process is writing files or saving chunks.
- Back up the world and configuration. Copy every world folder,
server.properties,spigot.yml, theconfigdirectory, and any plugin configuration that affects gameplay. Keep one copy away from the live server and restore it on a test instance to verify that it is usable. - Read the current Paper Vanilla-like experience and world-configuration references. Do not paste a configuration from an older Minecraft release. The current documentation for the installed build is the authority for valid keys and defaults.
- Make one controlled change at a time. Keep a dated change log containing the file, key, old value, new value, reason, and test result. This makes a later upgrade or rollback possible.
Which files control Vanilla-like behavior?
Paper divides settings by scope. Put a value at the narrowest scope that expresses your intent, and let inheritance do the rest.

Step-by-step: tune Paper toward Vanilla
1. Establish a clean baseline
After the backup, start the server once without changing gameplay settings and note the existing values. Capture the output of your normal startup process and record which worlds are loaded. This baseline lets you distinguish a Paper default from a later edit and helps identify a plugin that changes behavior independently of Paper.
2. Set shared world behavior in the defaults file
Open config/paper-world-defaults.yml and locate the options described in Paper’s world reference. Set a shared policy there only when it should apply to every world and dimension. If a key is absent, do not assume that adding a guessed spelling is harmless: use the key and value documented for the installed Paper build.
For a special resource world, test world, or minigame dimension, leave the global default alone and put the exception in that world’s paper-world.yml. Paper’s inheritance model supplies all other values from paper-world-defaults.yml. Copying the entire defaults file into every world creates stale duplicates that can silently override improvements and new defaults after an upgrade.
3. Choose the Vanilla redstone implementation
In the world configuration, set the redstone implementation to VANILLA when technical builds must follow Vanilla dust behavior. Paper documents that EIGENCRAFT and ALTERNATE_CURRENT change redstone-dust behavior. Those implementations may be useful for performance or different update characteristics, but they are not the appropriate choice for a server whose priority is reproducing Vanilla redstone.

Apply the setting to every world where redstone matters. A common mistake is changing the default while a technical world retains a deliberate per-world override. After restarting, test a dust-only circuit, a piston clock, observers, repeaters, and a multi-chunk contraption rather than checking only a simple lever-and-lamp circuit.

4. Review gameplay toggles individually
Paper’s world reference includes controls for gameplay details that can affect farms and survival rules. The names and defaults are version-sensitive, so select a value only when its description explicitly identifies the Vanilla behavior you want. Important categories include:
- Critical hits: check the option controlling whether player critical hits are disabled. A setting that disables them changes combat and any mechanism that depends on critical-hit damage.
- Mob item pickup: review pickup probabilities and related mob options. Different pickup behavior changes armor wear, item consumption, and some farm designs.
- Phantoms: inspect phantom spawning and related timing rules if your server relies on the normal Vanilla insomnia mechanic.
- Pillager patrols: check patrol enabling, spawning conditions, and any restrictions that affect outposts, raids, or bad-omen collection.
- Dragon and dragon-egg behavior: verify settings that govern the Ender Dragon and the dragon egg, especially on an established End world where players expect the standard progression.
- Item merging: review merge behavior and radius. A changed radius can alter item-entity counts, collection rates, and the timing of item-based machines.
- Entity and block-entity ticking: check options that limit or alter ticking. Reducing work can improve performance but can also change farms, redstone components, and machines that depend on regular updates.
The reference also labels some settings unsupported or subject to removal. Do not build a long-term policy around an unsupported key without accepting that a future update may delete it or change its effect.
5. Decide which Vanilla bugs your server actually wants
Paper fixes many bugs that Mojang did not intend to exist. Its bug-fix documentation names TNT duplication and bedrock breaking as prevalent examples and notes that some fixes are configurable for servers that want the historical Vanilla behavior.
This creates a policy decision, not a simple “set everything to Vanilla” switch. If a technical community requires a documented duplication mechanic, identify the specific toggle, understand that it re-enables an exploit, and limit the decision to the worlds or rules where it is acceptable. If the server is public or economy-based, retaining the fix may protect builds and inventories even though it makes a farm tutorial fail. Record the choice and test it after each Paper upgrade; not every fix is configurable, and a configuration cannot restore every historical quirk.

6. Audit server.properties, especially idle pausing
Inspect pause-when-empty-seconds. An empty server that pauses can save resources, but it can also surprise plugins or delay scheduled mechanics. Paper’s Vanilla-like guidance says pausing is disabled by default for this compatibility reason. If you enable it, define what “empty” means for your community and test scheduled commands, farms, redstone clocks, and plugin tasks after the last player leaves. If you need always-on behavior, keep the documented disabled value for your build rather than copying a value from another release.
7. Check Spigot timing and throughput values
Paper still reads important compatibility and timing controls from spigot.yml. Review these before diagnosing a farm as a Paper bug:
- Hopper checks and transfers: timing and transfer limits influence item transport, sorter rates, and clocks built around hopper cooldowns.
- Item merge radius: larger or smaller merging changes entity counts and the apparent speed of collection systems.
- Maximum TNT per tick: this can affect TNT dupers, quarry-style machines, and large controlled detonations.
- View distance and simulation distance: these determine what players can see and which areas actively process game logic. A farm can appear broken when its chunks are outside the simulation range.
- Per-world overrides: a world-specific value can defeat the global value you just checked, so inspect both the main key and any world section.
Do not change several timing values together and then judge a single farm. Keep a baseline, change one related group, and measure the result with the same player position and loaded chunks.
8. Restart and test representative mechanics
Stop and restart after editing YAML. Watch the startup log for malformed YAML or unknown keys, then test the mechanics that matter to your server. A useful acceptance checklist is:
- Redstone dust, repeaters, observers, pistons, and a clock running across chunk boundaries.
- Villager claiming, breeding, restocking, and workstation behavior.
- Mob spawning, despawning, item pickup, and loot collection.
- Hopper lines, filters, minecart collection, and item merging.
- Phantom and pillager patrol behavior under normal survival conditions.
- TNT machines and any bedrock-related technical build, with the server’s exploit policy applied.
- Dragon progression and dragon-egg behavior in the End.
- A player leaving the server to confirm the intended empty-server pause policy.
Test in a disposable copy first when a change affects TNT, bedrock, world generation, or a valuable technical world. This documentation-based procedure does not imply that a particular farm or machine will work; the result must be verified on your exact Minecraft and Paper versions.

How to diagnose a remaining Vanilla mismatch
A redstone machine runs differently
Confirm that the affected world uses VANILLA, then check for a per-world override and inspect entity or block-entity ticking limits. Review hopper settings in spigot.yml if the circuit moves items. Finally, reproduce the machine with plugins disabled on a test copy; a plugin listener can alter events even when Paper’s world settings are correct.
A farm stops when nobody is online
Check pause-when-empty-seconds, simulation distance, and any entity-ticking limits. If only one world is affected, compare its paper-world.yml with the inherited defaults rather than copying a complete defaults file into it.
TNT duplication or bedrock breaking no longer works
That may be an intentional Paper bug fix. Read the bug-fix entry for the installed build and determine whether it exposes a documented toggle. If it does not, treat the behavior as unavailable rather than searching for an undocumented workaround. If you deliberately re-enable a configurable exploit, isolate it with clear server rules and understand the risk to terrain and inventories.
Only one world behaves differently after an upgrade
Compare the world’s override file with paper-world-defaults.yml. An old copied key can continue forcing a legacy value while every other world inherits the new default. Remove obsolete overrides only after checking the current reference and testing the world on a backup.
A setting is ignored or causes a startup warning
Verify the spelling, indentation, file location, and scope against the documentation for the installed Paper build. Unsupported settings may be removed, renamed, or ignored. Restore the backup if the server will not start, then reapply a single documented change.

Keeping the configuration stable across upgrades
Paper configuration is volatile across Minecraft releases. Before upgrading, export the current files and list every intentional deviation from the documented defaults. After upgrading:

- Compare the new generated configuration with your saved copy instead of blindly replacing it.
- Check for renamed, removed, unsupported, or newly introduced keys.
- Reapply only deliberate settings, preferably in the defaults file and with minimal per-world overrides.
- Run the same redstone, farm, villager, mob, item-transport, and exploit-policy tests used for the previous build.
- Keep the prior Paper build and backup available until the test results are acceptable.
Version-control the text configuration and change log, but never treat a successful startup as proof of gameplay parity. A server can load cleanly while a technical machine behaves differently.
Paper, Vanilla, and other server implementations
If exact mechanics are more important than plugins or performance tuning, the official Vanilla server remains the reference implementation. Paper is attractive when you need Bukkit-compatible plugins, administrative tooling, per-world controls, and the ability to tune performance, but those benefits are precisely why complete parity is unavailable. Fabric or another implementation may be a better fit when your priority is a particular mod ecosystem rather than Bukkit plugins.
Make the choice using the same questions you will use to evaluate a tuned Paper server:

| Upgrade compatibility | How much configuration migration and regression testing will each release require? |
| Administration | Do the backup, logging, permissions, and operational tools fit the people who will run the server? |
When manual YAML editing is not practical
A managed Paper-compatible host can reduce routine file handling, but it does not remove the compatibility decisions. Before choosing one, confirm that you can download full world and configuration backups, select the exact Paper build, edit paper-global.yml, paper-world-defaults.yml, per-world files, spigot.yml, and server.properties, and roll back after a failed upgrade. A control panel that hides these files may make a Vanilla-like setup impossible to audit.
The practical limit
The closest reliable Paper setup is a documented approximation: current-build configuration, VANILLA redstone where technical fidelity matters, shared values in paper-world-defaults.yml, minimal world overrides, an explicit policy for Paper’s bug fixes, and repeatable tests after every upgrade. If your community requires byte-for-byte Vanilla mechanics with no API or optimization differences, run the official Vanilla server instead of trying to force Paper past its stated limits.
