The reliable way to auto-update Thunderstore mods on a Valheim dedicated server is to maintain a server profile in r2modman or Thunderstore Mod Manager, export that profile, apply its BepInEx files during a planned restart, and distribute the same export to every player. The manager automates discovery and downloading; you still need to review dependencies, stop the server cleanly, test after updates, and keep a rollback copy.
What “auto-update” means for a Valheim server
Thunderstore mod managers can check a profile for newer package versions, resolve declared dependencies, download files, and export the resulting mod list and configuration. That is automatic package management, not an unattended guarantee that a live world will remain compatible. A dedicated server must be stopped before its BepInEx files are replaced, and the server should be started and checked before players reconnect.

The safest distribution method is to export the tested server profile as a code or file and have every player import that exact export. A player who updates independently can end up with a different dependency tree or configuration even when the visible mod list looks similar.
After a Valheim game patch, assume that compatibility is unproven. Update the loader and mods in a maintenance window, inspect the console and logs, and retain the previous working files until the world has been tested.

Prerequisites and the correct file layout
Install BepInExPack Valheim first
BepInExPack Valheim is the loader foundation for Thunderstore Valheim mods. Its package includes BepInEx, Valheim game scripts, and dedicated-server support scripts, with automated installation paths through Gale, Thunderstore Mod Manager, or r2modman. The Thunderstore package page listed version 5.4.2351 and approximately 7.3 million downloads when checked; those figures are page metadata, not an independent adoption measurement.
Install the pack in the same Valheim installation used by the dedicated server. A profile manager can download mods without making the server a working modded server if the loader and its server scripts are missing.
Create a separate dedicated-server profile
Use a profile named for the server and its purpose, such as Valheim-Dedicated-Production. Keep it separate from a personal client profile so experimental client-only mods cannot be copied accidentally to the server. r2modman can update, enable, disable, and uninstall mods, and it can export a profile containing mods and configurations.

Prepare administrative access
- Access to stop and start the Valheim dedicated-server process cleanly.
- Permission to copy the profile’s
BepInEx/plugins,BepInEx/config, and any patcher files into the server installation. - A location outside the live installation for world saves, known-good BepInEx files, and profile exports.
- A way to view the server console and BepInEx logs after every change.
The official Valheim dedicated-server guidance assumes basic scripting and network administration knowledge. The exact launch options and service configuration depend on whether the server runs on Windows or Linux, so keep your existing launch method and change only the mod files during the update procedure.
Update methods compared
Choose one primary workflow and document it. Mixing ad-hoc file copies with several profile managers makes it difficult to know which version is authoritative.

Headless operation, operating-system support, pinning semantics, and restart automation are not identical across these tools. Verify those details against the release you deploy instead of assuming that a desktop profile manager is itself a complete unattended server service.

Initial setup: build a reproducible server profile
- Install the loader. Install BepInExPack Valheim in the dedicated-server installation and start the server once. Stop it after the loader creates its directories so you can confirm that BepInEx is loading before adding third-party plugins.
- Create the profile. In r2modman or Thunderstore Mod Manager, create a dedicated-server profile rather than modifying a general-purpose client profile.
- Add only server-required packages. Install the mods that must run on the server, along with their dependencies. Keep purely visual or client-only additions in a separate client profile unless their documentation explicitly requires server installation.
- Launch a controlled test. Apply the profile to a test copy of the server or a maintenance instance. Check the console for loader errors, missing dependencies, duplicate assemblies, and plugins that report an incompatible game or BepInEx version.
- Record the working state. Export the profile as a code or file. Copy the complete working
BepInExdirectory and note the Valheim build, loader version, profile name, and date in a text file outside the live server directory. - Apply the files. Copy the tested
BepInEx/plugins,BepInEx/config, and any required patcher files into the dedicated-server installation. Do not overwrite world-save directories while synchronizing mod files. - Start and verify. Start the dedicated server with its normal launch configuration. Wait for startup to finish and inspect the console and logs before allowing a connection.
- Publish the client profile. Export the same tested profile and give the code or file to players with instructions to import it into their manager.
Routine update procedure
Use this sequence whenever the profile reports updates. It turns a potentially destructive file replacement into a reversible maintenance operation.
- Announce maintenance. Tell players when the server will stop and when they should update their client profile. Avoid updating while players are saving or exploring.
- Stop the server cleanly. Use the server’s normal shutdown command or service control so the world is flushed to disk. Do not kill the process unless it has already become unresponsive.
- Back up three items. Copy the world-save directory, the current complete
BepInExdirectory, and the profile export that produced the last known-good state. Store the copies outside the live installation and give them unambiguous dates. - Update the profile off-line. Open the server profile in r2modman or Thunderstore Mod Manager and apply available updates. Read each mod’s changelog and inspect newly added, removed, or changed dependencies. Disable an update that is unrelated to the current maintenance goal rather than accepting every available package.
- Export the candidate state. Save a new profile code or file before copying anything to production. This gives you a record of exactly what you intended to install.
- Synchronize server files. Replace the server’s
BepInEx/pluginsandBepInEx/configcontents with the tested profile output, plus any required patcher files. A profile import or a server-side synchronization tool can make this repeatable; verify the resulting directory instead of assuming the copy completed correctly. - Start in maintenance mode. Launch the server and watch startup from beginning to end. Look for loader initialization failures, unresolved dependencies, duplicate plugin IDs, configuration parse errors, and messages that a plugin targets another game or version.
- Exercise the world. Join with an administrator client using the same profile, enter a safe area, use the features affected by the updated mods, and confirm that saves, permissions, and server commands work. If a plugin fails, stop before inviting the rest of the community.
- Release the profile. Send players the newly exported code or file only after the server test succeeds. Ask them to update or import that profile before reconnecting.
Keep server and client versions aligned
There is no universal rule that every installed package must run on both sides, but mods that alter gameplay, networking, world data, or shared APIs commonly require matching versions. Treat the server profile as the source of truth and make client updates from its export rather than from each player’s independent “update all” action.
What to include in the player hand-off
- The profile code or
.r2zfile exported after server testing. - The profile name and the Valheim game build for which it was tested.
- A short instruction to import the profile, allow dependencies to download, and restart the manager before launching Valheim.
- A request to remove or disable old conflicting profiles instead of merging packages by hand.
Diagnose a version mismatch
If a player is rejected, disconnects during loading, or sees missing-method or assembly errors, compare the player’s imported profile with the server export. Check package versions, enabled state, configuration files, and BepInEx version. Do not “fix” the problem by copying a random DLL from another installation; return to the exported profile and repeat the import.

What to do after a Valheim game patch
A game update can change Unity assemblies or game APIs that mods depend on. A Thunderstore package can be current while still being incompatible with the newly patched game. Use a separate branch of your maintenance process:
- Keep the server stopped until the loader and critical plugins declare support for the new Valheim build.
- Preserve the last working world, BepInEx directory, and profile export before changing anything.
- Update BepInExPack Valheim and the profile in a test installation first.
- Read every critical mod’s release notes for game-version requirements, migration steps, or removed dependencies.
- Start the test server, inspect logs, and perform an in-game smoke test with an administrator client.
- Promote the tested files to production only after the test world loads and saves normally.
- If no compatible release exists, keep the production server on the previous game build only when your hosting and distribution setup supports that choice; otherwise communicate the outage instead of running a partially loaded mod set.
Rollback when an update fails
Rollback is fastest when you restore the complete known-good set, not when you hunt for one suspicious DLL.
- Stop the server and prevent automatic restarts while you investigate.
- Move the failed
BepInExdirectory to a dated quarantine folder rather than deleting it. - Restore the previous BepInEx backup and import the previous profile export into the manager.
- Confirm that the restored profile’s package versions match the restored files.
- Start the server without allowing players to join, inspect the logs, and verify that the world opens.
- Document which package, dependency, or game patch triggered the failure before attempting a narrower test.
Do not restore an old mod directory onto a world that has already been changed by a newer, incompatible mod without first considering the mod’s data-migration guidance. Keep a copy of the current world save before any rollback experiment.

Using ServerManager for policy enforcement
ServerManager is optional administration software for a Valheim dedicated server. Its Thunderstore documentation describes required and optional approved-DLL folders. These folders are used for admission checks and policy; a plugin that actually runs on the server still belongs in BepInEx/plugins.

This can help enforce a known mod set by rejecting clients that lack required files or carry disallowed ones. It is not an updater, dependency resolver, profile backup, or compatibility test. Install it only after the underlying profile workflow works, and keep its approved lists synchronized with the profile you have tested.
Making updates repeatable without making them reckless
You can schedule the package-manager portion or run a synchronization tool on a maintenance machine, but leave the destructive steps behind an explicit gate. A safe automation design has separate stages:
- Discover: check the profile for available package updates.
- Stage: download the candidate profile into a directory that is not the live server.
- Review: record dependency changes and changelogs, then approve the candidate.
- Back up: capture the world, current BepInEx directory, and current profile export.
- Deploy: stop the server, synchronize files, and start it with the existing launch configuration.
- Validate: scan logs and perform a smoke test before opening the server to players.
- Recover: restore the previous directory and profile if validation fails.
Whether you use Windows Task Scheduler, a Linux service timer, a container entrypoint, or a community synchronization utility, do not let a scheduler overwrite a running server or delete the only rollback copy. The exact service commands are platform-specific and should remain in your existing server documentation.
Common failures and fixes

- Updates are reviewed for dependency and game-version changes before deployment.
- The server is stopped cleanly before files are replaced.
- Startup logs and an administrator smoke test pass before players join.
- Players receive the exact export used by the server.
- A rollback copy remains available after the update is declared successful.
With that process, Thunderstore mod updates become repeatable and low-risk: the manager handles package discovery and downloads, while your maintenance window supplies the control, testing, and recovery that a live Valheim world still requires.
