Evaluate a drug-response model only in relation to a defined prediction task, response endpoint, dataset, split, and intended use. A credible assessment uses identical preprocessing and splits for every model, compares against simple baselines, reports both overall and per-drug results, and tests on independent datasets when transfer is part of the claim. Results from cancer cell lines are preclinical predictive evidence; they do not by themselves demonstrate patient benefit.
Start by defining what “good” prediction means
A score has no standalone meaning. The same model can look strong when predicting held-out measurements from one screening study and weak when transferred to another study with different assays or dose ranges. Before looking at results, write down the endpoint, data source, validation design, and decision the model is meant to support.
| Specification | Questions to answer | Why it changes the evaluation |
|---|---|---|
| Prediction output | Is the output a continuous response, a sensitivity class, a ranking of drugs, or a combination-effect estimate? | It determines the appropriate metrics, thresholds, and baselines. |
| Biological unit | Are predictions made for a cell line, patient sample, or another unit? | It determines what constitutes an independent observation and what kind of split is valid. |
| Drug scope | Which drugs, doses, and combinations are included? | Performance may vary sharply by drug and cannot be inferred from the overall average. |
| Response endpoint | What exactly is measured: a fitted potency value, area under a dose-response curve, viability change, or another label? | Measurements with similar names can be incomparable when protocols differ. |
| Intended decision | Will the model choose a treatment, rank candidates for follow-up, flag sensitive samples, or estimate an experimental outcome? | The test must resemble the decision and its error costs. |
Continuous, classification, ranking, and combination tasks
- Continuous response prediction: the model estimates a numeric response for a sample–drug pair. Correlation and error measures are typical, but the exact endpoint and scale must be stated.
- Sensitivity classification: the model assigns labels such as sensitive or resistant. State how labels and thresholds were created before reporting classification scores.
- Drug ranking: the model orders candidate drugs for a sample. Ranking metrics should evaluate ordering rather than numeric calibration.
- Combination-effect prediction: the model estimates the effect of using two drugs together. This is related to, but distinct from, single-agent prediction and requires its own data and evaluation design.
Do not transfer a result from a combination challenge to a single-drug claim. The biological question, observations, and appropriate baselines differ.
Audit the response labels before modeling
Drug-screening labels are experimental measurements, not universal constants. Protocols, concentration ranges, curve fitting, and assay conditions influence values such as IC50 and area under the dose-response curve (AUDRC). A value with the same label can therefore represent a different measurement process in another dataset.

Document the measurement context
- Record the assay and study that produced each response.
- List the tested concentration range and how missing or failed curves were handled.
- State whether values were transformed, normalized, clipped, or otherwise harmonized.
- Keep the original endpoint name and units alongside any derived label.
- Explain how classification thresholds were selected and whether they were fixed before testing.
When combining studies, describe the curation and harmonization procedure explicitly. Do not treat IC50 or AUDRC values from different protocols as directly interchangeable without evidence that the measurements are comparable.
Build a fair model comparison
Every compared model should receive the same information and evaluation opportunities. Use the same response records, input features, preprocessing rules, and predefined splits wherever possible. If a method needs a special input, report that difference rather than quietly giving it extra data.
Include simple baselines
A baseline can be a constant prediction, a drug-level average, a sample-level average, or another straightforward method appropriate to the endpoint. Baselines reveal whether a complex model learns useful signal or merely reproduces dominant averages. Compare all methods on the same test observations and calculate uncertainty or variation using the same protocol.

Prevent leakage
- Fit normalization, imputation, feature selection, and dimensionality reduction on training data only.
- Keep duplicate measurements or near-duplicates from crossing a train–test boundary.
- Do not use test responses, test-derived labels, or post-test tuning when selecting hyperparameters.
- Record the exact split and random seed, or publish a fixed split that others can reuse.
The 2026 cross-dataset benchmark was designed around standardized models and workflow because inconsistent dataset composition, splits, and metrics make published comparisons difficult to interpret.

Choose a validation split that matches the intended use
Within-dataset testing
A random or otherwise within-dataset split answers a limited question: can the model predict held-out observations drawn from a similar source? This is useful for measuring in-domain predictive ability, but it does not establish that the model will work on another study.
Cross-dataset testing
If deployment involves a new screening study, assay, or data provider, reserve an independent dataset and test without retraining on its responses. Report which drugs, cell lines, and studies are present in training and test data. Differences in assay context are part of the challenge, not nuisances to hide.
Drug and sample holdouts
Also state whether the test withholds drugs, biological samples, or both. A model tested only on familiar drugs answers a different question from one expected to predict an entirely new drug. The split must mirror the proposed use, and the article or report should make the held-out entities explicit.

What recent benchmark evidence shows
Partin and colleagues’ 2026 benchmark evaluated seven standardized drug-response prediction models across five public drug-screening datasets. It found substantial performance drops on unseen datasets and no model that consistently led across every dataset. An in-domain winner should therefore not automatically be called the best model for other datasets.

Report metrics at the levels readers need
“The performance of DRP models should be evaluated both overall and on a per-drug basis.” An overall number can conceal a model that performs well on common drugs and poorly on others that matter for the intended decision.
Match the metric to the output
| Task | Examples of suitable metric families | What to explain |
|---|---|---|
| Continuous response | Correlation and error-based measures | Whether higher or lower is better, the response scale, and how observations are aggregated. |
| Binary sensitivity | Threshold-based classification measures | Class definition, threshold, class balance, and whether probabilities are calibrated. |
| Ranking candidates | Ranking or top-k measures | How ties are handled and whether the decision concerns the full list or only the top candidates. |
| Combination effects | Metrics tied to the chosen combination-effect definition | The reference model for additivity or synergy and the experimental unit. |
Name the exact metric, define its direction, and state whether it is averaged over observations, drugs, datasets, or runs. Different studies often report different scores, so an unexplained headline value is not a reliable basis for comparison.
Do these 3 things before closing this tab:
1Fix the driver behind crashes, sound loss and screen glitches2Clear out junk files and repair common Windows errors3Scan for outdated or missing drivers - takes under a minuteShow distributions, not only averages
- Report the aggregate score for the complete test set.
- Report each-drug scores or a clearly labeled distribution of per-drug results.
- Show results by dataset when more than one dataset is evaluated.
- Include the number of observations behind each subgroup.
- Report variability across repeated runs or predefined folds when repetition is part of the design.
If a mean hides a long tail of failures, provide medians, ranges, or plots in addition to the mean. Do not rank models on rounded values when differences are smaller than the reported variation.

Test transfer explicitly when transfer is the claim
A useful transfer evaluation has a clear training-to-test map. For each experiment, identify the source dataset, the unseen dataset, the shared drugs or samples, the preprocessing allowed before testing, and the metric used to quantify the drop from in-domain performance.
| Result to report | Interpretation |
|---|---|
| Within-dataset score | Performance on held-out observations from a similar data source. |
| Independent-dataset score | Performance under a changed study or assay context. |
| Absolute difference | How much performance changes in the external setting. |
| Relative drop | The external loss expressed relative to the within-dataset result; define the denominator and direction. |
Do not call a model robust because it wins one internal split. Cross-dataset evidence is the relevant test when the intended workflow involves new datasets.
Keep single-agent and combination evaluations separate
Combination prediction has its own evidence base and should not be used as a shortcut for single-agent performance. The 2019 DREAM drug-combination community assessment analyzed 11,576 experiments covering 910 drug combinations and 85 molecularly characterized cancer cell lines. Twenty percent of combinations in that challenge were poorly predicted by all methods.

Use independent assessment and reproducible materials
Reserve a test set when possible
An independent assessor or hidden gold-standard set reduces the opportunity to tune a model to the answers. The older DREAM drug-sensitivity challenge illustrates this design: organizers could reserve test data from participants and score submissions only after predictions were finalized.
Publish the evaluation package
The 2026 benchmark reports versioned code and an archived benchmark dataset containing response data, omics features, drug representations, and predefined splits. Such a package lets readers reproduce the comparison, inspect preprocessing, and determine whether a later result used the same data and versions. Check the linked archive and version tags before relying on availability.
- Record dataset releases, software versions, model configurations, and random seeds.
- Publish preprocessing scripts and the exact feature definitions.
- Keep split files separate from training code so they cannot be regenerated accidentally.
- State which records were excluded and why.
- Make external-test predictions available when privacy and licensing permit.
Interpret cell-line results as preclinical evidence
Cell-line benchmarks can establish predictive behavior under the tested laboratory conditions. They do not establish clinical utility, treatment response in patients, or improved patient outcomes. A model may be accurate for a screening assay yet fail when patient biology, treatment history, pharmacokinetics, dose delivery, or other clinical factors differ.
Recommended Free Tools
Use precise language: “the model predicted held-out cell-line responses under this assay” is supported by a benchmark; “the model improves patient treatment” requires clinical evidence that these evaluations do not provide.
A practical evaluation protocol
- Write the task statement. Specify output type, biological unit, drug scope, endpoint, and intended decision.
- Freeze the data specification. Name dataset releases, response measurements, concentration ranges, feature sources, and exclusion rules.
- Create the split before tuning. Choose within-dataset, drug-held-out, sample-held-out, or cross-dataset testing according to the deployment claim.
- Define preprocessing boundaries. Fit every learned transformation on training data only and apply the frozen transformation to validation and test data.
- Select baselines. Include simple predictors and any established methods that use the same information.
- Pre-register metrics and aggregation. Define direction, units, subgroup averaging, and how missing predictions are handled.
- Train and tune without test access. Keep the final test set untouched until the model and settings are fixed.
- Report overall and per-drug results. Add dataset-level results, uncertainty, sample counts, and distributions.
- Run the external test. Use an independent dataset when transfer is part of the claim and report absolute and relative performance changes.
- Release the recipe. Share code, split files, configuration, versions, and archived inputs where permitted.
- State the boundary of inference. Distinguish laboratory prediction from evidence of patient benefit.
Common evaluation failures and repairs
| Failure | Why it misleads | Repair |
|---|---|---|
| Comparing headline scores from different papers | Datasets, endpoints, splits, and metric definitions may differ. | Re-run methods on a shared dataset and split, or qualify the comparison. |
| Reporting only one aggregate score | Strong performance on frequent drugs can hide weak drugs. | Publish per-drug results and subgroup distributions. |
| Calling a random split “generalization” | It tests similar observations, not a new study. | Add an independent cross-dataset test for transfer claims. |
| Merging IC50 or AUDRC values without protocol review | Assay and dose-range differences can change the meaning of the labels. | Document measurement context and harmonize cautiously. |
| Using combination results for single-agent claims | The tasks and response definitions are different. | Evaluate each task with its own data and metrics. |
| Turning cell-line accuracy into a clinical promise | The benchmark does not measure patient outcomes. | Describe the result as preclinical and identify the evidence still needed. |
What a defensible result should let a reader answer
- What exactly did the model predict?
- Which drugs, samples, doses, and response endpoint were included?
- Could another method reproduce the same preprocessing and split?
- How did the model compare with simple baselines?
- Was performance consistent across drugs and datasets?
- What happened on an unseen dataset, if transfer is claimed?
- How much of the result depends on a particular assay or response definition?
- Is the evidence preclinical, or is there independent clinical validation?
The strongest evaluation is therefore not the one with the largest single score. It is the one whose task definition, labels, split, metrics, subgroup results, external test, and limitations make that score interpretable and reproducible.
