The most dependable method is to create complete, dated backup archives on the VPS and upload them with rclone to a dedicated Dropbox App folder. A useful job dumps each database consistently, captures document roots and server configuration, encrypts sensitive data before transfer, verifies the upload, logs failures, and enforces retention. Dropbox then holds recovery points rather than a live mirror of files.
What this backup design protects
A website backup must be restorable on a different server, not merely contain the files that happened to be present when a sync ran. Each recovery point should contain the site’s document root, uploads, deployment artifacts needed for rollback, virtual-host and web-server configuration, application configuration templates, and a consistent dump of every required database.

Use that database engine’s dump utility so transactions are captured coherently. Caches, temporary sessions, log files, and build directories that can be recreated usually belong outside the archive. If secrets must be recoverable, encrypt the archive and keep the decryption key outside both the VPS and Dropbox.

dropbox:/vps-backups/<host>/<site>/<YYYY-MM-DD>/Put an archive, a checksum, and a small manifest in each dated directory. The manifest should record the archive name, byte size, UTC creation time, and checksum. Retain several daily points plus weekly and monthly points according to the site’s recovery-point objective (RPO)—the maximum acceptable amount of data loss.
Why rclone is the default choice
rclone’s Dropbox backend is designed for object-style transfers and unattended jobs. Its documented copy form is:
rclone copy /home/source remote:backupUnlike a Dropbox folder daemon, this approach uploads only the finished archive, so a partially written tar file or a temporary database dump is never presented as a backup. You can also run a checksum check, keep a separate log, and apply retention to dated directories.
Dropbox transfers use OAuth. Create a dedicated remote in rclone config, preferably with Dropbox’s App folder scope instead of access to the entire account. The first authorization may require a browser, but it can be completed from another computer and the resulting configuration copied to the headless VPS. Protect that configuration as a credential: it contains the access token and should be readable only by the account that runs the backup.
rclone documents a 48 MiB default Dropbox chunk size. That is an implementation default, not a throughput guarantee; available bandwidth, VPS load, and Dropbox limits determine actual performance.
Prepare the VPS and Dropbox account
1. Create a least-privilege backup account
Use a dedicated Linux account such as sitebackup rather than running the whole job as root. Grant it read access to the selected document roots and configuration files, and write access only to a private local staging directory. Use root only for narrowly scoped operations that cannot be delegated, such as reading a protected configuration file.

- Store the rclone configuration in the backup account’s home directory with mode
600. - Keep staging and logs outside web-served directories.
- Use a separate Dropbox account or app for server backups when practical, and enable two-factor authentication on the human account used to authorize it.
2. Create and authorize the rclone remote
- Install the current rclone package using your Linux distribution’s approved method.
- As the backup account, run
rclone config, choose a new remote, select Dropbox, and complete the OAuth prompts. - If the VPS has no browser, perform the authorization on a trusted workstation when rclone offers that option, then transfer the resulting configuration through an encrypted administrative channel.
- Select an App-folder restriction unless the job genuinely needs broader Dropbox access. Name the remote clearly, for example
dropbox-vps. - Test access without uploading a site:
rclone lsd dropbox-vps:. Confirm that the command succeeds under the same account and environment that cron or systemd will use.
Keep the generated token and configuration out of shell history, ticket systems, and world-readable backups. If the token is exposed, revoke it in Dropbox and create a new remote.
3. Check local capacity and permissions
Archive creation temporarily requires room for database dumps and the compressed archive. Plan for at least the largest source set plus one archive, and monitor free space before starting. Verify that the backup account can read every intended path and that database credentials are supplied through a protected mechanism rather than embedded in a command line visible to other users.
Build a repeatable archive job
The following shell example shows the order that prevents an incomplete backup from being uploaded. Replace the example site and database names with the real inventory, and add one dump command for each database.

Add uploads, deployment releases, environment templates, certificate references, and application-specific configuration as required. Exclude caches and transient files deliberately, not with a blanket rule that might remove user uploads.

Encrypt sensitive archives before upload
Dropbox states that files at rest are encrypted with 256-bit AES (Dropbox security documentation, updated February 5, 2026), and TLS protects transfers. Those controls do not give the VPS operator exclusive control of the encryption key. For credentials, customer data, or regulated information, encrypt locally before rclone runs.
Use an approved encryption tool and obtain its key from an external secret manager or an operator-controlled offline process. A passphrase file permanently stored on the VPS defeats the separation you are trying to create. If a short-lived secret is mounted for the job, restrict it to mode 600, remove it after use, and test that the recovery team can retrieve the key independently of Dropbox.

When encryption changes the filename, upload the encrypted archive and generate the checksum from that final file. Keep the manifest free of the secret itself. A successful upload without a recoverable key is not a usable backup.
Prevent overlap, record failures, and alert
Two simultaneous jobs can consume all local storage and create ambiguous recovery points. Wrap the script with flock:

Configure the wrapper to return the exit status from database dumps, archiving, rclone, and the verification command. A log line saying “started” is not evidence of a completed upload.
Send an alert on any non-zero status and on an unexpectedly small archive. Also alert when the last successful timestamp exceeds the site’s backup interval. Keep logs outside the Dropbox archive or rotate them locally so a failed transfer cannot hide its own evidence.
Schedule the job with cron
Run the command as the dedicated backup account. Edit that account’s crontab with crontab -e:

Set the required PATH, locale, and secret-manager environment explicitly in the script or a protected environment file. Choose a time after expected traffic peaks, but do not assume a quiet hour makes an online database dump consistent; the dump utility’s transaction option is what matters.

Or use a systemd timer
Systemd gives you dependency ordering, persistent timers, and a central journal. Create /etc/systemd/system/sitebackup.service:

Enable it with systemctl daemon-reload && systemctl enable --now sitebackup.timer. Inspect systemctl list-timers sitebackup.timer and journalctl -u sitebackup.service. Persistent=true runs a missed job after the VPS returns, so retain the lock and alerting logic.
Apply a retention policy
Without retention, every successful run eventually fills Dropbox. Decide how many daily, weekly, and monthly points the site needs before automating deletion. A common policy is to keep all recent daily points, one point for each previous week, and one point for each previous month; the exact counts must follow the site’s RPO and legal requirements.

rclone lsf --dirs-only dropbox-vps:vps-backups/host-a/example.com/For a simple age-based policy, an operator might remove objects older than a defined window with rclone delete dropbox-vps:vps-backups/host-a/example.com/ --min-age 90d, then remove empty directories if appropriate. An age rule alone does not preserve monthly milestones, so production jobs should calculate the keep set, log every deletion, and dry-run the policy before enabling it. Never delete the newest known-good point merely because an upload started today.
Verify that a backup can actually be restored
Verification has two layers: transfer integrity and application recovery. After upload, use rclone’s check functionality and retain the checksum and manifest. Dropbox content hashes and rclone’s verification modes can detect a changed or incomplete object, but a matching archive still may contain a missing configuration file.

- Download one dated directory with rclone.
- Confirm the downloaded file’s SHA-256 checksum against the manifest.
- Test archive integrity with
tar -tzf archive.tar.gz(or the equivalent command for an encrypted archive after decryption). - Extract files outside the production document root.
- Restore the database dump into an empty staging database using the engine’s restore procedure.
- Recreate Linux users, ownership, permissions, virtual hosts, runtime versions, scheduled tasks, and required services.
- Load the site through a temporary hostname and check logins, uploads, background jobs, and representative pages.
- Record the elapsed restore time and any manual steps. That time is your recovery-time objective (RTO) evidence.
Fix ownership and permissions after extraction; an archive made by one account may otherwise leave web files unreadable or writable by the wrong user. Do not replace production until the staging test succeeds and DNS, certificates, secrets, and rollback steps are prepared.

Using the Dropbox daemon
The Linux installer command documented by Dropbox is:

The CLI is controlled from the Dropbox folder root. This model is easy to understand, but it behaves as synchronization: a temporary dump, half-written archive, or accidentally included secret can be uploaded unless exclusions and staging directories are carefully designed.
Using API v2
An application can upload with POST https://content.dropboxapi.com/2/files/upload, a bearer token, and a Dropbox-API-Arg header. Use an OAuth flow that returns a refresh token for unattended production, protect token material, and request only the scopes the job needs. API code is justified when an existing queue must attach per-file metadata, maintain custom retention, or coordinate backups across many hosts; otherwise rclone avoids maintaining that integration.
Common failure modes
- OAuth works manually but cron fails: cron is using another user or cannot find the rclone configuration. Run the exact command as the service account with absolute paths and an explicit config location.
- Archive is incomplete: a dump or copy command failed but the wrapper continued. Use
set -e, check every exit status, and upload only after the archive and manifest exist. - Dropbox fills up: retention was never defined or deletes the wrong directory. List the keep set, test deletion in a non-production path, and log every removal.
- Restore fails on permissions: extracted files retain unsuitable owners or modes. Recreate service accounts and apply the intended ownership after extraction.
- Database restores but the site is broken: web-server configuration, PHP or runtime settings, cron jobs, certificates, or external secrets were omitted. Expand the inventory and repeat a staging restore.
- Verification reports a mismatch: ensure the check compares the final encrypted or unencrypted file, not a pre-encryption archive, and that no process modified the file after its checksum was created.
- Overlapping jobs exhaust storage: add
flock, monitor staging capacity, and remove abandoned temporary directories after investigating the failed run.
Security checklist
- Use a dedicated Dropbox account or scoped App-folder remote where possible.
- Limit Linux read permissions and keep rclone configuration mode
600. - Enable two-factor authentication for the authorizing human account.
- Encrypt sensitive archives before upload; store the key separately from both VPS and Dropbox.
- Do not place dumps, archives, or logs in a publicly served directory.
- Keep checksums, manifests, and failure logs long enough to investigate incidents.
- Test a complete restore to an isolated VPS on a schedule, not only after a disaster.
With this arrangement, Dropbox is the off-server storage layer while the VPS job remains responsible for consistency, encryption, verification, retention, and a tested path back to a working website.
