The safest design uses two separate layers: automatic synchronization for current copies, and independent, versioned or snapshot backups for recovery. Synchronize the folder containing your Markdown or other plain-text notes, then back up that live folder somewhere the sync process cannot erase. If a note is deleted or overwritten, synchronization may reproduce the mistake on every device; a separate history lets you restore the earlier version.
This guide explains how to choose and configure a sync method for a laptop, desktop and phone, and how to add recovery protection without turning a simple folder of notes into a fragile system.
What a plain-text knowledge base is
A plain-text knowledge base is a collection of files whose content can be opened and edited without a proprietary database. Markdown files are the common example. In an Obsidian vault, for example, notes are stored as ordinary Markdown-formatted text files. The application adds navigation, search and linking, but the underlying notes remain files in a folder.

You are not locked into one device or one application to read the information. You can open a Markdown file with a text editor, copy it to another computer or restore an older version from a backup.

Attachments such as images, PDFs and audio files may sit beside the text. Treat them as part of the knowledge base if your notes link to them. A backup that contains only the .md files can leave broken links and incomplete notes.
The two-layer model: sync for availability, backup for recovery
Layer 1: automatic synchronization
Synchronization keeps a working copy on each device. You edit on a laptop, the change is uploaded or transferred, and the phone or another computer receives it. This is what answers “How do I see the same notes everywhere?”
Synchronization is concerned with making replicas converge. It is not automatically a time machine. If a file is accidentally emptied, renamed or deleted, the synchronization system may regard that as the newest correct state and propagate it.
Layer 2: independent versioned or snapshot backups
A backup preserves earlier states separately from the live synchronized folder. Version history can retain previous contents of a file; snapshots can preserve the folder as it existed at a point in time. Either approach gives you a recovery path after a bad edit, accidental deletion, corruption or a device failure.
Keep the backup target outside the folder being synchronized. If the backup is merely another synchronized replica, a propagated deletion can remove every copy. The backup can be on a separate drive, a server or another storage service, provided it maintains versions or snapshots independently.
Which synchronization method fits your setup?
The main choices differ less in note format than in who operates the transport, how much automation you get and how recovery is handled.

Choose one synchronization method for the live folder rather than pointing several systems at the same files without a plan. Multiple sync engines can create duplicate conflict files, race over changes or make it unclear which copy is authoritative.
Option 1: Obsidian Sync for a managed mixed-device setup
Obsidian describes Sync as its “most straightforward and officially supported sync method.” It keeps an off-site remote vault while retaining a local copy on each connected device. Windows, macOS, Linux, iOS and Android are supported, which makes it the clearest managed option when your knowledge base spans a computer and a phone.
Set up the vault and first synchronization
- Place the complete knowledge base, including attachments, in one Obsidian vault folder on your primary computer.
- Confirm that the notes are ordinary Markdown files and that the vault opens correctly before connecting another device.
- Enable Obsidian Sync and select the vault as the local content to synchronize.
- On each additional computer or phone, sign in, connect to the remote vault and choose the local vault location.
- Allow the initial transfer to finish before editing from the new device. Check that representative notes, links and attachments are present.
- Add a separate versioned or snapshot backup of the local vault. Do not assume the remote synchronized vault is your only historical copy.
When Obsidian Sync is the practical choice
- You want one managed workflow instead of configuring device-to-device networking.
- You need supported desktop and mobile clients, including iOS and Android.
- You prefer local copies on devices while a remote vault handles transport.
Sync can make notes available quickly, but it does not change the recovery rule: a synchronized mistake can become the newest state everywhere. Schedule or trigger an independent backup from one trusted computer, and periodically verify that older versions can be opened.
Option 2: Syncthing for direct device control
Syncthing copies a shared folder directly between devices over a local network or the internet. It is decentralized, so you decide which devices exchange data and where the files travel instead of placing the notes in a hosted notes service.
Configure a shared vault
- Install Syncthing on each device that will hold the knowledge base and give the devices stable identities.
- Share the same knowledge-base folder with the participating devices.
- On each device, configure the application to open that exact local folder as the vault or notes directory.
- For normal two-way editing, use the bidirectional “Send & Receive” folder mode recommended for a shared vault.
- Wait for the initial scan and transfer to converge before editing from several devices.
- Keep at least one device available often enough to relay changes when the other devices are offline.
The deletion hazard
Syncthing’s own FAQ warns: “Syncthing is not a great backup application because all changes to your files (modifications, deletions, etc.) will be propagated to all your devices.” That behavior is useful for consistency but dangerous as a sole protection. If you delete a folder on the phone, the deletion can reach the laptop and any other connected device.
Use Syncthing for availability and pair it with snapshots, file history or another backup target that is not itself part of the synchronized folder. Configure retention long enough to cover the period in which you would notice a missing or damaged note.

Option 3: Joplin’s offline-first synchronization
Joplin stores data locally first. Each device then uploads and downloads changes through a configured synchronization target. Its documentation states that Joplin backgrounds synchronization automatically after content changes are made in the local application.

Safe first-device sequence
- Install Joplin on your primary device and create or import the knowledge base.
- Configure one synchronization target and run the first upload.
- Wait until the initial upload completes and inspect several notes and attachments in the target.
- Only then configure synchronization on additional devices.
- Allow each device to download and index the complete dataset before making substantial edits.
- Maintain an independent export or snapshot backup for recovery from unwanted changes.
Joplin is a good fit when you want an offline-first notes application and a choice of hosted, self-hosted or local synchronization targets. The target handles transport; it should not be confused with an archival backup unless it explicitly retains historical versions.
Option 4: Git for detailed history and rollback
Git records changes as commits, making it valuable when you want to inspect exactly what changed, compare versions or restore an earlier state. It works naturally with Markdown and other text files.

- Initialize a repository in the knowledge-base folder or clone an existing repository to the primary computer.
- Add the notes and attachments that belong in the repository, while excluding temporary files and private credentials.
- Commit meaningful changes with messages that identify the topic or task.
- Push commits to a repository location that is separate from the live working folder.
- On another computer, pull before editing so its working copy starts from the latest commit.
- Commit and push that device’s changes before switching back to the first device.
Obsidian’s documentation characterizes Git as strong version control but notes that synchronization is manual: you must commit, push and pull. That makes Git excellent as the recovery layer or as part of an automated script or plugin workflow, but not a hands-off sync service by itself.
Handling Git conflicts
Text conflicts occur when two devices edit overlapping lines and both changes are committed. Git marks the conflicting sections rather than silently choosing one. Open the file, decide which text to keep, remove the conflict markers, test the note, then commit the resolution. Avoid editing the same file simultaneously until you are comfortable with this process.
A complete setup procedure
The following sequence works regardless of whether you choose Obsidian Sync, Syncthing, Joplin or a Git-based workflow.

- Inventory the data. Identify the folder containing the notes, attachments, templates and any configuration files you actually need. Open several files outside the notes application to confirm they are readable plain text.
- Choose one live synchronization method. Base the decision on platform coverage, willingness to use a hosted service, desired control over file locations, background behavior on mobile and the amount of manual work you accept.
- Make a clean primary copy. Close editors that may still be writing files, remove obvious temporary duplicates and record the folder location. This gives the initial transfer a known starting point.
- Configure every device to use the same logical folder. In an application such as Obsidian, select the synchronized vault rather than creating a second empty vault. For file tools, verify the exact path and permissions.
- Complete initial convergence. Wait for the first upload, download or full folder scan to finish. Compare file counts and open representative notes, links and attachments on each device.
- Run a controlled conflict test. Edit two different files on two devices, let synchronization complete and confirm both edits arrive. Do not begin by editing the same file simultaneously.
- Add independent recovery. Back up the live folder to a destination outside the synchronization set. Enable version retention or snapshots so an earlier state remains available after a deletion.
- Perform a restore test. Restore one sample note to a temporary directory, open it with a text editor and verify that attachments or links are usable. A backup that cannot be restored is not a dependable recovery plan.
- Document the recovery path. Write down where the backup lives, how to access it, how far back versions are retained and which device is responsible for scheduled backups.
Conflict, duplicate and offline-edit behavior
Editing different files
Different-file edits are the safest everyday case. Let synchronization finish on both devices, then check that each file contains its own change. This test also reveals whether a phone application actually runs background synchronization when it is not open.

Editing the same file
Simultaneous edits can produce a conflict copy, a merge prompt or a last-writer-wins result, depending on the tool and file type. Do not assume that the newest timestamp contains both edits. When a note is important, pause editing until one device has received the other’s change, or use Git so overlapping text is explicitly identified.
Working offline
Offline edits should remain on the device and upload when connectivity returns, but the timing and conflict rules differ by application. Before relying on this behavior during travel, make a small offline edit, reconnect and confirm that it reaches the other devices without creating a duplicate.
Renames and deletions
A rename can appear as a deletion plus a new file to a synchronization engine. Deletions are especially risky because they may be propagated. Keep recovery history long enough to notice an accidental change, and check the backup before permanently removing a large branch of notes.

Separate the live and protected locations
The live folder is optimized for editing and synchronization. The protected location is optimized for retention and recovery. They should not be the same path and should not share a synchronization rule that can propagate deletions immediately.
Retain multiple points in time
A single nightly copy can preserve yesterday’s state but cannot show what changed during the day. Versioned backups or snapshots provide several restore points. Keep enough history to cover your normal discovery time: if you may not notice a missing note for weeks, a one-day retention window is inadequate.

Include attachments and application context
Back up the files that make the knowledge base usable, not only the text. Include linked images, PDFs, audio, templates and any documented configuration needed to reopen the vault or notebook. Exclude secrets such as API keys unless they are encrypted and intentionally part of the backup.
Protect access to the backup
Anyone who can read the backup can read the notes. Use account protection and encryption appropriate to the sensitivity of the material, and keep recovery credentials somewhere you can reach when the primary device is unavailable.
Mobile-specific checks
Desktop clients generally have more freedom to run continuously. Mobile operating systems may pause background work to conserve battery, so “automatic” does not always mean instant. After setup, make a note on the phone, leave the application, reconnect the phone to a network and verify that the change reaches the desktop. Repeat the test in the opposite direction.

Keep enough local storage for the complete vault if the application is designed to retain a local copy. A device that stores only a partial or on-demand view may not be usable when offline.
Troubleshooting checklist
A note appears on one device but not another
- Check that both devices point to the same vault or shared folder, not two folders with similar names.
- Confirm that the initial upload or scan has completed and that the account or device is authorized.
- Check the synchronization status for a paused queue, offline device or permission error.
- Inspect the destination for a conflict copy or a renamed file.
An old version replaced a newer edit
- Stop editing the affected file on every device to prevent further propagation.
- Look for a conflict copy, Git commit or snapshot containing the missing text.
- Restore the correct version to a temporary location first, compare it, then replace the live file deliberately.
- After recovery, determine which device wrote the unwanted version and resolve its pending changes before resuming normal work.
Deleted notes are missing everywhere
- Do not empty trash folders or run cleanup jobs yet.
- Search the independent snapshot or versioned backup, not only the synchronized devices.
- Restore the deleted files outside the live folder, verify links and attachments, then copy them back.
Git reports a conflict
- Open the marked file and review each conflicting section.
- Keep the intended text, remove conflict markers and save the file.
- Run the note application’s checks or open the Markdown directly to confirm it is readable.
- Commit the resolution and push it before another device pulls.
How to choose
- Choose Obsidian Sync when you want the simplest managed route across Windows, macOS, Linux, iOS and Android and accept an off-site remote vault.
- Choose Syncthing when direct device-to-device control and deciding where files travel matter more than a hosted service. Add snapshots because propagated deletions are an explicit limitation.
- Choose Joplin synchronization when an offline-first notes application and a broad choice of targets—Joplin Cloud, Nextcloud, S3, WebDAV, Dropbox, OneDrive or local filesystem—fit your workflow.
- Choose Git when detailed review and rollback are central, and you can commit, push and pull or maintain an automation layer.
Whichever option you select, the non-negotiable part is the second layer: keep an independent, versioned or snapshot backup and practice restoring a note. Automatic synchronization answers where the current copy is; backup history answers how you recover when the current copy is wrong.
