Scientists track cell lineage by placing a heritable mark on a cell, observing or recovering that mark in its descendants, and using the shared mark as evidence of common ancestry. Depending on the organism and question, they may watch labeled cells divide under a microscope, introduce genetic labels or DNA barcodes, record edits with CRISPR, or reconstruct ancestry from natural mutations. Single-cell sequencing can then connect a lineage to the molecular state of each descendant.

What “cell lineage” means

A cell’s lineage is the sequence of parent–daughter relationships connecting it to an earlier progenitor. During development, one starting population can produce several branches: for example, descendants may adopt different identities, occupy different tissues, or stop dividing at different times. A lineage experiment asks which cells came from the same ancestor, when branches formed, and how ancestry relates to cell state.

The central logic is simple: a mark that is inherited by daughter cells can reveal ancestry. If several cells carry the same distinctive label, they may share a progenitor that received that label. The conclusion is not automatically certain. Marker specificity, the timing of labeling, cell sampling and the method used to read the mark all determine how strongly a shared signal supports a common lineage.

Prospective and retrospective lineage tracing

Prospective tracing follows descendants forward

In a prospective experiment, researchers choose a starting cell or population, add a label, and then follow the labeled descendants. The label can be fluorescent, a recombined genetic sequence, or an introduced DNA barcode. Because the intervention is performed before descendants are observed, the experiment can test a defined starting population and a defined time window.

Prospective tracing is especially useful when the organism is experimentally accessible and the target cells can be reached with a genetic or optical method. It can reveal where descendants move, which tissues they enter and whether one labeled progenitor contributes to several mature cell types.

Retrospective tracing starts with marks that arose naturally

Retrospective studies do not add a label at the start. Instead, they look for naturally occurring differences that were copied into descendant cells, such as somatic mutations in nuclear or mitochondrial DNA or variation in DNA methylation. Cells sharing an informative natural mark can be grouped computationally to infer a common ancestor.

This strategy is essential for human developmental work, where experimental lineage labeling of embryos is unethical. A 2019 review by Chloé S. Baron and Alexander van Oudenaarden describes endogenous nuclear-DNA, mitochondrial-DNA and methylation variation as potential lineage information. These markers can support developmental lineage maps, but they do not amount to a complete, directly observed human embryonic genealogy.

The main methods scientists use

Approach What is marked or measured Best suited to Key trade-off
Direct fluorescent labeling and microscopy Fluorescent cells and their visible descendants Observing clone position, movement and development in an imaging-compatible system Classical microscopy follows a limited number of clones compared with sequencing-scale methods
Recombinase-based genetic labeling A heritable mark introduced through genetic manipulation, such as Cre-mediated recombination Prospective tracing in genetically accessible model systems Requires access to the target population and experimental organism; design determines which cells are labeled
Viral or other DNA barcodes Distinct heritable sequence marks introduced into cells Tracking many clones and reading clonal relationships by sequencing Requires barcode recovery and sequencing; labeling and sampling determine what can be reconstructed
CRISPR barcode recording Cumulative edits in a designed target sequence Recording branching relationships through shared and differing edits Interpretation depends on recording behavior; the resulting tree is not necessarily perfect or complete
Endogenous somatic mutations Natural nuclear or mitochondrial mutations and other naturally varying marks Retrospective lineage analysis, including human tissues Requires detection of informative natural variation and reconstruction from sampled material
Single-cell expression and trajectory analysis RNA profiles and computationally inferred relationships among cell states Mapping cell states and candidate developmental progressions, especially when combined with lineage marks A state trajectory is an inference about developmental paths, not automatically a directly observed genealogy

How imaging reveals clones in place and time

Fluorescent labeling gives the most direct visual answer: where is a marked cell, and where do its descendants go? Researchers label cells in an organism or tissue that can be imaged, then acquire images over time or at selected developmental stages. A clone is the set of descendants retaining the label. Image analysis can record division, migration, shape changes, tissue boundaries and the positions of neighboring clones.

The strength of imaging is spatial and temporal context. A researcher can see whether two descendants remain together, separate during migration or contribute to different anatomical regions. The limitation is scale. Classical microscopy generally follows a limited number of clones, so it may miss rare branches or fail to represent the full diversity of a large starting population. Optical access, labeling contrast and the viability of long-term imaging also constrain what can be observed.

How genetic labels and barcodes increase clone throughput

Recombinase labels

Genetic systems based on recombinases, including Cre-mediated recombination, create a heritable change in a target cell. When that cell divides, the altered sequence is copied into descendants. Researchers can design the system so that a selected population, developmental time or experimental condition controls when labeling occurs. The resulting descendants are identified later by fluorescence, molecular assays or both.

These experiments are prospective, so the interpretation depends on which cells were eligible for labeling and how efficiently the label was activated. A label that turns on in several unrelated cells can make them appear to be one clone; a label that activates in only a subset can underrepresent a population. Method design therefore matters as much as the downstream readout.

DNA barcodes

A barcode is an introduced DNA sequence that distinguishes one labeled cell or clone from another. After development, researchers recover barcodes from many cells and use shared sequences to group descendants. Sequencing allows far more barcode identities to be read than a microscope can usually track as separate fluorescent clones.

Barcode data still depend on sampling. A barcode must survive, be recovered from the sampled cells and be distinguishable from sequencing or amplification errors. If some tissues or cells are not collected, the reconstructed relationships describe the sampled portion of the lineage rather than every descendant.

How CRISPR can record branching history

CRISPR-based lineage recorders place a designed target sequence in cells and allow edits to accumulate during development. An early edit can be inherited by a large branch; later edits that occur in only part of that branch create additional subgroups. Cells with shared edits are interpreted as more closely related than cells with unrelated edit patterns.

This approach can encode information continuously rather than assigning only one label at the start. However, the record is shaped by how often edits occur, whether different edits can look alike, when the recording system is active and how accurately the resulting sequences are interpreted. Shared edits provide evidence of relatedness, but a CRISPR-derived tree should not be presented as a complete or error-free genealogy.

How single-cell sequencing adds cell state

Single-cell RNA sequencing measures the genes being expressed by individual cells. The resulting profiles can identify cell types, transitional states and molecular differences among descendants. Computational trajectory methods arrange cells along plausible progressions, helping researchers ask when a state change may occur and which populations appear to converge or diverge.

Expression state and ancestry are different kinds of evidence. Two cells can have similar RNA profiles without sharing a recent progenitor, while descendants of one progenitor can diverge molecularly. A trajectory inferred from expression alone is therefore not automatically a genealogy. The strongest studies connect a measured lineage mark—such as a barcode, genetic label or natural mutation—to the RNA profile of the same cell or clone. That combination can show both where a cell came from and what state it occupies.

Woodworth, Girskis and Walsh’s 2017 review, “Building a lineage from single cells: genetic techniques for cell lineage tracking,” describes this distinction as a central methodological issue. Computational reconstruction is useful, but its conclusions should be stated as inferred developmental paths unless independent lineage evidence supports direct ancestry.

A typical lineage-tracing workflow

  1. Define the ancestry question. Decide whether the study needs the descendants of a known population, the timing of a branch, spatial movement, cell-state changes or a retrospective reconstruction from human tissue.
  2. Select the evidence type. Choose imaging for visible clone behavior, a recombinase label for genetically accessible prospective tracing, barcodes for many clone identities, CRISPR recording for cumulative branch information, or endogenous variation when introducing a label is not appropriate.
  3. Set the labeling or observation window. The timing determines which cells can carry the mark and which developmental events are visible. In a retrospective study, define the tissue and developmental period that can be sampled.
  4. Collect descendants with context preserved. Imaging retains position directly. Sequencing-based studies must preserve enough tissue identity or metadata to connect a barcode or mutation to the cell and its location or state.
  5. Recover and quality-check the marks. Verify that fluorescent labels are detectable, recombined sequences are present, barcodes are recovered reliably and natural variants are informative rather than technical artifacts.
  6. Group cells by shared evidence. Shared labels support clone membership; shared and differing CRISPR edits provide branching clues; naturally shared mutations support retrospective relationships.
  7. Integrate molecular state. If single-cell expression data are available, connect each lineage group to RNA-defined cell states and developmental transitions.
  8. Report the reconstruction with its boundaries. State which cells were accessible, which descendants were sampled, what resolution the mark supports and which relationships remain inferred.

Choosing a method for a specific study

  • Need direct movement and position? Favor fluorescent imaging when the system can be observed and the number of clones is manageable.
  • Need prospective ancestry in a model organism? A recombinase-based label can target a defined population, provided the organism and cells are genetically accessible.
  • Need many clone identities? Introduced DNA barcodes and sequencing scale better than classical microscopy, but require robust recovery and computational analysis.
  • Need branching information over time? CRISPR recording can accumulate edits, with interpretation limited by recording behavior and barcode analysis.
  • Working with human developmental material? Use naturally occurring nuclear-DNA, mitochondrial-DNA or methylation variation because experimental embryonic labeling is unethical.
  • Need cell identity as well as ancestry? Combine lineage evidence with single-cell expression rather than treating an expression trajectory as proof of genealogy.

Reviews by Baron and van Oudenaarden (2019), Woodworth, Girskis and Walsh (2017), and Short and colleagues (2025) describe these as trade-offs, not a ranking with one universally best technique. Practical decisions also depend on resolution, accuracy, cost, access to the organism and cells, preservation of spatial context and the analysis burden the study can support.

What lineage reconstructions can and cannot prove

A reconstructed tree is a model supported by measured marks and the cells that were sampled. It is not automatically a complete record of every division. Missing cells, incomplete labeling, tissue inaccessibility and limited sequencing depth can hide branches. A mark may also appear in multiple unrelated cells if labeling was not exclusive, or disappear if it was not inherited or recovered.

Resolution differs among methods. Fluorescent imaging can show a small set of clones in their visible context. Barcodes and sequencing can distinguish many more clone identities but usually trade some direct spatial information for molecular throughput. CRISPR records can add temporal branching clues, yet editing behavior and interpretation affect the inferred tree. Natural mutations can enable human retrospective studies, but only informative variants present in the sampled material can be used.

Accuracy and resolution are therefore claims about a particular experiment, not permanent properties of a method name. A careful report distinguishes directly observed descendants from computationally inferred relationships, identifies the sampled material and explains how marker coverage limits the conclusion.

Why lineage matters for developmental biology

Lineage evidence helps separate two questions that are often conflated: what a cell is doing now and where it came from. A molecular profile can reveal a transitional state, but ancestry data can show whether that state arose independently in several clones or represents a branch from one progenitor. Combining both types of information lets scientists examine how developmental potential is distributed, when cell populations diverge and whether cells in different tissues share an earlier source.

The most informative design matches the method to the biological question. Imaging is strongest when location and movement are decisive; barcodes and sequencing are strongest when clone number is large; CRISPR is useful when cumulative branch records are needed; endogenous variation is necessary when prospective human labeling is not permissible. In every case, shared heritable evidence is the basis for an ancestry claim, while computational trajectories and cell-state measurements provide complementary—not interchangeable—information.
