How does DNA damage repair protect human chromosomes? Cells use several specialized pathways to recognize different kinds of DNA injury, remove or bypass the damaged material, restore the correct sequence when a template is available, and reconnect broken chromosome ends. Damage-response signals can pause the cell cycle so repair occurs before division; when injury is too extensive, cell-death pathways may be activated.

A chromosome is a DNA molecule packaged with proteins. Humans typically have 46 chromosomes in 23 pairs, and one copy of the genome contains approximately 3 billion base pairs, according to the National Human Genome Research Institute (NHGRI) and its base-pair glossary. Repair protects that information, but it is not uniformly error-free: some mechanisms preserve continuity while making small sequence changes.

Why the DNA molecule can be repaired

DNA consists of two complementary strands. Adenine (A) pairs with thymine (T), while cytosine (C) pairs with guanine (G). If damage affects only one strand, the intact strand can often guide restoration of the damaged sequence. The NHGRI DNA fact sheet describes this complementary structure.

That template is not equally useful for every lesion. A chemically altered base may leave the backbone intact, a bulky ultraviolet lesion can bend the helix, and a replication mismatch can contain two normal bases paired incorrectly. A double-strand break is more serious because both strands are severed at the same location, so no intact template remains at the break itself. Repair pathways are therefore matched to the lesion’s chemistry and geometry rather than selected from one universal mechanism.

Because chromosomal DNA is organized with proteins, repair enzymes work within packaged chromatin. The available sources establish that packaging, but do not support a detailed account of how every chromatin state changes access to a lesion.

Which pathway handles which kind of damage?

The major pathways differ in what they recognize, how much DNA they remove, and whether a template guides the replacement. This comparison summarizes the practical distinctions.

Pathway Primary problem recognized Guide for repair DNA processing Possible effect on sequence
Base excision repair (BER) Small, chemically altered bases, such as deaminated cytosine or oxidized or alkylated bases Opposing, undamaged strand One altered base is removed; the resulting site is processed, filled by DNA polymerase, and sealed by ligase Usually restores the original base when the opposite strand is an accurate guide
Nucleotide excision repair (NER) Bulky lesions that distort the helix, including ultraviolet-associated pyrimidine dimers and bulky chemical adducts Undamaged strand around the lesion A short oligonucleotide containing the lesion is excised; the gap is resynthesized and sealed Can restore continuity when synthesis copies the intact strand
Mismatch repair (MMR) Base-pair mismatches introduced during DNA replication The newly synthesized strand is identified from mismatch context; the parental strand supplies the correct information The error-containing stretch is removed and resynthesized Corrects copying errors before they become fixed mutations
Homologous recombination (HR) Double-strand breaks and related lesions requiring accurate sequence restoration A matching DNA template, often a sister chromatid after replication Broken DNA is processed and repaired using homology Template-guided repair can restore sequence information, but the pathway is not available in every cell-cycle context
Nonhomologous end joining (NHEJ) Double-strand breaks where broken ends must be reconnected No matching template is required Ends are processed and joined directly Small nucleotide deletions or additions can occur at the junction, even though chromosome continuity is restored

This framework follows the mechanisms summarized in Molecular Biology of the Cell, 4th edition, “DNA Repair” and the IARC/WHO World Cancer Report chapter on DNA repair and genetic instability.

Base excision repair fixes small chemical changes

BER is suited to lesions that alter an individual base without creating a large distortion in the double helix. Examples include cytosine that has been deaminated and bases modified by oxidation or alkylation.

  1. A DNA glycosylase recognizes the abnormal base and removes the base from the sugar-phosphate backbone.
  2. Other enzymes process the resulting abnormal site so that a usable gap or end is created.
  3. DNA polymerase inserts a nucleotide by reading the opposing strand.
  4. DNA ligase seals the remaining break in the backbone.

Because BER replaces a small unit, it limits unnecessary loss of neighboring sequence. Its accuracy depends on correct lesion recognition and on the opposing strand still carrying the intended information.

Nucleotide excision repair removes bulky helix distortions

Some injuries affect enough atoms to bend or otherwise distort the helix. Ultraviolet light can create pyrimidine dimers, and certain chemicals form bulky adducts. NER removes a short piece of the damaged strand rather than attempting to chemically reverse the lesion in place.

  1. Repair proteins detect the abnormal helix structure.
  2. Enzymes cut on either side of the lesion and remove a short oligonucleotide containing it.
  3. DNA synthesis fills the resulting gap by copying the intact strand.
  4. Ligase restores a continuous backbone.

Two surveillance modes

Global-genome NER surveys DNA broadly. Transcription-coupled NER responds when a lesion blocks the machinery transcribing an active gene. These branches use the same general excision-and-resynthesis logic but differ in how a damaged site is first noticed, as summarized by the IARC/WHO account and the NCBI repair chapter.

Mismatch repair corrects replication errors

During DNA replication, a newly made strand can contain a normal base in the wrong position or another base-pair mismatch. The resulting pair may not look chemically damaged, so MMR relies on the mismatch and its surrounding context to distinguish the newly synthesized strand from the older template.

  1. The mismatch-repair system identifies the abnormal pairing and determines which strand was newly copied.
  2. A section of the new strand containing the error is removed.
  3. DNA polymerase resynthesizes that section using the parental strand as the guide.
  4. Ligase seals the repaired strand.

MMR is therefore a quality-control step that acts after a copying mistake but before that mistake is permanently propagated through later replication. The National Cancer Institute and IARC/WHO describe mismatch repair as part of the systems that preserve genome stability.

Double-strand breaks threaten chromosome continuity

A double-strand break cuts through both DNA strands. Unlike a single damaged base, it can physically separate a chromosome into pieces. The cell must first protect and process the broken ends, then choose a route that either uses matching sequence or reconnects the ends directly.

Homologous recombination: template-guided restoration

HR searches for a matching DNA sequence and uses it as a template. After DNA replication, the sister chromatid is often the closest matching copy. The broken region is processed so that copying from the homologous template can restore missing information, after which the repaired strands are returned to a continuous molecule.

Because HR depends on an appropriate homologous template and cellular context, it is not universally available at every point in the cell cycle. When the template is usable, HR can be highly information-preserving; that does not mean every HR event is perfect or that every break can be routed into HR.

Nonhomologous end joining: fast reconnection without a template

NHEJ brings the two broken ends together and joins them without requiring a matching sequence. End processing may remove damaged or incompatible nucleotides, or add nucleotides before ligation. The chromosome can therefore regain physical continuity while the junction acquires a small insertion or deletion.

That trade-off explains why NHEJ should not be described as simply “bad” repair. In a cell facing a dangerous free chromosome end, reconnecting the molecule can be protective even if a few bases at the join change. Conversely, a sequence-sensitive repair outcome may favor a template-guided mechanism when one is available. The NCBI repair chapter provides the mechanistic comparison between HR and NHEJ.

Why the HR–NHEJ contrast matters

  • Information source: HR copies from matching DNA; NHEJ does not require a template.
  • Primary result: HR aims to restore sequence information, while NHEJ prioritizes direct end reconnection.
  • Sequence risk: NHEJ processing can leave small local changes; template use does not guarantee error-free repair.
  • Chromosome benefit: both pathways can prevent an unrepaired break from leaving chromosome ends disconnected, but they do so with different sequence consequences.

Other repair activities broaden the response

The IARC/WHO and NCI summaries also identify cross-link repair and direct reversal of some chemical lesions. Cross-links can tie DNA strands or DNA to other molecules, obstructing replication and transcription; specialized pathways remove or resolve that obstruction. Direct reversal uses an enzyme to undo certain chemical modifications without excising a stretch of DNA. These activities complement BER, NER, MMR, HR, and NHEJ rather than replacing them.

Damage-response checkpoints decide whether a cell proceeds

Repair is coordinated with signaling, not performed in isolation. Damage-response systems can pause cell-cycle progression, giving enzymes time to correct lesions before the chromosome is copied or segregated. A pause also limits the chance that a damaged chromosome will be passed to daughter cells.

If damage is extensive, persistent, or cannot be safely repaired, cell-death pathways may be activated instead. Removing a severely damaged cell can protect the organism from propagating a dangerously unstable genome. The IARC/WHO chapter describes this relationship between repair, checkpoints, and cell fate.

What happens when damage is not repaired?

An unrepaired altered base or replication mismatch can persist until DNA is copied, at which point the lesion may become a mutation. An unrepaired double-strand break can leave chromosome fragments and threaten continuity. Even when a break is repaired, NHEJ can change the local sequence, so “repaired” means restored enough for the cell to continue, not necessarily returned to the exact original letters.

Defects in repair and checkpoint systems are one component of cancer biology because they can increase genome instability. They do not establish that a particular person will develop cancer: risk depends on the specific alteration, cell type, exposures, inherited and acquired factors, and clinical context. The NCI discusses DNA and chromosome aberrations as a research area without making a deterministic claim about any individual.

The practical meaning of chromosome protection

  • Small lesions: BER replaces an individual damaged base while preserving the surrounding strand.
  • Bulky lesions: NER removes a short damaged segment and rebuilds it from the intact strand.
  • Copying mistakes: MMR removes replication errors before they become fixed sequence changes.
  • Broken chromosomes: HR can use a matching template, while NHEJ can rapidly reconnect ends but may alter the junction.
  • Cell-level safety: checkpoints delay division, and severe damage can activate cell-death pathways.

Together, these pathways reduce the persistence of lesions, copying errors, and chromosome breaks across roughly 3 billion base pairs. Their protection is substantial but conditional: lesion recognition can fail, templates may be unavailable, and some successful repairs preserve chromosome continuity at the cost of a small sequence change.
