Scientists do not declare a new genetic code from an odd-looking DNA sequence alone. They first generate a candidate by comparing conserved genes, then test whether the organism’s tRNAs and translation factors could implement the proposed decoding, whether related genomes show the same pattern, and whether translated proteins contain the predicted amino acid. Mass spectrometry or targeted metabolic labeling can turn a computational prediction into direct evidence.

What an “unusual genetic code” is

The genetic code is the mapping between three-letter messenger-RNA codons and amino acids, plus codons that signal translation to stop. The standard code is highly conserved, but it is not universal. Some organisms and organelles use natural variants, and laboratory systems can be engineered to assign different meanings. A nuclear genome and the mitochondrion or another organelle in the same cell may therefore require different translation tables.

Three situations are often confused:

  • A natural code variant: a codon has a different, stable meaning in an organism or genome compartment. A stop codon can become a sense codon, or one sense codon can be reassigned to another amino acid.
  • Context-dependent recoding: a codon is interpreted unusually only in a particular transcript or sequence context, often through special signals or RNA structures. This is not necessarily a genome-wide change in the code.
  • An engineered code: researchers deliberately redesign decoding in a cell-free system or organism. Its existence does not show that the same code evolved naturally.

The distinction matters because a database label, a predicted tRNA, and a peptide-level observation answer different questions. The first may be an annotation; the second is a mechanistic clue; the third demonstrates what happened during translation in a defined biological sample.

The evidence chain scientists use

A reliable investigation moves from a broad computational signal to increasingly direct tests. Each step can eliminate a false lead before expensive laboratory work.

  1. Identify the organism and the genome compartment. Confirm taxonomy and whether the sequence is nuclear, mitochondrial, chloroplast, viral, or another compartment.
  2. Screen conserved coding regions. Compare translated sequence patterns with known protein families to infer which codon meaning best fits conserved amino-acid positions.
  3. Inspect decoding machinery. Check tRNAs, anticodons, aminoacyl-tRNA synthetases, release factors, and related translation components for a mechanism that could produce the proposed assignment.
  4. Test genomic and evolutionary consistency. Examine codon usage, conservation, related species, and phylogeny to distinguish a reassignment from chance composition or an annotation error.
  5. Measure translated protein. Use proteomics, isotope or metabolic labeling, or another direct assay to determine whether the unusual amino acid is actually present at the implicated codon.
  6. Report confidence and boundaries. State whether the result is predicted, indirectly supported, or experimentally demonstrated, and record the organism, compartment, codon, proposed amino acid, evidence type, and uncertainty.

Step 1: establish which code could apply

Taxonomy and genome compartment

Before looking for a reassignment, researchers verify what organism the sequence belongs to and which genome it represents. NCBI’s “The Genetic Codes” reference describes how taxonomy is checked and how a code is assigned to each coding sequence so that GenBank translations are correct. A mitochondrial coding sequence can follow a table different from the host’s nuclear genes, so translating every sequence with the nuclear standard code can create apparent anomalies.

NCBI also marks some assignments as tentative when they rely on sequence homology or phylogenetic relationships. That qualification should travel with any downstream analysis. A table assignment is a starting hypothesis, not proof that every transcript in the organism uses one interpretation under all conditions.

Use the right table for downstream work

Once the compartment is known, investigators select the corresponding genetic-code table for gene prediction, peptide searches, and primer or construct design. If the table is uncertain, they keep both the standard and proposed interpretations in view and ask which one is supported by independent evidence. Failing to do this can make a normal gene appear truncated, or make a genuine reassignment disappear during translation of the raw sequence.

Step 2: generate candidates from conserved sequence

How a computational screen works

The Codetta method described in the 2021 eLife study illustrates the workflow. Given DNA or RNA sequence, it translates the sequence in all six reading frames using the standard code, searches for recognizable conserved protein regions, and aligns candidate translations to profile hidden Markov models (HMMs). The alignment links each observed codon to an amino-acid position in a protein family. Across many homologous sequences, a statistical model then estimates the most likely meaning of each codon.

This approach is powerful because conserved positions provide a reference: if a codon repeatedly appears where a particular amino acid is strongly conserved, an alternative assignment becomes plausible. Codetta can leave a codon uninferred when the evidence is ambiguous or insufficient. That “unknown” outcome is useful; forcing an assignment would increase false positives.

What the screen can and cannot claim

Codetta surveyed more than 250,000 bacterial and archaeal genome sequences and reported five new reassignment observations involving arginine codons AGG, CGA, and CGG. Those are computationally identified candidates, not five laboratory demonstrations of new genetic codes. A screen produces a ranked hypothesis that needs biological and experimental checks.

The method has explicit scope limits. Its documentation says it does not predict termination codons and cannot detect sense-to-stop reassignments. Therefore, “no reassignment inferred” does not mean that every unusual form of translation has been excluded. A negative computational result can reflect the method’s design rather than the biology.

Step 3: ask whether the decoding machinery can implement it

tRNAs and anticodons

A proposed codon meaning should fit the organism’s tRNA inventory. Investigators look for a tRNA with an anticodon capable of pairing with the codon, including permitted wobble interactions, and for identity elements that would allow the correct aminoacyl-tRNA synthetase to recognize it. An unusual tRNA is evidence that a reassignment might be possible, but a tRNA gene by itself does not prove which amino acid it carries or which codon it decodes in vivo.

Synthetases, release factors, and competition

For a sense-codon reassignment, the proposed aminoacyl-tRNA synthetase and its recognition signals must be plausible. For a stop-codon reassignment, researchers examine release factors and termination signals: a codon can be read as an amino acid only if an incoming tRNA can compete successfully with termination machinery in the relevant context. They also consider modification enzymes and other translation components that could alter decoding specificity.

The machinery check is a consistency test, not a substitute for protein measurement. A predicted tRNA may be unexpressed, mischarged, or restricted to a special condition. Conversely, unusual decoding can occur through mechanisms that are difficult to infer from a genome annotation alone.

Step 4: test genomic and evolutionary consistency

Conserved genes and codon placement

Researchers manually inspect conserved, preferably single-copy genes and ask whether the proposed amino acid fits the protein at each unusual codon. A genuine reassignment should recur at positions where related proteins conserve that amino acid, rather than appearing randomly in poorly aligned or rapidly evolving regions.

Frequency, distribution, and related organisms

Codon frequency and genomic distribution provide additional checks. A codon that supposedly means lysine should occur in a pattern compatible with lysine positions, not only in low-complexity or noncoding sequence. Closely related organisms can reveal whether the pattern is shared, recently evolved, or unique to one assembly. Phylogenetic analysis should support a coherent history rather than requiring many independent, implausible changes.

These comparisons also expose annotation problems. A sequencing error, an incorrect start site, a frameshift, or a pseudogene can place a codon in a misleading protein alignment. Comparative evidence helps decide whether the anomaly belongs to the translation system or to the sequence record.

Step 5: observe the amino acid in translated protein

Mass spectrometry and peptide evidence

Direct protein-level evidence asks what amino acid was incorporated at the codon in vivo. In liquid-chromatography tandem mass spectrometry (LC-MS/MS), peptides are separated, fragmented, and matched against sequence models that include the proposed reassignment. A convincing result identifies peptides whose measured mass and fragmentation pattern require the unusual amino acid at the specific codon, in the predicted organism and biological context.

Metaproteomics can perform this test in complex communities, although database construction and assignment of peptides to closely related organisms must be handled carefully. Detection should be reproducible enough to exclude a contaminant or an incorrect protein prediction.

Targeted labeling

Isotope or metabolic labeling can trace incorporation of an unusual amino acid into a defined protein. The label is interpreted together with mass spectrometry, genetic controls, or changes in growth conditions. This is especially useful when the proposed amino acid has a distinctive chemical signature or when researchers need to distinguish it from a common residue with a similar mass.

Examples of the evidence spectrum

TAG-to-glutamine in human microbiome phages

A 2022 study, “Experimental validation that human microbiome phages use alternative genetic coding,” used LC-MS/MS metaproteomics to support genetic code 15 in two crAss-like phages. The evidence included structural proteins expressed late in infection and was consistent with TAG being translated as glutamine rather than serving only as a stop signal. This is a model of direct protein-level support for a predicted stop-codon reassignment; it does not imply that all phages, or all organisms carrying TAG, use the same meaning.

Alternative selenocysteine decoding

The 2016 study “Facile recoding of selenocysteine in nature” searched microbial genomes and metagenomic data for unusual selenocysteine tRNAs, then tested candidates experimentally. It reported selenoprotein synthesis programmed by UAG in Geodermatophilus and Blastococcus, and by UGU in Aeromonas salmonicida, using metabolic labeling and/or mass spectrometry. These cases show why the tRNA search and the protein assay complement each other: the former finds a plausible route, while the latter tests incorporation.

Candidate bacterial sense-codon changes

Codetta’s AGG, CGA, and CGG observations illustrate a different evidence level. They emerged from a very large comparative screen, but the study described them as candidates suitable for experimental testing, for example with proteomic mass spectrometry. They should not be presented as experimentally verified code changes unless such a test has been reported separately.

  • Noncoding sequence or pseudogenes: an HMM can align a misleading region that resembles a protein family without producing a functional protein.
  • RNA editing: the expressed transcript may differ from the supplied genomic sequence, so a genomic codon does not necessarily represent the translated codon.
  • Model mismatch: an organism with an unusual amino-acid composition may fit the profile poorly, causing the model to favor the wrong residue.
  • Extreme base composition: the Codetta study cautioned that high-GC genomes can make arginine codons appear to behave like lysine codons at conserved positions. tRNA identity elements helped show that many such inferences were false.
  • Alignment and annotation errors: frameshifts, wrong gene boundaries, contamination, or an incorrect taxonomic assignment can create an apparent reassignment.

Each failure mode points to a remedy: inspect the raw and assembled sequence, compare independent gene callers, verify expression, examine the relevant tRNA and synthetase, and seek peptide evidence before changing a translation table.

How to grade the strength of a claim

Evidence level What has been shown Appropriate wording
Computational prediction A codon pattern in conserved alignments favors a different meaning. “Predicted candidate reassignment” or “computationally inferred.”
Comparative and mechanistic support Related genomes, codon distribution, and decoding machinery agree with the prediction. “Supported by comparative and tRNA/translation evidence,” while retaining uncertainty.
Direct translation evidence Mass spectrometry or labeling detects the proposed amino acid in a peptide made in the relevant system. “Experimentally demonstrated in this organism and context.”

When comparing two proposed codes or studies, compare evidence strength rather than treating their labels as equivalent. Record the organism and genome compartment, the codon and proposed amino acid, independent machinery support, the assay used, and whether another group or experiment reproduced the observation.

How scientists report a result responsibly

A useful report states the exact scope of the claim. It names the organism, strain or viral genome when known, genome compartment, codon, proposed amino acid or stop meaning, genetic-code table used for analysis, and date or version of the relevant database. It separates natural code variation from transcript-specific recoding and from engineered systems.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The report should also identify what remains unknown. For example, a tRNA may be predicted but not biochemically charged; a peptide may support a reassignment in late phage proteins but not establish that every gene uses it; or a computational screen may be unable to test a particular class of stop-codon change. Stating these boundaries prevents a tentative database assignment from becoming an exaggerated biological claim.

Why the distinction matters for gene annotation

Using the wrong code can truncate proteins at a reassigned stop codon, insert the wrong amino acid throughout a predicted protein, and corrupt searches for homologs or peptides. Conversely, changing a genome-wide translation table on the basis of one suspicious alignment can damage every annotation in the compartment. The safest practice is to preserve the standard translation, the proposed alternative, and the evidence supporting each until direct data justify a definitive assignment.

A 2025 review, “Natural and artificial variations of the standard genetic code,” describes more than 50 naturally occurring variants as a reported tally. That number reflects the review’s coverage and should not be treated as a permanent census. New observations still require the same chain of checks: sequence, machinery, evolution, and translated protein.
