The reliable way to connect WooCommerce to accounting software is to use a supported connector, meet its version and security prerequisites, authorize both systems, map every financial field, and test a small date range before automatic synchronization. QuickBooks Online, Xero, and MyWorks support different workflows, while a custom integration can use WooCommerce webhooks and the REST API. The connector moves the data; your chart of accounts, tax codes, payment accounts, and inventory rules determine whether the resulting books are correct.

What a WooCommerce accounting connection actually does

A WooCommerce store records orders, customers, products, taxes, shipping, discounts, fees, refunds, and payment methods. An accounting system turns those events into invoices or sales receipts, tax postings, income and expense entries, inventory changes, and bank-reconciliation records. A connector is the translation layer between the two systems.

Connecting the systems does not automatically make the accounts accurate. You still have to decide which WooCommerce statuses should post, whether an order becomes an invoice or a sales receipt, which tax rates and account codes apply, and which system is authoritative for inventory. Payment-processor deposits also need reconciliation because a bank deposit can differ from the WooCommerce order total after processor fees, refunds, or timing differences.

Choose the connection method first

QuickBooks Online connector

Intuit provides a WooCommerce Connector for QuickBooks Online. The documented workflow covers sales, products, inventory, and customers. QuickBooks can post WooCommerce orders as invoices or as sales receipts, so choose the workflow that matches how your business recognizes revenue and collects payment. The connector also requires WooCommerce tax rates to be matched to QuickBooks tax codes.

Xero for WooCommerce

WooCommerce documents an official Xero extension. It can send invoices together with items, shipping, discounts, fees, and taxes. Xero setup uses an OAuth 2.0 application: you create the app, supply its client ID and secret, register the redirect URI, authorize access, and select the Xero organization to connect. Each product and financial category must use the correct Xero account code and tax rate.

MyWorks QuickBooks Sync

MyWorks documents synchronization with QuickBooks Online or QuickBooks Desktop. Its controls expose automatic-sync switches and detailed mappings for customers, products, payments, and taxes. This is useful when you need more granular control over what moves and when than a simpler connector provides.

Custom integration

A custom build is appropriate when your posting rules or internal systems do not fit a packaged connector. WooCommerce webhooks can notify an endpoint about order, product, coupon, or customer events, and the WooCommerce REST API supports programmatic access. Older integrations that depend on WooCommerce’s legacy API may require the Legacy REST API plugin. A custom build also makes you responsible for authentication, retries, duplicate-event handling, logging, and every accounting mapping.

Prerequisites to check before authorization

Authentication failures often come from a missing prerequisite rather than an invalid password. Check the connector’s current documentation against the store before beginning.

Connection Documented prerequisites Important setup dependency
QuickBooks Online through Intuit’s OneSaas connection WooCommerce 3.5 or newer; WordPress 4.4 or newer; pretty permalinks WooCommerce credentials and the QuickBooks Connections flow
Xero extension SSL; cURL and cURL SSL; WooCommerce 10.8 or newer; WordPress 6.9 or newer; PHP 7.4 or newer OAuth 2.0 app, client ID, client secret, redirect URI, and organization selection
MyWorks Choose either QuickBooks Online or QuickBooks Desktop and install the corresponding sync connection Automatic-sync switches and mappings for customers, products, payments, and taxes
Custom build WooCommerce webhook and REST API access A receiving endpoint and a plan for authentication, retries, logging, and data mapping

Use HTTPS for the store and keep WordPress, WooCommerce, PHP, and the connector within the versions supported by the vendor. For QuickBooks, confirm that pretty permalinks are enabled before attempting the OneSaas connection. For Xero, confirm that both cURL and cURL SSL are available in PHP; having only one of them is not enough for the documented requirement.

Plan your accounting model before turning on sync

Pick the accounting system that owns each record

Write down a system-of-record decision for products, customers, inventory quantities, tax settings, and payments. If WooCommerce is the inventory master, changes from accounting software should not overwrite store quantities. If the accounting system is the inventory master, prevent a second automatic process from changing the same stock. Bidirectional inventory synchronization is possible with some connectors, but it is safe only when ownership and conflict rules are explicit.

Choose the posting event

WooCommerce orders pass through statuses such as pending, processing, completed, canceled, and refunded. Select the statuses that should create accounting entries. Posting every status can create duplicates or recognize sales before payment; posting only completed orders can delay records when your business treats an earlier event as the sale. Set the rule in the connector and document it for whoever reconciles the books.

Choose invoice or sales-receipt behavior

QuickBooks lets the merchant post orders as invoices or sales receipts. An invoice represents an amount due; a sales receipt records a completed sale. Select one model consistently, then test payment, refund, and partial-payment behavior before importing historical orders.

Set the synchronization boundary

Choose a start date and timezone. A narrow historical window makes testing easier and avoids importing records that are already in the books. The timezone matters at day boundaries: an order near midnight can fall on a different accounting date if WooCommerce and the connector use different zones.

Step-by-step: connect WooCommerce to QuickBooks Online

  1. Confirm versions and permalinks. For the documented Intuit OneSaas connection, verify WooCommerce 3.5 or newer, WordPress 4.4 or newer, and pretty permalinks.
  2. Install and open the Intuit connector. Start the connector’s Connections flow rather than manually copying order data.
  3. Authorize WooCommerce and QuickBooks. Provide the WooCommerce credentials requested by the connector and sign in to the intended QuickBooks Online company.
  4. Set the start date, timezone, and eligible statuses. Decide which WooCommerce statuses post and whether the connector should create invoices or sales receipts.
  5. Map the catalog and customers. Match WooCommerce products and customer records to their QuickBooks counterparts. Decide how new products and customers should be created and how existing records are matched.
  6. Map financial fields. Match WooCommerce tax rates to QuickBooks tax codes. Assign payment methods, shipping, discounts, fees, and other order components to the intended accounts.
  7. Decide inventory direction. Select whether WooCommerce or QuickBooks is the inventory master. Enable two-way quantity changes only when both sides have a documented conflict policy.
  8. Run a limited test. Sync a small historical range containing different statuses, tax rates, shipping charges, discounts, and payment methods. Compare the resulting entries with the original WooCommerce orders.
  9. Review with the bookkeeper. Confirm tax treatment, revenue accounts, receivables or payment accounts, inventory quantities, and refund handling before expanding the date range or enabling automatic sync.

Step-by-step: connect WooCommerce to Xero

  1. Check the server requirements. The current extension documentation lists SSL, cURL, cURL SSL, WooCommerce 10.8 or newer, WordPress 6.9 or newer, and PHP 7.4 or newer.
  2. Create the OAuth 2.0 application. In Xero’s developer area, create an app and record its client ID and client secret. Register the exact redirect URI expected by the WooCommerce extension.
  3. Authorize and select the organization. Start the extension’s authorization flow, approve access, and choose the Xero organization that should receive the store data.
  4. Define the posting range and statuses. Set a start date and timezone, then select which WooCommerce statuses create Xero invoices.
  5. Map account codes and tax rates. Every sales, shipping, discount, fee, and tax component needs the correct Xero account code and matching tax rate. Do not assume that similarly named rates have identical accounting treatment.
  6. Match items and customers. Link WooCommerce products and customers to Xero records, and decide how the extension should handle a record that does not yet exist.
  7. Choose inventory ownership. Keep one clear inventory master. If quantities move in both directions, define which update wins when the store and Xero change before the next synchronization.
  8. Test before broad import. Send a small range containing ordinary orders, shipping, discounts, fees, tax, and refunds. Compare the Xero invoices and account postings with WooCommerce totals.

Xero also has marketplace alternatives aimed at reconciliation and payouts. Those tools may be useful when the main problem is matching processor deposits to accounting entries, but evaluate their mappings and posting model separately from the WooCommerce extension.

Step-by-step: configure MyWorks for QuickBooks

  1. Select the QuickBooks edition. Choose QuickBooks Online or QuickBooks Desktop; the connection and available controls depend on that choice.
  2. Connect both systems. Follow MyWorks’ authorization process for WooCommerce and the selected QuickBooks edition.
  3. Leave automatic sync off initially. Use the connector’s switches to enable only the record types you have mapped and tested.
  4. Map customers and products. Match existing records and decide how unmatched records should be created.
  5. Map payments and taxes. Assign WooCommerce payment methods and tax rates to the correct QuickBooks accounts and tax codes.
  6. Choose the status and date rules. Set the synchronization start date, timezone, and order statuses that may post.
  7. Test a small range, then enable selectively. Review the resulting QuickBooks entries with the bookkeeper before enabling additional automatic-sync switches.

Map every component that changes the books

A connector can transfer an order total while still producing incorrect reports if its components are unmapped. Build a mapping sheet with one row for each WooCommerce field and the destination account, tax treatment, and posting rule.

  • Products: Match SKU or another stable identifier, and decide how new products are created.
  • Customers: Define the matching key and the treatment of guest checkout records.
  • Payment methods: Map each gateway to the appropriate clearing or payment account rather than assuming all payments belong directly in the bank account.
  • Shipping: Assign shipping revenue or expense treatment according to your chart of accounts.
  • Discounts: Decide whether discounts reduce sales revenue or post to a separate contra-revenue account.
  • Fees: Map marketplace or gateway fees separately when they are withheld before payout.
  • Taxes: Match each WooCommerce rate to the accounting system’s tax code or tax rate, including compound or jurisdiction-specific rules used by your business.
  • Refunds and cancellations: Test how they reverse the original sale, tax, shipping, and payment entries.
  • Inventory: Define whether quantity and cost changes originate in WooCommerce, accounting software, or a controlled two-way process.

How to test a connection safely

  1. Back up configuration and record the baseline. Export or note the WooCommerce order totals, tax totals, product quantities, and customer counts in the test range.
  2. Use a deliberately small date range. Include representative orders rather than importing the entire store.
  3. Cover edge cases. Include different statuses, tax rates, shipping charges, discounts, fees, payment methods, refunds, and an order near a timezone boundary.
  4. Compare at component level. Check line items, taxes, shipping, discounts, fees, invoice or sales-receipt type, and the final total—not only the number of imported orders.
  5. Reconcile the payment path. Compare the accounting clearing account with processor payouts and bank deposits. A payout can be lower than order totals because fees or refunds were withheld.
  6. Check inventory in both systems. Confirm that the chosen master has the expected quantity and that the other system did not overwrite it unexpectedly.
  7. Review logs and error reports. Resolve authentication, mapping, and validation errors before enabling automatic synchronization.
  8. Expand gradually. Increase the historical range or enable additional record types only after the first test reconciles.

Official documentation does not publish a universal success rate or implementation-time statistic for WooCommerce accounting integrations. The time and accuracy of a deployment depend on the store’s tax rules, catalog quality, payment flows, and cleanup work before synchronization.

Common failure points and practical fixes

The authorization screen loops or rejects the connection

Recheck the documented software versions, HTTPS certificate, cURL and cURL SSL availability, and permalink configuration. For Xero, compare the redirect URI character for character with the URI registered in the OAuth app, then confirm that the intended organization was selected.

Orders import twice

Look for overlapping historical imports, more than one connector posting the same statuses, or a connector being enabled after a manual import. Stop automatic sync, identify the duplicate date range, and have the bookkeeper reverse or merge entries according to the accounting system’s controls before restarting with one posting rule.

Tax totals do not match

Compare each WooCommerce tax rate with its QuickBooks tax code or Xero tax rate. Check the order’s shipping and discount tax treatment and verify that the connector is using the store’s intended timezone and status event.

Bank deposits differ from order totals

Do not force the deposit to equal gross sales. Reconcile through a payment or clearing account so processor fees, refunds, and payout timing can be recorded separately.

Inventory keeps changing unexpectedly

Disable one direction of inventory synchronization temporarily, identify which system should be authoritative, and then re-enable only the mappings that support that ownership decision.

Some records fail while others sync

Inspect the failed records for missing product, customer, account-code, tax, or payment mappings. Correct the mapping, retry only the failed range, and verify that the retry did not create a second entry for records that already succeeded.

Quick comparison of the main approaches

Approach Best fit Documented capabilities Distinct setup work
QuickBooks Online connector Stores using QuickBooks Online and wanting an Intuit-supported connection Sales, products, inventory, customers; invoices or sales receipts; tax-code mapping Connections flow, WooCommerce credentials, start date, statuses, and accounting mappings
Xero extension Stores using Xero and needing item-level invoice data Invoices, items, shipping, discounts, fees, and taxes OAuth 2.0 app, client ID and secret, redirect URI, organization selection, account codes, and tax-rate matching
MyWorks Businesses needing QuickBooks Online or Desktop with granular sync controls Automatic-sync switches; customer, product, payment, and tax mappings Edition-specific connection and selective mapping before enabling automation
Custom build Businesses with specialized workflows or systems Webhook events for orders, products, coupons, and customers; REST API access Endpoint, authentication, retries, duplicate protection, logging, and full maintenance responsibility

Operational checklist after launch

  • Keep the start date, timezone, eligible statuses, and invoice-versus-sales-receipt decision documented.
  • Review connector error reports on a schedule instead of assuming a successful authorization means every record posted.
  • Reconcile processor payouts and fees with the accounting clearing account.
  • Review tax mappings when you add a jurisdiction, rate, product class, or shipping rule.
  • Audit inventory quantities after catalog imports, manual adjustments, and any change to sync direction.
  • Retest after upgrading WooCommerce, WordPress, PHP, the connector, or the accounting platform.
  • Keep one integration responsible for each posting stream to avoid duplicate invoices, receipts, or inventory updates.

Key points to retain

  1. The connector transports data, but accounting and tax configuration determine whether reports are correct.
  2. Order status rules and invoice-versus-sales-receipt behavior must be chosen deliberately.
  3. Taxes, payment accounts, shipping, discounts, fees, and rounding require explicit mappings.
  4. Choose an inventory master before enabling two-way quantity synchronization.
  5. Reconcile processor payouts because deposits can differ from gross WooCommerce order totals.
  6. Version, SSL, permalink, cURL, and OAuth requirements can block authentication before any order is synchronized.

Webhooks also make it easier for third-party apps to integrate with WooCommerce.
