Scientists study deep-sea fish with a layered approach that begins with mapping and remote observation, then adds sonar, environmental DNA (eDNA), and—when an individual’s movements matter—carefully designed telemetry tags. Cameras and acoustic surveys can collect extensive information without catching fish. eDNA can identify genetic traces left in seawater without touching a living animal. Tagging supplies data no remote method can provide, but it is not contact-free and may involve surgery. Because every method has blind spots, reliable studies compare several kinds of evidence rather than treating any one tool as a complete census.

Why studying deep-sea fish is difficult

The deep ocean combines darkness, cold, crushing pressure and great distance from shore. A scientist cannot simply lower a diver and watch a population in its normal habitat. Vehicles must carry lights, cameras, sensors and sampling equipment through a remote environment, and the act of observing can change what appears in a camera’s field of view.

That difficulty makes repeatable records especially valuable. NOAA Ocean Exploration explains that carefully collected biological, geological and water samples can document unexplored areas and establish baselines for comparison later. A baseline might show which fish, habitats or environmental conditions were present before a disturbance, a climate shift or a management decision. Building that baseline without removing large numbers of animals is one reason non-contact methods are so important.

The basic strategy: match the method to the question

No instrument answers every question. A camera can show a fish’s appearance, habitat and visible behavior, but it may miss animals outside the frame or fail to identify a species confidently. Sonar can scan a much larger volume of water, yet an acoustic target is not automatically a species identification. eDNA can reveal that genetic material is present even when an animal avoids a vehicle, but a water sample does not show how a fish behaved. A telemetry tag can follow one individual over time, but attaching the tag requires contact.

Scientists therefore build a sequence in which one method helps select or interpret the next. A broad survey can locate promising terrain or fish concentrations. A vehicle can then inspect a smaller area and collect water. Genetic results, imagery and acoustic patterns can be compared, with each result qualified by what that technique is actually capable of detecting.

Mapping and remote vehicles: seeing fish in their habitat

Start with a map

NOAA describes deep-sea exploration as beginning with mapping. Mapping reveals seafloor shape and helps a team choose where detailed observation will be most informative. Instead of searching an entire region with a camera, scientists can target slopes, canyons, seamounts or other features identified during the initial survey.

Use an ROV or AUV for targeted exploration

A remotely operated vehicle (ROV) is controlled from a surface vessel through a cable. An autonomous underwater vehicle (AUV) follows a programmed mission without continuous piloting from the ship. Both can carry high-definition cameras and other sensors. ROVs can also carry water-sampling tools, allowing a team to collect a sample at a visually documented location.

High-definition video creates a record of geological, physical and biological processes. Live or recorded feeds let scientists annotate observations later: the apparent species, number of animals, position in the water column, seafloor type and interactions that are visible in the frame. This is observation in place, not collection. The fish can remain in its habitat while the vehicle records what passes through the camera’s view.

What cameras can and cannot show

  • Strength: imagery can connect a fish to a specific habitat and provide visible details of form, color, posture and behavior.
  • Blind spot: animals can remain outside the frame, blend into the background or be obscured by terrain.
  • Identification limit: a video observation may support only a family or genus identification when diagnostic features are hidden or the species is poorly known.
  • Disturbance concern: vehicle movement, noise and lights can affect what is visible or how an animal behaves. A clip is therefore an observation under defined conditions, not a guaranteed census of every fish present.

Remote vehicles reduce the need to capture each fish, but “remote” does not mean that the vehicle has no environmental effect. Good interpretation records the vehicle’s presence and treats unusual reactions or absences cautiously.

Environmental DNA: detecting traces in seawater

What eDNA is

Environmental DNA is genetic material that organisms shed into their surroundings. NOAA Ocean Exploration describes sources that can include mucus, feces and tiny tissue particles. A water sample can therefore contain evidence that an organism was recently present even when the animal is not visible.

NOAA’s Environmental DNA (eDNA) explainer states: “eDNA does not require interacting with living organisms, making it a non-invasive sampling technology.” That wording describes the sampling interaction: collecting water does not require handling the fish. It does not mean that every eDNA result is complete or that an entire population can be counted from one bottle.

How a deep-sea eDNA sample is collected and identified

  1. Choose a sampling location. A team may collect water at a mapped feature, an acoustic target or a location inspected by an ROV.
  2. Capture water at depth. Equipment such as a Niskin bottle mounted on a CTD rosette can close at a selected depth. An ROV can also carry water-sampling equipment for a precisely observed site.
  3. Preserve and process the sample. The collected water is handled so that genetic material can be analyzed and its transport history considered.
  4. Barcode or metabarcoding sequences. Laboratory workflows read selected genetic sequences and compare them with reference databases.
  5. Report the taxonomic confidence. Depending on the available reference information and the quality of the sequence, an identification may stop at family, genus or species rather than reaching a definitive species name.

Why eDNA complements, rather than replaces, observation

eDNA can detect organisms that cameras miss, including animals that avoid vehicle lights. It is also sensitive to how DNA moves through water, how well a sample was collected and transported, and whether a reference database contains a close match. A positive result indicates genetic material in the sampled water; it does not by itself reveal the animal’s exact location, abundance, age, sex or behavior.

NOAA demonstrated eDNA technology for deep-sea exploration in a 2021 technology demonstration. That makes the method a used and promising tool, not a guarantee that every expedition can identify every fish from seawater alone. The practical value is highest when genetic detections are interpreted alongside imagery, acoustics and the sampling location.

Sonar and acoustics: surveying a broad area

Sonar sends sound through the water and interprets returning signals. Because sound can cover a much larger volume than a camera’s narrow field of view, acoustic surveys are useful for finding broad patterns in fish distribution. Three-dimensional sonar maps can show where fish gather and how those locations relate to seafloor terrain.

NOAA Ocean Service describes sonar as a way “to provide a rapid survey of a large area in a non-destructive and minimally invasive manner.” The method is typically remote: the instrument can survey without capturing or attaching anything to the fish.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Acoustics are strongest for questions such as: Where are fish concentrated? Does a scattering layer follow a canyon or ridge? Does the distribution change across terrain? They are weaker for identifying every species or revealing an individual’s behavior. Different organisms and environmental structures can produce overlapping acoustic signatures. Scientists commonly use camera observations, eDNA or other contextual information to interpret what an acoustic return represents.

The Monterey Bay Aquarium Research Institute describes acoustic work as one part of a wider toolkit that also includes underwater cameras, eDNA, animal tagging and behavioral modeling. That combination reflects the division of labor: sonar supplies scale, imagery supplies visible context, and genetic traces can add detections that neither instrument sees directly.

Telemetry tags: individual movement data with deliberate contact

Telemetry answers a different question: where does a particular animal go over time, and what environmental or biological information can a tag record? Depending on the design, a tag can transmit or store locations and may record measurements related to the animal or its surroundings.

Attaching a tag requires handling the animal. NOAA notes that tags can be attached externally with clips, straps or glue, and that some are inserted surgically. Researchers select attachment methods and tag sizes to make the device minimally intrusive and to avoid harming the animal. NOAA Ocean Service says researchers “work hard to ensure tagging devices are minimally intrusive and do not harm animals.” This is a design and welfare objective, not an absolute promise that tagging has no effect.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Telemetry is therefore minimally intrusive by design, not contact-free. Its value is the individual track that cameras, sonar and eDNA cannot provide. Its limitations include the handling event, the possibility that a tag changes behavior or drag, the detection range of receivers and gaps when a signal is not received.

How the methods compare

Method Best for Contact with fish Main limitation
ROV/AUV cameras Visible species, habitat, behavior and documentary records Usually no direct contact during observation Visibility, identification and vehicle effects can limit observations
eDNA water sampling Detecting species or groups from shed genetic traces Does not require interacting with living fish Results depend on sampling, DNA transport and reference databases; behavior is not observed
Sonar and acoustics Broad-scale distribution and association with seafloor terrain Typically a remote survey Acoustic signals may not provide species-level identity on their own
Telemetry tags Individual movement and, for some tags, animal or environmental measurements Yes; tags are attached and may be surgically inserted Tagging is not contact-free; receivers and detection range constrain the data

A typical low-impact study workflow

There is no single mandatory sequence, and not every expedition uses every method. A study might proceed as follows:

  1. Map the region. Use broad seafloor and water-column information to identify features worth closer inspection.
  2. Survey acoustically. Run sonar over the selected area to locate concentrations and relate them to terrain before sending a vehicle to a small target.
  3. Inspect with an ROV or AUV. Record high-definition video, annotate visible animals and document the habitat in which they occur.
  4. Collect water where context is known. Take eDNA samples with a CTD-mounted Niskin bottle or an ROV sampler at selected depths and sites.
  5. Compare the signals. Ask whether an acoustic feature, a video observation and a genetic detection support the same interpretation, while preserving each method’s uncertainty.
  6. Add telemetry only when the question requires an individual track. If movement data cannot be obtained remotely, use a tag design and attachment method selected for minimal intrusion and animal welfare.
  7. Document conditions and gaps. Record vehicle presence, visibility, sampling depth, detection coverage and identification confidence so later comparisons do not treat unlike observations as equivalent.

This progression puts non-contact information first and reserves handling for questions that genuinely need it. It also makes the final result more defensible: a fish distribution inferred from sonar can be checked against images and eDNA, while a tagged animal’s movement can be interpreted in the context of the habitat mapped around it.

What “without harming them” really means

For cameras, sonar and eDNA, the phrase generally means that scientists can collect useful information without catching or touching each fish. It does not mean the instruments are invisible. Lights may alter behavior, a vehicle may temporarily displace an animal, sonar is an active sound source, and water sampling can be affected by how DNA is transported through the environment.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

For telemetry, the honest wording is different: researchers try to minimize handling, choose an appropriate tag and avoid harm, but attachment is an intervention. A careful account distinguishes “non-invasive” eDNA sampling from “minimally intrusive” tagging instead of placing both under an absolute guarantee of zero impact.

Scientists also reduce unnecessary disturbance by using the least intensive method that can answer the question, targeting observations rather than searching blindly, and combining data so that a fish does not have to be repeatedly approached simply to compensate for one method’s blind spot. The exact balance depends on the species, depth, vehicle, tag and study objective.

How to read the results responsibly

  • A camera record is evidence of what was visible, not proof that unseen fish were absent.
  • An eDNA detection is evidence of genetic material in sampled water, not a direct count or behavior record.
  • A sonar target is an acoustic pattern, not automatically a species identification.
  • A telemetry track is an individual’s instrumented history, not a description of every fish in the population.
  • Agreement among methods increases confidence, while disagreement is a reason to examine sampling conditions, animal behavior, water movement, visibility or database coverage.

That discipline is what makes non-contact and low-contact science useful. Remote tools can dramatically reduce the need for capture, but the most accurate conclusion comes from stating exactly what each tool detected, what it could have missed and how much contact the study required.
