Scientists map genome organization by measuring which DNA regions are near one another inside cells, then interpreting those measurements with imaging and computational models. Hi-C is a widely used genome-wide approach: it links nearby DNA fragments, sequences the joined pieces, and counts contacts between genomic locations. The resulting contact map is evidence about spatial organization—not a photograph or a single, fixed 3D structure of every genome.

What “mapping a genome in 3D” means

A genome is not simply a long, straight DNA sequence in a cell. Its DNA is organized in the nucleus, and the physical arrangement of regions can be studied by asking which parts are close together. A 3D genome map is therefore a way to investigate spatial relationships among genomic locations, not a conventional sequence map that lists DNA letters in order.

One important distinction is between measuring proximity and drawing a structure. An assay can produce observations or counts indicating that particular regions were close under the assay’s conditions. A computational method can then use those measurements to infer or reconstruct candidate spatial arrangements. The model is an interpretation of the data; it is not itself a direct image of the DNA. A review of reconstruction methods describes how approaches differ in the way they model contact frequencies, manage noise, and evaluate candidate structures (Frontiers in Genetics review of 3D reconstruction methods).

How Hi-C measures DNA proximity

Hi-C adapts chromosome conformation capture methods to survey pairwise contacts across many genomic locations. In a typical protocol, researchers preserve chromatin contacts in cells, break open the material, cut DNA into fragments, join fragments that were close in the nucleus, and sequence the resulting joined pieces. The genomic locations at either end of a sequenced junction reveal which regions were brought together in the assay.

  1. Preserve contacts. Cells are chemically fixed so that chromatin contacts present during the experiment are captured. This gives the assay a snapshot tied to the sample and experimental conditions, not a permanent record of every possible contact.
  2. Prepare and cut the DNA. Researchers lyse the material and cut DNA into fragments. The Hi-C 3.0 protocol describes refinements that include enhanced cross-linking and a restriction-enzyme cocktail intended to improve resolution potential across a range of genomic distances.
  3. Label and ligate nearby fragments. Fragment ends are labeled, and DNA pieces that were near one another in the nucleus are joined. The ligation junction is the molecular record that lets researchers identify a pair of regions associated by the assay.
  4. Enrich and sequence joined products. The ligated material is enriched and sequenced. Sequence reads identify the genomic positions represented at the two ends of each junction.
  5. Count contacts between loci. Researchers aggregate read pairs across genomic locations into a contact matrix. Its entries represent observed or estimated contact frequencies for pairs of regions.

The Hi-C 3.0 protocol describes a particular set of protocol refinements; it does not establish one universal resolution for every Hi-C experiment. Resolution depends on factors including the protocol and sequencing depth. The ENCODE Hi-C data standards and processing pipeline provides a reference for how Hi-C data are processed and handled.

How to read a Hi-C contact map

A contact matrix arranges genomic regions along its rows and columns. A cell in the matrix summarizes how often reads associated a pair of regions. Stronger counts can indicate that the pair was more frequently captured as close in the sampled material, while weaker counts indicate fewer observed contacts. The matrix is useful because it turns many sequenced junctions into a genome-wide view of contact patterns.

That pattern should not be mistaken for a literal map of distances. Hi-C reports contact frequencies produced by an assay, not the exact coordinates of every DNA segment. A contact frequency does not, by itself, say how far apart regions are in a calibrated physical measurement, how long they stayed near one another, or whether they touch in every cell. The frequency also reflects how the experiment was performed and how the resulting data were processed.

To make a 3D representation, computational reconstruction methods use the contact data to estimate candidate arrangements. They make modeling choices about how contact frequencies correspond to spatial structure and how to handle noise or incomplete data. As a result, different methods can produce different candidate structures from the same general type of input. These outputs are best described as inferred, estimated, or reconstructed structures rather than direct images.

Other methods reveal different kinds of evidence

Hi-C is not the only way to study genome organization. Researchers combine sequencing-based assays, microscopy, and computational modeling because each answers a different part of the structural question. A multidisciplinary review surveys these method families and their complementary roles (Nature Reviews Molecular Cell Biology review of 3D genome methods).

Approach What it measures or produces Useful distinction
Hi-C and related sequencing-based methods Sequencing identifies genomic regions joined or otherwise associated by an assay; counts can be summarized across many locus pairs. Broad contact sampling rather than a direct image of every region’s position.
Microscopy, including FISH Fluorescent labels allow researchers to visualize selected genomic regions in cells. Provides spatial observations for labeled targets; the scope depends on what is labeled and the imaging approach.
Multiplex FISH and in situ genome sequencing Microscopy-based approaches can examine multiple genomic targets or sequence information in situ. Offer imaging-based evidence, but do not make every possible contact simultaneously measurable.
SPRITE Barcodes identify DNA, RNA, and proteins associated in the assay. Uses barcode-based co-occurrence rather than proximity ligation to identify associated regions.
Computational reconstruction Methods infer candidate 3D arrangements from contact or other structural data. Produces a model based on measurements and assumptions, not an independent direct observation.

FISH and microscopy

Fluorescence in situ hybridization (FISH) uses fluorescent probes to examine selected genomic regions in cells. Unlike a genome-wide sequencing contact matrix, microscopy lets researchers observe the labeled targets spatially. Super-resolution imaging can be combined with FISH, and multiplex FISH can examine multiple targets. Live microscopy is another imaging approach identified in the multidisciplinary review. These methods are valuable when the question concerns the spatial behavior of particular labeled regions, but they do not automatically provide a comprehensive view of every region and contact in a genome.

SPRITE and barcode-based association

SPRITE is a method described by the NIH 4D Nucleome Program for linking interacting DNA, RNA, and proteins in cells. In the overview, researchers isolate nuclei, fragment chromatin, assign barcodes to interacting molecules, and sequence those barcodes to identify associated regions. Because SPRITE relies on barcode-based association rather than the proximity-ligation step used by Hi-C, it provides a different kind of evidence about molecular associations.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The NIH overview notes a broader limitation: proximity-ligation and microscopy approaches have limits in measuring simultaneous contacts comprehensively. The method description and caveat appear in the NIH 4D Nucleome Program’s overview of SPRITE.

Specialized nucleosome-scale analysis

Hi-CO combines nucleosome proximity analysis with computational modeling to derive positions and orientations at nucleosome-level granularity. It is a specialized protocol for a focused structural question, not a default capability of every Hi-C experiment. Its stated granularity should not be generalized to genome-wide Hi-C maps, whose resolution varies with protocol and sequencing depth. The protocol is described in Nature Protocols’ Hi-CO article.

How to choose a method for a research question

No single method is best for every study. The right choice depends on whether researchers need broad genome-wide sampling, information about selected loci, visual observations in individual cells, or a computational model of spatial organization. Several approaches may be combined when the question requires independent forms of evidence.

  • For broad contact patterns across many genomic locations: sequencing-based approaches such as Hi-C can sample many locus pairs and summarize them in a matrix.
  • For spatial observations of selected regions: FISH and related microscopy methods can label targets and examine their positions in cells.
  • For associated DNA, RNA, and proteins: SPRITE’s barcode-based approach is relevant when those associations are part of the question.
  • For a detailed structural model: computational reconstruction can translate contact measurements into candidate arrangements, with results dependent on the method’s assumptions and handling of noise.
  • For nucleosome-level positions and orientations: Hi-CO is a specialized option; its scope should not be confused with ordinary Hi-C resolution.

These choices can be compared along five practical dimensions:

Decision factor Question to ask Why it matters
Scope Is the goal broad contact sampling across the genome or a targeted set of loci? Genome-wide sequencing and targeted imaging provide different breadth and detail.
Measurement type Does the study need ligation-based sequencing, barcode-based co-occurrence, or microscopy visualization? Each assay produces a different kind of evidence about proximity or association.
Resolution What genomic scale can this protocol and dataset distinguish? Resolution depends on the protocol and data depth; a specialized nucleosome-scale result is not universal.
Cell heterogeneity Does the study need a population-level pattern or information about cell-specific organization? A single consensus map should not be assumed to describe every cell.
Observation versus inference Is the desired result a spatial observation of labeled targets or a model inferred from contacts? Imaging and computational reconstruction support different claims and should be described accordingly.

What a 3D genome map can—and cannot—show

A contact captured by an assay means that regions were close enough to be associated under that assay’s conditions. It does not prove that they are permanently attached, that they are together in every cell, or that one contact caused a change in gene expression. Contact maps and reconstructed models describe samples and depend on experimental and computational choices.

Genome organization can vary with cell type, cell state, and time. A population-level contact pattern may therefore summarize a mixture of different cellular arrangements rather than describe one structure shared uniformly by all cells. Microscopy can provide spatial observations for labeled regions, while sequencing-based assays can survey many loci; neither approach alone resolves every structural question.

For careful interpretation, keep three statements separate: what the assay directly measured, what pattern the data support, and what a model infers from that pattern. For example, a Hi-C matrix can support the claim that two regions were captured together more often in a sample. A reconstruction can propose how those contact frequencies fit a 3D arrangement. Neither statement alone establishes permanent physical attachment or a causal effect on gene expression.

Why scientists combine methods

Methods are complementary because their blind spots differ. Hi-C can survey many genomic pairs but reports contact frequencies rather than direct coordinates. FISH can visualize selected regions but depends on targets being labeled. SPRITE identifies barcode-associated molecules through a different assay design. Modeling can organize measurements into candidate structures, but it adds assumptions rather than replacing experimental evidence.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Combining approaches can therefore test whether a proposed structural interpretation is consistent with different kinds of evidence. A sequencing-based pattern can guide which regions to image; microscopy can examine those regions spatially; and modeling can evaluate candidate arrangements against contact data. The purpose is not to turn one assay into a complete picture, but to answer a well-defined question with measurements suited to it.
