A GxP-ready MLOps pipeline is not a certified product or a standard architecture. It is a configured system whose controls and evidence fit its intended use, applicable jurisdiction, regulated records, and potential impact on product quality, patient safety, and record integrity. Start by establishing those boundaries; then govern the data, code, models, releases, and records across their full lifecycle.

Set intended use and regulatory scope before choosing an architecture

Do not assume that a data lake, feature store, training service, or deployment pipeline is automatically in or out of GxP scope because of its name or the type of data it handles. Determine what the system actually does: whether it creates, modifies, maintains, archives, retrieves, or transmits records required by applicable rules; supplies information used in a regulated process or decision; or can affect product quality, patient safety, or record integrity.

Document the intended use, users, regulated process, jurisdictions, records, system boundaries, and relevant interfaces. Include manual steps and transfers between organizational or technical systems. A component outside a formal validation boundary may still affect the integrity or availability of data used by a regulated process, so explain its role and the controls at the boundary.

Use the applicable quality system and a documented risk assessment to determine the assurance depth. FDA’s Q7A guidance says validation depth and scope for GMP-related computerized systems depend on their diversity, complexity, and criticality. FDA’s Part 11 guidance recommends a justified, documented risk assessment that considers product quality, safety, and record integrity. Risk-based assurance is not a rationale for skipping validation; it is a way to justify the controls and evidence appropriate to intended use.

Distinguish binding requirements from guidance and industry practice

Requirements depend on the regulated activity and jurisdiction. The following sources have different scopes; they should not be collapsed into a generic claim that one rule governs every pharmaceutical ML workflow.

Source Scope relevant to pipeline design How to use it
FDA Q7A, section 5.4 U.S. GMP context for active pharmaceutical ingredient (API) manufacturing and related computerized systems. Use its validation, access, change-control, incident, backup, and continued-controlled-state considerations where the API GMP context applies. Validation depth depends on system diversity, complexity, and criticality.
FDA Part 11 and its guidance Electronic records required under FDA predicate rules and certain electronic submissions; not every electronic record or application by default. Identify the underlying recordkeeping requirements and how records are used. FDA guidance describes enforcement discretion for specified Part 11 provisions, but that does not make the underlying predicate-rule requirements optional.
FDA Computer Software Assurance guidance, February 2026 Software used in medical-device production or quality-management systems under the device QMS regulation. It may inform engineering discussions, but it is device-scoped and should not be presented as a drug-specific rule.
EMA GMP Q&A on data integrity EU GMP data integrity across manual and electronic systems, considered through the data lifecycle, including cloud applications and storage. Apply its lifecycle perspective to data generation, processing, checking, decision use, retention, retrieval, and disposal where relevant to the applicable EU GMP context.
EMA/FDA good AI practice principles, first published 14 January 2026; EMA AI reflection paper, first published 30 September 2024 Lifecycle governance for AI in medicines; the EMA reflection paper covers AI/ML from discovery through post-authorisation. Use these materials to inform responsible lifecycle governance, not as a universal prescribed MLOps architecture or artifact schema.
FDA AI guidance for drugs and biological products AI-generated information or data used to support regulatory decisions about safety, effectiveness, or quality. Assess whether a particular use falls within that scope; do not extend it to every internal ML application.
MHRA GxP data-integrity guidance Guidance spanning GLP, GCP, GMP, GDP, and pharmacovigilance in the UK context. Confirm the current detailed revision and its applicability to the specific activity and UK setting.

ISPE GAMP guidance is an industry resource for GxP computerized systems. It can help teams develop a lifecycle approach, but it does not replace identifying the applicable regulations, quality-system procedures, or intended use.

Turn the scope decision into a controlled lifecycle

Translate the intended use and risk assessment into controls for the entire path from source data to operational decisions. EMA’s data-integrity framing includes generation, processing, checking, use in decisions, retention and retrieval, and disposal. The practical question is whether authorized people can establish what happened to the data and reconstruct relevant processing and decisions when needed.

1. Source data and ingestion

  • Identify authoritative source records, data owners, record meaning, relevant metadata, and the point at which data become controlled records.
  • Define how ingestion preserves provenance and traceability, including manual entry, corrections, transfers, retries, and rejected or incomplete records.
  • Assess temporary buffers, queues, staging areas, and cross-system transfers for possible loss, duplication, or untraceable transformation.
  • Specify how exceptions are detected, documented, investigated, and resolved. Preserve the information needed to understand the original record and subsequent changes.

2. Storage and processing

  • Set role-appropriate access and authorization. Separate duties where the risk and quality process warrant it, such as development, approval, and production release.
  • Define integrity protection, backup, recovery, retention, retrieval, and controlled disposal. Confirm that retained records remain readable and retrievable for the required period.
  • Document relevant system boundaries, including cloud services, suppliers, organizational transfers, and integrations. Assign operational responsibilities rather than treating the service boundary as an evidence boundary.
  • Control and document configuration and processing changes. Maintain records that support investigation and demonstrate the system remains in a controlled state.

3. Transformations and features

Version the transformation code and material configuration, and define review, testing, approval, and impact-assessment practices in proportion to risk. Preserve enough linkage to establish which inputs and processing produced a particular feature set or downstream result. The cited regulatory and guidance sources do not mandate a particular orchestrator, feature-store design, or version-control product.

4. Training and model artifacts

Where a model supports a regulated process or decision, retain traceable relationships among the approved input data, transformations, relevant code and configuration, resulting model artifact, evaluation evidence, and intended use. Define who may approve training inputs, evaluate results, and authorize a model for a given use. AI lifecycle materials inform this governance, but do not prescribe one universal artifact schema.

Record the evaluation evidence needed for the use case and risk assessment. Do not treat a model’s technical performance report as a substitute for data provenance, controlled changes, or the quality-system decision to use it.

  • Control production access and changes to code, configuration, model artifacts, and connected services. Preserve change records and assess impacts before implementing changes where required by the applicable process.
  • Define monitoring, alert handling, incident investigation, and escalation. Keep records sufficient to reconstruct relevant operational decisions and actions.
  • Test backup and recovery arrangements at a level justified by risk, and document how recovery preserves the required records and controlled status.

6. Monitoring, retraining, and retirement

Evaluate pipeline and model changes—including retraining, data-source changes, and material configuration changes—through the applicable quality and risk process. Establish how monitoring findings can trigger investigation, restriction, rollback, or re-approval. Before retiring a component, plan how required records and evidence will be retained, retrieved, archived, or disposed of under the applicable rules and procedures.

Build evidence that supports validation and continued control

The evidence set should follow the intended use and risk assessment rather than a generic checklist. FDA Q7A describes controls such as authorized access, controlled changes, change records, incident documentation, backup and data protection, and documentation supporting continued validated status. For an ML pipeline, map those controls to the actual components and handoffs that can affect the regulated process.

  • Scope and rationale: intended use, system boundary, applicable rules, record types, risk assessment, and rationale for the selected assurance depth.
  • Requirements and traceability: requirements tied to relevant controls and evidence, including data flows and interfaces.
  • Testing and approval: planned and recorded testing, review, approvals, exceptions, and resolution appropriate to the risk and quality process.
  • Operational controls: access, change, incident, backup, recovery, retention, retrieval, and disposal procedures and records.
  • Lifecycle traceability: relevant links between source records, metadata, processing, code/configuration, model artifacts, evaluations, releases, and decisions.
  • Supplier and service boundaries: responsibilities, relevant service changes, integrations, and evidence available for the configured service and its use.

Evidence should allow a reviewer to understand what was approved, what configuration and data were used, what changed, who authorized the change, and how the system is maintained. The required detail depends on the specific use and applicable requirements; no single evidence bundle is established for all pharmaceutical ML pipelines.

Choose cloud, hybrid, or on-premises by control capability

No architecture is automatically GxP-compliant, and the cited regulators do not rank cloud, hybrid, or on-premises approaches. Compare candidate configurations against the same intended use and criticality. The following are decision criteria, not a regulator-published product ranking.

Decision axis Questions to answer for each candidate configuration
Data lineage and reconstruction Can the organization preserve original data and metadata, trace transfers and transformations, and reconstruct relevant processing and decisions?
Identity and change control Can access be authorized and reviewed, duties separated where appropriate, and changes controlled across the service, integrations, pipeline, and model?
Auditability and records Are complete, usable records available to support review, investigation, and the applicable retention and retrieval needs?
Resilience and lifecycle Can the organization protect and recover data, meet retention and retrieval needs, and dispose of records in a controlled way?
Supplier and operational boundary Are service-provider and organization responsibilities clear, including the evidence and notifications available when the service changes?
Validation and ongoing burden Can the configured service and integrations be adequately assured, and can the organization sustain controls as services, pipelines, and models change?

A hosted service can be used only if its configured controls, responsibilities, and evidence meet the organization’s requirements; hosting location alone does not settle compliance. The same principle applies to locally operated systems: organizational control of the infrastructure does not by itself establish validated status or data integrity.

These materials help frame lifecycle governance; they do not make a particular MLOps platform compliant, prescribe one reference architecture, or establish a universal artifact format. For a regulated use, the organization must still define intended use, demonstrate suitable controls, and retain evidence for its configured system.

Practical implementation sequence

  1. Write the use case: describe the regulated process or decision, users, jurisdiction, records, and potential quality, safety, and integrity impacts.
  2. Map the system boundary: draw the data and control flow from source through ingestion, storage, transformations, training, release, operation, and retirement; include manual steps, cloud services, suppliers, and interfaces.
  3. Assess risk and applicable rules: identify applicable predicate requirements and quality procedures, then justify assurance depth based on criticality, complexity, and intended use.
  4. Set control ownership: assign responsibility for data, access, code, configurations, models, supplier boundaries, approvals, incidents, and records.
  5. Implement and verify controls: establish traceability, controlled changes, suitable testing and approvals, backup and recovery, retention and retrieval, and incident handling.
  6. Release and maintain control: authorize release, monitor operation, evaluate changes through the quality process, and preserve evidence and records through retirement.

For a scoped U.S. device software context, FDA’s February 2026 Computer Software Assurance guidance may be relevant; do not substitute it for drug-specific requirements. For API GMP, FDA Q7A is directly relevant to computerized systems in that context. In EU GMP work, use EMA’s data-integrity lifecycle framing. For UK activities, check the current MHRA guidance revision and the applicable GxP setting.
