A reliable Nextcloud VPS backup is a matched set of five items: the configuration directory, the data directory, the theme directory, any separately installed custom apps, and the database. Put the instance in maintenance mode before copying anything, keep at least one copy outside the VPS, and restore the files and database as one set. After recovery, run maintenance:data-fingerprint so desktop and mobile clients recognize the restored state instead of treating it as an unexpected divergence.
The procedure below covers MariaDB, MySQL, SQLite, and PostgreSQL, including the commands to dump and import each database type and the checks to perform before users reconnect.

What a complete Nextcloud backup contains
Nextcloud stores an installation’s state in more than the web-directory files. The current administration guidance identifies five items to retain:
- Configuration directory: This includes
config.php, which contains database connection details and other instance settings. - Data directory: User files and the metadata Nextcloud needs to serve them. The location is defined by the instance configuration and may be outside the web root.
- Theme directory: Preserve it when the instance uses a custom theme.
- Custom apps directory: Include this when apps were installed outside the standard Nextcloud distribution.
- Database: This holds file-cache records, shares, users, calendars, contacts, app data, and other structured state that cannot be recreated from the files alone.
A filesystem-only copy is incomplete because the database will no longer describe the files accurately. A database-only dump is also incomplete because the user data and configuration are missing. Recovery requires both parts from a consistent point in time.

Prepare the VPS for a consistent backup
Schedule a maintenance window
Copying files while users are uploading, editing, or deleting them can produce a set in which the database and filesystem disagree. Plan a short maintenance window and notify users that the web interface and sync activity will pause.
Enable maintenance mode as the web-server user
On a typical Debian or Ubuntu installation whose HTTP user is www-data, run:
sudo -E -u www-data php occ maintenance:mode --onThe command must be run from the Nextcloud installation directory, or you must provide the correct path to occ. Maintenance mode locks sessions of logged-in users and prevents new logins. Existing requests should be allowed to finish before the copy begins.
Choose a destination outside the Nextcloud environment
Write the directory copy and database dump to storage that is not the live Nextcloud directory. A second disk, a separate VPS, or an object-storage workflow can serve as the destination. At least one copy must be outside the VPS or Nextcloud environment; otherwise a failed disk, compromised account, or lost VPS can destroy both the live instance and its “backup.”
Restrict access to the destination. The configuration contains database credentials, and the data directory can contain private user content. Use filesystem permissions and, where your storage system supports it, encryption with carefully controlled keys.
Back up the Nextcloud directories
Copy the configuration, data, theme, and custom-app content while maintenance mode is active. If those directories are all beneath the installation directory, the documented pattern is:
rsync -Aavx nextcloud/ nextcloud-dirbkp_`date +"%Y%m%d"`/The trailing slash on nextcloud/ means that its contents are copied into the dated destination. Replace the source and destination with your actual paths when the data directory or custom apps are stored elsewhere. Confirm that the resulting backup contains the configuration directory, the complete data directory, the theme directory, and every custom app required by the installation.

rsync options in this example preserve ACLs and extended attributes while staying on the source filesystem. Review the output and verify the destination has the expected size and directory structure before proceeding to the database dump.
Dump the database that Nextcloud uses
Use the client corresponding to the configured database engine. The examples below create a dated dump in the current directory. Substitute the actual host, account, password, and database name. Keep the dump under the same access controls as the directory copy.

--single-transaction gives MariaDB and MySQL a transaction-consistent dump without holding the whole application in a write lock. Maintenance mode is still required for the file copy and keeps application writes from changing state while the dump and copy are coordinated.

After the dump finishes, check that the file exists, is readable only by the intended administrators, and is not empty. Record which Nextcloud version, database engine, and backup date produced the set. A dated directory copy paired with a dated SQL dump makes it possible to select the same recovery point later.
Turn the copy into a recoverable backup set
Keep paired artifacts
Store each directory copy together with the database dump made during the same maintenance window. Do not rotate a database dump independently from the files it describes. If you use automated retention, delete complete sets rather than individual components.
Use more than one location
Maintain the live VPS copy only as one layer. Replicate a backup set to storage outside that VPS, and consider a further independent location for protection against an account or site-wide incident. The exact schedule and retention depend on how much data loss your users can tolerate; no universal frequency or restore-time figure is established for Nextcloud installations.
Protect secrets and keys
The configuration file contains database credentials, and user files may be sensitive. Apply least-privilege access to backup storage and transfer channels. If you encrypt archives or use an encrypted backup workflow, document where the decryption key is held and who can recover it. An encrypted backup with a lost key is not a usable backup.

Restore Nextcloud on the original or a rebuilt VPS
A restore can target the original host after data loss or a newly prepared VPS. The destination must have a compatible web/PHP/Nextcloud setup and the database service ready. Preserve the same database engine and credentials where practical; if connection details change, update the restored configuration before bringing the service online.
1. Put the destination in maintenance mode
Prevent logins and writes while you replace files and database contents:
sudo -E -u www-data php occ maintenance:mode --onIf the old installation is unavailable, enable maintenance mode as soon as the restored code and configuration are in place, before exposing the site to users.
2. Restore the saved directories
Copy the saved configuration, data, theme, and custom apps back to the corresponding paths. For a backup whose contents are in nextcloud-dirbkp/, the documented pattern is:

rsync -Aax nextcloud-dirbkp/ nextcloud/Check that the restored files are owned and readable by the account that runs PHP for the site. Do not accidentally nest the backup one directory too deep; the restored config directory and its config.php must be where the Nextcloud installation expects them, and the data directory must match the path configured in that file.
3. Remove the destination database contents
Before importing a full dump, remove the existing tables. The administration guidance recommends dropping and recreating the database rather than mixing old and restored tables. Perform this operation only after confirming that the selected dump is the intended recovery point and that any needed current data has been preserved separately.
4. Import the matching database dump

Use the same engine that produced the dump. A MariaDB or MySQL dump is not interchangeable with PostgreSQL or SQLite without a separate migration process. Watch the client output for authentication, permission, character-set, or syntax errors; an import that stops partway through is not a completed restore.

5. Reconcile file state for sync clients
After restoring the data directory or database, run:

The clients can then recognize that files were modified by the recovery and reconcile their local state instead of assuming that the server still has the pre-incident version.
6. Test the restored instance while it is still closed
Use an administrator account and a representative regular account to check:
- Web login and logout.
- Several representative files, including a download and an upload.
- Existing shares and permissions.
- Calendars and contacts.
- Background jobs and their recent execution status.
- External storage integrations, if the instance uses them.
- Custom apps and the custom theme.
Inspect the web interface and server logs for database errors, missing-app errors, permission failures, and unavailable storage. A successful command-line import alone does not prove that the application is usable.

When the checks pass, reopen the service:
sudo -u www-data php occ maintenance:mode --offAsk a user with an existing desktop or mobile client to confirm that synchronization resumes without mass re-uploads, conflict storms, or unexpected deletions. Keep the recovered backup set until you have established that the instance is stable.

Sync problems after a restore usually come from treating the filesystem and database as separate recoveries or from skipping the fingerprint update. Use this order:
- Keep users out with maintenance mode.
- Restore the matching configuration, data, theme, and custom apps.
- Replace the database with the dump from that same recovery point.
- Run
maintenance:data-fingerprint. - Validate representative files and shares.
- Disable maintenance mode and observe a client sync.
Do not delete local client data merely because the server was restored. Let the client compare the changed server ETag and report any conflicts. Preserve client-side copies until the server state has been verified, especially when the incident involved possible writes after the backup date.

Using the official Nextcloud Backup app as an additional workflow
The official nextcloud/backup project documents encrypted backup points and the command occ backup:point:restore. Its setup export contains encryption keys. Preserve both the exported setup and its encryption key; losing either can prevent decryption of encrypted backup points.
Treat this app as an additional workflow rather than assuming it replaces a tested copy of the configuration, data, theme, custom apps, and database. Behavior can depend on the app and Nextcloud versions in use. Verify the exact version-specific restore procedure, and perform a restore drill before relying on it as the only disaster-recovery method.
Choosing a backup approach
Evaluate any manual, snapshot-based, or application-assisted design against the same practical questions:
- Consistency control: Does it use maintenance mode or a coordinated snapshot that prevents mismatched file and database state?
- Scope: Does it include configuration, data, theme, custom apps, and database, or only a partial copy?
- Restore portability: Can the set be restored only on the same host, or can it rebuild the service on a replacement VPS?
- Off-site durability: Is at least one copy outside the Nextcloud environment?
- Encryption and key custody: Are private data and database credentials protected, and can the decryption key be recovered?
- Retention and deletion recovery: Can you select an older complete set after accidental deletion or corruption?
- Restore evidence: Have you actually imported a set and tested logins, files, shares, jobs, calendars, contacts, and external storage?
A fast backup that has never been restored is an assumption, not evidence. Schedule a controlled drill on a separate destination and document the commands, paths, credentials, ownership, and validation results.
Troubleshooting common restore failures
The site reports a database connection error
Check that the restored config.php points to the intended host, database name, user, and password. Confirm that the database service is running and that the account has permission to connect from the VPS. If credentials changed during a rebuild, update the configuration and test the connection before disabling maintenance mode.

Verify the configured data-directory path and ensure the backup was copied there rather than into a similarly named subdirectory. Check filesystem ownership and permissions for the PHP/HTTP user. Also confirm that the database dump came from the same point in time; a database that predates or postdates the file copy can make valid files appear absent or stale.
Custom functionality or branding is gone
Recheck the custom apps and theme directories. Standard application files alone do not restore separately installed apps or a custom theme. Confirm that each required app is present and compatible with the restored Nextcloud version.
Clients show conflicts or begin unexpected changes
Confirm that maintenance:data-fingerprint was run after both the data directory and database were restored. Keep maintenance mode enabled while investigating, preserve local client copies, and inspect representative server files before allowing broad synchronization.
An encrypted backup cannot be opened
Locate the exported Backup-app setup and its encryption key. Without the key material that was created during setup, encrypted backup points may be impossible to decrypt. Do not discard key exports when rotating backup storage.

- Maintenance mode was enabled before the copy.
- The backup set contains configuration, data, theme, custom apps, and database.
- The database dump matches the directory-copy date and engine.
- At least one complete set is outside the VPS or Nextcloud environment.
- Backup files and credentials are protected by appropriate access controls.
- The restore process includes dropping or clearing the destination database before import.

- Maintenance mode was disabled only after those checks passed.
- A restore drill has demonstrated that the documented set is usable.
The Bottom Line
Back up Nextcloud as one consistent set: configuration, data, theme, custom apps, and database. Use maintenance mode during both capture and recovery, keep a complete copy off the VPS, import the matching database, run maintenance:data-fingerprint, and test the application before reopening it to sync clients.
