Scientists have tracked a Diels–Alder reaction at the single-molecule level, but they did not film bonds forming as a visible picture. In a 2025 study, Park and coauthors used total internal reflection fluorescence (TIRF) microscopy to record changes in light from an engineered, glass-immobilized molecular probe, then used statistical analysis to infer reaction states and transitions.
Can you see a chemical reaction under a microscope?
Not in the everyday sense of watching atoms or bonds appear in a conventional microscope image. Molecules are far smaller than visible-light resolution allows. Instead, researchers can attach or incorporate a measurable signal into a molecular system and follow how that signal changes as the chemistry proceeds.
In the 2025 Diels–Alder study, the measured signal was fluorescence. The researchers designed a BODIPY-labelled α,β-unsaturated aldehyde probe with a silane-containing linker, immobilized it on a glass slide, and monitored it in ethanol using TIRF microscopy. They added a first-generation MacMillan catalyst and cyclopentadiene, which participates in the product-forming Diels–Alder step. The microscope recorded fluorescence trajectories from individual probes, not a direct optical image of each bond-forming event. Park and coauthors’ 2025 paper reports the experiment.
How did the researchers infer the reaction sequence?
The authors interpreted changes in fluorescence as transitions among proposed chemical states. Their sequence was substrate (S) ⇄ N,O-acetal intermediate (IM1) ⇄ iminium-ion intermediate (IM2) → product (P). A hidden Markov model (HMM) separated measured trajectories into signal states and helped quantify transitions between them.

Which assignments were supported by a comparison?
The researchers compared the fluorescence signals assigned to S and IM1 with a synthetic IM1 analogue, supporting those assignments. They could not make a corresponding analogue for IM2 because it was unstable. The iminium-ion assignment was therefore inferred from the observed signal interconversion and its consistency with the established mechanism, rather than confirmed by a matching synthetic standard.
Could the microscope distinguish product from IM1?
No. In this experimental setup, the product’s fluorescence signal was statistically indistinguishable from the IM1 signal. The measurement therefore did not independently identify a unique product signal. That is an important qualification: the trajectory analysis supports a mechanistic interpretation, but fluorescence alone did not label every state with a chemically unique signature.

What did the experiment measure, and what did it miss?
The imaging setup had a temporal resolution of approximately 100 milliseconds, as reported by the authors. Processes faster than that were unresolved, including protonation and deprotonation and conformational changes occurring on nanosecond-to-microsecond timescales. The experiment could track slower changes in fluorescence associated with reaction states, but it did not provide a frame-by-frame account of every molecular event.
What reaction rates did the study report?
The numerical values below apply to the study’s engineered probe and experimental system; they are not universal rate constants for Diels–Alder chemistry.

How does this compare with other ways to follow reactions?
“Watching” a reaction can refer to different measurements and environments. These studies should not be treated as interchangeable: one tracks fluorescence, another electrical behavior, and another produces images of molecules bound to a surface.

Was the Diels–Alder reaction directly observed?
Yes, in the qualified sense that the researchers recorded single-molecule fluorescence trajectories as the reaction system changed and analyzed transitions associated with the proposed mechanism. No, if “directly observed” means that a microscope produced a visible movie of bonds forming or chemically identified every intermediate without inference. The evidence combines a measured optical signal, validation of some signal assignments, and a model-based interpretation of others.
