RNA structure probing measures how a reagent reacts with nucleotides under particular experimental conditions. The resulting reactivity profile is evidence for structural modeling—not a direct list of paired and unpaired bases, and not proof of one unique fold. A defensible interpretation starts with the chemistry, controls, coverage, and processing, then treats any probing-guided structure as a model whose uncertainty should be visible.

What a reactivity profile tells you—and what it does not

A structure-probing experiment produces measurements whose meaning depends on the reagent, sample context, readout, and analysis pipeline. A nucleotide’s reactivity is evidence about its chemical accessibility or flexibility under those conditions. It is not, by itself, a base-pair label. A high value may be consistent with greater flexibility or accessibility, but it does not prove that the nucleotide is unpaired in every cellular context. A low value does not prove that it is paired: background, insufficient coverage, and assay behavior can also affect the observed signal.

Layer What it represents Appropriate claim
Measured signal Readout from a specific reagent, sample, and assay, such as reverse-transcription stops or mutations. “The assay produced a stronger signal at these covered positions under these conditions.”
Processed reactivity Values after operations such as background subtraction, filtering, normalization, or rescaling. “These positions have higher processed reactivity under the stated pipeline.”
Predicted structure A computational model that combines sequence, modeling assumptions, and possibly probing data. “This is a probing-constrained predicted structure,” not “the assay observed every base pair.”

Those distinctions matter because each transformation adds assumptions. A structure prediction can be useful even when the profile is incomplete, but confidence in the prediction should not exceed the evidence supporting its input.

A useful first question is therefore not “Which bases are paired?” but “What does this particular assay make more or less likely?” Before interpreting a peak or trough, establish whether the position is covered, whether background has been accounted for, and whether its value is on a scale that can be compared with the positions around it. A profile is most informative when its experimental and computational provenance travels with it.

Identify the chemistry, biological context, and readout

Before looking for structural features, establish what experiment generated the profile. Record the reagent or chemistry, whether RNA was probed in cells or outside them, the readout strategy, and the software and pipeline used to turn reads into values. Results from different chemistries or sample contexts are not automatically interchangeable.

SHAPE-family experiments

SHAPE chemistry reacts with the RNA 2′-hydroxyl. SHAPE-MaP uses mutational profiling to read out modifications; other strategies can use reverse-transcription stops. The 2018 in-cell SHAPE-MaP protocol by Smola and Weeks describes this chemistry and readout context. A mutation-based profile and a stop-based profile do not have identical measurement pathways, so name the readout instead of referring to both simply as “reactivity.”

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Reagent identity matters even within the SHAPE family. Busan and colleagues’ 2019 evaluation of 1M7, 1M6, NMIA, NAI, and 5NIA reports that reagent choice can change the resulting profile. In that study, 5NIA showed comparatively high adenosine reactivity, and the authors recommend nucleotide-specific rescaling for that reagent. This is a reagent-specific consideration, not a general rule that every SHAPE profile needs the same correction.

That comparison is a reminder to distinguish a reagent’s response pattern from an RNA’s underlying structure. If profiles generated with different reagents are placed side by side, state the chemistry and the relevant processing for each, and avoid treating a nucleotide-specific response difference as a structural event. The recommendation about adenosine rescaling belongs specifically to 5NIA in the reagent evaluation, not to SHAPE data as a whole.

icSHAPE and other chemistries

icSHAPE uses NAI-N3 chemistry and sequencing-derived flexibility scores, as described by Flynn and colleagues in their 2016 Nature Protocols work. Other chemistries, including DMS, interrogate different reactive positions and therefore carry different biases. Do not infer that two reagents measure the same property at the same nucleotides simply because both produce a per-position profile.

Biological context is equally important. An in-cell profile reflects the assay in a cellular setting; a purified or in-vitro-refolded RNA profile represents a different experimental context. Such profiles may inform one another, but a difference between them is not automatically a biological structural transition. Report the context with the result and avoid treating a reagent or readout change as if it were a change in RNA structure.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

When planning or reviewing an experiment, compare options along several distinct axes: biological context (in-cell versus purified or in-vitro-refolded RNA), chemistry (for example, SHAPE-family reagents versus DMS), and readout (reverse-transcription stops versus mutational profiling). Then separately assess evidence quality—controls, coverage, and replicate agreement—and analysis choices such as subtraction, normalization, winsorization, and terminal filtering. Combining these axes into a single label like “probing data” hides differences that can matter to interpretation.

Check controls, coverage, and replicates before interpreting biology

A convincing-looking track can still be driven by weak coverage, background, or inconsistent replicates. Inspect data quality before assigning structural meaning to peaks, valleys, or condition differences.

Confirm the background comparison

In the cited icSHAPE protocol, DMSO mock-treated samples are paired with reagent-treated samples to estimate background. Verify which samples were matched, how background was calculated, and whether the same processing was used across the comparison. A treated-minus-mock score is an analysis result, not the raw chemical signal; explain that distinction wherever the values are presented.

Ask whether the mock and treated samples belong to comparable experimental preparations and whether their background behavior is plausible across the positions used in the analysis. A subtraction can help separate reagent-associated signal from background, but it does not turn every resulting positive or low value into a direct structural state. Include the control pairing and calculation in methods or figure notes so readers can understand what the plotted score represents.

Assess coverage and usable positions

Check per-nucleotide read depth or another measure of support alongside the reactivity values. An uncovered or poorly covered position does not become informative because the plotted value is low. Also examine transcript expression and coverage, as well as the behavior of reverse-transcription stops, as recommended in the 2018 icSHAPE methods discussion by Flynn and colleagues.

Be alert to end effects and mapping limitations. The 2016 icSHAPE protocol excludes 32 bases from each transcript end during normalization, citing difficulty with 5′ sequencing and poor mapping in a 3′ region. That is a choice in that described pipeline, not a universal rule for all probing data. If your workflow uses a different filter—or no such filter—state what was excluded and why. Do not silently compare profiles whose usable regions differ.

Coverage is not just a sample-level summary. A transcript may be well represented overall while particular positions remain weakly supported. When a conclusion depends on a local region, show or consult support at those positions and identify missing or filtered values as unavailable rather than interpreting them as low reactivity. For comparisons, check that the same region is usable in both conditions; unequal mapping or coverage can make an apparent profile difference difficult to separate from a measurement limitation.

Check independent replicate agreement

Flynn and colleagues’ 2016 protocol recommends at least two biological replicates and notes that additional replication can help when sequencing depth is low. The authors emphasize that replication is important for accurate results. Compare replicate-level profiles rather than relying only on a merged or averaged track: look for agreement in both the positions with signal and the overall pattern of RT stops. A feature that appears in only one replicate needs a more cautious interpretation than a reproducible feature supported by adequate coverage.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Agreement should be judged together with coverage and background, not by visual similarity alone. A shared pattern in well-supported positions is more persuasive than matching averages that conceal discordant replicate tracks. Conversely, a disagreement may reflect variable measurement quality rather than a definite biological difference. The icSHAPE methods discussion identifies agreement of RT-stop profiles across replicates as a useful reproducibility check, alongside transcript expression and coverage.

Understand how preprocessing changes the profile

Processed values are not raw observations. Filtering, background subtraction, normalization, rescaling, and replicate handling can change the scale of a profile and sometimes which positions are usable. The method belongs in the interpretation, not only in a software appendix.

Document the full path from reads to values

For a reproducible report, name the analysis pipeline and version when known. State the background subtraction method, normalization and rescaling, any winsorization, excluded positions, and how replicates were handled. Retain raw or minimally processed measurements when possible, so readers can distinguish the initial signal from the choices used to create the final profile.

The cited icSHAPE workflow normalizes transcript-level RT stops and calculates treated-minus-background scores with additional correction and rescaling. A separate 2022 differential-analysis method uses 90% winsorization and within-condition quantile normalization. These are examples of distinct processing choices, not interchangeable defaults. In particular, normalization within conditions can affect how condition-level profiles relate to one another; the operation should be reported when interpreting differential results.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Normalization is not a neutral presentation step: it defines how values are put on a scale for analysis. Report what was normalized, at what level, and whether the operation was applied separately by condition or across a comparison. The examples above do not establish one universally correct procedure; they show why a reader needs the chosen procedure to understand the resulting scores. If a tool such as RNAProbe is used, identify the tool and its role in normalization or analysis rather than treating its output as unprocessed measurement.

Test whether the interpretation is robust

Ask whether the qualitative conclusion survives reasonable, documented alternatives in processing. For example, determine whether the same broad regions remain relatively reactive when using another defensible normalization or when applying a justified filter. This is a sensitivity check, not an invitation to try arbitrary settings until a preferred fold appears. If the interpretation changes substantially with a plausible processing choice, report that sensitivity instead of presenting one route as definitive.

Do not assume a normalized value is directly comparable across experiments. Comparability depends on chemistry, controls, coverage, readout, and processing. A number that has been scaled within one experiment is not necessarily on the same meaningful scale as a number from a differently processed experiment.

For a cross-condition comparison, preserve the same analysis logic where appropriate and make any deviations explicit. A condition-specific normalization can be useful for a particular differential-analysis design, but its consequences must be considered when interpreting between-condition magnitudes. If the conclusion rests on a narrow threshold or a single apparent shift, check whether it remains when reasonable filtering or normalization alternatives are applied. Prefer describing a result as processing-sensitive over choosing the setting that yields the cleanest-looking fold.

Move from reactivity to a structural hypothesis carefully

Once assay identity and data quality are clear, use the profile as evidence to evaluate candidate structures. Do not translate each value directly into a paired/unpaired label. Local reactivity patterns can support, challenge, or leave unresolved a structural hypothesis, but they do not independently establish all of its base pairs.

Use probing data as a soft constraint

ViennaRNA documentation describes experimental probing data as soft constraints: the data influence the prediction rather than simply dictating a set of proven structural states. This is an appropriate way to understand probing-guided folding generally. The predicted result remains conditioned on the sequence, the thermodynamic assumptions and parameters in the folding model, and the input reactivities. ViennaRNA also notes limitations in folding models and assumptions; a constrained fold should therefore be presented as a prediction, not a direct structural observation.

The word “constrained” should not be mistaken for “determined.” A probing profile can influence which model a folding procedure favors, but the result still depends on the model’s representation of RNA folding and the quality of the input values. The signal does not supply a complete list of pairings, and an algorithmic preference among candidate folds is not independent experimental confirmation of each modeled interaction.

Compare models and show where the evidence is weak

Where it is useful, compare a sequence-only prediction with a probing-constrained prediction. Inspect alternative predicted structures or ensembles rather than treating the single displayed fold as uniquely established. Mark regions with weak signal, poor coverage, or disagreement among plausible models. A prediction that changes when the input profile or processing changes is less secure than one that remains broadly consistent across reasonable analyses.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

For a figure or conclusion, use language that identifies the evidence level: “measured reactivity,” “processed reactivity,” “differential profile,” or “predicted secondary structure.” Avoid captions that imply an experiment directly observed every modeled base pair. If a model is supported by probing data, state that it is probing-constrained and name the relevant assay and processing choices.

Compare conditions without mistaking measurement changes for structural transitions

A condition-dependent reactivity difference may reflect biology, but it can also arise from differences in experimental or analytical context. Before calling it a structural change, establish that the comparison is sufficiently matched.

  • Same chemistry and reagent: reagent choice can have a large effect on profiles, as the 2019 SHAPE reagent guideline reports. A switch in reagent can change the observed pattern independently of a biological change.
  • Comparable sample and readout: keep in-cell versus in-vitro context and the readout strategy clear. Do not attribute differences between unlike assays solely to RNA remodeling.
  • Comparable coverage and mapping: assess per-position support in both conditions; a difference in usable coverage can create an apparent difference in reactivity.
  • Consistent controls and processing: compare background behavior and use the same documented filtering and normalization approach where appropriate. Explain unavoidable differences.
  • Replicate-level support: inspect whether the pattern is reproducible across biological replicates rather than relying on a single aggregate profile.

When those conditions are not comparable, report a difference in the measured or processed profiles, not a proven structural transition. Even when they are matched, reactivity changes are evidence for a structural hypothesis, not proof that structure is the only cause.

A practical comparison therefore asks two questions in sequence: did the measured profiles change, and is the change consistent with a structural explanation? The first is an assay-level observation that depends on adequate coverage, controls, and replicate support. The second is an inference that should account for chemistry, biological context, and processing. Keeping those claims distinct makes it possible to report a real profile difference without overstating what caused it.

A figure legend can make the evidence hierarchy explicit: identify the assay and conditions for the signal track, define whether the plotted values are raw or processed, and label any fold as predicted. Where relevant, note the filter or normalization and show coverage or replicate summaries in an accompanying panel. This helps prevent a modeled helix from being read as something directly measured by the assay.

The 2016 icSHAPE protocol estimates approximately five days for its experimental procedure, plus four to five days for sequencing and bioinformatics analysis. Those figures describe that protocol’s workflow and are not a general turnaround guarantee for other experiments or facilities.

A practical interpretation sequence

  1. Label the experiment: record chemistry, reagent, sample context, readout, and analysis pipeline.
  2. Validate the evidence: inspect matched controls, per-position coverage, end effects, expression, and replicate-level agreement.
  3. Reconstruct the processing: identify filtering, background subtraction, normalization, rescaling, and replicate handling before interpreting the scale.
  4. Describe the profile: identify supported high- or low-reactivity regions as assay-conditioned observations, not base-pair calls.
  5. Evaluate structural models: compare sequence-only and probing-constrained predictions where appropriate; inspect alternatives and uncertainty.
  6. Qualify the claim: for comparisons, distinguish a changed profile from a demonstrated structural transition and state the evidence that supports the interpretation.

The endpoint is not a single attractive fold at any cost. It is an interpretation whose claims remain proportional to the assay, the data quality, and the assumptions used to turn a reactivity profile into a structural model.

Frequently Asked Questions

Does high SHAPE reactivity prove that a nucleotide is unpaired?

No. It is consistent with greater flexibility or accessibility under the assay conditions, but it is not a direct base-pair label and does not prove the nucleotide is unpaired in every context. Interpret it alongside chemistry, background, coverage, and processing.

How many biological replicates should an icSHAPE experiment include?

The 2016 icSHAPE protocol recommends at least two independent biological replicates and notes that additional replication can help when sequencing depth is low. Compare replicate-level profiles and their RT-stop patterns rather than relying only on a pooled track.

Can I compare normalized reactivity values across experiments?

Only when the experimental and analytical context supports the comparison. Chemistry, reagent, controls, coverage, readout, filtering, and normalization can all affect the values. State those choices and avoid assuming that values normalized within separate experiments share a directly comparable scale.

Should I remove transcript ends before analyzing probing data?

Not automatically. The 2016 icSHAPE protocol excludes 32 bases at each transcript end during normalization because of 5′ sequencing difficulty and poor mapping in a 3′ region. That is a pipeline-specific choice, not a universal filter; report the positions your own workflow excludes and why.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Does a probing-constrained fold show the RNA’s unique structure?

No. ViennaRNA describes probing data as soft constraints, so they influence a prediction rather than dictate proven structural states. The fold also depends on sequence, modeling assumptions, parameters, and input reactivities. Compare plausible alternatives and flag regions with weak evidence or model disagreement.

What should I check before calling a condition-dependent change a structural transition?

Confirm comparable chemistry and reagent, sample context, readout, controls, coverage and mapping, processing, and replicate support. A changed profile is an observation; attributing it to a structural transition is a further inference.

The Bottom Line

Interpret probing data in layers: establish what the assay measured, verify controls, coverage, and replicates, document processing, and only then use the profile to inform structural models. Reactivity is evidence—not a base-pair label—and a probing-constrained fold remains a prediction whose uncertainty should be reported.
