Proteomics can show which proteins change in abundance after cells are treated with a molecular glue or PROTAC, revealing candidate effects beyond the intended target. Mass-spectrometry-based profiling is useful because it surveys many proteins at once rather than checking only a predicted target. But a changed protein is not automatically a directly bound protein or a direct degrader substrate: researchers need follow-up evidence to connect the observation to the compound’s degradation mechanism.

Why degrader selectivity is a protein-level question

Targeted protein degraders are designed to bring a protein of interest into proximity with cellular degradation machinery, commonly an E3 ubiquitin ligase. That induced interaction can promote ubiquitination, followed by degradation through the proteasome. The intended target is only one part of the system: the compound also influences which proteins encounter the ligase and what happens downstream in the cell.

That distinction matters when evaluating selectivity. A compound may be designed around one protein, yet treatment can affect other proteins directly or indirectly. Testing only whether the intended target decreases cannot reveal the full set of protein-level changes. Proteomics offers a broad survey of those outcomes and can identify proteins that warrant closer investigation.

How molecular glues and PROTACs differ

A PROTAC is bifunctional: one ligand binds the protein of interest, another recruits an E3 ligase, and a linker connects the two ligands. A molecular glue is generally monovalent and promotes or stabilizes a new interaction between an E3 ligase and a target protein. Both approaches can induce degradation, but their architectures and ways of bringing proteins together differ.

Neither architecture, by itself, proves that a compound affects only its intended target. The important experimental question is what changes in the treated cell system, followed by whether those changes can be attributed to the proposed degrader mechanism.

How do proteomics identify off-target effects of PROTACs?

A typical abundance-profiling experiment compares protein levels in treated samples with levels in matched controls. Researchers then look for proteins whose abundance decreases or otherwise changes after treatment. Mass-spectrometry-based proteomics can measure the intended target alongside many other proteins, helping assess degradation and identify candidate off-target effects in the same broad profile.

From a broad profile to candidate proteins

The initial result is a list or profile of proteins that changed under the tested conditions. A decrease in a protein may be consistent with degradation, especially when it appears alongside the intended target’s response, but the profile alone does not show how that change occurred. An increase or another abundance change can also be biologically relevant, even though it is not itself evidence that the protein was degraded.

Researchers therefore treat the profile as a map of candidate effects, not a definitive inventory of direct substrates. The map is specific to the cell model, treatment dose, exposure time, assay sensitivity, and analysis design used. A protein that does not appear as changed in one experiment is not thereby proven unaffected in every cell type or condition.

Why global coverage helps

Profiling many proteins can reveal effects researchers did not predict from the compound’s intended binding partner. It can also help compare the observed pattern with the desired degradation outcome: whether the intended target changes, whether other proteins change, and whether the pattern suggests that further mechanistic work is needed.

This breadth is valuable at an early stage of interpretation. It can show where to focus follow-up experiments, but it should not be mistaken for a complete account of every molecular interaction or consequence. Each measurement is made within the limits of its assay and experimental context.

What different proteomics approaches can tell you

“Proteomics” covers approaches that ask different questions. Abundance profiling, chemical proteomics, and interaction-focused methods can complement one another, but their results are not interchangeable. A useful interpretation begins by asking what each assay measured.

Approach Primary question What the result can support
Mass-spectrometry-based abundance profiling Which protein levels changed after treatment? A broad view of degradation efficiency and candidate protein-level effects under the tested conditions.
Chemical proteomics, including activity-based protein profiling Which small-molecule interactions or protein activity states are detectable? Complementary information about compound engagement or functional protein states.
Interaction-focused approaches Which protein interactions or proximity changes merit investigation? Evidence to help investigate induced proximity between a degrader’s components and proteins.

The distinctions are practical. Abundance profiling measures levels; it does not, by itself, establish direct compound engagement. Chemical proteomics may help examine engagement or activity, but that is a different question from whether protein abundance fell. Interaction-focused evidence can help investigate proximity, but an interaction observation alone does not establish that a protein was degraded. Combining complementary evidence can make a proposed mechanism more convincing than relying on one readout.

How can researchers tell what else a molecular glue degrades?

Quantitative proteomics can reveal proteins whose abundance changes after molecular-glue treatment, including unexpected candidate neosubstrates. One reported example is the molecular glue (S)-ACE-OH: quantitative proteomics identified NUP98 and other nuclear pore proteins as neosubstrates associated with TRIM21. The result illustrates how a global protein-level profile can expose effects extending beyond a single intended protein.

In that example, the proteomic findings were paired with CRISPR screening that implicated TRIM21. The combination helped connect the observed compound phenotype and candidate neosubstrates to the ligase. This is a useful illustration of evidence working together: the protein profile identified changes, while an orthogonal approach helped investigate the proposed mechanism.

The example should not be generalized into a universal list of molecular-glue targets. A neosubstrate profile reflects the compound and conditions examined. Other glues, cell models, doses, or exposure times may produce different results.

  1. Observed change: The protein’s abundance changed in the treated samples relative to the matched control under the conditions tested.
  2. Candidate degrader effect: The change is consistent with degradation, based on the profile and the controls used, but its cause remains to be established.
  3. Mechanistically supported substrate: Additional evidence ties the change to the compound’s proposed degradation mechanism.

Those statements are not interchangeable. In particular, the first describes a measurement; it does not assert that the compound bound the protein. Calling a protein a direct off-target substrate requires more than observing a change in abundance.

Why abundance can change for reasons other than direct degradation

A protein’s abundance may shift through direct degradation, but it may also change because of pathway effects, altered synthesis, cellular stress responses, or other secondary consequences of treatment. A broad profile can reveal the change without identifying which of these explanations is responsible. That is why an abundance result is a starting point for causal interpretation rather than proof of direct binding or degradation.

What makes follow-up evidence useful

Mechanistic follow-up should address the proposed compound mechanism and degradation machinery, rather than simply repeat the same abundance measurement. Complementary evidence can help test whether a candidate change is connected to the induced interaction or ligase involved. The (S)-ACE-OH example demonstrates this logic: quantitative proteomics identified candidate neosubstrates, and CRISPR screening implicated TRIM21.

The strength of a conclusion depends on how well the evidence converges. A profile that includes an intended-target response and additional changing proteins can nominate candidates; evidence that links a candidate to the degrader mechanism supports a stronger substrate claim. The available methodological descriptions do not establish one universal assay recipe or a single best platform for all degraders.

Experimental context shapes the result

Proteomic findings are conditional on how the experiment was performed. Cell model, dose, exposure time, assay sensitivity, and analysis design all influence what can be detected and how the resulting pattern should be interpreted. Comparisons are most useful when the treated samples are evaluated against appropriate matched controls and the reported conditions are clear.

  • Cell model: The measured response belongs to the cells tested; it should not automatically be assumed to apply to other cell systems.
  • Dose and exposure time: The abundance profile describes the treatment conditions used, not every possible dose or duration.
  • Assay sensitivity: Failure to detect a change is not equivalent to proof that no effect exists.
  • Analysis design: Controls and the way changes are evaluated affect which proteins are considered candidates.
  • Mechanistic evidence: A broad abundance survey and complementary tests answer different questions; conclusions should reflect the evidence actually obtained.

These qualifications are not reasons to discount proteomics. They define what the result can responsibly support. Reporting the context makes it possible to distinguish a finding under particular conditions from a claim about a degrader in general.

A practical way to read a degrader proteomics result

  1. Identify the measured outcome. Check whether the study reports protein abundance, compound engagement or activity, or interaction and proximity information. Do not treat these as synonyms.
  2. Find the comparison. Determine which treated samples were compared with which controls and note the cell model, dose, and exposure time.
  3. Separate intended-target response from other changes. Ask whether the intended target changed and which additional proteins were detected as changing.
  4. Use candidate language for an abundance signal. Unless the mechanism is supported by additional evidence, describe another changed protein as an observed change or candidate effect rather than a proven direct substrate.
  5. Look for orthogonal mechanistic evidence. Ask whether complementary results connect the candidate protein to the compound’s proposed degradation machinery and mechanism.
  6. Keep conclusions within the tested context. Avoid turning a cell- and condition-specific profile into a universal claim about all settings or all compounds of that class.

This reading sequence helps keep three questions distinct: what changed, what may have caused it, and how strongly the mechanism is supported. Proteomics is most informative when its broad survey is used to guide that reasoning rather than treated as a stand-alone verdict.

What proteomics can—and cannot—establish

Mass-spectrometry-based proteomics can survey protein-level outcomes, assess degradation efficiency, and reveal candidate effects beyond an intended target. Chemical proteomics and activity-based profiling can add information about interactions or activity states, while interaction-focused approaches can help investigate induced proximity. Together, these approaches can build a more complete picture of a degrader’s cellular effects.

A protein abundance change alone cannot establish direct binding, direct degradation, or the precise causal route. The result is evidence about what happened under a defined set of conditions. Connecting that observation to a molecular glue’s or PROTAC’s mechanism requires appropriate follow-up and careful qualification of the conclusion.
