The best RNA-folding method is the one that measures the observable your hypothesis requires. Use sequencing-based chemical probing when you need nucleotide-level accessibility across many molecules or inside cells; use NMR, single-molecule FRET (smFRET), or optical tweezers when you need conformational states and transitions; and use cryo-EM, X-ray crystallography, or SAXS when a three-dimensional or ensemble-level structural model is the goal. No technique directly reports every RNA state, so the strongest studies match chemistry, timescale, sample context, and structural resolution—and often combine methods.
Start with the question, not the instrument
RNA folding can mean several different measurements. A project may ask which nucleotides are accessible, whether a ligand changes a local helix, how many conformations coexist, how quickly a molecule switches, or what a three-dimensional structure looks like. Those are different observables. Choosing a famous technique first can produce data that are precise but answer the wrong question.
Define four items before selecting a protocol:
- Observable: nucleotide reactivity, conformational population, folding or unfolding kinetics, a three-dimensional structure, or a global shape.
- Context: purified RNA, a reconstituted complex, or living cells.
- Scale: ensemble average versus single molecule, and the time window in which changes matter.
- Practical limits: RNA length and flexibility, sample quantity, throughput, labeling or immobilization requirements, and access to specialized instruments.
The resulting choice is usually a decision tree rather than a single winner. For example, chemical probing can map condition-dependent accessibility in cells, while smFRET can reveal that the same average signal comes from two interconverting states. A cryo-EM map can show a large complex but may not resolve a rapidly moving tail that chemical probing identifies as condition-sensitive.
Method-selection matrix
| Primary need | Methods to consider | What the measurement supports | Key limitation or decision axis |
|---|---|---|---|
| Nucleotide-level reactivity in cells | SHAPE-MaP; DMS-MaPseq and related sequencing workflows | Quantitative, per-nucleotide reactivity profiles, including in-cell measurements | Reactivity is indirect structural evidence and is averaged across molecules in standard protocols |
| Compare accessibility between conditions | Sequencing-based chemical probing | Local changes associated with folding, ligand binding, or altered interactions | Protein or ligand protection, reagent delivery, and local chemistry can change reactivity without a simple base-pairing explanation |
| Study RNA in cellular context | In-cell DMS or in-cell SHAPE-MaP | Structure-related chemical accessibility under cellular conditions | Permeability, cell state, treatment response, mixing, and clumping require validation |
| Measure folding kinetics or conformational populations | Time-resolved chemical probing, nanopore or next-generation sequencing approaches, smFRET, optical tweezers | Time-dependent ensemble changes or single-molecule transitions, depending on the implementation | Time resolution and population sensitivity are protocol-specific; verify performance for the target RNA |
| Determine a three-dimensional structure | NMR, cryo-EM, X-ray crystallography, SAXS, often integrated with probing | Atomic, near-atomic, or low-resolution structural constraints, depending on method and sample | RNA size, flexibility, particle heterogeneity, crystallization, concentration, and sample preparation can dominate feasibility |
When chemical probing is the right first experiment
Chemical probing asks which parts of an RNA react under defined conditions. Sequencing converts those reactions into a profile across the sequence. SHAPE-MaP uses a SHAPE reagent to modify the ribose 2′-hydroxyl; reverse-transcription errors caused by the modification are read as mutations and quantified at each nucleotide. As Smola and Weeks describe it, “SHAPE takes advantage of the reactivity of small electrophilic chemical probes that react with the 2′-hydroxyl group to assess RNA structure at nucleotide resolution.” The result is a map of chemical reactivity, not an atomic structure.

SHAPE-MaP and related SHAPE workflows
SHAPE chemistry samples all four nucleosides through their ribose 2′-hydroxyl groups. Flexible or solvent-accessible nucleotides generally react more readily, while base pairing, stacking, protein contacts, ligand contacts, and other local environments can reduce or alter reactivity. SHAPE-MaP is especially useful when the experiment needs nucleotide-level information over a long RNA or across many conditions, and in-cell implementations have been used in bacteria and cultured mammalian cells.
Time-resolved SHAPE extends the same logic to changing samples. A 2016 protocol by Smola and Weeks demonstrated nucleotide-resolution snapshots taken 5–15 seconds apart—described as “1 sec snapshots” in the protocol’s title and discussion. That is a method-specific demonstration, not a universal time resolution for all RNA dynamics experiments. Your target RNA, quench chemistry, mixing, reverse transcription, and sequencing design determine whether a similar schedule is realistic.
DMS-MaPseq and DMS-based probing
Dimethyl sulfate (DMS) reacts with selected accessible faces of nucleobases. Its membrane permeability makes DMS useful for in-vivo profiling, because the reagent can enter cells without requiring cell lysis before modification. DMS and SHAPE therefore report different chemical features: DMS emphasizes particular exposed base positions, whereas SHAPE reports ribose 2′-hydroxyl reactivity across the four nucleosides. Neither should be treated as a universal readout of base pairing.
Choose DMS when the target question benefits from its nucleobase chemistry or when cell entry is a major practical requirement. Choose SHAPE when ribose flexibility and broad nucleotide coverage are central to the hypothesis. Running both can distinguish a genuine structural change from a chemistry-specific effect, but only if controls and exposure conditions are matched.
Interpreting probing data without overclaiming
A high or low reactivity value is evidence about chemical accessibility and local flexibility under the measured conditions. It is not, by itself, proof of a particular base pair, tertiary contact, or three-dimensional fold. The same low-reactivity nucleotide may be base-paired, contacted by a protein, shielded by a ligand, or affected by local chemical environment. Conversely, a reactive nucleotide may be unpaired without being globally disordered.
Controls that make condition comparisons meaningful
- Use an untreated or no-reagent control to estimate background modification and reverse-transcription errors.
- Include biological or technical replicates appropriate to the question, and process compared conditions with the same exposure, quench, extraction, and library steps.
- For ligand or protein experiments, include the matched RNA and binding-component controls so protection is not confused with a general change in reagent access.
- Check RNA integrity before and after treatment; degradation can create apparent accessibility changes and uneven coverage.
- Document temperature, buffer, magnesium, ligand concentration, incubation time, cell density, and growth state. These variables can change folding independently of the intended perturbation.
Special checks for in-cell SHAPE-MaP
In-cell probing answers a different question from probing purified RNA: the RNA is exposed to proteins, metabolites, crowding, compartmentalization, and cellular quality-control processes. A protocol estimate from Smola and Weeks (2018) describes roughly three days for the stated in-cell SHAPE-MaP workflow; that is an estimate for that protocol, not a universal experiment duration.

Rapid and uniform reagent exposure is important. Cell clumping can slow diffusion and produce apparently lower modification, even when the RNA structure has not changed. For a new cell line or growth condition, assess culture consistency, reagent delivery, cell survival or stress responses, and mixing before committing to a full experiment. DMS permeability is an advantage, not a guarantee: uptake, reaction rate, and cellular responses still need controls.
How to observe folding dynamics
Dynamics experiments must specify whether they seek a population average or trajectories from individual molecules. An ensemble method can quantify how average reactivity changes after a temperature, ligand, ion, or protein perturbation. A single-molecule method can show whether that average comes from one intermediate population or rapid switching among several states.
Time-resolved chemical probing
Time-resolved SHAPE or related sequencing workflows take samples at defined intervals after a perturbation and reconstruct how reactivity changes along the sequence. This is effective when you need nucleotide-level localization of a folding pathway but can accept an ensemble average. The meaningful time interval is set by the complete protocol, including mixing and quenching, not just by the nominal reagent reaction time. The demonstrated 5–15-second snapshot spacing in the 2016 SHAPE protocol should therefore be treated as a validated example for that workflow, not as a promise for another RNA or laboratory.
Single-molecule FRET
smFRET follows distances between fluorescent labels on individual RNA molecules or between an RNA and a binding partner. Changes in FRET efficiency can reveal transitions between conformational states, dwell times, heterogeneity, and subpopulations that disappear in an ensemble average. It is a strong choice when the central question is whether an RNA switches between discrete states or follows multiple pathways.
The trade-offs are substantial. Label placement can perturb folding, fluorophores can photobleach or blink, and surface immobilization or tethering can alter behavior. A FRET change reports a distance-related signal between the chosen labels; it does not automatically identify every structural rearrangement. Use labeling controls, verify that labeled RNA retains the expected activity, and interpret state assignments with independent structural constraints.
Recommended Free Tools
Optical tweezers
Optical tweezers apply and measure force on an RNA or an RNA-containing complex, making them useful for force-dependent folding and unfolding, mechanical intermediates, and transitions that are difficult to resolve in bulk. They are appropriate when the hypothesis involves mechanical stability, force landscapes, or tension-sensitive structures.

Force geometry, attachment handles, loading rate, and tether integrity become part of the experiment. A force-induced pathway is not necessarily the pathway used by an untethered RNA in a cell. Report the applied-force regime and distinguish reversible transitions from damage, detachment, or hysteresis.
Nanopore and next-generation sequencing approaches
Nanopore and other sequencing-based methods can add ensemble or molecular-level information to structural studies, including time-dependent measurements and conformational signatures. Their value depends strongly on the specific library, motor, pore, analysis model, and target RNA. Because performance is not uniform across protocols, select a demonstrated workflow for the RNA class and timescale you need rather than assuming that the platform has a fixed resolution or throughput.
When to use NMR, cryo-EM, X-ray crystallography, or SAXS
NMR spectroscopy
NMR is powerful for small to medium-sized RNAs and complexes that remain sufficiently concentrated and stable in solution. It can report local environments, base-pairing changes, ligand interactions, and exchange between conformations. Because measurements occur in solution, NMR can preserve dynamics that a crystal or reconstruction may average out.
Large assemblies, low abundance, severe heterogeneity, and overlapping resonances limit feasibility. Sample preparation, isotope labeling, concentration, and instrument time can be demanding. NMR is often most informative when a focused structural question can be addressed with a tractable construct, rather than when the goal is an unrestricted structure of a very large, flexible RNA.
Cryo-electron microscopy
Cryo-EM is suited to large RNA-containing assemblies and complexes that are difficult to crystallize. It can provide three-dimensional reconstructions and, when particle quality and resolution permit, detailed models of ordered regions. It also supports classification of compositional or conformational states.
Flexibility and compositional heterogeneity can prevent a single high-resolution map. Mobile RNA segments may be unresolved even when the core is clear, and preferred orientation, adsorption, ice quality, concentration, and grid preparation can determine whether usable particles are obtained. Chemical probing or focused single-molecule measurements can complement the map by testing regions that remain mobile or ambiguous.

X-ray crystallography
X-ray crystallography can deliver highly detailed structures when an RNA or complex forms suitable crystals. It is valuable for defining atomic interactions, ligand-binding geometry, and ordered motifs. Crystallization, construct design, crystal contacts, and the tendency of flexible regions to remain disordered are the practical filters. A crystal structure represents the captured lattice-compatible state, not every solution conformation or cellular state.

Small-angle X-ray scattering (SAXS) measures global size and shape in solution and is useful for comparing compactness, domain arrangement, and conformational ensembles. It is lower resolution than an atomic structure but can examine larger or more flexible particles that resist crystallization. Concentration-dependent aggregation, interparticle effects, and model non-uniqueness require careful controls and complementary constraints.
Choosing between purified and cellular experiments
Purified RNA experiments provide control over sequence, buffer, ions, ligands, and binding partners. They are the right starting point for dissecting a mechanism or validating whether a proposed structural switch exists under defined conditions. They do not reproduce macromolecular crowding, competing binders, transcriptional coupling, degradation, or compartmentalization.
In-cell probing measures the RNA in its biological environment, but the environment adds variables that must be measured rather than assumed. A difference between in-vitro and in-cell reactivity may reflect a protein contact, a metabolite, a different ionic condition, altered folding pathway, or probe access. Use matched constructs and controls, and avoid translating an in-cell reactivity profile directly into a purified atomic model without independent evidence.
A practical decision workflow
- Write the observable in one sentence. For example: “I need nucleotide-level changes after ligand addition,” “I need to distinguish two switching states,” or “I need a three-dimensional model of a large complex.”
- Choose the context. Decide whether the answer must come from living cells, a reconstituted complex, or purified RNA. If both contexts matter, plan them as linked experiments rather than treating one as a substitute for the other.
- Set the population and time requirements. Select ensemble probing for sequence-wide averages, smFRET for single-molecule heterogeneity and transitions, or force methods for mechanically driven pathways. For kinetics, define the earliest event and the slowest event that must be distinguished.
- Check sample feasibility. Estimate RNA length, concentration, stability, homogeneity, labeling sites, required cell number, and access to sequencing or structural instruments. Eliminate methods whose sample requirements the system cannot meet.
- Select chemistry or labels that match the feature. Use DMS for its accessible nucleobase chemistry and permeability advantages; use SHAPE for ribose 2′-hydroxyl reactivity and flexibility information. Choose fluorophore positions that report the distance or interaction central to the hypothesis.
- Define controls before collecting data. Include no-reagent, untreated, binding-component, replicate, integrity, and delivery controls as appropriate. Predefine how background and condition effects will be separated.
- Plan an orthogonal check. Validate a key structural interpretation with a different observable: probing plus smFRET, probing plus NMR, cryo-EM plus probing, or SAXS plus a structural model. The second method should resolve the first method’s main ambiguity, not merely repeat it.
- Confirm protocol-level performance. Current primary protocols should be checked for the exact RNA class, organism or cell type, reagent, sequencing chemistry, instrument configuration, and analysis pipeline. Published performance for another system is not a guarantee for yours.
Common failure modes and how to correct them
The profile is uniformly low in cells
First check reagent delivery, cell clumping, exposure time, mixing, cell density, and reagent response. A uniformly low signal can result from poor diffusion or insufficient modification rather than unusually compact RNA. Compare with a validated cellular control and inspect RNA recovery and read coverage.

Different methods disagree
Ask whether they measure the same thing. DMS accessibility, SHAPE flexibility, FRET distance, force response, and a cryo-EM density map are not interchangeable observables. Differences may identify a real heterogeneous or dynamic state rather than an experimental failure. Re-examine label placement, probe chemistry, sample context, and timescale before choosing one result as the truth.
A high-resolution structure does not explain the experiment
Check whether the resolved construct includes the regulatory region, ligand, ion, protein partner, or modification present in the functional assay. Flexible segments may be missing from a crystal or cryo-EM model. Add solution probing, SAXS, NMR, or single-molecule measurements to test the unresolved or condition-dependent portions.
Single-molecule traces are unstable or sparse
Check fluorophore photophysics, oxygen-scavenging and imaging conditions, tether integrity, surface interactions, labeling stoichiometry, and trajectory length. Demonstrate that the labeled and tethered RNA retains function. A small number of long traces can bias state populations if molecules that photobleach early are systematically excluded.
Do these 3 things before closing this tab:
1Fix the driver behind crashes, sound loss and screen glitches2Clear out junk files and repair common Windows errors3Scan for outdated or missing drivers - takes under a minuteCombining methods for a defensible mechanism
Integrated designs work best when each technique supplies a missing dimension. A practical sequence is to begin with SHAPE-MaP or DMS-MaPseq to identify condition-sensitive nucleotides, then test whether those changes correspond to discrete switching with smFRET. NMR can resolve local interactions in a smaller construct or ligand-binding site, while cryo-EM can place the RNA within a large complex. SAXS can test whether the global shape changes under conditions where local probing changes.
For a cellular hypothesis, an in-cell probing map can identify candidate regulatory regions, followed by purified biochemical measurements that isolate the responsible ligand or protein. Conversely, a structure solved in vitro can generate predictions that are tested by probing in cells. The interpretation remains strongest when the same perturbation is applied across methods and when each method’s chemistry, averaging, and sample preparation are explicitly acknowledged.
What a complete methods plan should report
- RNA sequence, construct boundaries, concentration, purification, and folding procedure.
- Buffer composition, ions, temperature, ligand or protein concentrations, and incubation times.
- Probe identity, dose, exposure, quench, delivery method, and cell-treatment conditions.
- Replicate structure, untreated and no-reagent controls, RNA integrity checks, and read-depth or signal-quality criteria.
- For smFRET: label sites, tethering or surface chemistry, imaging conditions, state-assignment method, and treatment of short trajectories.
- For optical tweezers: attachment geometry, force range, loading rate, and criteria for rejecting damaged or detached tethers.
- For NMR, cryo-EM, X-ray, or SAXS: construct composition, sample concentration, preparation conditions, data-quality metrics, and which regions or states were unresolved.
- The precise observable being inferred and the alternative explanations that the experiment cannot distinguish.
The central rule is simple: choose the method that directly measures the evidence your claim needs, then add an orthogonal method when the first measurement is indirect or averaged. Chemical probing is often the most scalable route to nucleotide-level, condition-dependent accessibility; single-molecule and force methods expose heterogeneity and transitions; and structural techniques supply three-dimensional or global shape information. Treating those outputs as complementary—not interchangeable—produces a more reliable account of how an RNA folds and moves.
