Researchers do not rely on one sterilization step to keep ancient-DNA samples clean. They reduce contact with modern DNA from excavation onward, isolate ancient-DNA work from amplified DNA, process samples separately, and use blanks, batch comparisons and environmental checks to expose contamination that prevention misses.

Why contamination is a problem before sequencing begins

Ancient DNA is usually present in tiny, damaged fragments. Modern human DNA is far more abundant and can come from an excavator, a tool, a storage surface, packaging, another specimen or amplified DNA left elsewhere in a laboratory. A few modern molecules can therefore distort an apparent ancient signal, especially when the sample is human or when researchers are trying to identify a low-level pathogen.

Contamination has several starting points:

  • Before controlled processing: excavation, handling, transport, storage and earlier conservation treatment can add modern DNA.
  • During preparation: hands, clothing, tools, consumables and work surfaces can transfer DNA to the specimen or to powder made from it.
  • Between samples: residue on reusable equipment can move DNA from one specimen to the next.
  • After extraction: amplified DNA from previous experiments can be an especially concentrated source of carryover.

For that reason, an ancient-DNA team treats contamination control as a chain of barriers and checks rather than as a claim that a sample is sterile. As field archaeologist Morten E. Allentoft put it, “A trained ancient DNA researcher will by default assume that any given sample is contaminated with modern DNA and will therefore treat it accordingly.”

How the workflow limits contamination at each stage

Stage Main routes addressed Prevention measures Detection measures
Excavation and transport Handlers, tools, packaging, environment and prior treatment Minimize exposure and handling; use gloves and a mask; sterilize tools when required; contain, cool and dry the specimen Document handling history and compare results with other samples and controls
Clean-room preparation People, surfaces, equipment and sample-to-sample transfer Separate ancient-DNA rooms from post-PCR areas; wear dedicated protective clothing; chemically clean surfaces; process one sample at a time Monitor blanks and review results by batch
Extraction and amplification Reagents, equipment and transfer from earlier steps Use validated clean procedures and decontaminate reusable equipment between samples Include extraction and amplification negatives and inspect patterns across batches
Analysis and interpretation Low-level modern DNA and amplified-DNA carryover Keep laboratory workflow physically separated and maintain cleaning schedules Compare profiles within and between batches; use environmental monitoring and authenticity assessments

The controls work together. A negative control can reveal a contaminated reagent or workspace, but it cannot reconstruct DNA introduced during excavation. Conversely, careful field collection lowers the initial burden but cannot rule out a later laboratory transfer.

Field collection: preventing contamination before the specimen reaches a laboratory

Field precautions are simple, but they must be applied consistently. The cited field guidance recommends minimizing the interval between discovery and removal. If a specimen has to remain in place while its context is recorded, cover it until it can be removed rather than leaving it exposed.

1. Reduce exposure and handling

Only the people needed for documentation and recovery should handle the specimen. Keep contact brief, avoid touching surfaces that will later be sampled, and record any unusual exposure or previous treatment. The handling history matters because a laboratory cannot undo DNA introduced at the excavation site.

2. Use barriers for people and tools

Wear gloves, disposable sleeves and a face mask during recovery. The field guidance specifically recommends sterilizing tools in 10% hypochlorite before use. Follow the project’s safety and material-compatibility rules when using hypochlorite: the appropriate treatment depends on the tool and the specimen, and a chemical that damages a material should not be applied automatically.

Change gloves when they become contaminated or when moving between tasks. Gloves are a barrier, not proof that handling was contamination-free; touching a contaminated object and then the specimen defeats the barrier.

3. Contain the sample immediately

Place the specimen in a zip-lock plastic bag or another sterile container specified by the protocol. A commercially available bag is not automatically sterile, so the container must match the project’s validated handling plan. Seal it promptly and label it so that identity, location and handling history remain linked.

4. Keep it cold and dry

The field guidance recommends keeping specimens cold and dry, preferably frozen, until molecular work can be performed at a dedicated ancient-DNA facility. Do not wash the specimen and do not leave it drying in direct sun. Washing can move or remove DNA, while heat, moisture and prolonged exposure can accelerate damage or encourage transfer from the surrounding environment.

5. Shorten the time to extraction

Minimize the interval between excavation and extraction. Storage conditions should be documented, including any unavoidable delay or temperature change. The exact plan depends on the sample type and research protocol, but “temporary” field storage should not become an undocumented long-term treatment.

Why ancient-DNA laboratories are physically separated

Ancient-DNA preparation is performed in a clean room dedicated to ancient material and spatially isolated from rooms containing amplified DNA. This separation is crucial because PCR products and other amplified molecules are present at high copy number; a small amount carried into a pre-amplification area can create a misleading signal in later samples.

A 2019 Nature Protocols workflow describes entry requirements that include disposable overalls, shoe covers, a face mask, a hair net and gloves. It also directs chemical cleaning of surfaces, equipment and objects brought into the room. These measures reduce the amount of DNA shed by personnel and remove residue from contact points.

One sample at a time

The same protocol recommends processing only one sample at a time and completing bone-powder production for that sample before starting the next. This arrangement limits open-sample exposure and makes it easier to identify where a transfer could have occurred. Reusable equipment must be thoroughly cleaned between uses; cleaning is part of the workflow, not a final cosmetic step.

Surface treatment is protocol-specific

Ancient samples can carry modern DNA on their exterior. Reviews of human ancient-DNA work discuss physical removal methods such as abrasion or sandblasting before extraction. A detailed petrous-bone protocol includes surface cleaning and sandblasting, but that is an example for a particular material and research workflow, not a universal instruction. Fragile, porous or chemically sensitive specimens may require a different treatment, and researchers must balance contamination reduction against loss or alteration of endogenous DNA.

Controls that reveal contamination prevention failed

Prevention lowers opportunities for transfer; controls provide evidence about whether contamination still entered the process. No single control proves that a specimen is uncontaminated.

Negative controls

Teams can include blanks at stages such as extraction and amplification. A blank contains the reagents and goes through the relevant process without sample material. DNA detected in a blank can indicate contamination from reagents, equipment, the room or handling. The result must be interpreted alongside the associated samples and the laboratory’s acceptance criteria.

Batch comparisons

Researchers compare DNA profiles and sequencing patterns within a batch and between batches. A signal recurring across unrelated specimens or appearing in controls may point to a shared contaminant. Conversely, a result confined to one sample is not automatically authentic; it still requires assessment of the sample’s history and molecular characteristics.

Environmental monitoring

Periodic monitoring of DNA-clean areas can identify contamination on surfaces or in locations where work is performed. Cleaning schedules should cover laboratory surfaces and reusable equipment, with records that allow an unexpected result to be traced back to a time and workspace.

The UK Forensic Science Regulator’s guidance, DNA contamination controls: laboratory (FSR-GUI-0018), published 26 October 2023 and updated 9 July 2026, describes these kinds of controls for forensic DNA evidence recovery and analysis. It is useful as a general laboratory-control comparison, not as an ancient-DNA-specific regulatory standard. The guidance states that contamination incidents cannot be eliminated completely because human DNA is widespread and analytical methods are increasingly sensitive.

A practical contamination-control checklist

Before accepting an ancient-DNA result, a project can verify that its records answer the following questions:

  • Was the specimen covered if it had to remain in place during recording?
  • Were exposure and handling minimized, and were gloves, disposable sleeves and a face mask used?
  • Were tools sterilized according to the project protocol, including the field guidance’s 10% hypochlorite recommendation where appropriate?
  • Was the specimen placed promptly in a zip-lock bag or other protocol-approved sterile container?
  • Was it kept cold and dry, preferably frozen, without washing or sun drying?
  • Was the time from excavation to extraction minimized and documented?
  • Did preparation occur in a clean room isolated from post-PCR facilities?
  • Did personnel wear dedicated overalls, shoe covers, a mask, hair net and gloves on entry?
  • Were surfaces, equipment and incoming objects chemically cleaned?
  • Was only one sample open at a time, with reusable equipment decontaminated between samples?
  • Were extraction and amplification negatives included and reviewed?
  • Were results compared within and between batches, with environmental monitoring performed on schedule?

A missing record does not prove contamination, but it weakens the ability to identify and rule out plausible routes. Good documentation is therefore part of contamination control.

What these precautions can and cannot establish

There is no verified percentage showing that one ancient-DNA precaution prevents a fixed share of contamination, and no comparative trial establishes a single method as universally superior. Measures address different routes: field barriers protect the specimen before controlled processing; room separation protects pre-amplification work from amplified DNA; one-sample workflows reduce cross-transfer; and blanks and monitoring reveal failures.

Results also depend on specimen properties and research aims. A treatment suitable for a dense petrous bone may be unsuitable for a porous tooth, a fragile bone or a nonhuman material. Cleaning chemicals must be compatible with the equipment and sample. Researchers should therefore describe the actual protocol used rather than implying that every ancient sample receives the same surface treatment.

The strongest conclusion is usually qualified: contamination was controlled through documented barriers and assessed with controls, and the data were interpreted in light of any contamination detected. That is scientifically more defensible than claiming that contamination was impossible.

Why a layered approach matters for interpretation

Ancient-DNA authentication is not a single pass/fail test. Field records establish what happened before the laboratory; clean-room procedures limit new opportunities; and controls show whether DNA appeared where it should not. Together, these records help researchers distinguish endogenous ancient material from modern DNA, laboratory carryover or a recurring background contaminant.

When a control is positive or an unexpected profile appears, the appropriate response is investigation: identify the affected stage, review cleaning and handling logs, compare associated blanks and batches, and decide whether extraction or analysis must be repeated. A result that survives those checks is better supported, but it is still reported with the limits of the method and sample history.
