CRISPR-associated transposases (CASTs) use a guide RNA to direct a DNA-recognition complex to a chosen genomic target, then use transposon proteins—not a conventional Cas nuclease cut-and-repair process—to insert donor DNA there. The exact steps vary among CAST systems; the type I-F PseCAST mechanism provides a detailed example of how target recognition can recruit and activate the insertion machinery.
What a CRISPR-associated transposase does
A CAST is an RNA-guided DNA integration system. Its CRISPR component supplies the address: a CRISPR RNA (crRNA) helps a protein complex recognize a matching DNA sequence. Its transposon component supplies the machinery that carries out integration. The donor DNA, also called the payload or cargo, is associated with that insertion machinery and becomes incorporated at the targeted site.
This division of labor is the key to understanding CASTs. Guide-directed recognition does not itself insert the payload. Instead, it recruits or positions transposon proteins at the target. Those proteins perform the DNA integration reaction. In conventional CRISPR editing with a Cas nuclease, the nuclease creates a targeted DNA break and editing depends on what happens at that break. CASTs can integrate DNA without relying on that conventional Cas-nuclease double-strand-break route.
That distinction does not mean every CAST works identically, nor that every resulting insertion is flawless. CAST systems differ in their CRISPR modules and transposition machinery. Mechanistic details established for one system should be attributed to that system rather than treated as a universal CAST blueprint.

How the type I-F PseCAST mechanism proceeds
A 2026 preprint by Finocchio and colleagues combines structural analysis with DNA transposition assays to describe type I-F PseCAST. In its model, the target-binding CRISPR complex is Cascade. The account below follows that system specifically; it is not a claim that all CASTs use precisely the same proteins or assembly sequence.
- CrRNA guides Cascade to the target. Cascade carries a crRNA whose sequence is complementary to the selected target region. When the complex encounters matching DNA, crRNA–DNA pairing helps it bind.
- Target binding opens an R-loop. Pairing the crRNA with one DNA strand displaces the other strand locally, forming an R-loop. This creates a target-bound state that can be recognized by other parts of the CAST machinery.
- The target complex recruits TniQ and ATP-bound TnsC. Conformational changes and stabilization of target DNA help connect Cascade’s recognition event to the transposition machinery. In the PseCAST model, TniQ and ATP-bound TnsC are recruited to the target-side complex.
- TnsC assembles at the target. TnsC forms a heptameric ring in the structure examined. This assembly is part of the bridge between guide-directed target recognition and the donor-side insertion proteins.
- The target-side assembly recruits TnsAB. Interactions involving TnsB connect the TnsC-containing target complex to TnsAB, the donor-side transposase machinery. Contacts with target DNA and TnsC remodel TnsB into an active state in the PseCAST structural model.
- The donor DNA is integrated by strand transfer. Once the transposase is active, transposon DNA is joined into the target through strand-transfer reactions. The guide helped position the machinery; the transposase proteins execute the integration.
The mechanistic sequence is useful because it separates target selection from DNA joining. A guide match provides the targeting signal, while protein interactions and conformational changes assemble an active integration complex. The 2026 study reports a structural-model feature of 5-base-pair spacing between transposon 3′-end connections, along with a target-site duplication. Those are findings for the PseCAST system studied, not a spacing rule that can be applied to every CAST.
What each component contributes
| Component or feature | Role in the PseCAST model |
|---|---|
| crRNA | Provides sequence-specific recognition through pairing with target DNA. |
| Cascade | CRISPR effector complex that binds the target and forms an R-loop. |
| TniQ | Participates in coupling target recognition to recruitment of the transposition machinery. |
| TnsC | ATP-bound target-side component that assembles as a heptameric ring and helps recruit donor-side machinery. |
| TnsB | Involved in interactions linking the target-side complex and TnsAB; target-DNA and TnsC contacts remodel it into an active state in the structural model. |
| TnsAB | Donor-side transposase machinery that carries out integration through strand-transfer reactions. |
Why CASTs are useful for inserting large DNA segments
The practical attraction of CASTs is their capacity to integrate donor DNA as cargo, rather than merely making a targeted cut and depending on the cell to reconstruct a desired sequence. The 2024 Nature Protocols article by Gelsinger and colleagues describes bacterial CAST engineering with vectors, guide RNA and payload design, delivery, and genotypic confirmation. It presents the approach as a route to kilobase-scale bacterial genome engineering without requiring homologous recombination machinery.

That capability matters when the intended edit is a segment rather than a small sequence change. A researcher can design a donor payload containing the DNA intended for insertion and use the crRNA to direct the targeting complex to a genomic site. The transposase proteins then perform integration. The supplied protocol establishes this as a bacterial engineering workflow; it does not establish that every cargo size, genomic target, organism, or delivery method will perform equally well.
“Large” should therefore be read in context. The available evidence supports kilobase-scale bacterial genome engineering, but it does not provide a universal maximum cargo size or a performance curve across payload lengths. A useful assessment for a particular experiment must consider cargo size together with the organism, target, CAST architecture, delivery conditions, insertion location and confirmation method.
How CASTs differ from conventional Cas-nuclease editing
CASTs and Cas-nuclease approaches may both use guide-directed targeting, but targeting does not make their editing chemistry the same. In a conventional nuclease approach, a Cas nuclease makes a double-strand break at the target; the desired edit depends on how that break is repaired or otherwise used. In the CAST approach described here, CRISPR recognition recruits transposon proteins that integrate donor DNA without relying on the conventional Cas-nuclease double-strand-break route.

| Question | CAST insertion | Conventional Cas-nuclease edit |
|---|---|---|
| What directs the system? | A crRNA guides a CRISPR recognition complex to the target; CAST architecture varies by system. | A guide directs a Cas nuclease to a target sequence. |
| What performs the key DNA operation? | Transposon proteins integrate donor DNA. | The Cas nuclease creates a targeted DNA break; the intended edit depends on subsequent repair or editing steps. |
| Does the approach depend on a conventional Cas-nuclease double-strand break? | The reviewed CAST distinction is integration without that conventional nuclease-break route. | Yes, in the conventional nuclease-editing comparison. |
| What should be checked in a specific application? | Cargo size, insertion position and orientation, efficiency, byproducts, delivery, host cell, and evidence maturity. | The particular editing design and outcome; comparable system-specific values are not established in the sources cited here. |
This comparison is about mechanism, not a blanket verdict that one method is better. The choice depends on the desired change and whether a system has been demonstrated in the target organism and cell type. CASTs can avoid the conventional nuclease-break route, but that fact alone does not establish that all integrations occur at an identical position, in a single orientation, or without byproducts.

How to think about accuracy and insertion outcomes
“Targeted” means the guide-directed complex is used to recruit insertion machinery to a selected DNA region. It should not be read as a guarantee that all products are uniform. CASTs must be evaluated on the insertion outcomes they actually produce, including where the payload lands, its orientation, and whether unintended or structurally different products are present. The cited review material identifies insertion position, orientation and byproduct profile as important comparison axes, but the evidence summarized here does not provide universal rates for those outcomes.
The PseCAST structural model reports a 5-bp spacing between transposon 3′-end connections and a target-site duplication. These details help describe the modeled integration product. They do not establish that every CAST makes the same junction structure. Likewise, the near-100% figure reported in the bacterial protocol concerns genomic insertions in Escherichia coli in the authors’ described research context; it is not a general measure of insertion precision, correct orientation, or performance in other hosts.

What a bacterial CAST workflow involves
The 2024 Nature Protocols article lays out a workflow built around vectors, guide RNA and payload design, delivery, and genotypic confirmation. Its reported outcome and timing belong to that described protocol and experimental setting.
- Choose a target and guide design. Define the genomic site intended for insertion and design the crRNA as part of the CAST system being used. Guide requirements depend on the architecture; a rule for one class or system should not be assumed to cover another.
- Design the donor payload and constructs. Plan the DNA segment to be inserted and assemble the vectors used for the guide and payload in the chosen system. The protocol treats payload design as a substantive part of the workflow, not an interchangeable afterthought.
- Deliver the CAST components to the intended bacterial system. Delivery conditions are part of the experiment. The cited protocol describes bacterial genome engineering; it does not supply a universal delivery recipe for other organisms or cell types.
- Isolate candidate clones. The protocol authors report that isolating clonal strains containing a desired integration takes 1–2 weeks using their constructs and standard molecular biology techniques. This is an expected timeline for that workflow, not a guaranteed turnaround for every laboratory or target.
- Confirm the genotype. Test candidate clones to establish that the intended genomic integration is present. Confirmation matters because a selection or a guide-directed design alone does not establish the structure or correctness of the final insertion.
The protocol authors write that their transposons “execute genomic insertions in Escherichia coli at efficiencies approaching ~100%.” The scope is essential: it describes E. coli in the reported CAST research context. The figure should not be transferred to a different organism, target, cargo size, or delivery setup without supporting data.

CAST is an umbrella term, not the name of one invariant molecular machine. Reviews distinguish class 1 and class 2 systems by their CRISPR modules and describe distinct mechanisms. This is why system labels matter: “type I-F PseCAST” is more informative than an unqualified statement about what “CAST” does when discussing molecular steps.

When evaluating a particular CAST or comparing it with another insertion method, examine the following dimensions:
- Target-recognition architecture and guide requirements: identify the CRISPR module and system, rather than assuming one guide design rule applies to all architectures.
- DNA-break mechanism: determine whether the method uses a conventional Cas-nuclease double-strand break or recruits transposon machinery for integration.
- Cargo capacity and measured efficiency: look for evidence in the specific organism, target and payload size, not a headline result from a different experimental context.
- Insertion outcomes: check position, orientation, junction structure and byproducts rather than treating “precise” as synonymous with perfectly uniform.
- Delivery and host compatibility: a system demonstrated in bacteria is not automatically established in mammalian cells.
- Evidence maturity: distinguish a protocol, review, structural model, preprint or organism-specific demonstration from routine application or clinical validation.
How strong is the evidence, and what is not established?
The evidence described here spans different types of work. Gelsinger and colleagues’ 2024 Nature Protocols article provides a practical bacterial engineering workflow and reports the E. coli efficiency statement and clonal-isolation timeframe. Finocchio and colleagues’ 2026 preprint provides structural and assay-based analysis of type I-F PseCAST. A preprint has not completed peer review as of its 2026 publication status, so its mechanistic model should be treated as a developing research result. Reviews by Tenjo-Castano and colleagues in 2025 and Hsieh and Peters in 2024 provide broader context on CAST diversity and mechanisms.
The reviewed material supports bacterial genome engineering as the established protocol setting discussed here. The 2025 review describes mammalian applications as requiring further optimization. These sources do not establish a universal mammalian performance level, regulatory approval, or routine therapeutic deployment. A proposed medical application should therefore not be presented as a clinically ready use of CASTs on the basis of this evidence.

Nor do these sources establish one maximum cargo size, one efficiency applicable to all targets, or an outcome profile shared across CAST classes. Those questions require system- and experiment-specific data. The sound conclusion is narrower: CASTs offer a guide-directed route for transposon-mediated insertion of large DNA segments, with strong bacterial demonstrations in the cited protocol literature and important open questions around broader system performance and mammalian use.
