To prepare Apple HealthKit data for local machine learning, preserve each record’s type, units, time range, and source before deriving features. Then define a repeatable window and feature schema, query only the records the feature needs, and run a suitable model with Core ML if on-device inference fits the use case. HealthKit supplies typed data and query APIs; it does not supply a standard HealthKit-to-vector pipeline. The vector design is yours to specify and validate.
Start with the HealthKit permission boundary
HealthKit is Apple’s permission-controlled repository for health and fitness data from iPhone, Apple Watch, and other sources. Treat access as an explicit boundary: users decide whether to grant access, and an app must not assume that a successful authorization request means every requested record is readable.

Request authorization for the specific HealthKit object types required by the current feature. Apple’s Human Interface Guidelines recommend asking when access becomes relevant to the user’s task, rather than automatically at launch.
For example, a feature that summarizes daily step counts should not request unrelated health types. A request to read data is distinct from a request to share or write data.
Handle unreadable and limited history honestly
Apple does not let an app determine whether the user denied read access to a particular type. As a result, an empty query can mean no matching records are available to the app, but it does not prove that no such records exist. Users can also limit the history an app may access, so the available date range may not include their full history.
Recommended Free Tools
Represent “no matching records returned” as an observed query result, not as a confirmed health fact. If a feature depends on historical coverage, show the period actually queried and avoid presenting a partial window as complete history.
Preserve HealthKit’s meaning before cleaning
HealthKit samples are typed records, not interchangeable rows of numbers. Quantity samples contain values with units; category samples encode a choice from a defined set; and samples may describe a point in time or an interval. Correlations can group related samples. Cleaning should retain enough of that structure to explain what a derived feature represents.
Keep provenance and time semantics
For each record or derived feature, preserve the relevant HealthKit type identifier, start and end dates, canonical unit, and source or device context where available. Retaining the original unit alongside a converted value can help with auditing and future changes to the conversion rules. For intervals, keep both boundaries rather than replacing the interval with an unlabeled timestamp.

This is an application schema recommendation, not a schema prescribed by Apple. The exact fields depend on the feature, but a vector should remain traceable to the records and rules that produced it.

Make exclusions and deduplication explicit
Do not silently discard overlapping, repeated-looking, or conflicting samples. HealthKit can contain records from multiple sources, and people can change data or permissions outside the app. Define what counts as a duplicate for the particular measurement and window, retain source context when it affects interpretation, and make recomputation idempotent so a refresh does not double-count old records.
-
Convert compatible quantity values to a declared canonical unit; do not combine values expressed in incompatible units.
-
Keep category values categorical. Do not treat their stored representation as a continuous measurement.
-
Choose and document how the feature handles overlapping intervals, missing values, invalid or out-of-window samples, and records from multiple sources.

Keep an exclusion or missingness reason distinct from a measured zero. A zero measurement, no returned samples, and a value omitted by a cleaning rule are not interchangeable.

Query a defined window and keep derived data current
Use a sample query for records of a particular type, with predicates for the date range and any other relevant filters. Add sort descriptors when ordering matters to the feature. For aggregate questions, HealthKit also provides statistical queries for calculations such as minimum, maximum, average, or sum. Select the query family that matches the result you need instead of fetching an unspecified history and trying to infer its meaning later.
Example: request and query step-count samples
The following Swift fragments illustrate the shape of a read request and a bounded sample query. They show only step counts; a real app should handle errors, query lifecycle, cancellation, and the feature’s actual date-range policy.
import HealthKit
let store = HKHealthStore()
let stepsType = HKObjectType.quantityType(forIdentifier: .stepCount)!
store.requestAuthorization(toShare: [], read: [stepsType]) { success, error in
// A completed request is not proof that read access was granted.
}
let start = Calendar.current.date(byAdding: .day, value: -7, to: Date())!
let end = Date()
let predicate = HKQuery.predicateForSamples(
withStart: start,
end: end,
options: .strictStartDate
)
let sort = NSSortDescriptor(key: HKSampleSortIdentifierStartDate, ascending: true)
let query = HKSampleQuery(
sampleType: stepsType,
predicate: predicate,
limit: HKObjectQueryNoLimit,
sortDescriptors: [sort]
) { _, samples, error in
guard error == nil,
let samples = samples as? [HKQuantitySample] else {
return
}
let values = samples.map { sample in
(
value: sample.quantity.doubleValue(for: .count()),
start: sample.startDate,
end: sample.endDate,
source: sample.sourceRevision
)
}
}
store.execute(query)
The example uses the device’s current calendar to calculate a seven-day start date. For reproducible features, choose the intended time zone and interval boundaries deliberately; a rolling seven-day window and seven local calendar days can yield different buckets. Define these choices, unit conversions, aggregation rules, and missing-data handling as part of the feature schema.
Refresh when the underlying store changes
A one-time query is only a snapshot of the records it returned. HealthKit supports long-running queries that can report relevant changes, and other query types support ongoing updates. Use a change-aware refresh strategy for features that must reflect edits or newly added records, and recompute the affected windows rather than assuming previously derived values remain current.
Define the vector before choosing a model
“Vectorizing” can mean a fixed-width feature array for a model, a learned embedding, or a representation stored for later similarity search. Apple’s cited HealthKit and Core ML documentation does not establish a built-in HealthKit vector store, embedding API, or standard clinical feature vector. Core ML runs supported models; it does not automatically turn HealthKit samples into meaningful embeddings.
Example fixed-width feature design
For a simple, illustrative daily activity feature, an app might define a vector with a fixed order such as [daily_steps_scaled, mean_heart_rate_scaled, steps_observed, heart_rate_observed]. This is an application-specific example, not an Apple format or a validated clinical representation. The feature definition must also state:

Do not fill a missing measurement with zero unless zero has the intended meaning for that feature and the model was designed for that convention. Keep feature provenance so a changed cleaning rule or HealthKit record can invalidate and rebuild the correct derived value.

Choose how the representation is produced
A hand-designed feature vector is appropriate when the model expects named numerical inputs and the transformations can be specified clearly. A learned embedding requires an actual model with a defined input and output contract; document what data enters it, what the output dimensions mean operationally, and how that model was trained and validated. Neither approach becomes medically valid merely because it runs locally.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone.Use Core ML for local inference without overstating it
Core ML supports on-device execution of supported models, including models created with Create ML or converted with Core ML Tools. Depending on the model and runtime, Core ML can use the CPU, GPU, or Neural Engine. If the model and its inputs are local, inference can run without a network connection. These framework capabilities do not establish a particular model’s speed, accuracy, clinical validity, or safety.
Keep the boundary clear between data preparation and inference: HealthKit queries retrieve typed records, your feature code converts them into the model’s documented input schema, and Core ML executes the model. Validate the complete pipeline with representative cases, including missing and partial histories, unit conversions, boundary dates, and updates to underlying records. Do not present a model output as a diagnosis or medical recommendation without appropriate evidence and safeguards.
Make privacy part of the architecture
Apple states: “The user’s device stores all HealthKit data locally.” Apple also notes that HealthKit data is encrypted while the device is locked and that background reads may be unavailable while it remains locked. Design background processing to tolerate protected data being unavailable; do not promise uninterrupted access.
Local processing can reduce the need to transmit health data, but it does not remove privacy responsibilities. Apple requires a clear health or fitness purpose and disclosure of how data is used. Its guidance restricts using HealthKit data for advertising, selling it to advertising platforms, brokers, or resellers, and disclosing it to third parties; App Review rules also prohibit storing personal health information in iCloud and writing false or inaccurate health data. Review the current applicable App Review terms before release because policy requirements can change.
