There is no universally best method for a large DNA insertion. Choose by the payload you must insert, the precision required at each junction, whether the target cells divide, how the editor and donor can reach those cells, and how much repair-associated damage your application can tolerate. Homology-directed repair (HDR) remains a controlled targeted-insertion route when cells support it. HITI can be useful in non-dividing cells, at the cost of more error-prone end joining. Integrase-assisted workflows and CRISPR-associated transposases extend the options for larger cargos, but their performance is strongly system- and cell-specific.

The practical goal is not to pick the most fashionable platform. It is to eliminate methods that cannot deliver your cargo or do not fit your cell state, then compare the remaining candidates with an assay plan that measures full-length, correctly oriented insertions at the intended locus.

Start with the decision that matters: what must be inserted, where, and in which cells?

“Large insertion” is not a single engineering problem. A short functional segment, a complete multi-kilobase cassette, and a still larger genomic fragment impose different donor, delivery and validation burdens. A method that is adequate for a compact reporter may be impractical for a regulatory cassette with several modules, even when both are described as targeted insertions.

  • Evidence: published results in the same or a closely matched cell type, with a similar cargo and locus.

This specification prevents a common mistake: treating a headline efficiency from one study as a method property. The major reviews of long-sequence insertion describe study-specific payloads and efficiencies, not a matched benchmark that ranks HDR, HITI, integrase-assisted insertion and CRISPR-associated transposases under identical conditions.

How the main method families differ

Method family How the insert is joined Where it is attractive Principal constraints to check
HDR A donor carrying homology to the target is copied into a nuclease-cut locus through homology-directed repair. Applications needing comparatively controlled, targeted junctions in cells that support HDR. Strong cell-cycle dependence, often lower practical efficiency than end-joining routes, and donor delivery becomes harder as the cassette grows.
HITI and related end-joining insertion Cas9 cuts the genome and donor; non-homologous end joining (NHEJ) joins the pieces, with guide-targeting sequences rather than homology arms. Non-dividing or poorly HDR-competent cells, where end joining remains active. Junction indels, unwanted donor fragments and inverted orientation; every junction and orientation must be tested.
Prime-editing plus integrase or recombinase A prime editor first installs a defined landing site; an integrase or related enzyme then inserts the cargo at that site. PASTE is an example of this staged concept, and PASSIGE is a related strategy. Large payloads when a programmable landing site and a two-stage workflow are feasible. More components and delivery steps, dependence on landing-site installation, and performance that must be established in the intended cells.
CRISPR-associated transposases (CAST) A CRISPR-associated transposase directs transposition machinery to a programmable genomic location. Emerging non-HDR approaches for long-sequence insertion. System-dependent targeting, cargo limits, delivery requirements and variable performance; do not assume one CAST system represents all others.

These are families, not interchangeable products. “Integrase-assisted” can mean a pre-installed landing pad, a prime-editing-installed site or another staged design. “Transposase” covers systems with different targeting rules and payload behavior. Always evaluate the specific construct and workflow, not only the family name.

Choose by cargo size and delivery feasibility

Separate the sequence you need from the sequence you want

First ask whether the experiment requires the complete genomic fragment or only its functional portion. Removing dispensable sequence can simplify donor construction and delivery while preserving the biological test. This is not merely a convenience: donor and editor delivery can become the limiting step before the chemistry of integration does.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

For HDR and HITI, the donor must reach the cells in a form that remains usable during editing. A larger cassette can reduce the fraction of cells receiving an intact template and can complicate quality control of the donor preparation. The exact limit depends on the delivery vehicle, donor format and cell type; no single payload cutoff applies across experiments.

Account for staged workflows

Landing-pad and integrase strategies divide the task. A first edit installs a defined recognition site; a second reaction inserts the large cargo. This can make the final insertion less dependent on a very large homology donor, but it adds a second delivery and validation problem. You must measure both landing-site installation and subsequent cargo insertion, not only the final antibiotic-resistant or fluorescent population.

Do not use “prime editing” as shorthand for gene-sized insertion

Prime editing is generally used for smaller sequence changes. Multi-kilobase insertion workflows described in the literature combine prime editing with an integrase or recombinase in a staged landing-site strategy. If a proposal calls for prime editing alone to install a gene-sized cassette, clarify the mechanism and the evidence: the large payload is being inserted by the associated integration step, not by the small-editing reaction alone.

Match the repair mechanism to cell-cycle state

When HDR is a reasonable first candidate

HDR uses sequence homology between donor and target, allowing a designed insertion at the cut site. Reviews characterize it as more controlled than NHEJ-mediated insertion, but its activity is tied to the cell cycle and is strongest in S/G2-associated contexts. Cycling cell lines may therefore be more compatible than terminally differentiated or post-mitotic cells.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Before selecting HDR, confirm that your population actually cycles during the editing window and that the donor can be delivered intact. A high-quality donor design cannot compensate for a cell state that rarely engages HDR. If only a small fraction of cells are dividing, plan for enrichment and clonal isolation rather than assuming a population-wide result.

When HITI can solve an HDR problem

HITI uses Cas9-generated breaks and NHEJ to join the donor to the genome. Because NHEJ remains available in non-dividing cells, HITI can be attractive for neurons and other difficult-to-cycle populations. The donor is designed with guide-targeting sequences so that the donor and genomic target are cut for end joining, rather than relying on long homology arms.

The same mechanism that makes HITI available in non-dividing cells also makes outcomes less uniform. End joining can leave small insertions or deletions at junctions, incorporate unwanted donor fragments or place the cassette in the reverse orientation. A correct fluorescent signal is not sufficient evidence of a correct insertion; orientation and both junctions require independent assays.

When cell state is uncertain

If the population contains both cycling and non-cycling cells, compare methods in the actual mixture rather than inferring from a nominal cell-line name. Measure editing in the subset used for the final application. A method can appear efficient in a proliferating subpopulation while failing in the cells that drive the phenotype of interest.

Evaluate junction precision, orientation and residual sequence

Define “correct” before choosing a method. For some applications, a few base changes at the junction are acceptable; for others, a promoter, coding frame, splice boundary or regulatory motif must be exact. Also specify whether the insert must be single-copy, whether concatemerization is unacceptable, and whether residual guide, landing-site or recombination sequences are allowed.

Requirement Questions for method selection Minimum validation concept
Exact junctions Can the repair mechanism leave indels or extra bases at either boundary? Sequence both 5′ and 3′ junctions from independent clones or molecules.
Fixed orientation Could end joining or transposition produce inverted copies? Use orientation-specific PCR or another assay that distinguishes forward and reverse integration, followed by sequencing.
Full-length cargo Could partial donor fragments produce the expected marker? Use assays spanning the entire insert or multiple internal segments, not only a short marker amplicon.
No unwanted donor backbone Does the donor format contain selectable, bacterial or vector sequences that might integrate? Test backbone-specific junctions and analyze unexpected bands or reads.
Defined copy number Could repeated or multi-copy integration alter expression? Use a copy-number assay and verify the locus structure with an appropriate long-range method.

These checks are especially important for HITI and other end-joining approaches, but they also matter for any large-cargo workflow. A method should be judged by the fraction of fully correct alleles, not by the fraction of cells showing a selectable marker.

Assess double-strand-break and repair-associated risks

HDR and HITI generally begin with a nuclease-induced double-strand break. The break can improve targeted incorporation but also creates opportunities for small indels, larger deletions, rearrangements or integration of unintended donor fragments. HITI adds the variability of NHEJ at both donor and genomic ends.

Integrase-assisted and CAST workflows may reduce reliance on a conventional HDR donor, but they are not automatically risk-free. Their risks can include incomplete landing-site editing, off-target insertion, unexpected cargo structure or system-specific transposition by-products. The relevant risk profile depends on the exact enzyme, guide, recognition sequence, cargo and cell context.

Set acceptance criteria before the experiment:

  • Which on-target alleles count as functional?
  • How much junction variation is acceptable?
  • Must the final clone be free of vector backbone and residual recognition sites?
  • What evidence is required for off-target analysis?
  • Will a mixed population be used, or must a single correctly characterized clone be isolated?

If the application is sensitive to genomic damage, a lower apparent insertion rate may be preferable to a higher rate accompanied by poorly characterized repair products. The correct comparison is utility after quality control, not raw positive-cell percentage.

Compare donor and editor delivery as an integrated system

Delivery is often the hidden reason a theoretically suitable method fails. A workflow may require a nuclease or prime editor, guide RNA, donor DNA, integrase or transposase, and sometimes a second-stage cargo. Each component has to reach the same cells at a useful time and in a compatible amount.

Build a delivery inventory

  1. List every component. Include the editor, guide(s), donor or landing-site template, integration enzyme and any selection cassette.
  2. Map the size and format of each component. Note whether the large cargo must be delivered as DNA, RNA or a preassembled complex, and whether the intended vehicle can carry it.
  3. Identify timing dependencies. A staged landing-site workflow requires the first edit to occur before cargo integration; simultaneous delivery may not reproduce sequential protocols.
  4. Check cell compatibility. Delivery conditions that work in an immortalized line may compromise primary, stem or post-mitotic cells.
  5. Define the measurement for each stage. Quantify editor uptake or activity, landing-site installation where applicable, and full-length cargo insertion separately.

Do not declare a method unsuitable solely because a published donor format is unavailable in your laboratory, but do not ignore that constraint either. A method requiring a delivery modality your cells cannot tolerate is not a practical candidate without a validated alternative.

Use locus and guide availability to narrow the field

A targeted insertion needs an actionable genomic site. For HDR and HITI, guide placement affects the cut relative to the desired junction and can influence by-products. Integrase-assisted strategies need a landing site that can be installed accurately and recognized by the chosen enzyme. CAST systems have their own targeting rules and may not support every locus or orientation.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

For each candidate locus, document:

  • available guide sequences and predicted uniqueness;
  • distance between the cut and intended insertion boundary;
  • presence of essential regulatory or coding sequence that must not be disrupted;
  • whether a landing site or residual recognition sequence is acceptable;
  • assays that can distinguish the intended allele from random integration elsewhere.

If no guide or landing site supports the required junction, change the locus or reconsider whether a targeted insertion is necessary. Forcing a method onto an unsuitable site can create more risk than selecting a different integration architecture.

Understand the newer options without treating them as universal solutions

Integrase-assisted insertion

Integrases and related recombinases can insert cargo at a defined recognition site. In staged designs such as PASTE, prime editing installs the landing site and an integrase then inserts the larger sequence. PASSIGE is described as a related strategy. These approaches can expand payload options beyond a single large homology donor, but they add an extra mechanism whose efficiency and fidelity must be measured in the intended cells.

Ask whether the landing site is pre-installed or created during the experiment, whether the final locus retains recognition sequences, and how the cargo is delivered. A method validated in a permissive cell line does not establish performance in primary or non-dividing cells.

CRISPR-associated transposases

CAST systems combine programmable CRISPR-associated targeting with transposition machinery. Reviews include them among emerging routes for long-sequence insertion. Their exact targeting range, cargo tolerance, orientation behavior and delivery requirements vary by system. Cite and examine data for the particular CAST architecture before assigning it a numerical expectation.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Because these systems are still developing, include a fallback method in the experimental plan. A promising mechanism is not a substitute for evidence in the relevant cell type and locus.

A practical selection workflow

  1. Specify the cargo and acceptance criteria. Record full length, essential modules, orientation, copy number, junction tolerance and residual-sequence requirements.
  2. Classify the cells. Determine whether they divide during editing and whether your final application uses those same cells.
  3. Filter by delivery. Remove methods whose editor, donor or enzyme components cannot be delivered to the cells at the required scale and viability.
  4. Filter by locus. Confirm a workable guide or landing site and an assay capable of detecting the intended allele.
  5. Choose the repair class. Start with HDR when controlled homology-guided insertion and cycling cells align; consider HITI when non-dividing cells make HDR unsuitable; evaluate staged integrase or CAST systems when cargo or donor constraints justify their added complexity.
  6. Rank evidence by similarity. Prefer data using the same cell type, a comparable cargo size, the same locus or a closely related site, and the same delivery format.
  7. Pilot with structural readouts. Measure full-length insertion, both junctions, orientation, copy number and unwanted backbone or partial integration.
  8. Advance only characterized material. Functional expression or selection is a downstream check, not proof of a structurally correct insertion.

How to compare published efficiency claims

Published percentages are study-specific. A reported insertion rate can reflect different definitions of “positive,” different enrichment schemes, different cargo lengths, different loci and different cell-cycle states. Reviews from 2024 and 2025 summarize examples but do not establish a cross-platform, matched ranking.

When extracting a number, record:

  • the denominator: all treated cells, surviving cells, selected cells or isolated clones;
  • whether the measurement detects any marker or a complete, correctly oriented insert;
  • cargo length and sequence composition;
  • cell type and division state;
  • delivery format and editing time point;
  • whether the value is a one-time study result or reproduced across experiments.

If those fields are missing, label the result as not directly comparable rather than converting it into a universal expectation. The most useful benchmark is a head-to-head pilot in your own cells with the same cargo and locus.

Common failure modes and corrective decisions

“The marker is positive, but the insert is wrong”

Short marker assays can miss truncated cargo, inverted orientation or damaged junctions. Add assays spanning each junction and internal regions of the cassette, then sequence representative products. If the application requires a complete allele, count only alleles that pass all structural checks.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

“HDR gives almost no colonies”

Check whether the cells are dividing during the editing window, whether the donor reaches the nucleus intact and whether the cut-to-junction design is appropriate. If the population is predominantly non-dividing, compare an end-joining strategy or a staged integrase workflow rather than repeatedly optimizing a cell-cycle-limited route.

“HITI inserts, but orientation is mixed”

Treat orientation as an explicit selection criterion. Quantify forward and reverse products, inspect both junctions and determine whether the reverse allele is functional. If fixed orientation is mandatory, a method with more controlled junction architecture may be preferable even if its initial positive fraction is lower.

“The landing site installs, but cargo insertion is poor”

Separate the two stages analytically. Confirm landing-site sequence and copy number, then examine integrase delivery, cargo integrity and recognition-site compatibility. A successful first stage does not prove that the second-stage enzyme or cargo reached the same cells.

“A CAST result does not reproduce”

Verify that the exact system, guide design, cargo and cell type match the published context. CAST performance is not a single platform-wide constant. If the required evidence is absent, treat the system as exploratory and retain a validated alternative.

What a defensible method choice looks like

A strong choice can be stated in one paragraph: “We need a complete cassette of defined length at locus X, with exact junctions and forward orientation, in a largely non-dividing population. The donor cannot be delivered efficiently in the required format. We will therefore compare an end-joining insertion and a staged integrase workflow, using full-length and junction assays, and will not count marker-positive cells that fail orientation or backbone checks.”

That statement is more informative than naming a supposedly best technology. It connects the method to cargo, cells, delivery, structural requirements and evidence. If any of those assumptions changes, revisit the choice rather than carrying the original platform forward by habit.
