Deep-sea clams do not make food from sunlight. Instead, bacteria living in their gills use energy released by oxidizing reduced chemicals—especially hydrogen sulfide—to fix carbon dioxide into organic biomass. The clam provides a protected home and helps bring sulfide, oxygen and inorganic carbon to the gill bacteria; it then obtains nutrition from bacterial biomass and products, including by digesting some symbiont cells. The conversion is therefore a partnership: the bacteria perform chemosynthesis, while the clam supplies the habitat and access to the ingredients.
What “turning chemicals into food” means
Photosynthesis uses light energy to convert carbon dioxide and water into organic compounds. Chemosynthesis, in contrast, uses energy from chemical reactions. In the clam associations discussed here, sulfur-oxidizing bacteria take energy from reduced sulfur compounds such as sulfide. That energy powers carbon fixation, the process of incorporating inorganic carbon into organic molecules that form bacterial cells and stored compounds. The resulting bacterial production is the food base for the host even though the animal lives where sunlight cannot reach.
The clam itself is not oxidizing hydrogen sulfide and building food from it. Its bacterial partners do the energy-harvesting and carbon-fixing work. A useful, limited analogy is a microbial food factory powered by chemistry rather than a solar panel: the clam houses the factory and helps deliver raw materials, while the bacteria manufacture biomass.

The four ingredients the partnership must bring together
- A reduced chemical for energy. Hydrothermal fluids and seep sediments can contain sulfide and other reduced compounds. Their exact composition depends on the site.
- Oxygen or another suitable oxidant. Sulfur oxidation requires access to oxygenated seawater or an equivalent electron acceptor. Reduced vent or seep fluids alone are not enough.
- Inorganic carbon. Carbon dioxide supplies the carbon that autotrophic bacteria fix into organic material.
- A place where gradients meet. The bacteria need contact between reduced fluid or sediment chemistry and oxygen-bearing seawater. Clam beds, gill tissues and surrounding sediments can position the symbionts at that boundary.
This is why chemosynthetic animals cluster at vents, cold seeps and related interfaces rather than appearing uniformly across the deep ocean. A government synthesis of these ecosystems explains how reduced compounds encounter oxygenated seawater at vent and seep boundaries: Chemosynthetic Ecosystems Study Literature Review and Data Synthesis.
How the process works inside a clam
1. A vent or seep supplies the chemical fuel
Seafloor geology brings reduced chemicals into the environment. Hydrothermal fluids may carry sulfide, while seep sediments can generate or release reduced compounds through geological and microbial processes. Concentrations and flow vary from one habitat to another, so there is no single chemical recipe for every clam bed.
2. The clam positions its gills at the interface
Clam gills are more than respiratory surfaces in these partnerships. They are the main interface between host, seawater and symbionts. Water movement and the clam’s filtering and pumping activities help expose the gill region to oxygenated seawater while the surrounding habitat supplies reduced chemicals. The host therefore helps the bacteria encounter substrates that would be separated in open water.
3. Gill bacteria oxidize reduced sulfur
Sulfur-oxidizing symbionts use sulfide as an energy source. Oxidation converts reduced sulfur to more oxidized forms and releases energy that the bacteria can capture in their metabolism. The bacteria, not the clam’s animal cells, carry out this chemical energy conversion.

4. The bacteria fix carbon dioxide
Using the captured energy, the symbionts incorporate inorganic carbon into organic compounds. This autotrophic growth creates bacterial biomass in complete darkness. The organic material can be used immediately in bacterial metabolism or retained as cellular material that later becomes available to the host.
5. Bacterial production feeds the clam
The host receives nutrition from its symbionts and their products. In described chemosynthetic partnerships, one route is digestion of some bacterial cells by host tissues. Other compounds can be transferred from living symbionts to the animal. The precise balance differs among associations, so it is safer to describe a nutritional transfer partnership than to claim that every clam uses one identical feeding mechanism.
The 2012 review On the evolutionary ecology of symbioses between chemosynthetic bacteria and bivalves surveys these host–symbiont arrangements, including symbiont location in bivalve gills and the ways bacterial production can support the animal.

Why the gills are the critical organ
In a typical clam, gills exchange gases and handle suspended material. In vesicomyid clams and related chemosynthetic bivalves, gill tissue also houses intracellular or closely associated bacteria. Keeping symbionts in gill epithelial cells places them beside circulating host fluids and incoming seawater. The arrangement lets the host regulate exposure to oxygen and transport compounds between the environment and the bacteria.

Evidence from the vesicomyid Calyptogena okutanii specifically reports sulfur-oxidizing autotrophic bacteria in gill epithelial cells. The study linked the clam’s survival to organic carbon produced by these symbionts, rather than to ordinary photosynthetic food drifting down from the surface. Its investigators maintained the clams for long periods in an artificial chemosynthetic aquarium supplied with hydrogen sulfide and tracked changes in symbiont abundance, elemental sulfur and mucus: Long-term Cultivation of the Deep-Sea Clam Calyptogena okutanii (2016).
Where these clams live
Hydrothermal vents
At a vent, hot, chemically reduced fluid emerges from the seafloor and mixes with cold, oxygenated seawater. The mixing zone creates the chemical gradient sulfur-oxidizing bacteria need. The vent fauna listed in the U.S. synthesis includes Calyptogena magnifica, a useful genus-level example of a vesicomyid clam associated with chemosynthetic habitat.
Cold seeps
Cold seeps release reduced compounds through sediments at temperatures closer to surrounding seawater. Sulfide generated or transported in the sediment can meet oxygen at the sediment–water interface, supporting chemosynthetic communities. Clam beds at seeps therefore use the same basic logic as vent communities—pair a reduced energy source with an oxidant and carbon dioxide—but the flow, chemistry and physical setting differ.

Why darkness is not a problem
Neither vents nor seeps need sunlight for primary production. The bacteria use chemical energy, so a clam can obtain newly made organic carbon even in permanent darkness. Surface-derived organic particles may still exist in the deep ocean, but they are not required to explain the bacterial food source in this symbiosis.

Clams are not interchangeable with mussels
“Chemosynthetic bivalve” covers several different partnerships. The 2021 review describes both sulfur-oxidizing and methane-oxidizing symbionts in some deep-sea mussels, including Bathymodiolus. That does not mean every clam has both types of bacteria. The clam examples here are supported primarily by sulfur-oxidizing symbionts, especially those associated with sulfide-rich gills.
| Comparison | Deep-sea clam example | Some deep-sea mussel examples |
|---|---|---|
| Best-supported energy pathway in the examples here | Sulfur oxidation by gill-associated bacteria | Sulfur oxidation and, in documented cases, methane oxidation |
| Reduced substrate | Sulfide and related reduced sulfur compounds | Sulfide or methane, depending on the association |
| Symbiont location | Gill tissue, including gill epithelial cells in Calyptogena okutanii | Gill-associated tissues; exact arrangement varies |
| Safe conclusion | Do not assume methane use without species-specific evidence | Do not transfer mussel dual-symbiont descriptions to all clams |
The comparison is about documented pathways, not a ranking of animals. To compare a particular clam species or site, check the reduced chemical present, its source and concentration, oxygen access, symbiont location and how bacterial nutrition reaches the host.
What the clam contributes to the partnership
- Habitat: gill cells provide a stable place for bacteria to live.
- Transport: pumping and circulation help move seawater, oxygen and inorganic carbon through the gill region.
- Substrate access: the animal’s position in sediments or vent mixing zones brings the symbionts near reduced chemicals.
- Nutritional reception: host tissues absorb bacterial products and can digest symbiont cells.
- Environmental control: the clam can influence how much water reaches the gills, helping maintain a workable chemical balance.
These contributions explain why the relationship is mutual rather than simple predation. The bacteria gain shelter and access to substrates; the clam gains a local source of organic carbon produced without sunlight.

“The clam eats sulfide.”
Sulfide is the bacterial energy substrate, not the clam’s finished food. The bacteria oxidize it and use the released energy to make organic biomass. The animal benefits from that biomass and associated products.

“Chemosynthesis works without oxygen.”
The relevant sulfur-oxidizing pathway requires an oxidant, commonly oxygen. Vents and seeps are productive because reduced chemicals and oxygenated seawater meet across a gradient.
“All deep-sea bivalves use the same bacteria.”
Host species and habitats differ. Sulfur oxidation is central to the clam examples here, while methane oxidation is documented in some other bivalve symbioses. A pathway should be assigned to a species only when that association has been demonstrated.
“The gills are just filters.”
In these clams, gills also function as a symbiont-bearing metabolic organ. Their position lets bacterial cells access environmental chemicals and exchange nutrients with the host.
How scientists test the food-making partnership
Researchers combine microscopy, chemical measurements and controlled cultivation. Microscopy can locate bacteria in gill epithelial cells. Measurements of sulfide, oxygen and sulfur compounds reveal whether the habitat supplies the substrates predicted by the pathway. Cultivation experiments can then alter the chemical supply and track symbiont abundance or host condition.
The Calyptogena okutanii cultivation study is notable because it maintained animals in an artificial chemosynthetic aquarium with a hydrogen-sulfide supply system and followed changes in symbiont abundance, elemental sulfur and mucus over time. Such experiments do not make every clam species equivalent; they show how a particular host–symbiont system responds under defined conditions.
A compact decision guide for interpreting a new clam report
- Identify the host. Confirm the clam species or genus rather than assuming that a result for one vesicomyid applies to all bivalves.
- Find the reduced chemical. Look for direct evidence of sulfide, methane or another substrate at the site.
- Check the oxidant. Determine how oxygenated seawater or another electron acceptor reaches the symbionts.
- Locate the bacteria. Note whether they occur in gill epithelial cells, other tissues or externally.
- Trace carbon flow. Ask whether the study measured carbon fixation, bacterial products, symbiont digestion or another transfer route.
- Keep the conclusion narrow. Report the demonstrated pathway and host; do not generalize a mussel result or a different habitat to every clam.
Why this partnership matters to deep-sea ecosystems
Chemosynthetic bacteria create organic matter where photosynthetic production is absent. Clams convert that microbial production into animal biomass, and clam beds can in turn provide habitat and food for other organisms. The ecological importance comes from the chemical gradient itself: as long as reduced compounds, an oxidant and inorganic carbon are supplied together, microbial primary production can continue in darkness.
The partnership also links geology and biology. Changes in vent flow, seep chemistry or oxygen delivery alter the conditions that bacteria need, which can change the nutritional support available to the host. That is why the chemistry of a site is as important as the identity of the clam when explaining how its food supply works.
