Researchers combine methods because no single experiment captures every aspect of RNA structure and motion. Chemical probing maps nucleotide reactivity, solution-state NMR measures site-specific structures and dynamics, and single-molecule FRET follows distance-sensitive changes in individual molecules. Cryo-EM, crystallography, and scattering add three-dimensional or ensemble constraints. The right choice depends on what the RNA is doing, which scale and timescale matter, and what kind of evidence the model needs.

Why RNA structure is a measurement problem

An RNA molecule is not necessarily one fixed shape. It can sample multiple conformations, and transitions between them may matter to its function. A static structural model can therefore be useful without representing the full behavior of the molecule. Researchers ask not only what structure an RNA can form, but also which structures are populated, how they change, and under what conditions.

Those questions require different observables. A chemical reagent reports how accessible or chemically reactive particular nucleotide positions are. NMR can report local structure and molecular motions in solution. Single-molecule FRET tracks changes in the distance-sensitive relationship between fluorescent labels. Cryo-EM and crystallography can provide three-dimensional structural information, while small-angle X-ray scattering (SAXS) constrains global shape and ensembles in solution.

These results are not interchangeable. A reactivity profile is not an atomic structure; a distance reporter is not a complete map of every nucleotide; and a three-dimensional structure does not, by itself, describe every conformation or timescale. The strongest interpretation comes from asking what each experiment actually measures and whether multiple independent measurements support the same model.

What each method measures

Method Primary observable Useful for Key interpretive limit
SHAPE or DMS probing with sequencing Nucleotide reactivity or modification patterns Mapping accessibility and evaluating secondary-structure tendencies across many positions or transcripts Reactivity constrains models indirectly; it does not directly produce a complete atomic 3D structure
Solution-state NMR Site-specific structural and dynamic information in solution Local motion, conformational exchange, low-population states, kinetics, and energetics Spectral overlap and broad lines can make larger RNAs difficult; labeling and sample design matter
Single-molecule FRET (smFRET) Distance-sensitive energy-transfer changes between labeled sites Following transitions and heterogeneous populations one molecule at a time Interpretation depends on label placement, dye behavior, and how measured distances relate to the structural model
Cryo-EM Three-dimensional structural information from suitable samples and datasets Large RNA-containing complexes; some analyses can reveal conformational heterogeneity What can be resolved depends on the sample and dataset; a structure alone does not capture every state or timescale
X-ray crystallography Three-dimensional structural information from crystals High-resolution structures when suitable crystals can be obtained Crystallization is a sample requirement, and a crystal structure is not a full account of solution dynamics
SAXS Global shape and ensemble constraints in solution Constraining overall solution shape and comparing models or ensembles It provides a different, more global kind of constraint than site-specific or atomic-resolution methods

How chemical probing and sequencing reveal RNA accessibility

What SHAPE and DMS report

SHAPE reagents acylate the 2′-hydroxyl group of flexible ribonucleotides. The reaction has relatively little dependence on nucleotide identity, so resulting patterns can be used to assess flexibility across positions. DMS probes accessible base positions. Both approaches convert chemical modification into evidence about the RNA, but the evidence is a reactivity constraint rather than a direct image of structure.

Researchers detect modifications through primer extension or sequencing. In mutational profiling, often abbreviated MaP, an adduct can be read as a mutation during reverse transcription. The resulting data can be used to calculate relative reactivity and, in suitable analyses, examine patterns on individual RNA molecules. That distinction matters: an averaged profile and molecule-linked patterns do not answer exactly the same question about a population.

Where probing is useful

Sequencing-based probing can be applied to a targeted RNA or scaled to transcriptome-wide profiles. With appropriate reagents and controls, experiments can also be performed in cells. This makes chemical probing useful when the question is about accessibility or secondary-structure tendencies over many nucleotide positions, or when a researcher wants information in a cellular context.

Its reach has limits. Reactivity can help evaluate or guide secondary-structure models, but does not by itself determine a complete atomic 3D structure. Chemical probing also gives limited information about tertiary structure and only indirect approximations of rapid dynamics. If the central question is how far two regions move, how quickly states exchange, or how a whole complex is organized, a distance-sensitive, kinetic, or three-dimensional method is needed alongside the reactivity profile.

Choosing a probing strategy

Reagent choice and detection strategy should follow the target RNA and experimental question. SHAPE and DMS probe different chemical features, and the method used to detect modifications affects the kind of data produced. Busan and colleagues’ 2019 Biochemistry guidelines address SHAPE reagent choice and detection strategies; reviews in Nature Reviews Molecular Cell Biology (2024) and the Journal of Biological Chemistry (2024) discuss sequencing-based approaches and their scope. The particular reagent, sample conditions, controls, and analysis pipeline are experiment-specific rather than universal settings.

How solution-state NMR measures motion

NMR is valuable when researchers need site-specific information about RNA in solution, including structural, kinetic, and thermodynamic properties. The experimental methods reviewed by Bothe and colleagues in Nature Methods (2011) cover motions ranging from picoseconds to seconds at atomic resolution. Different NMR experiments are sensitive to different kinds of movement, exchange, or orientation; the method is not one single readout.

Matching NMR experiments to the question

  • Spin relaxation is useful for characterizing fast motions.
  • Residual dipolar couplings provide orientational and interdomain information.
  • Relaxation dispersion and exchange methods can reveal conformational exchange and low-population states.
  • Time-resolved NMR can follow folding or ligand-triggered changes.

This range makes NMR particularly useful when the important question is local motion, exchange between conformations, or the kinetics and energetics of a process in solution. It also helps explain why a single structural snapshot may not represent the behavior of an RNA: different experiments can detect motion and states that are not captured by a static model.

Practical constraints

NMR results depend on the RNA sample and experiment design. Spectral overlap and broad lines complicate work with larger RNAs. Isotope labeling and sample design affect which measurements are possible and how signals can be interpreted. NMR therefore offers detailed information for questions it can resolve, but its suitability cannot be judged only by the desire for atomic resolution; RNA size, labeling, and sample complexity are part of the decision.

How smFRET follows individual RNA molecules

Single-molecule FRET uses donor and acceptor fluorophores to monitor distance-sensitive changes in energy transfer. By observing labeled molecules individually, researchers can follow conformational transitions and distinguish heterogeneous or switching populations that an ensemble average might obscure. This makes smFRET useful when the question concerns how individual molecules move between states rather than only the average behavior of a population.

The measurement is a labeled-distance reporter, not a full structural reconstruction. The placement of the fluorophores, dye behavior, and relationship between measured distances and the structural model all affect interpretation. A change in the signal is evidence of a change in the reporter’s distance-sensitive behavior; connecting it to a particular structural rearrangement requires a model that fits the labeling scheme and, ideally, independent evidence.

smFRET complements rather than replaces chemical probing. Probing can report nucleotide-level reactivity across many positions; smFRET follows distance-sensitive behavior between labeled sites at the single-molecule level. If researchers need to infer a fuller structure, they can combine the transition data with other structural constraints. Reviews in Current Opinion in Structural Biology (2023) and “RNA structure determination: From 2D to 3D” (2024) discuss this complementary role.

What three-dimensional methods add

Cryo-EM

Cryo-EM can determine structures of large RNA-containing complexes. In suitable datasets and analyses, it can also reveal conformational heterogeneity. It is therefore a potential choice when the target is a large assembly and three-dimensional organization is central. Whether heterogeneity is resolved depends on the sample and analysis; a cryo-EM result should not be treated as a complete description of every state or timescale.

X-ray crystallography

X-ray crystallography can supply high-resolution structures when crystals can be obtained. Its sample requirement distinguishes it from solution approaches, and the resulting structural information is complementary to measurements of solution-state motion. A crystal structure can inform a model, but does not alone establish how the RNA behaves across a dynamic landscape in solution.

SAXS

Small-angle X-ray scattering contributes global shape and ensemble constraints in solution. It answers a broader geometric question than a site-specific NMR signal or a labeled-distance measurement. Because it constrains overall shape and ensembles, it can help assess whether a proposed model is compatible with solution behavior, while leaving finer structural detail to other methods.

These techniques should not be treated as alternate ways to observe one identical property. They have different sample requirements and provide different geometric or ensemble constraints. Their value lies in matching the method to the question and combining compatible evidence where a single readout leaves important parts of the model unresolved.

How to choose a method for a research question

If the main question is… Methods to consider Compare these factors
Which positions are accessible, or what secondary-structure tendencies appear across many sites or transcripts? SHAPE or DMS chemical probing with sequencing Scale, in-cell compatibility, nucleotide coverage, and whether molecule-linked patterns are needed
Which sites move, exchange states, or change kinetics in solution? Solution-state NMR Timescale sensitivity, site-specific resolution, RNA size, labeling, and sample complexity
Do individual molecules switch between heterogeneous states? smFRET Distance sensitivity, temporal resolution, fluorophore placement, and whether states can be distinguished
What is the 3D organization of a large assembly, or the global shape in solution? Cryo-EM, crystallography, or SAXS Sample state, achievable structural detail, heterogeneity, and the kind of geometric constraint required
Does a proposed model explain several independent kinds of evidence? Integrate multiple experiments and simulations Whether the model accounts for the observables and relevant timescales rather than fitting only one dataset

A useful selection process starts with the observable, not with a favored instrument. Define whether the unknown is nucleotide accessibility, a local motion, an inter-site distance change, a three-dimensional arrangement, or an ensemble distribution. Then consider the scale and timescale needed, whether the sample must remain in solution or be measured in cells, and whether the method can distinguish the populations relevant to the hypothesis.

  1. State the biological question precisely. For example, distinguish “which positions are reactive?” from “do individual molecules switch between states?” These imply different measurements.
  2. Identify the needed scale and time window. A transcript-wide profile, a site-specific dynamic measurement, a distance transition, and a global shape constraint are not substitutes.
  3. Check sample compatibility. Consider cellular context, solution conditions, RNA size, labeling or crystallization needs, and the complexity of the RNA-containing assembly.
  4. Decide what would count as independent support. If the intended conclusion is a structural model, ask whether its predictions can be checked against another kind of observable rather than only the data used to build it.
  5. Integrate results with appropriate caution. Use simulations and complementary experiments to test whether one model accounts for the measured reactivities, distances, structures, or ensemble constraints.

Why combining methods improves interpretation

Every method has a characteristic blind spot because it observes a different property. Chemical probing can offer broad nucleotide-level information but limited tertiary and direct dynamic detail. NMR can resolve site-specific motions and exchange, but sample size and spectral complexity constrain what can be measured. smFRET can expose single-molecule heterogeneity, yet its distance readout depends on labels and is not a complete structure. Three-dimensional and scattering methods add geometry or ensemble constraints but do not automatically report all states and timescales.

Integration is not simply collecting more data. The useful test is whether a proposed model can explain independent observables that bear on the same RNA and relevant conditions. A reactivity profile, a distance-sensitive transition, and a 3D or ensemble constraint can narrow different parts of the problem. Molecular simulations can help connect these measurements, but should be evaluated against the experimental evidence rather than treated as a replacement for it. The 2023 Current Opinion in Structural Biology review on integrating experiments with simulations emphasizes the value of combining methods that probe different time and space resolutions.

Common interpretation mistakes

  • Calling reactivity a structure. Chemical probing supplies constraints used to assess or guide models, not a direct complete atomic structure.
  • Treating a single structure as the whole dynamic landscape. An RNA may sample multiple conformations, and a static model cannot by itself establish which states are populated or how they interconvert.
  • Reading a FRET change as a uniquely determined rearrangement. The signal is distance-sensitive and depends on label placement and dye behavior; structural interpretation needs a compatible model.
  • Assuming every method measures dynamics equally directly. NMR experiments can target motions and exchange; probing approximates rapid dynamics indirectly; imaging and scattering contribute different structural or ensemble constraints.
  • Comparing methods without accounting for sample context. Cell-based probing, solution-state NMR or SAXS, and crystal-based measurements do not necessarily describe identical sample conditions.
  • Expecting one experiment to answer every scale of question. A robust account may require nucleotide-level, single-molecule, site-specific, and global structural evidence in combination.
