Use global quantitative proteomics as the backbone of degrader toxicity profiling. Data-independent acquisition (DIA) mass spectrometry is a strong default when you need broad, scalable measurements of intended target loss and unexpected protein-abundance changes. Add chemoproteomics or target-engagement assays to test binding, and add ubiquitinomics when you need to connect ubiquitination to degradation. The best workflow depends on the biological model, sample quantity, throughput, instruments and budget; no single platform answers every toxicity question.

Start with the question your assay must answer

Targeted protein degraders can produce safety liabilities through more than one route. A compound may bind an unintended protein, recruit an E3 ligase in an unexpected context, cause direct degradation of an off-target protein, or trigger downstream stress responses without directly degrading the changed proteins. These mechanisms require different measurements.

Proteomics is central because toxicity profiling needs protein-level evidence. A binding panel can show that a molecule interacts with proteins in vitro, and transcriptomics can show changes in RNA, but neither establishes which proteins changed in abundance after treatment. A global protein-abundance assay can reveal loss of the intended target alongside broader, unanticipated responses.

Question Primary measurement What the result can support
Did the intended target decrease? Global quantitative proteomics Evidence of target-protein loss in the tested model, dose and time window
Which other proteins changed? Global DIA or label-free LC-MS/MS A ranked set of candidate off-target or downstream safety signals
Which proteins or interactions does the compound engage? Chemoproteomics or target-engagement assays Evidence for ligand binding, engagement and interaction specificity
Which proteins or sites were ubiquitinated? Ubiquitinomics paired with abundance data Mechanistic evidence that helps separate degradative from non-degradative ubiquitination
Which proteins show drug-associated thermal changes? Thermal proteome profiling with DIA Potential target-discovery or engagement clues that require follow-up

Do not treat one measurement as a substitute for another. Engagement, abundance and ubiquitination describe different points in the causal chain from compound interaction to degradation and cellular response.

Why global quantitative proteomics is the backbone

Measure intended degradation and collateral changes together

A global assay lets you track the intended target while surveying many other proteins in the same samples. This is important because an apparent safety signal can be a direct loss of an unintended protein, a compensatory response, or a general consequence of cell injury. The proteome-wide pattern provides the context needed to prioritize follow-up experiments.

The 2021 Scientific Reports platform study illustrates the scale possible in a safety-oriented design. Its selected off-target proteome (SOTP) contained 2,813 proteins, and the authors estimated that the combined transcriptomes of four selected cell lines covered about 80% of that SOTP. Their profiling work reported more than 10,000 quantifiable proteins. These are study-specific figures, not guarantees for every instrument, cell line or sample-preparation method.

Choose DIA when breadth and reproducibility matter

DIA repeatedly fragments broad precursor windows and uses a predefined acquisition scheme to quantify many peptides across every sample. For degrader toxicity work, that makes it useful when the study must compare several doses, time points, compounds or analogs while retaining wide proteome coverage.

Recent degrader studies have demonstrated both SWATH and dia-PASEF implementations for broad profiling. A Nature Communications study published in 2026 described a diaPASEF workflow that reported approximately 60 samples per day and about 6,000 proteins per sample. Those numbers describe that study’s workflow and should not be read as a universal performance claim. Throughput, depth and identification rates depend on the instrument, chromatography, sample complexity and processing pipeline.

Use label-free LC-MS/MS when flexibility is the priority

Label-free LC-MS/MS compares peptide intensities across separately acquired samples, so it can accommodate expanding designs without requiring a labeling reagent or a fixed multiplex format. The 2021 safety-focused platform demonstrated intracellular and extracellular protein profiling with this approach. It is a practical choice when sample types or study groups may change during development.

Coverage is shaped by the cell line and by the proteins it expresses. A method that quantifies a safety-relevant protein in one model may not observe it in another, even when the instrument and search settings are unchanged. Interpret absence cautiously: non-detection is not proof that a protein is absent or unaffected.

Compare the available method families

Method Best-suited question Main strength Design consideration
Global DIA-MS Which proteins change after degrader treatment across the proteome? Broad, scalable abundance profiling; used in recent degrader-toxicity work with SWATH and dia-PASEF Requires a suitable MS platform and deliberate data-processing and quality-control choices
Label-free LC-MS/MS Which safety-relevant proteins change in cell models? Flexible and expandable; demonstrated for intracellular and extracellular profiling Cell-line selection and expression coverage determine what can be observed
Chemoproteomics or target engagement Which proteins or binding interactions are engaged? Defines ligand-protein interactions, engagement and specificity Binding does not prove downstream abundance changes or a toxicity mechanism
Ubiquitinomics Which proteins or sites are ubiquitinated, and are events associated with degradation? Modified-peptide profiling can distinguish degradative from non-degradative events when paired with abundance data Mechanistic complement, not a replacement for global protein-abundance measurement
Thermal proteome profiling with DIA Which proteins show drug-associated thermal-stability changes? High-throughput target-discovery workflow; can combine single-temperature TPP with DIA and optional TMT labeling Evidence is a general drug-target discovery workflow, not universal validation for degrader toxicity

When to add chemoproteomics and target-engagement assays

Answer the binding question separately

Chemoproteomics can identify proteins that physically interact with a compound or reveal whether a target is engaged in cells. These data are especially valuable when a global abundance experiment finds an unexpected protein decrease and you need to know whether direct binding is plausible.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Use an engagement result as evidence at the interaction step, not as proof of degradation. A compound can bind without changing abundance, and a changed protein can reflect downstream biology rather than direct binding. Establishing causality generally requires an engagement measurement, an abundance measurement and a perturbation or rescue experiment appropriate to the target.

Use engagement data to prioritize confirmation

When resources are limited, rank unexpected abundance changes by combining their magnitude, reproducibility, biological relevance and evidence of compound engagement. This avoids treating every statistically changed protein as a direct off-target. Follow-up can include orthogonal binding assays, genetic perturbation or a degrader analog that disrupts recruitment, depending on the mechanism being tested.

When ubiquitinomics is worth the extra complexity

See the modification events behind degradation

Ubiquitinomics enriches and quantifies ubiquitinated peptides or sites. In a degrader study, it can show whether a candidate protein acquires ubiquitination after treatment and whether the event coincides with a fall in total protein abundance.

Paired measurements are essential. An increase in ubiquitination without a corresponding abundance decrease may represent a non-degradative signaling event, incomplete degradation, altered turnover kinetics or a technical mismatch between sampling times. The 2021 Nature Communications work on time-resolved in vivo ubiquitinome profiling by DIA-MS supports using ubiquitinome and abundance data together rather than interpreting modification data alone.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Design the time course around mechanism

Ubiquitination can occur before measurable protein loss, while downstream transcriptional responses may appear later. Collecting more than one time point helps distinguish an early modification event from a late response. The exact intervals should be justified for the degrader and model; a published schedule is not a universal recipe.

DIA versus TMT for degrader off-target profiling

DIA and multiplexed isobaric labeling such as TMT are acquisition strategies, not competing biological questions. Choose between them based on sample structure, instrument access, desired throughput and the type of quantification you need.

Prefer DIA when the study is broad and iterative

  • DIA is well suited to many samples across dose, time and compound series because every sample can be acquired with the same broad method.
  • It supports scalable, label-free abundance profiling and has been demonstrated in degrader-toxicity workflows.
  • It requires careful control of extraction, chromatography, library or library-free searching, interference handling and missing-value rules.

Use TMT when multiplexing solves a specific bottleneck

  • TMT can place multiple experimental conditions in one multiplexed run and can be incorporated into workflows that combine thermal proteome profiling with DIA.
  • It may be attractive when sample quantity is constrained or when a balanced multiplex reduces run-to-run variation.
  • Reporter-ion ratio compression, channel balance and batch design must be considered when interpreting small abundance differences.

There is no study-independent winner. A laboratory with a validated DIA pipeline may obtain more reliable answers with DIA than with a newly introduced labeling workflow, while a highly multiplexed design may favor TMT. Compare breadth, sensitivity, reproducibility, throughput, sample limits and analysis expertise against the actual study question.

Match the cell model to the safety hypothesis

Use biologically relevant cells, not a universal “toxicity line”

Select cells that express the intended target, relevant E3 ligase components and plausible safety proteins, and that represent the tissue or mechanism of concern. A liver-toxicity screen and a disease-relevant efficacy model answer different questions.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The 2026 Nature Chemical Biology study used HepG2 as an established model for liver toxicity. That makes HepG2 a documented example, not a universal recommendation for every degrader. If the concern is cardiac, neuronal, immune or hematologic liability, a liver model alone cannot establish relevance to those tissues.

Use more than one line when expression differences matter

The 2021 safety-focused platform selected multiple cell lines because endogenous protein abundance differs by cell line and because it considered both intracellular and extracellular proteins. A multi-line design can reveal whether a signal is broadly reproducible or restricted to a model with a particular expression pattern.

Record baseline expression before treatment. If a candidate protein is not measurable in a model, a null result may reflect limited detectability rather than true resistance to degradation. Conversely, a large response in a line with unusual expression may not generalize to the intended patient tissue.

Build dose and time into the experiment

Use a dose range rather than one concentration

Degradation and toxicity are concentration-dependent. Include a range that spans the expected active exposure and a higher stress range, with vehicle controls and enough biological replicates to estimate variability. The upper dose should be interpreted as a mechanism-discovery condition if it exceeds a plausible pharmacologic exposure.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Do not copy dosing values from a published degrader study without checking potency, cell permeability, serum binding, treatment duration and model-specific sensitivity. The 2026 toxicity study used broad compound profiling and mechanistic analysis, but its exact dosing choices are not a universal protocol.

Separate early degradation from late stress

Collect an early time point that can capture target loss and an additional later point for secondary responses. A protein that changes only at the late time point may be downstream of cellular stress, whereas an early, dose-responsive decrease is a stronger candidate for direct degradation. This is a prioritization rule, not proof of direct action.

A practical workflow from treatment to decision

  1. Define the safety hypothesis. State whether the primary concern is unintended binding, direct off-target degradation, tissue-specific stress, or a combination.
  2. Choose the model panel. Include a disease-relevant model and safety-relevant cells that express the proteins and pathways under investigation. Document baseline target and E3-ligase expression.
  3. Set dose and time points. Use a justified concentration range, vehicle controls and early and late sampling. Include enough biological replicates for the planned statistical model.
  4. Run global abundance profiling. Use DIA-MS or label-free LC-MS/MS to quantify the intended target and broad protein changes. Preserve aliquots when possible for orthogonal assays.
  5. Check data quality before biological interpretation. Review peptide identification, protein-level missingness, replicate correlation, batch effects, signal distribution and evidence that the intended target is measurable.
  6. Separate target loss from response signatures. Rank changed proteins by dose response, timing, reproducibility and biological plausibility. Do not label every change as direct off-target degradation.
  7. Add engagement measurements for candidates. Use chemoproteomics or another target-engagement assay to test whether unexpected proteins interact with the compound in the relevant context.
  8. Add ubiquitinomics when mechanism is unresolved. Look for treatment-associated ubiquitination and compare it with total-protein abundance and timing.
  9. Confirm priority liabilities orthogonally. Use an independent protein assay, genetic or chemical controls, and degrader analogs that separate binding, recruitment and catalytic activity where feasible.
  10. Decide on progression. Advance, redesign or deprioritize the degrader based on reproducible exposure-linked target loss, the severity and reversibility of collateral changes, engagement evidence and relevance of the model.

Quality controls that protect against false selectivity

Replicates and balanced batches

Biological replicates estimate real variability; technical repeats can diagnose measurement noise but do not replace independent biology. Randomize treatment groups across preparation and instrument batches, and avoid placing one dose or cell line in a single batch.

Sample preparation and peptide evidence

Extraction efficiency, digestion, cleanup and chromatography influence apparent abundance. Track peptide-level quality and protein inference rules. A protein supported by one weak peptide should not carry the same confidence as one supported by multiple high-quality peptides with consistent behavior.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Missingness and analysis settings

Missing values can arise from low abundance, interference, stochastic sampling or processing failure. State filtering and imputation rules before ranking candidates. The 2026 AACR abstract on DIA bioinformatics parameters in targeted protein degradation highlights that processing choices can alter apparent selectivity; its abstract-level evidence should not be treated as settled universal guidance.

How to interpret a proteomic toxicity signal

What abundance changes establish

A reproducible change in protein abundance establishes a cellular response under the tested conditions. A dose-responsive early decrease in a protein is a strong candidate for degradation-related follow-up, especially when it tracks with intended target loss.

What they do not establish alone

  • Abundance change alone does not prove direct compound binding.
  • It does not prove that the compound directly degraded the protein.
  • It does not establish a human clinical adverse effect.
  • A negative result does not guarantee safety if the model lacks the relevant protein, exposure or pathway.

The 2021 Scientific Reports authors summarized the key limitation directly: “Unexpected degradation is most directly reflected by the changes in protein abundance and would not be detected by current off-target assays that evaluate in vitro binding or activity.” The practical implication is to use abundance profiling as the discovery anchor, then apply engagement and mechanistic assays to establish causality.

Common design mistakes and their fixes

Using binding data as a toxicity readout

Problem: A binding panel is treated as a complete off-target safety profile.

Fix: Add global protein-abundance measurements in relevant cells, then test whether binding-positive proteins actually change after treatment.

Calling every changed protein a direct off-target

Problem: Downstream stress and pathway responses are mislabeled as direct degradation.

Fix: Use dose and time behavior, engagement evidence, ubiquitination data and orthogonal confirmation to distinguish direct from indirect effects.

Overinterpreting platform throughput

Problem: A workflow-specific figure is presented as a universal DIA performance guarantee.

Fix: Treat the approximately 60-samples-per-day and approximately 6,000-proteins-per-sample figures as results from the 2026 diaPASEF study, then validate performance on your own instrument and sample type.

Ignoring extracellular proteins

Problem: A strictly intracellular workflow misses secreted or shed proteins that may signal toxicity.

Fix: Consider paired intracellular and extracellular profiling when the mechanism or tissue context makes secreted proteins relevant, as demonstrated in the 2021 safety-focused platform.

Choosing a method by project stage

Early discovery

Begin with global DIA or label-free profiling across a modest dose-time matrix. The goal is to discover unexpected abundance changes and determine whether the intended target is selectively depleted in the chosen model.

Mechanism clarification

Add chemoproteomics for engagement and ubiquitinomics for degradation-linked modification when the initial profile identifies a concerning or scientifically important candidate. Use thermal proteome profiling with DIA when target discovery or drug-associated thermal-stability changes are part of the question; the published workflow is not a direct substitute for toxicity validation.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Lead optimization

Profile parent compounds and safer analogs under matched conditions. Look for reduced collateral abundance changes while preserving intended target loss. Keep model, dose normalization and sampling times consistent so that differences are attributable to chemistry rather than experimental drift.

Preclinical prioritization

Re-test the most important signals in additional relevant cell models and with orthogonal protein assays. A cell-based proteomic signal should be treated as a discovery or prioritization result, not as proof of human risk or regulatory safety.

A decision framework for selecting your first experiment

  • If your central question is “What changed across the proteome?” Choose global DIA-MS or label-free LC-MS/MS.
  • If your central question is “What does the compound bind?” Choose chemoproteomics or a target-engagement assay, and add abundance profiling if toxicity is the endpoint.
  • If your central question is “Why did this protein disappear?” Pair abundance data with engagement and, when appropriate, ubiquitinomics.
  • If sample numbers are high and the platform is validated: DIA can provide a scalable backbone, subject to instrument and processing limits.
  • If multiplexing or very small sample amounts dominate the design: Evaluate TMT within a validated workflow, including controls for ratio compression and batch balance.
  • If the model does not express the relevant target or safety proteins: Change the model before changing the instrument.

The strongest degrader-toxicity studies do not ask one assay to answer every question. They use quantitative proteomics to find the protein-level phenotype, engagement assays to test interaction, and ubiquitinomics or other mechanistic measurements to connect that phenotype to degradation biology.
