Scientists recover ancient DNA through a sequence of careful steps: they select and sample bone or tooth material, extract surviving fragments, prepare and sequence them, test whether the data are consistent with ancient DNA, and interpret the results alongside archaeological evidence. The process does not reliably produce a complete genome from every specimen: DNA preservation varies, and modern human DNA can be difficult to distinguish from ancient human DNA.
Why ancient DNA requires a different approach
DNA changes after death. In ancient remains, surviving molecules are typically very short and carry chemical damage accumulated over time. Orlando and colleagues describe these properties in their 2021 Nature Reviews Methods Primers overview of ancient DNA research. A laboratory therefore has to recover and retain fragments that may be much more degraded than DNA from living people or recent samples.
The work combines laboratory methods with computational analysis. Sequencing can read DNA from the sample, but those reads may include non-human DNA, modern contamination, and other material as well as the ancient human DNA researchers hope to study. The amount of usable human DNA varies with the specimen and method.
How researchers choose and sample remains
Researchers first decide whether a particular specimen can help answer a defined scientific question. Bones and teeth can preserve DNA, but preservation varies between specimens and archaeological contexts, so appearance alone cannot guarantee a useful result.

Sampling also has a material cost: analysis may consume or alter part of an irreplaceable object. The decision should account for the scientific question, the condition and significance of the remains, and whether a less destructive workable approach is available. Orlando and colleagues emphasize involving archaeologists and relevant stakeholders in research design and analysis. The appropriate consultation and permissions depend on the collection and its context; there is no single rule that applies to every jurisdiction or community.
How surviving DNA is recovered and prepared
Extracting damaged fragments
Laboratory extraction methods are adapted to recover short, degraded molecules from sampled material. Because ancient fragments can be ultrashort, a procedure suited to one specimen or research aim may not be the best choice for another.

Preparing sequencing libraries
Before sequencing, researchers prepare the recovered molecules as a library: material in a form the sequencing process can read. Single-stranded library preparation is one approach described in recent reviews; it is not a universal solution for every specimen. Method selection depends on factors such as sample condition, expected fragment lengths, the target of the study, DNA yield, contamination controls, and the amount of material that can be used.
Enriching selected DNA when appropriate
Hybridization capture is another approach described in the methods literature. It can be used when researchers want to enrich selected DNA sequences rather than treat all recovered material as equally informative. The choice between broad genome-wide data and selected sequences depends on the research question and available material; the evidence does not support a single best method for every case.

What sequencing produces
High-throughput sequencing made it possible to study ancient nuclear genomes at large scale. It produces sequence data from the prepared sample, not a guaranteed, complete human genome. Some of the data may come from non-target DNA, and the ancient human fraction can be low. The precise yield depends on the sample and method, so a sequencing result may provide enough information for a focused analysis without yielding a complete genome.
How scientists assess contamination and authenticity
Preventing contamination begins before the laboratory
Modern human DNA may be hard to distinguish from ancient human DNA. Controls therefore begin with excavation and handling and continue through specialized laboratory workflows. These precautions reduce contamination risk, but following a clean protocol does not by itself show that recovered DNA is ancient or that contamination is absent.

Checking the sequence data
After sequencing, analysts assess whether the data show patterns expected of ancient DNA. They examine fragment-length distributions and characteristic post-mortem damage, and they also perform contamination assessments. These observations are evaluated together: a damage pattern alone does not prove authenticity, and no single check should be treated as definitive.

A 2025 paper on ancient DNA authentication warns that strict protocols do not guarantee that ancient DNA is present or that modern contamination is absent. The practical implication is that researchers must evaluate the sequence data as well as the handling history before interpreting results.

How authenticated data are interpreted
Once data have been assessed for authenticity, they can help researchers investigate past individuals and populations, as well as broader anthropological, evolutionary, and archaeological questions. What the data can answer depends on what survived, what was sampled, how the material was prepared and sequenced, and the question the analysis was designed to address.
Genetic patterns are evidence to interpret alongside archaeological context, not a standalone account of a person’s identity or history. They do not replace the archaeological record or resolve every question about the people represented by the remains.
