Choose the workflow from the phenotype you need to resolve—not from the sequencer or software first. If your pooled screen produces guide-abundance changes after growth, survival, or sorting, use indexed guide-amplicon sequencing with planned library coverage and a compatible guide-count pipeline. If the endpoint is a transcriptomic response in individual cells, use single-cell guide capture with RNA sequencing. If the endpoint is metabolite abundance, select an LC-MS, FIA-MS, GC-MS, or NMR workflow that matches the instrument data. Standard guide-count sequencing does not, by itself, prove which metabolite phenotype belongs to each perturbation.

That distinction determines every downstream choice: library design, cell representation, controls, sequencing depth, read structure, demultiplexing, quality control, normalization, and the limits of the biological conclusion.

Start by defining what a hit means

A pooled metabolic screen can refer to several different experiments. The same CRISPR library may be used, but the data required to call a hit changes with the phenotype. Write the hit definition before choosing a sequencing service or analysis package.

Guide abundance after selection or sorting

Use this route when the screen measures relative representation of guides or barcodes. Typical phenotypes include growth, survival, drug resistance, or a fluorescence- or density-based sort. The measurement is the change in guide abundance between input and selected populations, or between experimental conditions.

The practical sequence is to collect cells, extract genomic DNA, PCR-amplify the integrated guide sequences, add sample indexes, sequence the pooled amplicons, and calculate guide enrichment or depletion computationally. This is the workflow described in the 2023 pooled CRISPR-Cas9 loss-of-function screen protocol. It can identify perturbations associated with the selectable phenotype, but the guide count is still an indirect readout of metabolism unless the selection itself is a validated metabolic proxy.

Guide identity plus a transcriptome in each cell

Choose single-cell guide capture when the biological question is how each perturbation changes gene expression. A guide-capture assay assigns a perturbation to an individual cell and measures that cell’s transcriptome with RNA sequencing. Cell Ranger’s documentation describes protospacer calling to separate guide-associated signal from background guide UMIs, followed by differential-expression comparisons against cells carrying non-targeting guides.

This is appropriate for transcriptome-wide effects, cell-state changes, and heterogeneous responses. It is not direct measurement of metabolite concentration or flux. A changed transcript does not establish a corresponding metabolite change without a separate metabolomics measurement.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Metabolite abundance or profiles

When the endpoint is a chemical feature or metabolite profile, the workflow must follow the data produced by the instrument. LC-MS, FIA-MS, GC-MS, and NMR have different preprocessing, feature extraction, annotation, and statistical requirements. Workflow4Metabolomics 3.0 describes Galaxy-based paths for these modalities, including preprocessing, statistics, annotation, and publication of parameters and inputs/outputs.

Those metabolomics workflows analyze the instrument data; they do not, by themselves, establish how a pooled perturbation barcode remains linked to every metabolite observation. Treat perturbation-to-metabolite linkage as an additional experimental design problem, not as an automatic consequence of sequencing the guide library.

Lock the screen design before scaling

Sequencing depth cannot rescue an underpowered or poorly represented screen. Planning, screen execution, and post-screen NGS/bioinformatics are coupled stages. The ETH Zurich CRISPR screen workflow lists the design variables that should be fixed before the experiment expands.

Library and construct

  • Record the library type and total number of guide or barcode elements.
  • Confirm whether each construct targets one gene or uses a different targeting architecture.
  • Decide whether the analysis will rank individual guides, aggregate guides to genes, or do both.
  • Document guide sequences, expected amplicon structure, index sequences, and any non-targeting or positive-control elements.

Cells and biological replication

  • Specify the cell model, culture conditions, and selection or sorting method.
  • Maintain high cell representation throughout the screen so that guide loss is not confused with biological depletion.
  • Set the number of biological replicates before collection; replicate count affects both sequencing allocation and statistical interpretation.
  • Define input, untreated, vehicle, selected, and control populations where the assay requires them.

Sample selection and sequencing plan

  • Write down exactly how cells are selected, sorted, or harvested and what fraction of the population each sample represents.
  • Assign sample indexes and decide whether the facility will return demultiplexed FASTQ files.
  • Choose read length and sequencing mode from the guide-amplicon structure and facility validation, rather than copying settings from an unrelated library.
  • Estimate reads from the actual guide count, number of samples, desired coverage, controls, and instrument allocation.

A useful preflight document should connect each sample to its biological replicate, selection condition, index, expected guide library, and planned analysis output. If any of those relationships are ambiguous, resolve them before sequencing.

Plan guide-library coverage and sequencing depth

The 2023 protocol gives an example minimum of 200-fold guide-library coverage for its assay. That means the example seeks enough sequencing observations to represent the library 200 times under its stated conditions; it is not a universal target for transcriptomic or metabolomic experiments.

Apply the coverage calculation to your own guide-library element count, sample count, target coverage, and additional sequencing overhead. A larger library, more conditions, more replicates, or uneven sample allocation changes the required read total. The protocol’s number should therefore be carried forward only when the assay architecture and sequencing design are sufficiently similar.

Low base diversity in pooled amplicons

Pooled guide libraries can have limited base diversity, especially in early cycles. The protocol discusses adding PhiX as one possible sequencing strategy. Treat that as a protocol-specific option: confirm the final read structure, base-composition mitigation, and loading plan with the sequencing facility.

What to request from the facility

  • Demultiplexed FASTQ files for downstream analysis.
  • A record of index sequences and sample-to-index assignments.
  • Run-level quality metrics and any notes about base diversity or PhiX addition.
  • Read orientation, cycle count, and the expected guide-amplicon sequence structure.
  • Enough metadata to connect every FASTQ file to a biological replicate and selection condition.

Do not treat a single pooled FASTQ file as sufficient documentation. Without sample identities and design metadata, guide counts cannot be interpreted reliably.

Build and quality-check the guide-amplicon library

The cited protocol separates library preparation into genomic-DNA extraction, guide-amplicon PCR, index addition, purification, DNA quantification, fragment checking, and deep sequencing. Keep those stages distinct in the laboratory record.

  1. Collect representative cells. Harvest the input and selected populations using the planned sampling method and preserve the replicate structure.
  2. Extract genomic DNA. Use enough material to represent the screened population; document the extraction yield and sample identity.
  3. PCR-amplify guide sequences. Use primers and cycle conditions validated for the specific integrated library. Avoid treating a transcriptome or metabolomics library as interchangeable with a guide-amplicon library.
  4. Add sample indexes. Index every biological sample so reads can be demultiplexed without losing replicate or condition labels.
  5. Purify the library. Remove unwanted products according to the validated protocol and record the final fragment profile.
  6. Quantify and inspect fragments. The protocol uses a Qubit dsDNA HS Assay for DNA concentration measurement and includes fragment checking before pooling.
  7. Pool and sequence deeply. Allocate reads using the library-size, sample-count, and coverage calculation, then coordinate base-diversity mitigation with the facility.
  8. Receive demultiplexed FASTQ files. Verify file names, sample sheets, read orientation, and read counts before starting guide counting.

Library QC answers whether the material is present and sequenceable; it does not prove that the screen retained adequate cell representation or that a metabolite phenotype is linked to a guide.

Choose a guide-count analysis pipeline

For pooled guide-abundance data, the analysis should cover read quality control, guide counting or mapping, normalization or correction where appropriate, and guide- or gene-level ranking. Confirm that the software supports your library design, controls, replicate structure, and read format.

Run the documented test profile before processing real data. This checks that the workflow, dependencies, reference files, and output conventions work in your environment. Then preserve the exact pipeline version, parameters, reference library, and container information with the results.

Broad GPP post-screen tools

The Broad Genetic Perturbation Platform post-screen documentation states that Apron supports CRISPRko, CRISPRa, and CRISPRi with Cas9 or Cas12a when each construct targets a single gene. It also describes PoolQ as an internal tool for barcode deconvolution and quantitation in multiplexed sequencing data.

Check the construct assumptions before adopting either tool. A workflow designed for one-gene-per-construct guides may not fit combinatorial, barcoded, or otherwise multiplexed designs without additional validation.

Controls and interpretation

  • Include non-targeting guides and any positive controls needed to establish assay behavior.
  • Inspect guide-level counts before collapsing to genes; a gene-level score can hide disagreement among guides.
  • Keep replicate labels and selection conditions in the analysis metadata.
  • Separate technical sequencing quality from biological effect size. A high read count does not turn a confounded sample into a valid hit.

Use single-cell guide capture for transcriptomic endpoints

When the question is “which perturbations change gene expression, and in which cells?”, combine guide capture with single-cell RNA sequencing rather than relying on bulk guide counts. Cell Ranger’s CRISPR Guide Capture algorithm is designed to call protospacers, distinguish guide-associated signal from background guide UMIs, and support differential-expression comparisons against non-targeting-guide controls. The documentation displayed version v10.1 at the time of reference.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

10x Genomics describes the objective this way: “The goal of a pooled CRISPR screen is to use CRISPR to perturb the expression of a list of pre-identified genes and quantitatively measure the effects of those perturbations on the transcriptome of the cells of interest.” That statement defines a transcriptomic endpoint. It should not be extended to claim direct metabolite measurement.

Design checks for guide capture

  • Confirm that the guide-capture chemistry and library structure match the perturbation construct.
  • Plan non-targeting-guide controls for differential-expression comparisons.
  • Decide how cells with ambiguous or insufficient guide signal will be handled before looking at biological results.
  • Keep guide assignment, cell barcode, transcriptome, and replicate metadata linked through the full analysis.

If metabolite abundance is the primary endpoint, single-cell transcriptomics can provide mechanistic context, but it is an additional layer rather than a substitute for metabolomics.

Match metabolomics analysis to the instrument modality

Metabolomics is not one file type or one analysis pipeline. Select preprocessing, statistics, and annotation according to the instrument and experimental design.

LC-MS

LC-MS data generally require chromatographic peak handling, feature alignment, filtering, normalization, statistical testing, and metabolite annotation appropriate to the acquisition method. Keep the raw files, processing parameters, feature tables, annotations, and quality-control samples together.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

FIA-MS

Flow-injection MS lacks chromatographic separation, so feature handling and annotation must account for that acquisition design. Do not transfer LC-MS assumptions without checking the FIA method and its controls.

GC-MS

GC-MS workflows depend on derivatization and chromatographic processing choices. Annotation should retain the evidence level and library or reference used, rather than presenting every detected feature as a confirmed metabolite.

NMR

NMR produces a different signal structure from MS. Binning, spectral preprocessing, normalization, and assignment must follow the NMR experiment and its reference standards.

Workflow4Metabolomics 3.0 describes Galaxy workflows for LC-MS, FIA-MS, GC-MS, and NMR, including preprocessing, statistical analysis, annotation, and publication of workflow parameters with inputs and outputs. Understand the unresolved perturbation-to-metabolite link

The established pieces are separate: pooled guide sequencing can quantify guide representation, single-cell guide capture can connect perturbations to transcriptomes, and instrument-specific metabolomics workflows can analyze chemical features. The available methods do not establish one validated, general pooled workflow that directly pairs every perturbation barcode with a metabolite-level phenotype.

That gap affects how you state conclusions. A guide depleted after selection is evidence of a growth or survival association under the screen conditions. A transcript change is evidence of a gene-expression response. A metabolite feature is evidence from the chemical assay. To claim that a particular perturbation caused a particular metabolite change, you need an experimental design that preserves the perturbation identity through metabolite measurement and an analysis method validated for that linkage.

Practical ways to frame a multi-layer project

  • Use pooled guide counts to discover candidate perturbations, then validate candidates individually with targeted metabolomics.
  • Use single-cell guide capture to identify transcriptional mechanisms, then test the inferred metabolic consequences with a separate metabolite assay.
  • Run metabolomics on defined perturbation groups or individually resolved samples when the pooled format cannot preserve identity at the chemical-measurement stage.
  • Report the guide, transcriptome, and metabolite datasets as complementary evidence unless the identity linkage has been demonstrated experimentally.

Troubleshoot by failure mode

Guide counts are uneven or unexpectedly sparse

  • Check cell representation and sample collection records before blaming the sequencer.
  • Review PCR amplification, fragment profiles, index assignments, and demultiplexing.
  • Compare observed reads with the planned library-size and coverage calculation.
  • Inspect whether low base diversity affected the run and whether the facility used the agreed mitigation.

Replicates do not agree

  • Verify that biological replicates were labeled and selected consistently.
  • Inspect guide-level counts and normalization choices before interpreting gene-level rankings.
  • Check for differences in cell model, selection intensity, harvest timing, or sample handling.

The pipeline runs but the results do not fit the construct

  • Confirm whether the software assumes one guide or barcode per gene.
  • Check Cas9 versus Cas12a and CRISPRko, CRISPRa, or CRISPRi assumptions.
  • Use a test profile and a small, known dataset before scaling to the full run.

Metabolomics features cannot be assigned to guides

Do not solve this by relabeling a standard guide-count table as a metabolite result. Revisit how perturbation identity was retained during sample preparation and chemical acquisition. If that identity was not preserved, report the metabolomics and perturbation results as separate datasets and validate candidate links in individually resolved samples.

When an external sequencing or analysis core makes sense

An outside facility can provide sequencing, screening, or metabolomics capacity, but the service must fit the assay. Compare the following before transferring samples:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Assay compatibility with your guide construct, instrument modality, and endpoint.
  • Required sequencing depth, read length, indexing, and demultiplexed FASTQ deliverables.
  • Whether the facility provides raw data, processed counts, analysis reports, and parameter files.
  • Turnaround time, sample acceptance criteria, and failure or re-run policy.
  • Data ownership, retention, transfer method, and location.
  • Ability to preserve biological replicate and sample metadata.

Ask for the exact read design and output schema in writing. A low price for the wrong read structure or an analysis package that cannot represent your controls is not a useful saving.

Three example decisions

Growth selection from a pooled CRISPR library

Define the input and post-selection populations, maintain adequate cell representation, calculate reads from library size and sample count, PCR-amplify and index genomic guide sequences, and analyze demultiplexed FASTQ files with a compatible guide-count pipeline. Report enrichment or depletion as the screen phenotype, not as a direct metabolite concentration.

Heterogeneous transcriptional response

Use single-cell guide capture with RNA sequencing. Build non-targeting-guide controls into the experiment, retain guide-to-cell assignments, and use the Cell Ranger guide-calling and differential-expression logic appropriate to the capture design. Add a metabolomics experiment if chemical phenotypes are required.

Untargeted metabolite profiling

Choose LC-MS, FIA-MS, GC-MS, or NMR first, then select preprocessing, statistics, and annotation for that modality. Preserve raw data and workflow parameters. If the project began as a pooled perturbation screen, verify separately how each perturbation will remain identifiable in the metabolomics samples.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Minimum handoff checklist

  • Phenotype and hit definition written in one sentence.
  • Library type, element count, construct assumptions, and guide reference file.
  • Cell model, selection or sorting method, sample list, and biological replicates.
  • Coverage calculation tied to actual library size, samples, controls, and overhead.
  • Read mode, read length, index plan, base-diversity strategy, and FASTQ deliverables.
  • Pipeline name and version, test-run result, parameters, containers, and normalization choices.
  • For metabolomics: instrument modality, raw-file format, preprocessing, annotation evidence, and quality-control design.
  • A statement identifying whether perturbation identity is directly linked to each metabolite observation.

The Bottom Line

Choose guide-amplicon sequencing for pooled guide-abundance phenotypes, single-cell guide capture for transcriptome responses, and modality-specific metabolomics workflows for chemical profiles. Treat direct perturbation-to-metabolite linkage as a separate validation problem unless your experiment explicitly preserves and measures that identity.
