Limit AI access at the MCP server or gateway, not in the model prompt. Require authorization for every request when a server exposes only sensitive tools; otherwise protect selected tools individually and leave genuinely public tools available. Then record each authorization decision and tool call at the server or gateway, send structured telemetry to your security stack, and apply your organization’s own controls for retention and access.
This approach separates three decisions that are often confused: which identity may call an MCP tool, which downstream credentials that tool may use, and how investigators can verify what happened. The MCP specification provides protocol mechanisms, but your server, gateway and identity systems must enforce the least-privilege policy.
What MCP permissions can—and cannot—control
Model Context Protocol (MCP) connects an AI client to servers that expose tools, resources or prompts. A permission decision belongs at the point where a request can be authenticated and blocked: normally the MCP server itself or a gateway in front of it. A tool list is a catalog, not an authorization boundary. Showing a tool to a client does not prove that the caller may execute it.

A server should deny a call before it reaches the target system when the identity, scope, tool or request context is not allowed. Prompt instructions, client-side hiding and self-reported client names are not substitutes for that enforcement. The TypeScript SDK migration guidance specifically says self-reported client and server names are for display, logging and debugging, not security decisions.

Three layers to keep separate
- Protocol authentication: establishes whether the request carries acceptable credentials.
- Tool authorization: decides whether the authenticated principal may invoke this particular tool.
- Downstream authorization: limits what credential or service identity the tool can use in the IT system it reaches.
MCP support alone does not choose your organization’s least-privilege policy. The server or gateway must translate identity and policy into an allow or deny result, and the downstream system must enforce its own permissions as well.
Choose the authorization boundary
The official MCP Apps authorization guidance describes two patterns. Select one based on the sensitivity of the complete tool catalog and on whether unauthenticated use has a legitimate purpose.
| Decision point | Per-server authorization | Per-tool authorization |
|---|---|---|
| When to use it | All exposed tools are sensitive, or unauthenticated discovery and use have no legitimate purpose. | A mixed server contains selected sensitive tools alongside tools that can legitimately remain public. |
| Request requirement | Require a valid bearer token for every request. | Allow public tools without a token and require authorization when a protected tool is called. |
| Primary operational risk | A missing or incorrect server-wide policy can expose the whole catalog. | Incorrect tool classification or inconsistent server-side checks can leave a protected tool exposed. |
| Policy maintenance | Simpler because one boundary covers the server. | More detailed; each protected tool must have a correct rule and enforcement path. |
| Best fit | Administrative, production-changing or data-sensitive tool sets. | Servers that intentionally combine public information tools with restricted actions. |
Use per-server authorization for uniformly sensitive servers
With this model, every request must present a valid bearer token before the server processes it. It is the safer default when the server can read confidential data, change infrastructure, access production systems or invoke tools whose classification is difficult to maintain individually. It also removes ambiguity around discovery: an unauthenticated caller cannot use the server simply because one endpoint was overlooked.
Use per-tool authorization only for deliberate mixed exposure
Per-tool authorization is appropriate when public tools have a real purpose, such as reading information that your organization has decided to expose without an account, while administrative or data-changing tools remain protected. The server must inspect each tool call and enforce the protected-tool decision itself. Do not rely on a gateway that checks only the URL or on a client that hides selected tools; both can be bypassed or become stale when the catalog changes.
Make the choice using four questions
- How much of the server’s catalog is sensitive?
- Do unauthenticated tools have a documented, legitimate purpose?
- Can your team reliably classify every tool and keep that classification current?
- Will the gateway and server enforce the same decision for every request path?
If the answer to the last two questions is uncertain, a server-wide boundary usually produces fewer authorization gaps.
Build a least-privilege MCP policy
Least privilege is a deployment recommendation, not a guarantee supplied by the MCP protocol. Write the policy before configuring the server so that each tool has an owner, an intended identity and a bounded downstream capability.

Inventory every exposed capability
Create an inventory of tools, resources and prompts, including the downstream API, database or operating-system function each one reaches. Record whether the capability can read, create, modify or delete data; whether it touches production; and whether its output may contain personal, financial, credential or security information.

Map each permitted action to an authenticated principal or group rather than to a generic “AI user.” Separate read-only analysis from state-changing operations. If a tool needs a service credential, issue one that is limited to that tool’s intended systems and operations. Do not reuse a credential across authorization issuers or unrelated tools.
Constrain downstream credentials
A valid MCP token should not automatically confer broad permissions in a cloud account, ticketing system or database. Use separate credentials or narrowly scoped roles for different tool classes. A tool that can restart a service should not inherit the same identity as a tool that only reads status. Enforce these limits in the downstream system as well as in MCP.
Define explicit deny conditions
- Missing, expired, malformed or invalid credentials.
- A token issued by an authorization server that the deployment does not trust.
- A principal that is authenticated but not allowed to invoke the requested tool.
- A tool request that would exceed the downstream identity’s permitted operation or environment.
- Requests routed to an issuer, tenant or system outside the tool’s approved scope.
Return a denial without sending the prohibited operation downstream. Log the decision and a correlation identifier, but avoid placing secrets or unnecessary sensitive input in the record.
Implement authorization at the server or gateway
The following sequence works for a new deployment or a review of an existing one. Exact configuration names vary by MCP server and SDK, so verify the behavior of the version you deploy rather than assuming that a protocol-era label enables a control automatically.
Recommended Free Tools
- Classify the server. Decide whether all tools are sensitive. If they are, place a bearer-token check in front of every request. If not, mark the protected tools and document why the remaining tools can be public.
- Authenticate the request. Validate the token before dispatching the tool call. Check signature, expiry, intended audience and the claims your policy uses for identity and scope.
- Validate the authorization-server issuer. The July 28, 2026 MCP release highlights issuer validation for OAuth authorization responses. Accept credentials only from an issuer that your deployment has explicitly trusted for that tenant or environment.
- Bind credentials to their issuer. Keep credentials associated with the authorization server that minted them. Do not treat a token from one issuer as interchangeable with a token from another merely because both use the same protocol.
- Apply the tool rule. Compare the authenticated principal and relevant claims with the tool’s allow policy. For per-tool authorization, perform this check on every protected tool call, not just during discovery.
- Attach the correct downstream identity. Use the narrowly scoped credential assigned to that tool and environment. Keep production, staging and development identities separate.
- Record the outcome before dispatch when practical. Capture the principal, tool, decision, timestamp and correlation data. If the downstream operation is attempted, record its outcome as a separate event or linked result.
- Exercise denied paths. Test missing credentials, an untrusted issuer, an expired token, an authenticated user without tool permission and a request that exceeds downstream scope. Confirm that each is blocked before the IT system changes.
Account for SDK opt-ins
The TypeScript SDK migration notes state that several 2026 authorization requirements are SDK-level opt-ins rather than automatic gates enabled solely by the protocol version. Check the exact SDK release and migration documentation, then enable and test issuer validation, credential handling and related safeguards explicitly. A deployment that merely updates a package version may still lack a required setting.

Use HTTP metadata at the gateway
The 2026-07-28 MCP release describes a stateless request/response core and HTTP headers carrying method and tool names. A gateway, rate limiter or web application firewall can use that metadata to route, meter and apply policy. Treat those headers as routing and observability inputs; authorization still has to be enforced by the server or gateway using authenticated identity and policy, not by trusting an unverified name supplied by a client.
Design an audit trail that investigators can use
Record calls and decisions at the MCP server or gateway, where the client cannot rewrite the authoritative history. A useful event lets a reviewer answer who asked for what, when, whether it was allowed, what happened downstream and which records belong to the same operation.
Minimum event contents
- Authenticated principal: the identity established by authorization, not a self-reported display name.
- Requested tool: the tool name and, where needed, server or environment context.
- Decision: allowed or denied, with a policy reason that does not reveal secrets.
- Time: a timestamp from the recording service.
- Outcome: whether dispatch succeeded, failed, timed out or was denied before dispatch.
- Correlation data: request, trace or transaction identifiers that can be matched with gateway and downstream-system records.
Do not copy entire tool inputs by default. Secrets, access tokens and unnecessary personal or operational data increase the damage from a log disclosure. If an input fragment is essential for investigation, define and protect a narrowly redacted representation.
Send structured telemetry to an independent system
The current release guidance names OpenTelemetry as the direction for structured observability. Export structured events or traces from the server or gateway to the organization’s observability or security stack. Keep an authoritative copy outside any client-controlled display so that an AI session cannot erase or rewrite its own history.
Protect the records
Define, as an organizational decision, who may read records, who may alter or delete them, how long each class is retained and how investigators obtain access. The MCP sources do not prescribe a universal retention period or audit schema. Apply your security, privacy, legal and incident-response requirements, and document exceptions for sensitive systems.
Correlate MCP activity with IT-system activity
Use a common correlation identifier when the gateway dispatches a tool call and when the downstream system records the resulting action. This allows an investigator to distinguish an authorized request that failed from one that succeeded, and to identify activity that occurred without a corresponding MCP call.

What changed in MCP specification 2026-07-28
The MCP maintainers announced version 2026-07-28 on July 28, 2026. The release presents a stateless request/response core and HTTP headers that carry method and tool names, enabling infrastructure such as gateways, rate limiters and WAFs to route and meter traffic.
Authorization hardening
The release highlights authorization-server issuer validation and binding credentials to the issuer that minted them. These controls reduce the chance that a credential is accepted in the wrong authorization domain, but SDK implementers may need to opt in. Verify the SDK’s migration instructions and test the actual behavior in your deployment.
Client registration migration
Dynamic Client Registration is deprecated in favor of Client ID Metadata Documents. Backward compatibility continues for now, so a migration plan should account for both the new mechanism and the period during which older clients may still use the deprecated path. Do not assume that compatibility means the older mechanism is the preferred choice for new implementations.
Deprecated Roots, Sampling and Logging utilities
The July 2026 release marks Roots, Sampling and Logging as deprecated and describes at least a twelve-month deprecation window. New implementations should not adopt them. The stated transition guidance is stderr for stdio transports and OpenTelemetry for structured observability. Check your SDK’s migration notes before removing an existing integration, because deprecation timing and implementation details can change.
Build an audit and authorization operating process
Before production
- Approve the tool inventory and data classification with system owners.
- Document the identity, issuer and downstream credential for every protected tool.
- Choose per-server or per-tool authorization and record the rationale.
- Verify that logs contain the principal, tool, decision, time, outcome and correlation data without secrets.
- Set access, retention and alteration controls for the audit store.
During normal operation
- Review denied calls for credential failures, unexpected principals and attempted privilege escalation.
- Watch for tool additions or changes that bypass the classification review.
- Check that downstream records continue to correlate with MCP events.
- Monitor issuer and SDK configuration changes, especially when upgrading authorization components.
During an incident
- Preserve the gateway, MCP and downstream records associated with the correlation identifiers.
- Identify the authenticated principal and the exact tool and environment involved.
- Determine whether the call was allowed, whether it reached the downstream system and what result it produced.
- Revoke or rotate the affected credential at its issuer and in the downstream system.
- Review neighboring calls for the same principal, tool, issuer and time window.
- Update the policy, test the denied path and record the corrective action.
Test the denied path, not only successful calls
Authorization failures are often caused by an untested branch. Include negative tests in deployment checks and after every policy or SDK change.

| Test | Expected behavior |
|---|---|
| No bearer token on a server protected per server | Request is rejected before any tool executes. |
| Token from an untrusted issuer | Issuer validation rejects the request and no downstream credential is used. |
| Expired or malformed token | Authentication fails and the denial is recorded. |
| Authenticated principal calls a protected tool without permission | Tool-level authorization denies the call before dispatch. |
| Permitted tool requests an operation outside its downstream role | The downstream system blocks the operation; the MCP record links the failure. |
| Public tool on a mixed server | Only the documented public capability is available without a token; protected tools remain blocked. |
| Client presents a misleading self-reported name | Authorization is unchanged because policy uses authenticated identity, not the display name. |
Common mistakes and how to correct them
Treating discovery as permission
Removing a tool from a client’s visible list does not stop a crafted request. Keep the authoritative check in the server or gateway and test direct calls to protected tools.

Using one broad service account
A shared account erases attribution and gives every tool the same downstream reach. Issue narrowly scoped identities and record the authenticated principal alongside the tool and outcome.
Trusting issuer claims without validation
Accepting any token that looks valid can cross tenant or authorization-domain boundaries. Configure an explicit issuer trust list, bind credentials to their issuer and verify the SDK’s opt-in settings.
Keeping sensitive inputs in plain logs
Full tool arguments can expose credentials, personal data or infrastructure details. Log the minimum needed for attribution and correlation, redact sensitive fields and restrict access to the resulting records.

The 2026-07-28 release deprecates MCP Logging. For new structured telemetry, follow the stated OpenTelemetry direction; for stdio transport, use stderr as directed by the release guidance. Plan migration rather than assuming the deprecated utility will remain the long-term audit store.
Calling a proposal a standard
SEP-3004, “Tamper-Evident Audit Record Contract,” is listed by the MCP tracker as a proposal, not a finalized feature. You may evaluate the proposal, but do not claim that MCP currently guarantees a tamper-evident audit contract. Implement record integrity with controls your organization has actually deployed.
How much assurance does MCP provide?
MCP supplies protocol concepts and evolving authorization guidance; it does not certify a server, gateway, identity provider or retention program. Security assurance depends on configuration, SDK behavior, downstream roles, log protection and operational review. Recheck the MCP release and proposal tracker before major upgrades because deprecations, proposal status and SDK behavior can change.
The maintainers’ July 2026 release blog reports close to half a billion SDK downloads per month and more than one billion total downloads for each of the TypeScript and Python SDKs. Those figures describe ecosystem adoption, not the security of any individual deployment.

Quick Recap
A practical decision summary
- Choose per-server authorization when every tool is sensitive or there is no legitimate unauthenticated use.
- Choose per-tool authorization only when a mixed catalog is intentional and the server can enforce classification consistently.
- Validate the authorization-server issuer, keep credentials bound to that issuer and check SDK opt-ins.
- Limit each tool’s downstream identity to the systems and actions it needs.
- Record principal, tool, decision, time, outcome and correlation data at the server or gateway.
- Use stderr for stdio and OpenTelemetry for structured observability instead of adopting deprecated MCP Logging for new work.
- Protect, retain and investigate audit records under your own organizational rules, and test denied requests after every change.
