Researchers study RNA droplets by rebuilding them under controlled conditions, measuring which molecules enter the dense phase, testing how that phase flows and exchanges material, and asking whether reactions still work inside it. They also examine condensates in living cells, where location and regulation can be observed but many variables cannot be isolated.
These experiments can establish how a specified RNA, polymer mixture, or coacervate behaves in a defined solution. They cannot, by themselves, show that early life used the same compartments or that one laboratory system reconstructs the origin of life.
What an RNA droplet experiment is designed to find out
“RNA droplet” is a useful shorthand, not a single substance. In one experiment, RNA may be part of a protein-rich biomolecular condensate; in another, it may be a charged polymer that helps form a membrane-free coacervate. The common feature is concentration into a dense phase separated from a more dilute surrounding solution.
The central questions are measurable and narrower than the phrase “protocell” can suggest:

- Does a dense phase form under the chosen chemical conditions?
- Which RNA sequences, structures, lengths, and concentrations partition into it?
- How rapidly do molecules exchange with the dilute phase?
- Is the material fluid, gel-like, glass-like, or solid-like on the timescale tested?
- Does concentration or partitioning alter a biochemical reaction?
- How do the observations compare with condensates in cells or with other compartment models?
The Annual Review of Biophysics review “RNA Droplets,” published May 6, 2020, emphasizes that RNA is an active determinant of condensate behavior. Its sequence, folded structure, chain length, concentration, and interactions can change whether phase separation occurs and can alter the resulting dense phase. RNA is therefore not merely cargo inside a droplet; it can help determine the compartment’s physical properties.
How researchers build a defined RNA-containing compartment
Purified reconstitution
In a reconstitution experiment, researchers combine selected components outside a cell. Those components can include RNA, proteins or peptides, and polymers chosen for their charge and interaction properties. By starting with purified ingredients, investigators can change one variable at a time rather than trying to infer a mechanism from a chemically crowded cell.
Associative phase separation can produce a concentrated coacervate phase and a dilute surrounding phase. pH and ionic strength matter because they change the charge state of the components, the strength of polymer association, the amount of water held in the dense phase, and its viscosity. Temperature, concentration, mixing history, and incubation time may also be controlled so that samples are comparable.

A useful design varies a defined feature while keeping the rest of the formulation fixed. Examples include:
- RNA sequence or secondary structure
- RNA chain length and concentration
- Charge pattern on RNA, peptides, or polymers
- Salt concentration and pH
- Identity and molecular weight of the partner polymer
- Relative amounts of each component
The outcome is not simply “a droplet” or “no droplet.” Researchers can compare the dense and dilute phases, quantify enrichment, and test whether changing RNA changes the phase boundary, internal organization, viscosity, or exchange rate.
Example conditions, not universal recipes
A 2020 ACS Central Science perspective gives approximately 0.8 μM LAF-1 as the in-vitro concentration above which LAF-1 phase separates in the cited system. That value is an example for that protein and solution, not a general threshold for RNA condensates. The same perspective describes aqueous two-phase examples using 5–10 weight percent PEG with an 8 kDa molecular weight and 5–10 weight percent dextran with a 10 or 500 kDa molecular weight. These compositions illustrate how researchers mimic compartmentalization; they are not a universal protocell formulation.

How they determine what is inside a droplet
Imaging where condensates form
Fluorescence microscopy lets investigators see whether labeled RNA or a partner molecule concentrates into discrete regions and whether those regions appear at particular locations in a cell or in a test tube. Time-lapse imaging adds information about formation, disappearance, movement, fusion, and rearrangement.
Do these 3 things before closing this tab:
1Scan for outdated or missing drivers - takes under a minute2Clear out junk files and repair common Windows errors3Fix the driver behind crashes, sound loss and screen glitchesIn cells, the question is often spatial and regulatory: where does a condensate form, when does it appear, and which cellular conditions change it? In vitro, the same visual tools can be paired with phase sampling or calibrated fluorescence to compare the dense phase with the dilute phase.
Measuring partitioning instead of relying on color
A fluorescent signal alone does not prove that a molecule is selectively retained. Researchers can measure fluorescence intensity in both phases, use concentration standards, or chemically analyze separated fractions. Partition coefficients and enrichment factors then show whether a particular RNA prefers the dense phase, remains distributed between phases, or is excluded.
Component-focused methods can identify which RNAs, proteins, peptides, or polymers are present. The 2024 review “Technologies for studying phase-separated biomolecular condensates” describes a broader toolkit for screening condensate formation and characterizing molecular composition. The important interpretive step is to connect a localization result to a control: the same labeled molecule should be examined without the phase-separating partner, at a different salt concentration, or with a sequence or structure change when those controls are relevant.
How researchers test whether an RNA droplet is liquid
A round shape is not a sufficient diagnosis. Surface tension can make many compartments look spherical even when their interiors are highly viscous or mechanically arrested. Condensates can show liquid-like, gel-like, glass-like, or solid-like behavior, and a single condensate can contain internal substructures.
Exchange with the surrounding solution
One common test follows fluorescence recovery after a labeled region is briefly bleached. Rapid recovery indicates that unbleached molecules can enter the region, while incomplete or slow recovery indicates restricted mobility or a slowly exchanging population. Recovery depends on the probe, bleaching geometry, concentration, and observation window, so it reports dynamics under that assay’s conditions rather than an eternal material label.

Fusion and shape relaxation
When two condensates touch, researchers can measure whether they fuse and how quickly the merged shape relaxes. Fast relaxation is consistent with fluid behavior; delayed relaxation can indicate high viscosity, elastic networks, or a transition toward a gel or solid. Repeated fusion tests at different temperatures, concentrations, or salt levels help reveal whether the behavior is robust or condition-specific.
Internal organization and mechanical state
High-resolution imaging can reveal shells, gradients, or multiple internal domains. Microrheological and particle-tracking approaches can probe how embedded objects move. A condensate that appears homogeneous at low magnification may still contain structured regions or populations with very different mobilities.
The correct conclusion is therefore assay-specific: “this sample exchanged rapidly over the measured interval” is stronger than “all RNA droplets are liquid.” The condensate literature reviewed in 2020 and the 2024 methods review both support treating material state as a spectrum that must be measured, not inferred from shape alone.
How RNA sequence and structure change the result
RNA can contribute many interaction types at once. Its negatively charged backbone attracts positively charged proteins, peptides, and polymers; base-pairing and higher-order folding can expose or hide interaction sites; and longer chains can present more binding opportunities. Consequently, two RNAs at the same concentration may partition differently or produce dense phases with different viscosities.
Researchers test these effects by comparing sequence variants, folded and deliberately disrupted structures, different chain lengths, and matched concentrations. They may also examine whether changing salt weakens electrostatic association or whether a competitor displaces RNA from the dense phase. Such comparisons distinguish an effect of RNA chemistry from a simple effect of adding more material.
Cell studies answer a complementary question. Native condensates contain many components, are controlled by cellular machinery, and form in particular locations and times. They can show how RNA-containing compartments are regulated in their biological context, while purified systems provide cleaner evidence about mechanism. Neither approach replaces the other.

How researchers test biochemical function inside coacervates
The hammerhead-ribozyme experiment
A concrete example comes from the 2018 Nature Communications study “Compartmentalised RNA catalysis in membrane-free coacervate protocells.” The researchers formed coacervate microdroplets from carboxymethyl dextran sodium salt (CM-Dex) and poly-L-lysine, then used a real-time fluorescence resonance energy transfer (FRET) assay to follow a minimal hammerhead ribozyme.

One-click scans. No signup required.
FRET provides a time-dependent reaction readout: the fluorescent state changes as the ribozyme performs its cleavage reaction. In this formulation, the authors reported that RNA catalysis was viable inside the coacervate microdroplets. They also reported selective retention of longer RNA molecules, while smaller oligonucleotides could transfer. Those observations connect three measurements—reaction progress, molecular retention, and exchange—to one defined membrane-free compartment.
What that result establishes
It establishes that the tested hammerhead ribozyme remained catalytically active in the specified CM-Dex/poly-L-lysine coacervate formulation and that RNA size affected retention and transfer in that system. It does not establish that every ribozyme works in every coacervate, that concentration always accelerates catalysis, or that all short oligonucleotides cross a coacervate boundary in the same way.
A rigorous functional experiment therefore compares reaction rates or signal trajectories with and without the compartment, checks that the fluorescent readout itself is not altered by partitioning, and reports the exact RNA, polymer, salt, pH, and temperature conditions. The compartment can change local concentration, folding, accessibility, or inhibitor exposure; each mechanism requires its own control.

A coacervate protocell is an experimental model in which oppositely interacting polymers or other components form a dense, droplet-like compartment without a lipid membrane. Because the phase can concentrate selected molecules, researchers can test whether partitioning and exchange create useful chemical conditions.
What’s actually slowing this PC down?

Membrane-free does not mean boundary-free. The interface between dense and dilute phases can favor some molecules and exclude others, and transfer can depend on size, charge, structure, and the composition of both phases. Coacervates can therefore model concentration and molecular sorting while remaining fundamentally different from membrane-bound cells.

The 2022 review “Growth, replication and division enable evolution of coacervate protocells” frames growth, replication, and division as active research dimensions. A droplet that concentrates a ribozyme demonstrates compartmentalized chemistry; it does not automatically grow by taking up material, replicate its informational contents, or divide into viable descendants.
Coacervates, vesicles, and hybrid models
Researchers choose a model according to the boundary and biological function they need to test. The comparison below uses the dimensions emphasized in the protocell literature.
| Model | Boundary | Questions it is suited to | Important limitation |
|---|---|---|---|
| Coacervate | Membrane-free dense phase | Partitioning, concentration, molecular exchange, and reactions in a dense phase | Does not by itself provide a lipid membrane, controlled membrane transport, or proof of growth and division |
| Vesicle | Membrane boundary | Membrane permeability, separation of reaction networks, and membrane-linked growth or division | Encapsulation and transport depend on membrane composition and preparation; interior concentration may differ from a coacervate |
| Hybrid arrangement | Combination of dense phase and membrane or other boundary | Interactions between membrane organization and condensate chemistry | More components create more variables to control and interpret |
These are not competing claims about what early life “really used.” They are experimental architectures. A coacervate is appropriate when the question concerns phase partitioning or membrane-free chemistry; a vesicle is appropriate when membrane selectivity is central; a hybrid is useful when researchers need both kinds of organization.

How to interpret claims about the origin of life
Laboratory protocells are models, not fossils. They can show that a specified set of molecules forms a compartment, that certain RNAs partition into it, or that a measured reaction proceeds under those conditions. They cannot show that the same polymers, concentrations, salts, or compartments existed on the early Earth, nor that the tested system was an evolutionary ancestor.
The 2020 ACS Central Science perspective presents membrane-free compartments as a hypothesis about possible prebiotic chemistry and discusses both potential contributions and limitations. A careful article or experiment should separate three levels of inference:
- Observation: a phase formed, an RNA enriched, or a fluorescence signal changed in a stated formulation.
- Mechanistic interpretation: charge, chain length, structure, exchange, or local concentration plausibly contributed, supported by controls.
- Historical inference: the system might be relevant to an origin-of-life scenario, but additional evidence about plausible environments, chemical availability, persistence, and evolution is required.
The historical idea is older than modern condensate terminology. In the perspective, Bungenberg de Jong and Kruyt wrote: “On closer inspection of the ground mass of the protoplasm, it strikes one that this has some properties in common with the coacervates, so that there is a possibility that this ground mass may be considered as a coacervate or as a system of coacervates.” The quotation records a conceptual analogy; it is not experimental evidence that modern laboratory coacervates reproduce primordial biology.
A practical checklist for evaluating an RNA-droplet paper
- Identify the formulation. Record every RNA, protein, peptide, polymer, salt, buffer, pH, temperature, and concentration.
- Separate observation from label. Ask whether “droplet,” “condensate,” or “protocell” is backed by phase, composition, and dynamics measurements.
- Check the material assay. Look for exchange, fusion, shape relaxation, particle mobility, or other tests rather than shape alone.
- Inspect partitioning controls. Determine whether enrichment was quantified and whether labeling or concentration changed the result.
- Follow the functional readout. For catalysis, check the reaction signal, controls without the compartment, and possible effects of the compartment on the assay itself.
- Keep the scope narrow. A result for one RNA and one coacervate formulation should not be generalized to all RNAs or all condensates.
- Separate present-day biology from prebiotic speculation. Cellular relevance and origin-of-life relevance are related questions, not interchangeable conclusions.
What these methods can—and cannot—establish
Together, reconstitution, imaging, partition measurements, material assays, and functional tests provide a disciplined way to study RNA-containing compartments. They can reveal which molecular features drive phase separation, how a dense phase exchanges components, whether its material state changes with conditions, and whether a specified reaction remains possible inside it.
