Scientists identify candidate essential genes by disrupting genes across many cells or microbes and measuring which altered populations stop growing or disappear. In mammalian cells, pooled CRISPR screens track the abundance of guide RNAs that target each gene; in suitable microorganisms, transposon sequencing (Tn-seq) looks for genes with few or no insertions in a sufficiently saturated mutant library. A hit means that disrupting the gene impaired fitness in the tested system and conditions—not that every cell everywhere needs that gene. Researchers validate important hits with follow-up experiments.
What does “essential gene” mean?
An essential gene is one whose function is required for a specified biological outcome, usually survival or growth, in a defined experimental context. In a screen, scientists generally do not watch a gene work directly. They disrupt it and infer its importance from what happens to the cells or microbes carrying that disruption.
That distinction matters: “essential” is not an unconditional label. A gene can be required in one cell type, organism, growth medium, nutrient state, stress condition, or time window but dispensable in another. Some genes are needed for ordinary growth; others become important only when cells face a particular challenge. A careful result therefore names the tested biological system and conditions, rather than implying that a gene is universally required.

In a pooled CRISPR knockout screen, researchers use a library of single-guide RNAs (sgRNAs) designed to target many genes. The guides direct Cas9 to DNA sequences, where Cas9 can disrupt the targeted gene. Each guide also serves as a sequence barcode: by counting guide sequences in a sample, researchers can estimate how well cells carrying each perturbation are represented.

1. Introduce the guide library into cells
Researchers prepare cells that express the appropriate Cas9 version and introduce the pooled sgRNA library. One established protocol describes the general setup: “In a typical pooled CRISPR screen, an sgRNA plasmid library is introduced using viral based transduction into pools of cells expressing the appropriate Cas9 version.” The exact delivery and screen design depend on the protocol and biological system; the key is to create a population in which guide sequences mark different gene perturbations. See the pooled CRISPR loss-of-function protocol in STAR Protocols.
2. Keep the cells growing under defined conditions
After introducing the library, researchers allow cells to grow under specified conditions. They collect an initial sample and a later sample after a chosen period of growth. If disrupting a gene makes cells less likely to survive or divide, cells carrying guides for that gene tend to become less common over time.
3. Sequence guide barcodes and compare their abundance
Researchers sequence the guide barcodes in the collected samples and compare their representation. A guide that is substantially less abundant in the later sample than in the initial sample is described as depleted. When multiple independent guides targeting the same gene show depletion, that pattern suggests the perturbation reduced cell fitness.

4. Use controls and replication to interpret the signal
Screen results can be distorted by poor guide performance, random population changes, or insufficient representation of some perturbations. Researchers therefore use multiple guides per gene, non-targeting control guides, replicate screens, and adequate library coverage. Agreement among independent guides and repeated experiments makes it less likely that a result comes from one guide-specific artifact or stochastic loss of cells.
Even with these safeguards, results depend on design choices and analysis. In human-cell screens, the number of genes called essential can change with the scoring cutoff. A depletion result should be read alongside the experimental setup and statistical criteria, not as a simple yes-or-no property detached from them.
How Tn-seq identifies candidate essential genes in microbes
For microorganisms in which insertion mutagenesis is workable, researchers can use a transposon—a mobile DNA element that inserts at sites in the genome—to create a large population of mutants. They then sequence the insertion sites and measure which genomic locations are represented.
If a gene has few or no transposon insertions even though the mutant library is sufficiently saturated, disrupting that gene may prevent a mutant from surviving or being recovered. As a Tn-seq protocol puts it, “Essential genes are identified by virtue of lack of transposon insertions in an otherwise saturated library.” The saturation qualification is crucial: few insertions are informative only when the experiment otherwise sampled the genome well enough to expect insertions in that gene. The Tn-seq methods protocol describes this approach.

Tn-seq can also test genes that matter under a particular challenge. Researchers compare mutant representation before and after growth in an environment of interest. A mutant that becomes depleted after exposure may have lost a gene important for fitness in that condition, even if the gene is not required for growth in the baseline environment. That finding is conditional fitness evidence, not a timeless list of essential genes.
How the two screening approaches differ
| Feature | Pooled CRISPR dropout screen | Microbial Tn-seq |
|---|---|---|
| Typical system | Mammalian cell line or another CRISPR-compatible cell system | Microorganism with a workable insertion-mutagenesis system |
| Perturbation | Guide-directed gene disruption | Transposon insertion into genomic DNA |
| What is counted | Abundance of sgRNA guide barcodes over time | Representation of transposon insertion sites |
| How a candidate is flagged | Guides targeting a gene become depleted as cells grow | A gene has few or no insertions in an otherwise sufficiently saturated library |
| Typical question | Does disruption reduce growth or survival in this cell system and assay? | Does a gene support growth or fitness in the chosen microbial environment? |
| Follow-up | Retest independent guides or make an individual knockout | Direct disruption and complementation or conditional-viability testing |
Both methods infer fitness from the representation of mutant genotypes. Both depend on adequate library coverage, appropriate controls, and follow-up testing. They are not interchangeable: the organism, available perturbation system, and experimental question determine which approach is suitable.
How scientists check whether a screen hit is real
A genome-wide screen is a discovery step, not the last word. Researchers can test a promising candidate more directly using one or more follow-up approaches:
- Retest with independent guides. A focused secondary CRISPR screen can test additional guides against the same gene. If independent guides reproduce the effect, a guide-specific artifact is less likely.
- Make an individual knockout. Rather than relying on a pooled population, researchers disrupt the candidate gene in a separate experiment and measure the resulting growth or survival phenotype.
- Rescue the phenotype. Restoring the candidate gene and testing whether the phenotype is reversed helps determine whether the observed effect is attributable to loss of that gene.
- Use conditional testing in microbes. One described Tn-seq confirmation is to provide the gene on an inducible plasmid, delete or disrupt its native copy, and then test whether viability is lost when the inducer is removed. This tests whether continued gene function is needed for viability in that setup.
Validation is especially important when a candidate’s apparent effect could reflect library coverage, guide performance, random loss of rare mutants, or an interaction among cells in the culture. A follow-up experiment can also reveal that a hit depends on the way the screen was conducted rather than representing a broad requirement.

Why essentiality can change with context
Cell type and organism
Different cell types and organisms can rely on different genes. A result from one human cell line does not establish that a gene is essential in every human tissue, much less in every organism. The relevant claim is about the system tested.
Environment and time point
Cells may tolerate a disruption in one medium but fail under nutrient limitation, stress, or another challenge. Likewise, an effect may become visible only after enough time for cells with impaired growth to fall behind. For this reason, baseline-growth screens and condition-specific screens answer related but distinct questions.
Shared products and neighboring cells
Some gene products can act outside the cell. In a pooled culture, neighboring cells may supply a shared product, allowing cells with a disrupted gene to survive better than they would in isolation. Such a gene might therefore fail to score as essential in the pooled screen. Testing an isolated knockout can produce a different result because the culture context and cell-to-cell effects have changed.

Researchers choose analysis thresholds to decide which genes count as hits. How to read published essential-gene numbers
A 2015 human-cell CRISPR study in the KBM7 cell line reported guide-level replicate reproducibility of r = 0.90. That value describes reproducibility reported by the authors for that particular screen; it is not a universal accuracy score for CRISPR screens.
The same study reported that 1,878 of 18,166 targeted genes—about 10%—scored as essential for optimal proliferation. The authors noted that this count depended on the chosen cutoff. It is a study-specific finding for KBM7 cells under that screen’s conditions, not an estimate of the share of essential genes in all human cells or genomes. The 2015 Cell study provides the context for those figures.
What a screen can—and cannot—tell you
A well-designed screen can systematically narrow a large set of genes to candidates whose disruption is associated with reduced growth or survival. Its power comes from testing many perturbations in parallel and comparing their representation across a population. The readout is indirect, however: guide or insertion abundance reports how mutant cells fare in the assay, not every function of the gene or the reason a cell needs it.
Reviews of CRISPR screening discuss additional design and interpretation considerations, including why results should be assessed in light of the perturbation and assay rather than treated as context-free labels. See “CRISPR: A Screener’s Guide”. The practical standard is to report the organism or cell line, the relevant conditions and time point, the analysis threshold, and the validation evidence whenever describing a gene as essential.
