A coding agent may begin a fresh session without the conversation history that explained your repository, conventions, and past decisions. A free Obsidian vault can help you keep that context in Markdown—but it will help only if your agent is configured to read the relevant files. Obsidian does not automatically give every coding agent shared or permanent memory.
Why a new coding-agent session can feel like starting over
When a session ends, the next one may not include the preceding conversation. You might have to explain the project’s purpose, how to run tests, which architectural choices are settled, or which tempting fixes have already failed. That is a limitation of available session context, not proof that the agent has lost access to the repository itself.
Project files can carry selected information between sessions if the agent is configured to load them or can access them through a documented tool. The practical approach is to keep durable, useful context in Markdown and give the agent a reliable route to it.

Choose where the project notes will live
Obsidian stores notes as local Markdown files in a vault folder. You can make the repository itself an Obsidian vault, or keep a separate vault and connect the agent to it through a supported filesystem setup or connector. These are workflow options, not automatic integrations.

pitfalls.mdThis is an illustrative structure, not a format every agent recognizes. Use the instruction filename and loading mechanism documented for your particular agent. Ordinary relative Markdown links and file paths are a safer cross-tool choice than Obsidian-specific wiki links unless your tool explicitly supports them.
Put a short, reliable entry point where the agent looks
Keep the root instruction file focused on stable project facts, conventions, and workflow. It should tell the agent what the project is, how to perform common tasks, which constraints matter, and where to find deeper notes. Put detailed architecture, dated decisions, command references, and known pitfalls in separate files linked from that entry point.

For Claude Code, the documentation describes project instructions in CLAUDE.md and conditional support for AGENTS.md. Its loading behavior and precedence can depend on configuration; check the current Claude Code memory documentation before relying on a particular filename or hierarchy. Claude’s help article also explains the CLAUDE.md approach to providing context. Other coding agents may use different filenames, settings, or mechanisms, so do not assume these Claude-specific rules apply elsewhere.
For a Claude Code project, a concise entry file might say, in your own project-specific terms, what the repository does, the test command, and where the architecture and decisions notes live. Avoid copying every note into the root file: a short pointer is easier to maintain, while critical rules should remain in the file the agent actually loads.

Verify that the agent can read the notes
- Check the agent’s current documentation. Identify its supported project instruction files, configuration, or filesystem tools. Do not infer support from Obsidian’s ability to open a note.
- Create the entry point. Add the documented instruction file to the repository, or configure the documented connection to a separate vault.
- Link to relevant notes. Use ordinary relative paths or Markdown links unless the agent’s documentation confirms support for Obsidian wiki links.
- Start a new session and test retrieval. Ask the agent to identify a project convention or command that appears only in the relevant note. If it cannot, inspect the configured path, filename, permissions, and loading behavior before depending on the setup.
Obsidian URI is a separate mechanism: Obsidian Help describes it as “a custom URI protocol supported by Obsidian that lets you trigger various actions, such as opening a note or creating a note.” The documentation also covers actions such as appending to and searching notes. That can help automate Obsidian actions, but it is not by itself proof that a coding agent can read or use a vault. See Obsidian Help’s URI documentation.
Keep persistent notes accurate and useful
- Promote durable information. Record stable project conventions, confirmed decisions, and corrections that will help in future work—not every detail from a one-off task.
- Date decisions. A date and a short explanation of what changed make it easier to tell whether an old instruction is still current.
- Separate temporary task context. Keep one-session requirements out of global project instructions unless they become a lasting rule.
- Review agent-written notes. Treat proposed persistent memory as a draft. An incorrect instruction can mislead later sessions repeatedly.
- Retire obsolete guidance visibly. Update or label superseded instructions rather than leaving conflicting notes for the agent to interpret.
Understand local access, Sync, and privacy
A local vault works without Obsidian Sync. Sync is an optional service for remote vault access across devices, not a prerequisite for keeping Markdown project notes. If you choose a separate vault or multiple devices, account for how the agent will access the files and how those files are protected.

Obsidian Help says, “Obsidian doesn’t encrypt your local vault.” Its security and privacy documentation separately describes encryption choices for remote Sync vaults, including end-to-end encryption as the default for new remote vaults. Do not treat local storage or ordinary encryption as equivalent to end-to-end encryption. Check Obsidian’s current Sync documentation for current options and terms.

Confirm current plan details and retention before relying on a specific recovery window.
What this workflow can—and cannot—fix
A well-maintained Markdown entry point can spare you from retyping selected project context when an agent loads it. It does not restore an entire past conversation, guarantee that the agent will notice every linked note, or create shared memory across tools. Those capabilities depend on the specific agent, its configuration, and any documented connector or filesystem access you set up.
