Scientists identify extinct human relatives by combining three kinds of evidence: surviving ancient DNA, proteins preserved in tooth enamel, and anatomical context. DNA can provide the richest comparison when authentic sequence survives. When DNA has degraded beyond recovery, enamel proteins may still preserve amino-acid differences that can be matched against known hominin lineages. Tooth shape and other anatomy help establish a fossil’s context, but morphology alone may leave its classification unresolved.
The clearest recent example is Penghu 1, a mandible recovered from the Penghu Channel off Taiwan. Earlier DNA-extraction attempts failed. A protein analysis of its teeth nevertheless produced molecular evidence that grouped the fossil with Denisovans, while also identifying the individual as male. The result shows how palaeoproteomics can fill a gap left by DNA—not that proteins are universally better or equivalent to a complete genome.
What scientists are trying to identify
A fossil’s bones and teeth do not carry a label naming the population that produced them. Researchers instead ask whether its measurable features fit a known hominin group, a close relative, or a previously unrecognized lineage. The answer is strongest when independent evidence converges:

- Protein evidence: Amino-acid sequences in preserved proteins, especially those locked into dental enamel, can reveal lineage-associated variants.
- Anatomical evidence: Tooth shape, jaw form and other skeletal traits indicate affinity, but similar traits can evolve in separate lineages or fail to distinguish close relatives.
- Archaeological and dating evidence: The fossil’s geological setting and possible age constrain which relationships are plausible.
These are complementary records. A protein result does not become a genome simply because it is molecular, and a suggestive tooth shape does not become a definitive identification without supporting evidence.

How ancient DNA identifies a fossil
Recovering surviving sequence
Ancient DNA work begins by testing whether endogenous DNA remains in a specimen and can be distinguished from modern contamination. If enough authentic sequence survives, scientists compare variants across the fossil and reference populations. The first Denisovan identification used DNA from a finger bone found at Denisova Cave. The sequence revealed an archaic group with a distinct population history and a close relationship to Neanderthals.
DNA can answer questions at genome scale when preservation is good enough: relationships among populations, shared ancestry and some aspects of demographic history. But preservation is conditional rather than guaranteed. Age, burial environment and the physical condition of a specimen all affect whether recoverable DNA remains. A failed extraction does not prove that a fossil has no biological information; it means that this particular molecular record was not recovered by the attempted DNA analysis.
Why a DNA result still needs context
A sequence comparison identifies genetic affinity, not every detail of a fossil’s history. Researchers still examine the bone or tooth itself, the archaeological layer and the available age estimates. They also check whether the genetic placement agrees with anatomical observations and whether contamination or limited sequence coverage could alter the interpretation.

Enamel as a durable archive
Dental enamel is the hardest tissue in the human body. Proteins embedded in enamel can survive in circumstances where DNA is no longer recoverable. Palaeoproteomics—the analysis of ancient proteins—extracts the surviving protein fragments and determines their amino-acid sequences. Researchers then align those sequences with reference proteins from living humans and extinct hominin groups.

Proteins generally provide fewer variable positions than a genome, so they cannot answer every question that genome-wide DNA can. Their value is different: a small set of informative amino-acid substitutions may distinguish closely related lineages when no usable DNA is available. The result is molecular evidence that can be integrated with anatomy and dating.
What protein variants can show
An amino-acid variant is useful when its distribution among reference groups is known. If a fossil carries variants associated with one lineage and not with its close relatives, a phylogenetic analysis can place the specimen on the corresponding branch. Scientists report the number of residues and proteins examined because those figures indicate how much sequence information underlies the placement. The analysis remains a protein comparison, not a complete reconstruction of the fossil’s genome.
Penghu 1: identifying a Denisovan when DNA failed
The fossil and the original uncertainty
Penghu 1 is a mandible recovered from the Penghu Channel off Taiwan. Its anatomical placement was uncertain: the jaw could be studied, but morphology alone did not settle which extinct human relative it represented. Earlier attempts to extract DNA were unsuccessful, leaving researchers without the direct genetic test that identified the first Denisovan material.
Protein measurements and lineage placement
In the study summarized by the European Research Council on 10 April 2025, researchers analyzed 4,241 amino-acid residues from 51 proteins in the teeth. They reported two protein variants specific to Denisovans in the sample. Phylogenetic analysis grouped Penghu 1 with Denisovans rather than with Neanderthals or modern humans.

The study also recovered an AMELY variant. AMELY is encoded on the Y chromosome, so this result supported identifying the individual as male. That sex inference is a separate conclusion from the lineage placement: the Denisovan assignment came from the protein variants and their phylogenetic position, while AMELY provided evidence about the individual’s biological sex.
Age remains unresolved
The same European Research Council account gives two possible age ranges for Penghu 1: 10,000–70,000 years or 130,000–190,000 years. Those alternatives should not be collapsed into one precise date. A strong molecular placement can coexist with uncertainty about when the individual lived, because lineage identification and chronological dating rely on different evidence.
Frido Welker, Associate Professor at the Globe Institute, University of Copenhagen, and co-senior author of the study, said: “With the newly available methods and molecular and morphological insights gained, palaeoproteomics is ready to study further possible Denisovan fossil material.” The statement describes a research direction, not a claim that every unidentified fossil will yield diagnostic proteins.

|---|---|---|---|---|
| Ancient DNA | Authentic endogenous DNA in sufficient quantity and quality | Sequence variants, potentially across much of the genome | Very specific when enough diagnostic sequence survives; the first Denisova Cave identification revealed a distinct archaic population history and its relationship to Neanderthals | Requires contamination checks and agreement with anatomy, archaeology and dating |

How a fossil is analyzed in practice
- Document the specimen. Researchers record the fossil’s location, geological context, preservation and anatomical features before sampling. This establishes what the molecular result must explain.
- Assess DNA preservation. Laboratories test whether endogenous DNA can be recovered and separated from contamination. If extraction fails, the specimen is not automatically excluded from molecular study.
- Sample dental tissue when appropriate. Enamel can be examined for surviving proteins. Sampling is destructive, so scientists balance the expected information against the value of preserving the fossil for future work.
- Identify protein sequences. The laboratory determines amino-acid residues in the surviving enamel proteins and records how many residues and proteins produced usable data.
- Compare with reference sequences. Fossil residues are aligned with proteins from modern humans, Neanderthals, Denisovans and other relevant hominins. Variants shared with one lineage but absent from close alternatives can carry the greatest diagnostic weight.
- Build and test a phylogenetic placement. Statistical phylogenetic analysis evaluates which evolutionary grouping best fits the observed protein pattern. The result should state the alternatives that were compared, not merely name the preferred group.
- Reconcile all evidence. Researchers compare the molecular placement with tooth and jaw anatomy, archaeological context and available age estimates. Disagreement is reported as uncertainty rather than silently resolved in favor of one method.
What other enamel-protein studies show
Homo antecessor and Homo erectus
A 2020 Nature study analyzed dental-enamel proteomes from Homo antecessor remains at Atapuerca in Spain and Homo erectus from Dmanisi in Georgia. The authors reported evidence that H. antecessor is a close sister lineage to subsequent Middle and Late Pleistocene hominins, including modern humans, Neanderthals and Denisovans. This is a relationship inferred from enamel proteins, not a claim that the fossils yielded genome-wide DNA.
A 2026 Nature article record describes enamel proteins from six H. erectus specimens in China. It is another example of enamel proteomics being used to examine ancient hominin relationships. Together, these studies demonstrate that teeth can extend molecular comparison to fossils for which DNA is difficult to recover. They do not establish that proteins provide the same breadth of information as a complete genome.

Protein evidence is narrower than genomic evidence
Protein sequences contain fewer informative positions and reflect the proteins that survived and could be measured. A convincing lineage placement can therefore be possible without revealing population-level history, gene flow or the many other questions addressed by a genome. Articles should describe the actual residues, proteins and comparisons reported rather than calling the result “DNA” or “a complete genetic profile.”
Age and identity are different questions
Penghu 1 illustrates why a molecular identification does not automatically settle chronology. The two age ranges reported for the mandible remain alternatives. Dating evidence must be presented with its own uncertainty, even when the phylogenetic assignment is clear.

Morphology can disagree without being useless
Anatomy may fail to distinguish close lineages because related groups can share traits or because a specimen preserves too few diagnostic features. That limitation does not make morphology irrelevant. The jaw and teeth establish the physical context in which the molecular result is interpreted and can reveal whether a proposed placement creates a serious anatomical contradiction.
Negative DNA results are not negative evidence for a lineage
When extraction fails, scientists cannot conclude that the fossil is unrelated to a target group. They can conclude only that the attempted DNA method did not recover usable sequence. Penghu 1 became informative after enamel-protein analysis supplied a different molecular record.
How to read a claim that a fossil is “Denisovan”
Check four details before treating the label as definitive:

- Diagnostic evidence: Which variants or anatomical characters distinguish the proposed lineage from Neanderthals, modern humans and other candidates?
- Independent agreement: Do the phylogenetic result, anatomy, archaeological setting and dating point in the same direction?
- Scope of the conclusion: Does the study identify lineage affinity, sex, age or population history—and which of those remain uncertain?
For Penghu 1, the defensible statement is that enamel proteins provided molecular evidence grouping the mandible with Denisovans, that an AMELY variant supported male sex, and that the published account retained two alternative age ranges. It is not accurate to say that the specimen yielded a complete Denisovan genome.
The Bottom Line
Ancient DNA is the most information-rich test when authentic sequence survives, but teeth can preserve a valuable molecular record after DNA extraction fails. Enamel proteins, interpreted through phylogenetic comparison and checked against anatomy, archaeology and dating, helped place Penghu 1 with Denisovans. The method expands what fossils can be identified while retaining clear limits: protein evidence is not a genome, morphology may remain ambiguous, and age estimates can stay uncertain.
