A slower query after repartitioning, clustering, or compaction is not automatically proof that the new layout is wrong. First determine whether the extra time is spent planning the scan or executing it. Then compare file counts and sizes, partition distribution, data-skipping effectiveness, statistics, and the amount of data actually read. Delta Lake and Apache Iceberg apply different layout semantics, so the remedy depends on the format and runtime.

Use the same query, parameters, compute configuration, and representative data before and after the change. Record cold and warm runs separately, change one physical property at a time, and validate the result with the same measurements.

Start with a fair before-and-after test

Keep the workload identical

Run the exact SQL text, parameter values, selected columns, and date ranges against comparable snapshots of the table. Keep the cluster or SQL warehouse size, engine version, concurrency, and session settings constant. A layout test that also changes compute capacity or input volume cannot identify the cause of a slowdown.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Use representative data rather than a tiny sample. A layout that looks excellent for one day of data can create thousands of tiny partitions when applied to a year of history. Conversely, a full-history scan can hide a pruning problem that is obvious on selective production filters.

Separate cold and warm behavior

Record at least one cold execution and several warm executions for each layout. Databricks notes that a first query on a cluster can be slower while services initialize and caches warm; comparing only the first run can attribute startup work to the table layout incorrectly. Keep the cold result to understand user experience after idle periods, but use the stable warm median to compare steady-state behavior.

Split planning time from execution time

Measure the interval before scan tasks begin separately from the time spent reading and processing data. A long delay before scan work indicates query planning, metadata listing, or statistics overhead. A long scan phase points toward weak pruning, excessive bytes read, expensive decoding, or a changed join plan.

Inspect the physical plan and capture:

  • Files and partitions considered and actually read.
  • Bytes scanned and rows returned.
  • Time spent in metadata planning versus scan and exchange stages.
  • Join order, join type, and which side is selected for a hash-join build.
  • Task count, task duration spread, and whether workers sit idle.

The LHBench study measured startup and execution separately and found metadata processing can become a bottleneck at high file counts in its tested workload. Its result is a warning to measure planning directly, not a universal performance ranking.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Inspect the physical result

Compare the number of data files, their size distribution, partition or clustering distribution, and the min/max ranges for columns used in filters. A query can become slower even when it reads the same logical rows if it must open many more files or process more metadata. It can also become slower when files contain overlapping value ranges, because min/max statistics can no longer eliminate them.

Fix Delta Lake layouts

Compact small files with bin-packing

Delta Lake’s OPTIMIZE bin-packing operation coalesces small files and balances files by on-disk size rather than row count. The operation is idempotent, so repeating it does not keep changing an already balanced set of files. Delta documents that compaction can speed reads by reducing small-file overhead and that OPTIMIZE reports statistics for removed and added files: https://docs.delta.io/optimizations-oss/.

Run the operation using your engine’s documented syntax, for example OPTIMIZE table_name, then rerun the identical benchmark. Check all of these results:

  • Planning time and execution time separately.
  • Files considered, files read, and bytes scanned.
  • Task count and whether scan workers remain well utilized.
  • Read latency for both selective filters and broad scans.

Compaction changes physical organization, not logical contents. Delta’s documentation states: “OPTIMIZE makes no data related changes to the table, so a read before and after an OPTIMIZE has the same results.” That guarantee does not mean every query gets faster: fewer files can reduce metadata work while also reducing task parallelism for a full scan.

Do not confuse a new liquid-clustering key with a rewrite

Liquid clustering changes how future writes and optimization operations organize data. Changing the clustering keys does not rewrite existing files. If old data dominates the query, the new key may show no immediate benefit because those files retain their previous value distribution.

For supported versions, the OPTIMIZE FULL operation forces reclustering of existing data after enabling liquid clustering or changing its keys. Delta documents liquid clustering as available in open-source Delta Lake 3.1.0 and later, and documents OPTIMIZE FULL for Delta Lake 3.3 and later: https://docs.delta.io/delta-clustering/. In Databricks, liquid clustering for Delta tables is generally available with Databricks Runtime 15.4 LTS and later; exact support depends on the table and runtime, so verify compatibility in the current platform documentation: https://docs.databricks.com/aws/en/tables/clustering.

Reclustering can be a large rewrite. Databricks cautions that a large unclustered table may take hours to process. Schedule it for an appropriate maintenance window, estimate storage and compute usage, and stop if monitoring shows unacceptable impact. Do not run a full rewrite merely because a key changed; first show that the query’s filters need the new layout and that old files are the source of the scan.

Refresh statistics when joins or plans changed

Statistics influence join type, hash-join build side, and join order. If scan volume is unchanged but a join became slower, compare the plans and refresh statistics for the affected tables with the SQL command supported by your engine, commonly an ANALYZE TABLE ... COMPUTE STATISTICS form. Recheck the plan after the refresh rather than assuming the command helped.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Databricks reports that its default Delta statistics are collected for the first 32 columns in the table schema. If heavily filtered columns fall outside that default or their value distribution changed substantially, the optimizer may have weak information. The exact statistics controls are platform-specific; follow the runtime’s current guidance instead of applying this column limit to every Delta engine.

Reconsider partitioning before adding more keys

Partitioning helps when a query reliably filters a low- to moderate-cardinality column and each partition remains large enough to amortize file and metadata overhead. It hurts when a high-cardinality key creates many mostly empty partitions or when writes arrive in tiny batches.

Databricks recommends avoiding partitioning Delta tables below 1 TB and targeting at least 1 GB per partition. Those are Databricks heuristics, not universal lakehouse laws. Apply them only in the relevant environment and validate against your workload: https://docs.databricks.com/aws/en/lakehouse-architecture/performance-efficiency/best-practices.

If partition directories have become numerous and small, do not add another partition column to fix a pruning issue. Measure whether a lower-cardinality partition key, liquid clustering, or simple compaction aligns better with actual filters.

Understand Delta data skipping

Delta collects per-column minimum and maximum values at write time. During a scan, the engine can skip files whose ranges cannot satisfy a predicate. The effectiveness of this mechanism depends on physical layout: files with tightly grouped values produce useful ranges, while files whose values overlap broadly provide little pruning. After changing clustering or write patterns, compare the number of files skipped and the ranges for the columns used in predicates.

Apply Apache Iceberg’s partition semantics correctly

Use hidden partitioning as designed

Apache Iceberg uses hidden partitioning. A table records the relationship between source columns and partition transforms, so readers do not have to add a manually maintained partition column to every filter. Iceberg can evolve the partition layout while preserving that source-to-transform relationship. The result is different from Hive-style advice that requires users to filter an exposed directory column. Read the engine’s Iceberg documentation and inspect the table’s current partition spec before changing queries or adding duplicate partition fields: https://iceberg.apache.org/docs/1.7.1/partitioning/.

Check whether the slowdown is metadata or data-file work

An Iceberg layout change can increase manifest and metadata processing even when data-file pruning remains good. Measure planning time, manifests examined, files selected, and bytes read separately. If planning dominates, focus on metadata organization and file-count reduction supported by your engine. If execution dominates, inspect partition transforms, file statistics, and the actual predicates reaching the scan.

Account for merge-on-read trade-offs

The LHBench study reports that Iceberg merge-on-read can slow reads after merges because queries reconcile incremental files with larger columnar files. That is a strategy trade-off observed in that study, not evidence that every Iceberg table slows after a layout change. If the slowdown follows a merge-heavy period, compare a query against the merged state, count incremental files, and measure the cost of reconciliation before deciding on a rewrite or a different write mode.

Choose the smallest change that addresses the evidence

Evidence Targeted change What it can improve What it may worsen
Many small files and high planning overhead Format-supported compaction or bin-packing Metadata work, file-open overhead, and scan setup Task parallelism if files become too few for the workload
Files read increased for selective predicates Align clustering or partition transforms with frequently used filters Data skipping and bytes read Rewrite cost and write-side maintenance effort
Old files ignore a changed Delta clustering key Version-compatible full reclustering Pruning on historical data Hours of compute, additional I/O, and temporary storage pressure
Join plan changed without a scan-volume change Refresh statistics and verify the optimizer plan Join order, join type, and build-side selection Statistics collection time and metadata maintenance
Too many tiny partitions Reduce partition cardinality or adopt a clustering strategy Partition pruning overhead and file fragmentation Less direct directory pruning for some filters

Validate every fix with the same query

  1. Save the baseline query text, parameters, table snapshot or commit, runtime version, compute shape, and concurrency level.
  2. Run cold and warm trials separately. Use multiple warm runs and compare a median or another consistent statistic rather than one lucky execution.
  3. Capture planning time, execution time, files considered, files read, bytes scanned, rows returned, task count, and the physical plan.
  4. Apply one change only: compaction, statistics refresh, key change, partition change, or reclustering. Do not combine a rewrite with a runtime upgrade in the same experiment.
  5. Repeat the exact trials on representative selective queries and at least one broader scan. A change that helps point lookups can hurt aggregations.
  6. Keep the change only if it improves the target latency without unacceptable write cost, planning delay, or resource contention.

Use benchmark results in their proper context

LHBench’s 2023 CIDR study tested Apache Spark on AWS EMR 6.9.0 with S3, Delta Lake 2.2.0, Apache Hudi 0.12.0, and Apache Iceberg 1.1.0. In a workload with 200,000 files and selective queries, Delta Lake’s distributed metadata planning was measured at 7–12 times the performance of Iceberg’s single-node planning. The experiment used warm starts and the median of three runs: https://people.eecs.berkeley.edu/~matei/papers/2023/cidr_lhbench.pdf.

Those numbers describe that software stack, storage system, file count, query set, and measurement method. They do not establish a permanent format ranking or predict your engine’s behavior. Use them to justify measuring metadata startup at scale, not to skip a workload-specific test.

Common failure modes and recovery steps

The first run is slow, so the new layout is blamed

Warm the cluster or warehouse and compare repeated executions. If only the first run is slow, investigate initialization and cache behavior before rewriting data.

Compaction reduced file count but queries still scan everything

Compaction addresses file-open and metadata overhead; it does not automatically improve value locality. Inspect min/max ranges and files skipped. If pruning is weak, choose a layout aligned with the query predicates rather than repeating compaction.

A new clustering key works for new data but not history

Check whether the format rewrites existing files when keys change. For Delta liquid clustering, existing data remains unchanged until a supported full reclustering operation is run. Measure the historical scan share and schedule a rewrite only when its benefit justifies the cost.

A full rewrite makes an aggregation slower

Compare task counts and per-task durations. Coalescing files can reduce parallelism even as it reduces metadata overhead. A selective query and a full-table aggregation may need different physical trade-offs; retain the layout that meets the dominant service-level objective.

Partitioning advice was copied from another format

Check the table format’s semantics and the engine’s implementation. Iceberg hidden partitioning does not require the same manual partition-column filters as Hive-style layouts. Delta partitioning, liquid clustering, and data skipping have their own maintenance and version requirements.

Version, scale, and rollback safeguards

  • Verify that the runtime supports the maintenance command and table feature before scheduling it.
  • For Delta liquid clustering, confirm the Delta version and runtime requirements before using full reclustering.
  • Estimate rewrite duration for the complete historical range, not only the newest partition.
  • Monitor storage, object-store request rates, executor utilization, and concurrent workloads during maintenance.
  • Retain the ability to query the prior table snapshot or restore the previous layout if regression testing fails.
  • Document the query filters that motivated each key or partition choice so future changes can be evaluated against real usage.

A repeatable operating checklist

  • Same SQL, parameters, data scope, compute, and engine version.
  • Cold and warm executions recorded separately.
  • Planning and execution times split.
  • Files considered, files read, bytes scanned, and pruning ratios captured.
  • File-size and partition distributions compared.
  • Join plans and table statistics checked when joins regress.
  • Format-specific behavior verified for Delta or Iceberg.
  • One physical change tested at a time.
  • Selective and broad queries both included.
  • Rewrite cost, duration, and parallelism effects accepted explicitly.

The reliable fix is the one that explains the extra time and improves the same representative query under the same operating conditions. Treat layout maintenance as an experiment: diagnose first, make the narrowest compatible change, and keep it only when measured planning and execution behavior improve.
