Keep secrets out of an AI assistant’s readable context first; then add least-privilege credentials, layered scanning, review controls, and a practiced response plan. An instruction such as “do not reveal keys” cannot compensate for an agent that can read your working tree, shell history, environment, or connected tools. Treat the assistant as an automated process with the same access—and the same potential to copy data—as any other process running in your development environment.
Understand what an AI coding assistant can actually see
Many assistants use more than the file shown in the editor. Depending on the client, mode, and enabled tools, an agent may inspect neighboring files, the entire repository, terminal output, environment variables, Git metadata, test fixtures, build artifacts, MCP servers, and files outside the project directory. OWASP warns that agents can pass credentials, file contents, and environment variables as tool arguments without understanding their data classification.
That creates two different security problems:
- Access risk: a secret is present in data the assistant can read or transmit.
- Persistence risk: a secret is copied into source code, a generated file, a prompt transcript, terminal history, a log, an artifact, or Git history.
Prompt instructions are useful behavioral guidance, but they are not an access-control boundary. A model cannot reliably protect a value it is allowed to read, and a tool call may expose data before the model has an opportunity to classify it.

Separate prevention from detection
Use controls in this order: prevent unnecessary access, reduce the impact of credentials that must be available, detect mistakes quickly, and govern changes made by agents. Detection does not undo access that already occurred.

| Control | What it does | What it does not do |
|---|---|---|
| Context exclusion and filesystem scope | Keeps sensitive files outside the assistant’s readable context. | Does not remove copies already present in prompts, logs, caches, clones, or history. |
| Least-privilege, short-lived credentials | Limits damage if a value is exposed or misused. | Does not prevent an agent from reading the credential while it is valid. |
| Editor, agent, or pre-commit scanning | Finds likely secrets before a commit or push. | May miss unknown formats and usually is not a durable security record. |
| Repository scanning and push protection | Detects secrets in repository content and can block pushes. | Cannot guarantee that every secret type or historical copy is found. |
| Review, branch, and runner controls | Limits what an agent change can merge or what environment it can affect. | Does not make an exposed credential valid or invalid. |
Inventory every place a credential can hide
Start with an inventory before changing assistant settings. Include files and data sources that are commonly overlooked:
.env,.env.*, local override files, and shell startup files.- Private keys, certificates with private material, cloud-provider credential files, and service-account JSON.
- Local configuration, IDE settings, test fixtures, database dumps, exported API responses, and generated build output.
- Terminal history, debug logs, crash reports, notebooks, screenshots, and copied prompt transcripts.
- CI configuration and local scripts that interpolate environment variables into command lines.
- Git worktrees, stashes, untracked files, ignored files, and old branches.
Classify each value by owner, purpose, privileges, expiration, and revocation method. A production deployment token, a read-only test key, and a developer’s personal access token should not share the same permissions or storage path.
Exclude secret-bearing files from assistant context
Use the assistant’s own exclusion mechanism
Most coding assistants provide an ignore file, workspace setting, or IDE exclusion rule. Configure that mechanism for environment files, private keys, cloud credentials, service-account files, local configuration, and any directory containing generated secrets. OWASP’s secure-coding guidance recommends keeping secrets in environment variables, vault services, or encrypted stores rather than files inside the project tree where AI tools can read them.
Do these 3 things before closing this tab:
1Scan for outdated or missing drivers - takes under a minute2Repair Windows errors before they cause bigger problems3Fix the driver behind crashes, sound loss and screen glitchesDo not assume that one ignore mechanism applies everywhere. A repository-level rule may be honored by an editor extension but ignored by a command-line agent, a cloud agent, an MCP server, or a different IDE. Check the active tool and mode separately. After configuring exclusions, verify that the assistant cannot summarize, open, search, or attach the excluded path.

Do not confuse .gitignore with an AI boundary
.gitignore tells Git which untracked paths to omit from ordinary status and add operations. It does not prevent a process with filesystem access from opening those paths. An assistant that can read the working tree may still read an ignored .env file. Keep both controls: use .gitignore to reduce accidental commits and the assistant’s context controls to reduce accidental reads.
Reduce the workspace itself
Open the smallest repository or subdirectory that supports the task. Keep production credential material in a separate location that the assistant process cannot traverse. Restrict symlinks, mounted volumes, and shared workspace folders that could point outside the intended project. For cloud agents, use the platform’s documented repository, runner, and network restrictions rather than assuming the agent sees only the file associated with a task.
Limit tools, shell access, and connected services
Every enabled tool expands the data an agent can reach and the actions it can take. Grant only what the task requires.

- Shell: prefer allowlisted commands, require confirmation for commands that print files or transmit data, and prevent access to shell history where feasible.
- Network: limit outbound destinations for agents that do not need network access; review proxy and package-manager settings.

Store credentials outside source and grant the minimum required
Never hard-code long-lived values
Do not place API keys, passwords, private keys, or bearer tokens in source code, committed configuration, examples copied into production, or generated files that will be tracked. Add secret creation, rotation, expiration, and revocation to the credential’s lifecycle. A credential should have only the privileges needed for its role and should expire or be replaceable when practical.
Use controlled injection when an agent genuinely needs a secret
If a task requires authentication, provide a narrow, task-specific credential through the platform’s controlled secret mechanism. Define who can access it, which resources it can reach, how long it remains valid, and how to revoke it. Prefer a read-only or environment-specific token over a personal or production-wide credential. Do not paste the value into a prompt or command line while the assistant can observe that context.
Understand the limits of environment variables
Environment variables are less visible in source than hard-coded strings, but they are not universally confidential. Other processes may read a process environment; commands can echo variables; test failures and diagnostics can log them; and system dumps may contain them. Follow the implementation guidance for the particular secrets-management system and audit commands that expand variables into output.

GitHub Copilot cloud-agent details
GitHub documents dedicated Agents secrets and variables for its Copilot cloud agent. Once configured, they are exposed as environment variables in the agent’s environment; values prefixed COPILOT_MCP_ are available to MCP servers. Storing a value in that platform setting therefore does not hide it from the agent. GitHub says the values are masked in session logs, which is a separate protection from preventing the agent or an MCP server from using them. Apply the same least-privilege and revocation rules, and do not generalize this behavior to other assistants without checking their documentation.

Scan changes before they become history
Ask the assistant for a file-and-line report
An assistant can provide a useful first pass over the exact diff. GitHub’s documented example prompt is: “Scan my current changes for exposed secrets and show me the files and lines I should update before I commit.” Require the result to identify the file and line, explain why the value looks sensitive, and distinguish a real credential from a test fixture or placeholder. Treat the report as a review aid, not proof that the tree is clean.
Use local checks before staging and committing
- Inspect the diff, including untracked files and generated output.
- Run the repository’s approved secret scanner or pre-commit check.
- Search for credential-shaped patterns and provider-specific formats relevant to your stack.
- Remove or replace findings, then rescan the entire pending change.
- Confirm that logs, snapshots, fixtures, and documentation do not contain live values.
Keep local checks fast enough to run on every change, but do not treat them as the only layer. A scanner may miss an unfamiliar token format, an encoded value, a secret split across strings, or a credential in a file type it does not parse.
Know what GitHub’s MCP scan does and does not provide
GitHub documents a remote MCP secret-scanning workflow for Copilot agent mode, Copilot CLI, and other MCP-compatible tools. It requires GitHub Secret Protection for eligible private or internal repositories and a connection to GitHub’s remote MCP server; the client experience varies.

Enable repository scanning and push protection
Where your repository plan supports it, enable secret scanning and push protection. GitHub says its MCP server can block secrets from actions it takes on a user’s behalf when push protection is enabled, while organization settings determine which secret types are detected and how enforcement works. Push protection is a backstop, not permission to place credentials in prompts, generated code, or local files.
Retain code review and branch rules that require security-sensitive changes to be reviewed. Pair secret scanning with dependency alerts and updates, required code-scanning or Code Quality results where appropriate, and an explicit check of agent-generated files.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Protect agent configuration and execution environments
Configuration files can determine what an agent reads, which tools it can call, and which credentials it receives. Treat them as security-sensitive code.
- Protect important assistant and MCP configuration files with
CODEOWNERSor the equivalent ownership mechanism. - Require code-owner review for changes that add tools, widen filesystem scope, alter network access, or introduce secrets.
- Require status checks before merge for scanning, code analysis, and other controls your project depends on.
- Use fresh GitHub-hosted runners or ephemeral self-hosted runners for cloud-agent work so one task cannot inherit files or credentials from another.
- Delete temporary artifacts and inspect caches after agent jobs.
These are examples from GitHub’s cloud-agent guidance, not a universal guarantee for local assistants or other vendors. Document the exact controls, scope, and limitations of your chosen client.
Respond immediately when a credential is exposed
Assume a real credential is compromised once it appears in an assistant context, prompt, terminal transcript, log, artifact, commit, issue, or pull request. Deleting the visible string does not invalidate the credential.
- Revoke or rotate it in the issuing system. Disable the token, replace the key, change the password, or invalidate the certificate according to the provider’s procedure.
- Contain active use. Disable integrations, jobs, or accounts that could continue using the exposed value while you investigate.
- Remove exposed copies. Clean the working tree, generated artifacts, logs, pull requests, and other systems where the value is visible. Remove it from repository history when appropriate for your hosting and incident process.
- Investigate access. Review provider audit logs, repository events, CI logs, and agent-session records for use of the credential. Record the time window and affected resources.
- Prevent recurrence. Add the path or pattern to exclusion rules, improve scanning, narrow permissions, and replace hard-coded configuration with controlled injection.
- Notify the right owners. Follow your organization’s incident-response, legal, customer-notification, and compliance procedures.
History rewriting is not a substitute for revocation. Clones, forks, caches, backups, build artifacts, and screenshots may retain the old value even after a repository is cleaned.
Quick Recap
Choose controls by the failure you are trying to prevent
| Failure scenario | Primary control | Secondary control | Residual concern |
|---|---|---|---|
Agent reads .env or a private key |
Assistant-specific exclusion and filesystem restriction | Separate secret storage and least-privilege credentials | A copy may already exist in logs or prompts. |
| Generated code contains a token | Diff review and pre-commit scanning | Push protection and repository scanning | Unknown or transformed formats can evade pattern matching. |
| Agent receives a production credential | Do not provide it; use a scoped substitute | Short expiration and rapid revocation | The agent may still expose a valid substitute. |
| Agent configuration widens access | Protected configuration and code-owner review | Required checks and isolated runners | A malicious or mistaken approved change can still pass. |
| Credential appears in a commit | Immediate revocation or rotation | History and artifact cleanup plus log review | Copies outside the repository may remain. |
A repeatable safe-agent checklist
- List all secret-bearing files, variables, tools, and environments used by the project.
- Configure and verify exclusions in every assistant client and mode.
- Confirm that
.gitignoreis supplemented by actual AI context controls. - Open the smallest workspace possible and restrict filesystem, shell, network, and MCP access.
- Use scoped, short-lived credentials only when a task truly requires them.
- Never paste long-lived values into prompts or terminal commands visible to the assistant.
- Review agent configuration changes as security-sensitive code.
- Scan diffs before staging, run repository checks before committing, and enable push protection where available.
- Require human review and status checks before merging agent-generated changes.
- Rotate or revoke immediately if a real credential is exposed, then investigate and clean copies.
