Revoke or rotate the exposed credential first. Treat every leaked key, token, password, certificate, or connection string as compromised, even if you delete it from the file immediately. Then replace it in your application, remove it from the working tree, decide whether Git history must be rewritten, and add controls that block another leak before the next push.

A replacement commit does not invalidate an old credential. Deleting a repository does not erase copies in clones, forks, pull requests, caches, tags, or logs. The response therefore has two separate goals: make the credential unusable and, when required, remove residual copies from GitHub and every other place they may exist.

What to do in the first few minutes

  1. Identify the credential and its owner. Record the repository, file, line, branch, commit, provider, scope, and whether the alert reports more than one occurrence. If no alert exists, inspect recent commits, deployment configuration, audit logs, service logs, and repository visibility.
  2. Rank the urgency. Production database credentials, cloud-administrator keys, deployment tokens, organization credentials, and keys with broad write access require immediate escalation. A low-privilege, test-only token still needs revocation, but its blast radius is smaller.
  3. Revoke or rotate at the provider. Disable the old value before attempting any history cleanup. Create a replacement with the minimum permissions and shortest practical lifetime.
  4. Update every consumer. Change applications, CI/CD jobs, deployment systems, local development configuration, scheduled tasks, and vendor integrations to use the replacement.
  5. Preserve evidence without spreading it. Save the alert metadata and a redacted copy of relevant commit identifiers. Do not paste the secret into an issue, chat message, ticket, shell history, or incident document.

GitHub’s remediation guidance states that a leaked secret should be considered immediately compromised and that proper remediation, including revocation, is essential. The exact response may involve your security, cloud, legal, privacy, and incident-response owners when the credential accessed regulated data or production systems.

Why deleting the line is not enough

Git records snapshots and the objects that connect them. Removing a value in a later commit leaves the earlier commit available to anyone who can reach that history. A secret can also survive in branches, tags, pull-request references, forks, local clones, build artifacts, issue comments, workflow logs, caches, and copied configuration files.

GitHub explicitly warns that simply removing a secret from the codebase, pushing a new commit, or deleting and recreating the repository does not prevent exploitation. An attacker who copied the value before deletion can continue using it until the provider invalidates it.

What each action actually accomplishes

Action What it changes What it does not guarantee
Delete the value from the current file Prevents the working tree from containing the value in the next commit. Does not remove older commits, forks, clones, logs, or artifacts.
Push a “fixed” commit Adds a clean snapshot on the selected branch. Does not invalidate the old credential or erase prior history.
Revoke or rotate the credential Makes the exposed value unusable at its provider. Does not remove the text from Git history or third-party copies.
Rewrite Git history Removes or replaces matching content from rewritten refs. Does not automatically clean every clone, fork, cache, pull-request reference, log, or external backup.
Delete and recreate a repository Creates a new repository location. Does not invalidate the credential or erase copies already downloaded or indexed.

Containment: revoke, replace, and verify

Revoke at the credential provider

Use the provider’s control that invalidates the old value: revoke, disable, delete, rotate, or deactivate. For a certificate or signing key, follow the provider’s replacement and trust-chain procedure. For a database password, change the password and review active sessions. For a cloud key, disable the access key and inspect activity logs for use before and after discovery.

Do not wait for a history rewrite. Rewriting can take hours and requires coordination; it cannot stop an attacker during that interval.

Issue a least-privilege replacement

  • Grant only the API operations and resources the application needs.
  • Use a short expiration or automatic rotation where the provider supports it.
  • Separate development, staging, and production credentials.
  • Avoid sharing one credential across unrelated applications or teams.
  • Record the owner, purpose, creation date, expiration, and rotation procedure in your service inventory.

Update consumers and watch for failure

Change the runtime secret store, GitHub Actions secret or variable, deployment platform, local environment, and any scheduled job that used the old value. Monitor deployment failures, authentication errors, unusual API calls, privilege changes, and data access. A successful replacement test should prove that the application works with the new value and that the old value fails.

Remove the secret from the working tree safely

  1. Replace the hardcoded value with a runtime reference, such as an environment variable or a secret-manager lookup.
  2. Add the local configuration filename or pattern to .gitignore when it should never be versioned.
  3. Check staged content with git diff --cached and search the working tree before committing.
  4. Commit only the reference and the safe configuration example. Never commit a lightly obfuscated value or a “temporary” credential.

.gitignore affects files that Git has not already tracked. It does not remove a value from existing commits. If a file was previously tracked, stop tracking it with the appropriate Git operation, verify the index, and separately decide whether history rewriting is necessary.

Decide whether to rewrite Git history

Revocation and history cleanup are different decisions. GitHub notes that rewriting is time-intensive and may be unnecessary when revocation makes the secret unusable and no requirement demands removal of the historical text.

Revocation alone may be sufficient when

  • The provider confirms the credential is invalid and cannot be reactivated.
  • No policy, contract, legal hold, privacy obligation, or customer commitment requires historical deletion.
  • The repository’s remaining references are understood and the incident owner accepts the residual text risk.

Rewrite when residual exposure matters

  • A policy or contract requires removal from repository history.
  • Personal data, regulated information, signing material, or a high-impact credential was exposed.
  • The value remains discoverable in a public repository, pull request, tag, fork, cache, or other collaboration surface.
  • Security, legal, or customer-response requirements call for documented eradication.

History rewriting changes commit IDs. It can invalidate signatures, disrupt open pull requests, discard collaborators’ unpushed work, and confuse automation that stores commit hashes. An old clone can reintroduce the tainted history by pushing later, so coordination is part of the cleanup rather than an optional follow-up.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Rewrite history with git-filter-repo

Use a fresh clone for the rewrite. Do not begin by modifying a long-lived working copy whose branches and remotes may hide references.

Remove a file that contained the secret

git clone https://github.com/OWNER/REPOSITORY
cd REPOSITORY
git-filter-repo --sensitive-data-removal --invert-paths --path PATH-TO-FILE

If the file had different names over time, include every historical path with additional --path options. Removing only its current name leaves earlier copies intact.

Replace known text in non-binary files

git-filter-repo --sensitive-data-removal --replace-text ../passwords.txt

Prepare the replacement file using git-filter-repo’s documented replacement format and include each leaked value that must be removed. This method is appropriate when the file must remain but specific text must change. Binary files require a file-removal strategy rather than a text substitution.

Inspect before pushing

  1. Review the rewritten branches, tags, and other refs.
  2. Inspect .git/filter-repo/changed-refs to see what changed.
  3. Search the rewritten repository for the exact value and recognizable fragments.
  4. Count affected pull requests and identify open automation that refers to old commit IDs.
  5. Have another responder review the result before any force-push.

Do not assume a clean default branch means the rewrite succeeded. Tags, release refs, maintenance branches, and renamed paths commonly preserve a copy.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Force-push only after coordination

git push --force --mirror origin

Tell every collaborator to stop pushing from an old clone. They should discard it and clone again, or follow a carefully tested procedure to remove old refs. Ask fork owners to clean or delete tainted references. A fork that still contains the old objects can reintroduce the secret into a new pull request or branch.

Ask GitHub Support about residual GitHub references

After all reachable repository, branch, tag, and fork references are cleaned, contact GitHub Support when the exposure qualifies for removal of affected pull-request references, cached views, or orphaned large-file-storage objects. Support cannot replace the provider-side revocation step, and cleanup requests are more effective after you have removed every reference you control.

Verify the incident is closed

  • Credential test: the replacement works and the old value fails.
  • Repository scan: search all branches, tags, and relevant rewritten refs for the exact value and distinctive fragments.
  • Collaboration surfaces: check pull requests, issues, discussions, wikis, gists, workflow logs, releases, and forks as applicable.
  • Deployment check: jobs and services use the replacement, not a cached environment variable or old repository secret.
  • Logging check: application and workflow logs do not print the value, command-line arguments, or full error payload.
  • Monitoring check: review provider audit and access logs for unauthorized use and keep heightened monitoring for a period appropriate to the credential.

Document the discovery time, credential owner, affected systems, revocation time, replacement identifier, history-rewrite decision, changed refs, support case if any, and prevention changes. Keep the secret itself out of the record.

Prevent the next leak on GitHub

Enable secret scanning

Secret scanning examines Git history and, where supported, issue, pull-request, discussion, wiki, gist, and workflow-log surfaces for recognizable credentials. In a repository, open Settings → Code security and analysis and enable Secret scanning when the repository’s plan and visibility support it. Organization and enterprise administrators can enable coverage centrally; available controls vary by plan and scope.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Scanning detects a pattern; it does not automatically make every credential harmless. Configure alert ownership and response routing so an alert reaches the team that can revoke the credential.

Enable push protection

Push protection blocks detected secrets before they enter a repository. Configure it at the repository, organization, enterprise, or supported user scope. Developers may receive a block with a reason and an option to bypass it in narrowly defined, audited circumstances; a bypass should never be used to submit a real credential.

GitHub describes push protection as a Secret scanning feature designed to prevent hardcoded credentials from ever being pushed. It is a preventive gate, not a substitute for rotation when a secret has already appeared elsewhere.

Store runtime values outside source code

  • Use GitHub Actions Secrets and Variables for workflow values, with environment or repository scope chosen deliberately.
  • Use the cloud or service provider’s secrets manager for application runtime credentials.
  • Mask sensitive values in workflow logs and avoid commands that echo environment variables.
  • Set the default GITHUB_TOKEN permission to read-only where possible and grant write access only to jobs that need it.
  • Delete or rotate values that are no longer required.

Require review and reduce privilege

Branch-protection rules or rulesets can require review and status checks before changes reach protected branches. Reviewers should examine new configuration files, workflow edits, generated files, and changes to authentication code—not only application source.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Use narrowly scoped personal access tokens and deployment credentials. Separate duties so a token used for publishing one package cannot administer the organization or access unrelated production data.

Make prevention an operating routine

  • Run periodic secret-risk assessments across repositories and collaboration surfaces.
  • Review audit logs and secret-scanning alerts for repeat offenders and unusual access.
  • Document who owns each credential and how to revoke it outside business hours.
  • Train developers to use local environment files, approved secret managers, and pre-commit checks.
  • Practice the incident playbook so responders know the provider, replacement path, escalation contacts, and evidence requirements.

Disclosure: GitHub Secret Protection combines secret scanning and push protection for organizations that enable the applicable features. Confirm the repository’s visibility, plan, and administrative scope before relying on a particular detector or enforcement option.

How to compare secret-leak controls

Tools that find secrets are not interchangeable. Evaluate each control against the point in the workflow where it acts and the damage it can prevent.

Comparison axis Questions to ask Why it matters
Detection timing Does it run before a push, after a commit, or continuously over historical content? Pre-push blocking reduces exposure; historical scanning finds older leaks.
Coverage Does it inspect Git history, issues, pull requests, logs, wikis, gists, and forks? A repository-only scan can miss copies on collaboration surfaces.
Provider integration Can it identify the credential owner or trigger automatic revocation? Detection is faster to remediate when ownership and invalidation are clear.
Eligibility Which repository visibility, organization, enterprise, or user plans support the control? Availability and enforcement can vary by plan and scope; no universal entitlement is established here.
Custom patterns Can your team add patterns for internal tokens and proprietary formats? Provider detectors may not recognize organization-specific credentials.
Operational disruption What happens when a push is blocked, and how are exceptions audited? Unclear bypass procedures encourage unsafe workarounds.
Credential invalidation Does the control revoke the secret, or only report it? No scanner replaces revocation and rotation.

Use layered controls: a developer-side check for fast feedback, push protection for the repository boundary, historical scanning for existing exposure, provider-side rotation for containment, and least-privilege design to limit impact.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Common failure modes and recovery

“I deleted the secret and the alert is gone.”

The alert may be resolved because the current branch is clean while an old tag, pull request, fork, or clone still contains the value. Verify the credential is revoked and scan every relevant ref and surface.

“The rewrite removed the file, but the secret still appears.”

Check renamed paths, tags, maintenance branches, pull-request refs, forks, caches, workflow logs, and large-file-storage objects. Inspect .git/filter-repo/changed-refs and repeat the rewrite with all historical paths or exact values.

“A collaborator pushed the old history back.”

Pause pushes, identify the clone or fork, and have its owner discard or clean it. Repeat the rewrite only after all controlled references are addressed, then reapply branch protection and monitor for reintroduced objects.

“Push protection blocks a legitimate test value.”

Do not bypass the block with a real credential. Replace the value with a deterministic test fixture, use an approved test-token pattern, or request a narrowly scoped, documented exception through your security process.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

“The replacement works, but deployments still fail.”

Look for stale CI variables, environment-specific secrets, cached containers, rotated certificates not installed on every target, and jobs that reference the old secret name. Test each environment independently and remove the old value after the replacement is confirmed.

A practical incident checklist

  1. Identify the secret, provider, owner, repository, refs, and affected systems.
  2. Revoke or rotate the old credential immediately.
  3. Issue a least-privilege replacement and update all consumers.
  4. Remove the value from the working tree and protect local configuration with .gitignore.
  5. Choose revocation-only or history rewrite based on residual exposure and policy requirements.
  6. If rewriting, use a fresh clone, git-filter-repo --sensitive-data-removal, inspect changed refs, and coordinate every clone, fork, branch, tag, and pull request.
  7. Force-push rewritten refs only after review.
  8. Request GitHub Support cleanup for qualifying cached or pull-request references after reachable refs are clean.
  9. Rescan, verify the old credential fails, confirm deployments use the replacement, and check logs.
  10. Enable secret scanning and push protection, enforce review, reduce token permissions, and document the playbook.

What the scale of the problem means

GitHub reported that in 2024, Secret Protection detected 39 million secret leaks and prevented 4.4 million secrets from leaking on GitHub, in a 2025 publication. Those are GitHub’s reported detection and prevention counts, not an estimate of all leaks worldwide. They illustrate why both historical detection and pre-push blocking are necessary, but neither changes the first rule: an exposed credential must be invalidated at its provider.
